Complete Genome Sequence of Pantoea ananatis Strain NN08200, an Endophytic Bacterium Isolated from Sugarcane.

Project description:Stain NN08200 was isolated from the surface-sterilized stem of sugarcane grown in Guangxi province of China. The stain was Gram-negative, facultative anaerobic, non-spore-forming bacteria. The complete genome SNP-based phylogenetic analysis indicate that NN08200 is a member of the genus Pantoea ananatis. Here, we summarize the features of strain NN08200 and describe its complete genome. The genome contains a chromosome and two plasmids, in total 5,176,640 nucleotides with 54.76% GC content. The chromosome genome contains 4598 protein-coding genes, and 135 ncRNA genes, including 22 rRNA genes, 78 tRNA genes and 35 sRNA genes, the plasmid 1 contains 149 protein-coding genes and the plasmid 2 contains 308 protein-coding genes. We identified 130 tandem repeats, 101 transposon genes, and 16 predicted genomic islands on the chromosome. We found an indole pyruvate decarboxylase encoding gene which involved in the biosynthesis of the plant hormone indole-3-acetic acid, it may explain the reason why NN08200 stain have growth-promoting effects on sugarcane. Considering the pathogenic potential and its versatility of the species of the genus Pantoea, the genome information of the strain NN08200 give us a chance to determine the genetic background of interactions between endophytic enterobacteria and plants.

The complete plastid genome of Cotinus coggygria and phylogenetic analysis of the Anacardiaceae.

Project description:Cotinus coggygria Scop. (Anacardiaceae) is an important ornamental tree with beautiful characteristics that is grown in China. In this study, the complete plastid genome of C. coggygria was sequenced and assembled. This genome was 158,843 bp in size and presented a typical tetrad structure, consisting of a large single-copy region (87,121 bp), a pair of inverted repeat regions (26,829 bp), and a small single-copy region (18,064 bp). A total of 134 genes were annotated, including 88 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. We observed a deletion that caused the loss of the rpl32 gene, and a small expansion of IR regions resulted in the trnH gene accessing IR regions; two copies were obtained. Phylogenetic analysis showed that C. coggygria was most closely related to Pistacia, with 100% bootstrap support within Anacardiaceae. In this study, we report the plastid genome of Cotinus species for the first time, which provides insight into the evolution of the plastid genome in Anacardiaceae and promotes the understanding of Cotinus plants.

Pantoea trifolii sp. nov., a novel bacterium isolated from Trifolium rubens root nodules.

Project description:A novel bacterium, designated strain MMK2T, was isolated from a surface-sterilised root nodule of a Trifolium rubens plant growing in south-eastern Poland. Cells were Gram negative, non-spore forming and rod shaped. The strain had the highest 16S rRNA gene sequence similarity with P. endophytica (99.4%), P. leporis (99.4%) P. rwandensis (98.8%) and P. rodasii (98.45%). Phylogenomic analysis clearly showed that strain MMK2T and an additional strain, MMK3, should reside in the genus Pantoea and that they were most closely related to P. endophytica and P. leporis. Genome comparisons showed that the novel strain shared 82.96-93.50% average nucleotide identity and 26.2-53. 2% digital DNA:DNA hybridization with closely related species. Both strains produced siderophores and were able to solubilise phosphates. The MMK2T strain was also able to produce indole-3-acetic acid. The tested strains differed in their antimicrobial activity, but both were able to inhibit the growth of Sclerotinia sclerotiorum 10Ss01. Based on the results of the phenotypic, phylogenomic, genomic and chemotaxonomic analyses, strains MMK2T and MMK3 belong to a novel species in the genus Pantoea for which the name Pantoea trifolii sp. nov. is proposed with the type strain MMK2T (= DSM 115063T = LMG 33049T).

Isolation and characterization of microsatellite markers for Cotinus coggygria Scop. (Anacardiaceae) by 454 pyrosequencing.

Project description:Cotinus coggygria Scop. (Anacardiaceae) is a deciduous shrub or small tree that is native to a large area covering from southern Europe, east across central Asia, and the Himalayas in northern China. Shotgun 454 pyrosequencing was used to develop microsatellite markers from the genome of C. coggygria. In this study, 349 microsatellite loci were identified from 40,074 individual sequence reads produced by one-sixteenth run, and primer pairs were designed for these loci. To test the primer amplification efficiency, 50 microsatellite primer pairs were tested across 12 individuals from two C. coggygria populations (Wuzhi Mountain: 36°30'N, 113°39'E; Tianlong Mountain: 37°42'N, 112°26'E). Among the 50 tested primer pairs, eight were found to be polymorphic. The average allele number of the microsatellites was 3.5 per locus, with a range from two to five. The inbreeding coefficient ranged from -0.478 to 0.222. The observed and expected heterozygosities varied from 0.167 to 0.750 and from 0.163 to 0.743, respectively. This set of markers is potentially useful for assessing the genetic diversity, as well as for understanding the population structure and phylogeographical and landscape genetic patterns, of C. coggygria.
