EIGENVALUE DISTRIBUTIONS OF VARIANCE COMPONENTS ESTIMATORS IN HIGH-DIMENSIONAL RANDOM EFFECTS MODELS.

ABSTRACT: We study the spectra of MANOVA estimators for variance component covariance matrices in multivariate random effects models. When the dimensionality of the observations is large and comparable to the number of realizations of each random effect, we show that the empirical spectra of such estimators are well-approximated by deterministic laws. The Stieltjes transforms of these laws are characterized by systems of fixed-point equations, which are numerically solvable by a simple iterative procedure. Our proof uses operator-valued free probability theory, and we establish a general asymptotic freeness result for families of rectangular orthogonally-invariant random matrices, which is of independent interest. Our work is motivated in part by the estimation of components of covariance between multiple phenotypic traits in quantitative genetics, and we specialize our results to common experimental designs that arise in this application.

Understanding the potential bias of variance components estimators when using genomic models.

Project description:BackgroundGenomic models that link phenotypes to dense genotype information are increasingly being used for infering variance parameters in genetics studies. The variance parameters of these models can be inferred using restricted maximum likelihood, which produces consistent, asymptotically normal estimates of variance components under the true model. These properties are not guaranteed to hold when the covariance structure of the data specified by the genomic model differs substantially from the covariance structure specified by the true model, and in this case, the likelihood of the model is said to be misspecified. If the covariance structure specified by the genomic model provides a poor description of that specified by the true model, the likelihood misspecification may lead to incorrect inferences.ResultsThis work provides a theoretical analysis of the genomic models based on splitting the misspecified likelihood equations into components, which isolate those that contribute to incorrect inferences, providing an informative measure, defined as [Formula: see text], to compare the covariance structure of the data specified by the genomic and the true models. This comparison of the covariance structures allows us to determine whether or not bias in the variance components estimates is expected to occur.ConclusionsThe theory presented can be used to provide an explanation for the success of a number of recently reported approaches that are suggested to remove sources of bias of heritability estimates. Furthermore, however complex is the quantification of this bias, we can determine that, in genomic models that consider a single genomic component to estimate heritability (assuming SNP effects are all i.i.d.), the bias of the estimator tends to be downward, when it exists.

Approximate confidence intervals for moment-based estimators of the between-study variance in random effects meta-analysis.

Project description:Moment-based estimators of the between-study variance are very popular when performing random effects meta-analyses. This type of estimation has many advantages including computational and conceptual simplicity. Furthermore, by using these estimators in large samples, valid meta-analyses can be performed without the assumption that the treatment effects follow a normal distribution. Recently proposed moment-based confidence intervals for the between-study variance are exact under the random effects model but are quite elaborate. Here, we present a much simpler method for calculating approximate confidence intervals of this type. This method uses variance-stabilising transformations as its basis and can be used for a very wide variety of moment-based estimators in both the random effects meta-analysis and meta-regression models.

A novel estimator of between-study variance in random-effects models.

Project description:BACKGROUND:With the rapid development of high-throughput sequencing technologies, many datasets on the same biological subject are generated. A meta-analysis is an approach that combines results from different studies on the same topic. The random-effects model in a meta-analysis enables the modeling of differences between studies by incorporating the between-study variance. RESULTS:This paper proposes a moments estimator of the between-study variance that represents the across-study variation. A new random-effects method (DSLD2), which involves two-step estimation starting with the DSL estimate and the [Formula: see text] in the second step, is presented. The DSLD2 method is compared with 6 other meta-analysis methods based on effect sizes across 8 aspects under three hypothesis settings. The results show that DSLD2 is a suitable method for identifying differentially expressed genes under the first hypothesis. The DSLD2 method is also applied to Alzheimer's microarray datasets. The differentially expressed genes detected by the DSLD2 method are significantly enriched in neurological diseases. CONCLUSIONS:The results from both simulationes and an application show that DSLD2 is a suitable method for detecting differentially expressed genes under the first hypothesis.

Asymptotic Variance of Linking Coefficient Estimators for Polytomous IRT Models.

Project description:In item response theory (IRT), when two groups from different populations take two separate tests, there is a need to link the two ability scales so that the item parameters of the tests are comparable across the groups. To link the two scales, information from common items are utilized to estimate linking coefficients which place the item parameters on the same scale. For polytomous IRT models, the Haebara and Stocking-Lord methods for estimating the linking coefficients have commonly been recommended. However, estimates of the variance for these methods are not available in the literature. In this article, the asymptotic variance of linking coefficients for polytomous IRT models with the Haebara and Stocking-Lord methods are derived. The results are presented in a general form and specific results are given for the generalized partial credit model. Simulations which investigate the accuracy of the derivations under various settings of model complexity and sample size are provided, showing that the derivations are accurate under the conditions considered and that the Haebara and Stocking-Lord methods have superior performance to several moment methods with performance close to that of concurrent calibration.

Best Prediction of the Additive Genomic Variance in Random-Effects Models.

Project description:The additive genomic variance in linear models with random marker effects can be defined as a random variable that is in accordance with classical quantitative genetics theory. Common approaches to estimate the genomic variance in random-effects linear models based on genomic marker data can be regarded as estimating the unconditional (or prior) expectation of this random additive genomic variance, and result in a negligence of the contribution of linkage disequilibrium (LD). We introduce a novel best prediction (BP) approach for the additive genomic variance in both the current and the base population in the framework of genomic prediction using the genomic best linear unbiased prediction (gBLUP) method. The resulting best predictor is the conditional (or posterior) expectation of the additive genomic variance when using the additional information given by the phenotypic data, and is structurally in accordance with the genomic equivalent of the classical additive genetic variance in random-effects models. In particular, the best predictor includes the contribution of (marker) LD to the additive genomic variance and possibly fully eliminates the missing contribution of LD that is caused by the assumptions of statistical frameworks such as the random-effects model. We derive an empirical best predictor (eBP) and compare its performance with common approaches to estimate the additive genomic variance in random-effects models on commonly used genomic datasets.

MM Algorithms For Variance Components Models.

Project description:Variance components estimation and mixed model analysis are central themes in statistics with applications in numerous scientific disciplines. Despite the best efforts of generations of statisticians and numerical analysts, maximum likelihood estimation and restricted maximum likelihood estimation of variance component models remain numerically challenging. Building on the minorization-maximization (MM) principle, this paper presents a novel iterative algorithm for variance components estimation. Our MM algorithm is trivial to implement and competitive on large data problems. The algorithm readily extends to more complicated problems such as linear mixed models, multivariate response models possibly with missing data, maximum a posteriori estimation, and penalized estimation. We establish the global convergence of the MM algorithm to a Karush-Kuhn-Tucker (KKT) point and demonstrate, both numerically and theoretically, that it converges faster than the classical EM algorithm when the number of variance components is greater than two and all covariance matrices are positive definite.

Stochastic Lanczos estimation of genomic variance components for linear mixed-effects models.

Project description:BackgroundLinear mixed-effects models (LMM) are a leading method in conducting genome-wide association studies (GWAS) but require residual maximum likelihood (REML) estimation of variance components, which is computationally demanding. Previous work has reduced the computational burden of variance component estimation by replacing direct matrix operations with iterative and stochastic methods and by employing loose tolerances to limit the number of iterations in the REML optimization procedure. Here, we introduce two novel algorithms, stochastic Lanczos derivative-free REML (SLDF_REML) and Lanczos first-order Monte Carlo REML (L_FOMC_REML), that exploit problem structure via the principle of Krylov subspace shift-invariance to speed computation beyond existing methods. Both novel algorithms only require a single round of computation involving iterative matrix operations, after which their respective objectives can be repeatedly evaluated using vector operations. Further, in contrast to existing stochastic methods, SLDF_REML can exploit precomputed genomic relatedness matrices (GRMs), when available, to further speed computation.ResultsResults of numerical experiments are congruent with theory and demonstrate that interpreted-language implementations of both algorithms match or exceed existing compiled-language software packages in speed, accuracy, and flexibility.ConclusionsBoth the SLDF_REML and L_FOMC_REML algorithms outperform existing methods for REML estimation of variance components for LMM and are suitable for incorporation into existing GWAS LMM software implementations.

Change point estimation in high dimensional Markov random-field models.

Project description:This paper investigates a change-point estimation problem in the context of high-dimensional Markov random field models. Change-points represent a key feature in many dynamically evolving network structures. The change-point estimate is obtained by maximizing a profile penalized pseudo-likelihood function under a sparsity assumption. We also derive a tight bound for the estimate, up to a logarithmic factor, even in settings where the number of possible edges in the network far exceeds the sample size. The performance of the proposed estimator is evaluated on synthetic data sets and is also used to explore voting patterns in the US Senate in the 1979-2012 period.

Generalized Regression Estimators with High-Dimensional Covariates.

Project description:Data from a large number of covariates with known population totals are frequently observed in survey studies. These auxiliary variables contain valuable information that can be incorporated into estimation of the population total of a survey variable to improve the estimation precision. We consider the generalized regression estimator formulated under the model-assisted framework in which a regression model is utilized to make use of the available covariates while the estimator still has basic design-based properties. The generalized regression estimator has been shown to improve the efficiency of the design-based Horvitz-Thompson estimator when the number of covariates is fixed. In this study, we investigate the performance of the generalized regression estimator when the number of covariates p is allowed to diverge as the sample size n increases. We examine two approaches where the model parameter is estimated using the weighted least squares method when p < n and the LASSO method when the model parameter is sparse. We show that under an assisted model and certain conditions on the joint distribution of the covariates as well as the divergence rates of n and p, the generalized regression estimator is asymptotically more efficient than the Horvitz-Thompson estimator, and is robust against model misspecification. We also study the consistency of variance estimation for the generalized regression estimator. Our theoretical results are corroborated by simulation studies and an example.

Transmission eigenvalue distributions in highly conductive molecular junctions.

Project description:BackgroundThe transport through a quantum-scale device may be uniquely characterized by its transmission eigenvalues ?(n). Recently, highly conductive single-molecule junctions (SMJ) with multiple transport channels (i.e., several ?(n) > 0) have been formed from benzene molecules between Pt electrodes. Transport through these multichannel SMJs is a probe of both the bonding properties at the lead-molecule interface and of the molecular symmetry.ResultsWe use a many-body theory that properly describes the complementary wave-particle nature of the electron to investigate transport in an ensemble of Pt-benzene-Pt junctions. We utilize an effective-field theory of interacting ?-electrons to accurately model the electrostatic influence of the leads, and we develop an ab initio tunneling model to describe the details of the lead-molecule bonding over an ensemble of junction geometries. We also develop a simple decomposition of transmission eigenchannels into molecular resonances based on the isolated resonance approximation, which helps to illustrate the workings of our many-body theory, and facilitates unambiguous interpretation of transmission spectra.ConclusionWe confirm that Pt-benzene-Pt junctions have two dominant transmission channels, with only a small contribution from a third channel with ?(n) << 1. In addition, we demonstrate that the isolated resonance approximation is extremely accurate and determine that transport occurs predominantly via the HOMO orbital in Pt-benzene-Pt junctions. Finally, we show that the transport occurs in a lead-molecule coupling regime where the charge carriers are both particle-like and wave-like simultaneously, requiring a many-body description.
