Project description:Extracting concepts (such as drugs, symptoms, and diagnoses) from clinical narratives constitutes a basic enabling technology to unlock the knowledge within and support more advanced reasoning applications such as diagnosis explanation, disease progression modeling, and intelligent analysis of the effectiveness of treatment. The recent release of annotated training sets of de-identified clinical narratives has contributed to the development and refinement of concept extraction methods. However, as the annotation process is labor-intensive, training data are necessarily limited in the concepts and concept patterns covered, which impacts the performance of supervised machine learning applications trained with these data. This paper proposes an approach to minimize this limitation by combining supervised machine learning with empirical learning of semantic relatedness from the distribution of the relevant words in additional unannotated text. The approach uses a sequential discriminative classifier (Conditional Random Fields) to extract the mentions of medical problems, treatments and tests from clinical narratives. It takes advantage of all Medline abstracts indexed as being of the publication type "clinical trials" to estimate the relatedness between words in the i2b2/VA training and testing corpora. In addition to the traditional features such as dictionary matching, pattern matching and part-of-speech tags, we also used as a feature words that appear in similar contexts to the word in question (that is, words that have a similar vector representation measured with the commonly used cosine metric, where vector representations are derived using methods of distributional semantics). To the best of our knowledge, this is the first effort exploring the use of distributional semantics, the semantics derived empirically from unannotated text often using vector space models, for a sequence classification task such as concept extraction. Therefore, we first experimented with different sliding window models and found the model with parameters that led to best performance in a preliminary sequence labeling task. The evaluation of this approach, performed against the i2b2/VA concept extraction corpus, showed that incorporating features based on the distribution of words across a large unannotated corpus significantly aids concept extraction. Compared to a supervised-only approach as a baseline, the micro-averaged F-score for exact match increased from 80.3% to 82.3% and the micro-averaged F-score based on inexact match increased from 89.7% to 91.3%. These improvements are highly significant according to the bootstrap resampling method and also considering the performance of other systems. Thus, distributional semantic features significantly improve the performance of concept extraction from clinical narratives by taking advantage of word distribution information obtained from unannotated data.

Project description:Recent research indicates that sensory and motor cortical areas play a significant role in the neural representation of concepts. However, little is known about the overall architecture of this representational system, including the role played by higher level areas that integrate different types of sensory and motor information. The present study addressed this issue by investigating the simultaneous contributions of multiple sensory-motor modalities to semantic word processing. With a multivariate fMRI design, we examined activation associated with 5 sensory-motor attributes--color, shape, visual motion, sound, and manipulation--for 900 words. Regions responsive to each attribute were identified using independent ratings of the attributes' relevance to the meaning of each word. The results indicate that these aspects of conceptual knowledge are encoded in multimodal and higher level unimodal areas involved in processing the corresponding types of information during perception and action, in agreement with embodied theories of semantics. They also reveal a hierarchical system of abstracted sensory-motor representations incorporating a major division between object interaction and object perception processes.

Project description:Water scarcity raises major concerns on the sustainable future of humanity and the conservation of important ecosystem functions. To meet the increasing food demand without expanding cultivated areas, agriculture will likely need to introduce irrigation in croplands that are currently rain-fed but where enough water would be available for irrigation. "Agricultural economic water scarcity" is, here, defined as lack of irrigation due to limited institutional and economic capacity instead of hydrologic constraints. To date, the location and productivity potential of economically water scarce croplands remain unknown. We develop a monthly agrohydrological analysis to map agricultural regions affected by agricultural economic water scarcity. We find these regions account for up to 25% of the global croplands, mostly across Sub-Saharan Africa, Eastern Europe, and Central Asia. Sustainable irrigation of economically water scarce croplands could feed an additional 840 million people while preventing further aggravation of blue water scarcity.

Project description:BackgroundDietary habits offer crucial information on one's health and form a considerable part of the patient-generated health data. Dietary data are collected through various channels and formats; thus, interoperability is a significant challenge to reusing this type of data. The vast scope of dietary concepts and the colloquial expression style add difficulty to standardizing the data. The interoperability issues of dietary data can be addressed through Common Data Elements with metadata annotation to some extent. However, making culture-specific dietary habits and questionnaire-based dietary assessment data interoperable still requires substantial efforts.ObjectiveThe main goal of this study was to address the interoperability challenge of questionnaire-based dietary data from different cultural backgrounds by combining ontological curation and metadata annotation of dietary concepts. Specifically, this study aimed to develop a Dietary Lifestyle Ontology (DILON) and demonstrate the improved interoperability of questionnaire-based dietary data by annotating its main semantics with DILON.MethodsBy analyzing 1158 dietary assessment data elements (367 in Korean and 791 in English), 515 dietary concepts were extracted and used to construct DILON. To demonstrate the utility of DILON in addressing the interoperability challenges of questionnaire-based multicultural dietary data, we developed 10 competency questions that asked to identify data elements sharing the same dietary topics and assessment properties. We instantiated 68 data elements on dietary habits selected from Korean and English questionnaires and annotated them with DILON to answer the competency questions. We translated the competency questions into Semantic Query-Enhanced Web Rule Language and reviewed the query results for accuracy.ResultsDILON was built with 262 concept classes and validated with ontology validation tools. A small overlap (72 concepts) in the concepts extracted from the questionnaires in 2 languages indicates that we need to pay closer attention to representing culture-specific dietary concepts. The Semantic Query-Enhanced Web Rule Language queries reflecting the 10 competency questions yielded correct results.ConclusionsEnsuring the interoperability of dietary lifestyle data is a demanding task due to its vast scope and variations in expression. This study demonstrated that we could improve the interoperability of dietary data generated in different cultural contexts and expressed in various styles by annotating their core semantics with DILON.

Project description:Traditionally, the auditory system is thought to serve reliable sound localization. Stimulus-history driven feedback circuits in the early binaural pathway, however, contradict this canonical concept and raise questions about their functional significance. Here we show that stimulus-history dependent changes in absolute space perception are poorly captured by the traditional labeled-line and hemispheric-difference models of auditory space coding. We therefore developed a new decoding model incorporating recent electrophysiological findings in which sound location is initially computed in both brain hemispheres independently and combined to yield a hemispherically balanced code. This model closely captures the observed absolute localization errors caused by stimulus history, and furthermore predicts a selective dilation and compression of perceptional space. These model predictions are confirmed by improvement and degradation of spatial resolution in human listeners. Thus, dynamic perception of auditory space facilitates focal sound source segregation at the expense of absolute sound localization, questioning existing concepts of spatial hearing.

Project description:BackgroundThe translation of evidence from clinical trials into practice is complex. One approach to facilitating this translation is to consider the 'implementability' of trials as they are designed and conducted. Implementability of trials refers to characteristics of the design, execution and reporting of a late-phase clinical trial that can influence the capacity for the evidence generated by that trial to be implemented. On behalf of the Australian Clinical Trials Alliance (ACTA), the national peak body representing networks of clinician researchers conducting investigator-initiated clinical trials, we conducted a pragmatic literature review to develop a concept map of implementability.MethodsDocuments were included in the review if they related to the design, conduct and reporting of late-phase clinical trials; described factors that increased or decreased the capacity of trials to be implemented; and were published after 2009 in English. Eligible documents included systematic reviews, guidance documents, tools or primary studies (if other designs were not available). With an expert reference group, we developed a preliminary concept map and conducted a snowballing search based on known relevant papers and websites of key organisations in May 2019.ResultsSixty-five resources were included. A final map of 38 concepts was developed covering the domains of validity, relevance and usability across the design, conduct and reporting of a trial. The concepts drew on literature relating to implementation science, consumer engagement, pragmatic trials, reporting, research waste and other fields. No single resource addressed more than ten of the 38 concepts in the map.ConclusionsThe concept map provides trialists with a tool to think through a range of areas in which practical action could enhance the implementability of their trials. Future work could validate the strength of the associations between the concepts identified and implementability of trials and investigate the effectiveness of steps to address each concept. ACTA will use this concept map to develop guidance for trialists in Australia.Trial registrationThis review did not include health-related outcomes and was therefore not eligible for registration in the PROSPERO register.

Project description:Almost one-quarter of the world's population has basic energy needs that are not being met. Efforts to increase renewable energy resources in developing countries where per capita energy availability is low are needed. Herein, we examine integrated dual use farming for sustained food security and agro-bioenergy development. Many nonedible crop residues are used for animal feed or reincorporated into the soil to maintain fertility. By contrast, drupe endocarp biomass represents a high-lignin feedstock that is a waste stream from food crops, such as coconut (Cocos nucifera) shell, which is nonedible, not of use for livestock feed, and not reintegrated into soil in an agricultural setting. Because of high-lignin content, endocarp biomass has optimal energy-to-weight returns, applicable to small-scale gasification for bioelectricity. Using spatial datasets for 12 principal drupe commodity groups that have notable endocarp byproduct, we examine both their potential energy contribution by decentralized gasification and relationship to regions of energy poverty. Globally, between 24 million and 31 million tons of drupe endocarp biomass is available per year, primarily driven by coconut production. Endocarp biomass used in small-scale decentralized gasification systems (15-40% efficiency) could contribute to the total energy requirement of several countries, the highest being Sri Lanka (8-30%) followed by Philippines (7-25%), Indonesia (4-13%), and India (1-3%). While representing a modest gain in global energy resources, mitigating energy poverty via decentralized renewable energy sources is proposed for rural communities in developing countries, where the greatest disparity between societal allowances exist.

Project description:Public investment in agricultural research and development (R&D) is important for global food security and environmental sustainability. Although public agricultural R&D projects are associated with high economic returns, they are characterized by long time horizons and temporal lags. The inherent lag, between when R&D investment takes place and when it comes to fruition, implies that its stability is critical. Existing studies on the stability of public agricultural R&D expenditure are restricted to Sub-Saharan Africa and find evidence of considerable volatility in these expenditures when compared to other developing regions. This chapter extends that analysis to 112 countries by examining the volatility of public agricultural R&D expenditure between 1981 and 2014. We find average global volatility in public agricultural R&D expenditure to be considerable, with the highest levels for Sub-Saharan Africa and the least for South Asia. Although volatility in public agricultural R&D continues to be the highest in low-income countries, it has declined in the 2000s as compared to the previous decade. On the other hand, high-income countries show a steady increase in volatility over time. The co-existence of high R&D volatility with a disproportionately low share in global agricultural R&D for low-income countries is a matter of concern given the adverse impact on agricultural productivity and food security.

Project description:Numerous drivers such as farming practices, erosion, land-use change, and soil biogeochemical background, determine the global spatial distribution of phosphorus (P) in agricultural soils. Here, we revised an approach published earlier (called here GPASOIL-v0), in which several global datasets describing these drivers were combined with a process model for soil P dynamics to reconstruct the past and current distribution of P in cropland and grassland soils. The objective of the present update, called GPASOIL-v1, is to incorporate recent advances in process understanding about soil inorganic P dynamics, in datasets to describe the different drivers, and in regional soil P measurements for benchmarking. We trace the impact of the update on the reconstructed soil P. After the update we estimate a global averaged inorganic labile P of 187 kgP ha-1 for cropland and 91 kgP ha-1 for grassland in 2018 for the top 0-0.3 m soil layer, but these values are sensitive to the mineralization rates chosen for the organic P pools. Uncertainty in the driver estimates lead to coefficients of variation of 0.22 and 0.54 for cropland and grassland, respectively. This work makes the methods for simulating the agricultural soil P maps more transparent and reproducible than previous estimates, and increases the confidence in the new estimates, while the evaluation against regional dataset still suggests rooms for further improvement.

Project description:Crop type maps identify the spatial distribution of crop types and underpin a large range of agricultural monitoring applications ranging from early warning of crop shortfalls, crop condition assessments, production forecasts, and damage assessment from extreme weather, to agricultural statistics, agricultural insurance, and climate mitigation and adaptation decisions. Despite their importance, harmonized, up-to-date global crop type maps of the main food commodities do not exist to date. To address this critical data gap of global-scale consistent, up-to-date crop type maps, we harmonized 24 national and regional datasets from 21 sources covering 66 countries to develop a set of Best Available Crop Specific masks (BACS) over the major production and export countries for wheat, maize, rice, and soybeans, in the context of the G20 Global Agriculture Monitoring Program, GEOGLAM.
