Project description:BackgroundHuman populations are structured by social networks, in which individuals tend to form relationships based on shared attributes. Certain attributes that are ambiguous, stigmatized or illegal can create a OhiddenO population, so-called because its members are difficult to identify. Many hidden populations are also at an elevated risk of exposure to infectious diseases. Consequently, public health agencies are presently adopting modern survey techniques that traverse social networks in hidden populations by soliciting individuals to recruit their peers, e.g., respondent-driven sampling (RDS). The concomitant accumulation of network-based epidemiological data, however, is rapidly outpacing the development of computational methods for analysis. Moreover, current analytical models rely on unrealistic assumptions, e.g., that the traversal of social networks can be modeled by a Markov chain rather than a branching process.Methodology/principal findingsHere, we develop a new methodology based on stochastic context-free grammars (SCFGs), which are well-suited to modeling tree-like structure of the RDS recruitment process. We apply this methodology to an RDS case study of injection drug users (IDUs) in Tijuana, México, a hidden population at high risk of blood-borne and sexually-transmitted infections (i.e., HIV, hepatitis C virus, syphilis). Survey data were encoded as text strings that were parsed using our custom implementation of the inside-outside algorithm in a publicly-available software package (HyPhy), which uses either expectation maximization or direct optimization methods and permits constraints on model parameters for hypothesis testing. We identified significant latent variability in the recruitment process that violates assumptions of Markov chain-based methods for RDS analysis: firstly, IDUs tended to emulate the recruitment behavior of their own recruiter; and secondly, the recruitment of like peers (homophily) was dependent on the number of recruits.ConclusionsSCFGs provide a rich probabilistic language that can articulate complex latent structure in survey data derived from the traversal of social networks. Such structure that has no representation in Markov chain-based models can interfere with the estimation of the composition of hidden populations if left unaccounted for, raising critical implications for the prevention and control of infectious disease epidemics.

Project description:Contextual factors influencing population health have received substantial attention, especially with regard to people's social networks and the roles of built environments in their activity spaces. Yet little health research has considered spatial and social contexts simultaneously, often because of a lack of existing data. This paper presents a tool for collecting relational data on social network and activity space that extends an existing map-based questionnaire with the addition of a name generator. We then illustrate how network analysis provides a useful framework for studying connections between social and spatial contexts using data collected in the Contrasted Urban settings for Healthy Aging research project.

Project description:Economic theory assigns a central role to risk preferences. This article develops a measure of relative risk tolerance using responses to hypothetical income gambles in the Health and Retirement Study. In contrast to most survey measures that produce an ordinal metric, this article shows how to construct a cardinal proxy for the risk tolerance of each survey respondent. The article also shows how to account for measurement error in estimating this proxy and how to obtain consistent regression estimates despite the measurement error. The risk tolerance proxy is shown to explain differences in asset allocation across households.

Project description:McPherson's Blau space and affiliation ecology model is a powerful tool for analyzing the ecological competition among social entities, such as organizations, along a combination of sociodemographic characteristics of their members. In this paper we introduce the R-based Graphical User Interface (GUI) package Blaunet, an integrated set of tools to calculate, visualize, and analyze the statuses of individuals and social entities in Blau space, parameterized by multiple sociodemographic traits as dimensions. The package is able to calculate the Blau statuses at the nodal, dyadic, and meso levels based on three types of information: sociodemographic characteristics, group affiliations (e.g., membership in groups/organizations), and network ties. To facilitate this, Blaunet has the following five main capabilities, it can: 1) identify a list of possible salient dimensions; 2) calculate, plot, and analyze niches for social entities by measuring the social distance along the salient dimensions between individuals affiliated with them; 3) generate Blau bubbles for individuals, thereby allowing the study of interpersonal influence of similar others even with limited or no network information; 4) capture niche dynamics cross-sectionally by calculating the intensity of exploitation from the carrying capacity and the membership rate; and 5) analyze the niche movement longitudinally by estimating the predicted niche movement equations. We illustrate these capabilities of Blaunet with example datasets.

Project description:Human perception and behavior are affected by the situational context, in particular during social interactions. A recent study demonstrated that humans perceive visual stimuli differently depending on whether they do the task by themselves or together with a robot. Specifically, it was found that the central tendency effect is stronger in social than in non-social task settings. The particular nature of such behavioral changes induced by social interaction, and their underlying cognitive processes in the human brain are, however, still not well understood. In this paper, we address this question by training an artificial neural network inspired by the predictive coding theory on the above behavioral data set. Using this computational model, we investigate whether the change in behavior that was caused by the situational context in the human experiment could be explained by continuous modifications of a parameter expressing how strongly sensory and prior information affect perception. We demonstrate that it is possible to replicate human behavioral data in both individual and social task settings by modifying the precision of prior and sensory signals, indicating that social and non-social task settings might in fact exist on a continuum. At the same time, an analysis of the neural activation traces of the trained networks provides evidence that information is coded in fundamentally different ways in the network in the individual and in the social conditions. Our results emphasize the importance of computational replications of behavioral data for generating hypotheses on the underlying cognitive mechanisms of shared perception and may provide inspiration for follow-up studies in the field of neuroscience.

Project description:The data is for empirical studies derived from a related research article about space tourism [1], which is a conceptual article with a different aim of economic measurement scale. Most space tourism research is conceptual because data from the nascent industry is limited [2]. Thus this data is constrictive for conducting empirical studies to contribute to quantitative analysis in space tourism [3]. Data from this study were collected by recruiting 361 respondents through snowball and convenient sampling targeted to samples interested in space tourism; 339 responses were adopted after the valid screening of missing data or data bias [4]. Targeted groups of potential space tourism customers were investigated to collect data through a designed questionnaire on the platform, Wenjuanxing, with a majority population database providing functions equivalent to Amazon Mechanical Turk [2]. The reliability and validity of all constructs showed that the questionnaire was proper for measurement [3]. Data analysis applied the structural equation model with Mplus to examine the CFA model and research hypothesis. Structural equation modeling was used to conduct the hypotheses test and model fitness through the statistical tool Mplus. Results imply that the data is suitable for conducting replication studies. To enlighten space tourism emergence studies, this data shows its importance for further research models [5].

Project description:Social relationships consist of interactions along multiple dimensions. In social networks, this means that individuals form multiple types of relationships with the same person (e.g., an individual will not trust all of his/her acquaintances). Statistical models for these data require understanding two related types of dependence structure: (i) structure within each relationship type, or network view, and (ii) the association between views. In this paper, we propose a statistical framework that parsimoniously represents dependence between relationship types while also maintaining enough flexibility to allow individuals to serve different roles in different relationship types. Our approach builds on work on latent space models for networks [see, e.g., J. Amer. Statist. Assoc.97 (2002) 1090-1098]. These models represent the propensity for two individuals to form edges as conditionally independent given the distance between the individuals in an unobserved social space. Our work departs from previous work in this area by representing dependence structure between network views through a multivariate Bernoulli likelihood, providing a representation of between-view association. This approach infers correlations between views not explained by the latent space model. Using our method, we explore 6 multiview network structures across 75 villages in rural southern Karnataka, India [Banerjee et al. (2013)].

Project description:Gene expression plays a key intermediate role in linking molecular features at the DNA level and phenotype. However, owing to various limitations in experiments, the RNA-seq data are missing in many samples while there exist high-quality of DNA methylation data. Because DNA methylation is an important epigenetic modification to regulate gene expression, it can be used to predict RNA-seq data. For this purpose, many methods have been developed. A common limitation of these methods is that they mainly focus on a single cancer dataset and do not fully utilize information from large pan-cancer datasets. Here, we have developed a novel method to impute missing gene expression data from DNA methylation data through a transfer learning-based neural network, namely, TDimpute. In the method, the pan-cancer dataset from The Cancer Genome Atlas (TCGA) was utilized for training a general model, which was then fine-tuned on the specific cancer dataset. By testing on 16 cancer datasets, we found that our method significantly outperforms other state-of-the-art methods in imputation accuracy with a 7-11% improvement under different missing rates. The imputed gene expression was further proved to be useful for downstream analyses, including the identification of both methylation-driving and prognosis-related genes, clustering analysis, and survival analysis on the TCGA dataset. More importantly, our method was indicated to be useful for general purposes by an independent test on the Wilms tumor dataset from the Therapeutically Applicable Research to Generate Effective Treatments (TARGET) project. TDimpute is an effective method for RNA-seq imputation with limited training samples.

Project description:Impairments in social cognition and interactions are core psychopathologies in schizophrenia, often manifesting as an inability to appropriately relate to the intentions and feelings of others. Neuroimaging has helped to demarcate the dynamics of two distinct functional connectivity circuits underlying the social-affective processes related to mentalization (known as Theory of Mind, ToM) and somatic-affiliation (known as Embodied Simulation, ES). While evidence points to abnormal activation patterns within these networks among those suffering from schizophrenia, it is yet unclear however, if these patients exhibit this abnormal functional connectivity in the context of social-affective experiences. The current fMRI study, investigated functional connectivity dynamics within ToM and ES networks as subjects experienced evolving cinematic portrayals of fear. During scanning, schizophrenia patients and healthy controls passively watched a cinematic scene in which a mother and her son face various threatening events. Participants then provided a continuous and retrospective report of their fear intensity during a second viewing outside the scanner. Using network cohesion index (NCI) analysis, we examined modulations of ES-related and ToM-related functional connectivity dynamics and their relation to symptom severity and the continuous emotional ratings of the induced cinematic fear. Compared to patients, healthy controls showed higher ES-NCI and marginally lower ToM-NCI during emotional peaks. Cross-correlation analysis revealed an intriguing dynamic between NCI and the inter-group difference of reported fear. Schizophrenia patients rated their fear as lower relative to healthy controls, shortly after exhibiting lower ES connectivity. This increased difference in rating was also followed by higher ToM connectivity among schizophrenia patients. The clinical relevance of these findings is further highlighted by the following two results: (a) ToM-NCI was found to have a strong correlation with the severity of general symptoms during one of the two main emotional peaks (Spearman R?=?0.77); and (b) k-mean clustering demonstrated that the networks' NCI dynamic during the social-affective context reliably differentiated between patients and controls. Together, these findings point to a possible neural marker for abnormal social-affective processing in schizophrenia, manifested as the disturbed balance between two functional networks involved in social-affective affiliation. This in turn suggests that exaggerated mentalization over somatic-affiliative processing, in response to another's' distress may underlie social-affective deficits in schizophrenia.

Project description:Time series data are recorded in various sectors, resulting in a large amount of data. However, the continuity of these data is often interrupted, resulting in periods of missing data. Several algorithms are used to impute the missing data, and the performance of these methods is widely varied. Apart from the choice of algorithm, the effective imputation depends on the nature of missing and available data. We conducted extensive studies using different types of time series data, specifically heart rate data and power consumption data. We generated the missing data for different time spans and imputed using different algorithms with binned data of different sizes. The performance was evaluated using the root mean square error (RMSE) metric. We observed a reduction in RMSE when using binned data compared to the entire dataset, particularly in the case of the expectation-maximization (EM) algorithm. We found that RMSE was reduced when using binned data for 1-, 5-, and 15-min missing data, with greater reduction observed for 15-min missing data. We also observed the effect of data fluctuation. We conclude that the usefulness of binned data depends precisely on the span of missing data, sampling frequency of the data, and fluctuation within data. Depending on the inherent characteristics, quality, and quantity of the missing and available data, binned data can impute a wide variety of data, including biological heart rate data derived from the Internet of Things (IoT) device smartwatch and non-biological data such as household power consumption data.
