Biotea-2-Bioschemas, facilitating structured markup for semantically annotated scholarly publications.

ABSTRACT: The total number of scholarly publications grows day by day, making it necessary to explore and use simple yet effective ways to expose their metadata. Schema.org supports adding structured metadata to web pages via markup, making it easier for data providers but also for search engines to provide the right search results. Bioschemas is based on the standards of schema.org, providing new types, properties and guidelines for metadata, i.e., providing metadata profiles tailored to the Life Sciences domain. Here we present our proposed contribution to Bioschemas (from the project "Biotea"), which supports metadata contributions for scholarly publications via profiles and web components. Biotea comprises a semantic model to represent publications together with annotated elements recognized from the scientific text; our Biotea model has been mapped to schema.org following Bioschemas standards.

The impact of boundary spanning scholarly publications and patents.

Project description:BACKGROUND: Human knowledge and innovation are recorded in two media: scholarly publication and patents. These records not only document a new scientific insight or new method developed, but they also carefully cite prior work upon which the innovation is built. METHODOLOGY: We quantify the impact of information flow across fields using two large citation dataset: one spanning over a century of scholarly work in the natural sciences, social sciences and humanities, and second spanning a quarter century of United States patents. CONCLUSIONS: We find that a publication's citing across disciplines is tied to its subsequent impact. In the case of patents and natural science publications, those that are cited at least once are cited slightly more when they draw on research outside of their area. In contrast, in the social sciences, citing within one's own field tends to be positively correlated with impact.

Building a semantically annotated corpus for chronic disease complications using two document types.

Project description:Narrative information in electronic health records (EHRs) contains a wealth of information related to patient health conditions. In addition, people use Twitter to express their experiences regarding personal health issues, such as medical complaints, symptoms, treatments, lifestyle, and other factors. Both genres of text include different types of health-related information concerning disease complications and risk factors. Knowing detailed information about controlling disease risk factors has a great impact on modifying these risks and subsequently preventing disease complications. Text-mining tools provide efficient solutions to extract and integrate vital information related to disease complications hidden in the large volume of the narrative text. However, the development of text-mining tools depends on the availability of an annotated corpus. In response, we have developed the PrevComp corpus, which is annotated with information relevant to the identification of disease complications, underlying risk factors, and prevention measures, in the context of the interaction between hypertension and diabetes. The corpus is unique and novel in terms of the very specific topic in the biomedical domain and as an integration of information from both EHRs and tweets collected from Twitter. The annotation scheme was designed with guidance by a domain expert, and two further domain experts performed the annotation, resulting in a high-quality annotation, with agreement rate F-scores as high as 0.60 and 0.75 for EHRs and tweets, respectively.

MyCites: a proposal to mark and report inaccurate citations in scholarly publications.

Project description:BackgroundInaccurate citations are erroneous quotations or instances of paraphrasing of previously published material that mislead readers about the claims of the cited source. They are often unaddressed due to underreporting, the inability of peer reviewers and editors to detect them, and editors' reluctance to publish corrections about them. In this paper, we propose a new tool that could be used to tackle their circulation.MethodsWe provide a review of available data about inaccurate citations and analytically explore current ways of reporting and dealing with these inaccuracies. Consequently, we make a distinction between publication (i.e., first occurrence) and circulation (i.e., reuse) of inaccurate citations. Sloppy reading of published items, literature ambiguity and insufficient quality control in the editorial process are identified as factors that contribute to the publication of inaccurate citations. However, reiteration or copy-pasting without checking the validity of citations, paralleled with lack of resources/motivation to report/correct inaccurate citations contribute to their circulation.Results and discussionWe propose the development of an online annotation tool called "MyCites" as means with which to mark and map inaccurate citations. This tool allows ORCID users to annotate citations and alert authors (of the cited and citing articles) and also editors of journals where inaccurate citations are published. Each marked citation would travel with the digital version of the document (persistent identifiers) and be visible on websites that host peer-reviewed articles (journals' websites, Pubmed, etc.). In the future development of MyCites, challenges such as the conditions of correct/incorrect-ness and parties that should adjudicate that, and, the issue of dealing with incorrect reports need to be addressed.

How to identify peer-reviewed publications: Open-identity labels in scholarly book publishing.

Project description:This article discusses the open-identity label, i.e., the practice of disclosing reviewers' names in published scholarly books, a common practice in Central and Eastern European countries. This study's objective is to verify whether the open-identity label is a type of peer-review label (like those used in Finland and Flanders, i.e., the Flemish part of Belgium), and as such, whether it can be used as a delineation criterion in various systems used to evaluate scholarly publications. We have conducted a two-phase sequential explanatory study. In the first phase, interviews with 20 of the 40 largest Polish publishers of scholarly books were conducted to investigate how Polish publishers control peer reviews and whether the open-identity label can be used to identify peer-reviewed books. In the other phase, two questionnaires were used to analyze perceptions of peer-review and open-identity labelling among authors (n = 600) and reviewers (n = 875) of books published by these 20 publishers. Integrated results allowed us to verify publishers' claims concerning their peer-review practices. Our findings reveal that publishers actually control peer reviews by providing assessment criteria to reviewers and sending reviews to authors. Publishers rarely ask for permission to disclose reviewers' names, but it is obvious to reviewers that this practice of disclosing names is part of peer reviewing. This study also shows that only the names of reviewers who accepted manuscripts for publication are disclosed. Thus, most importantly, our analysis shows that the open-identity label that Polish publishers use is a type of peer-review label like those used in Flanders and Finland, and as such, it can be used to identify peer-reviewed scholarly books.

Youth Participation in Psychological Literature: A Semantic Analysis of Scholarly Publications in the PsycInfo Database.

Project description:The topic of youth participation in the public sphere has received increasing attention within recent psychological research. The literature remains somewhat fragmented between different conceptualizations varying in their specificity or broadness. The present study aims to map the current state of debate in psychology regarding youth civic and political participation and to identify the prevalent themes that characterize the research in the discipline from 1990 to 2016. A semantic content analysis with the software T-Lab was performed on a corpus of 1,777 publications retrieved from the PsycInfo database. The results highlight the increasing number of academic contributions on the topic, confirming the growing importance of the issue within psychology. The study sheds light on the spheres of participation, in which the discipline has attempted to make a contribution, namely: traditional and online political context, institutional civic education, adolescent development, and rights-based activism. Moreover, the findings reveal the existing opposing priorities of research that focus either on the explanation of specific forms of involvement or on the formation of future citizens. Within the thematic attention to young people's civic and political development, there seem to be two general approaches that see youth in divergent ways: as citizens whose civic capacities are to be fostered or as targets for top-down training interventions. This systematic thematic review calls attention to the disparate ways in which youth participation is being addressed in psychology and highlights the need for greater theoretical integration in the field of study.

A dataset of 200 structured product labels annotated for adverse drug reactions.

Project description:Adverse drug reactions (ADRs), unintended and sometimes dangerous effects that a drug may have, are one of the leading causes of morbidity and mortality during medical care. To date, there is no structured machine-readable authoritative source of known ADRs. The United States Food and Drug Administration (FDA) partnered with the National Library of Medicine to create a pilot dataset containing standardised information about known adverse reactions for 200 FDA-approved drugs. The Structured Product Labels (SPLs), the documents FDA uses to exchange information about drugs and other products, were manually annotated for adverse reactions at the mention level to facilitate development and evaluation of text mining tools for extraction of ADRs from all SPLs. The ADRs were then normalised to the Unified Medical Language System (UMLS) and to the Medical Dictionary for Regulatory Activities (MedDRA). We present the curation process and the structure of the publicly available database SPL-ADR-200db containing 5,098 distinct ADRs. AllerML: markup language for allergens.

Project description:Many concerns have been raised about the potential allergenicity of novel, recombinant proteins into food crops. Guidelines, proposed by WHO/FAO and EFSA, include the use of bioinformatics screening to assess the risk of potential allergenicity or cross-reactivities of all proteins introduced, for example, to improve nutritional value or promote crop resistance. However, there are no universally accepted standards that can be used to encode data on the biology of allergens to facilitate using data from multiple databases in this screening. Therefore, we developed AllerML a markup language for allergens to assist in the automated exchange of information between databases and in the integration of the bioinformatics tools that are used to investigate allergenicity and cross-reactivity. As proof of concept, AllerML was implemented using the Structural Database of Allergenic Proteins (SDAP; http://fermi.utmb.edu/SDAP/) database. General implementation of AllerML will promote automatic flow of validated data that will aid in allergy research and regulatory analysis.

Dataset of the frequency patterns of publications annotated to human protein-coding genes, their protein products and genetic relevance.

Project description:We present data concerning the distribution of scientific publications for human protein-coding genes together with their protein products and genetic relevance. We annotated the gene2pubmed dataset Maglott et al., 2007 provided by the NCBI (National Center for Biotechnology Information) with publication years, genetic metadata corresponding to Online Mendelian Inheritance in Man (OMIM) Hamosh et al., 2005 entries and the frequency of their appearance in Genome-Wide Association Studies (GWAS) Buniello et al., 2019 provided by the European Bioinformatics Institute (EBI) using the KNIME® Analytics Platform Berthold et al., 2008. The results of this data integration process comprise two datasets: 1) A dataset containing information on all human protein-coding genes that can be used to analyse the number of scientific publications in context of the potential disease relevance of the individual genes. 2) A table with the annual and cumulated number of PubMed entries. NCBO Technology: Powering semantically aware applications.

Project description:As new biomedical technologies are developed, the amount of publically available biomedical data continues to increase. To help manage these vast and disparate data sources, researchers have turned to the Semantic Web. Specifically, ontologies are used in data annotation, natural language processing, information retrieval, clinical decision support, and data integration tasks. The development of software applications to perform these tasks requires the integration of Web services to incorporate the wide variety of ontologies used in the health care and life sciences. The National Center for Biomedical Ontology, a National Center for Biomedical Computing created under the NIH Roadmap, developed BioPortal, which provides access to one of the largest repositories of biomedical ontologies. The NCBO Web services provide programmtic access to these ontologies and can be grouped into four categories; Ontology, Mapping, Annotation, and Data Access. The Ontology Web services provide access to ontologies, their metadata, ontology versions, downloads, navigation of the class hierarchy (parents, children, siblings) and details of each term. The Mapping Web services provide access to the millions of ontology mappings published in BioPortal. The NCBO Annotator Web service "tags" text automatically with terms from ontologies in BioPortal, and the NCBO Resource Index Web services provides access to an ontology-based index of public, online data resources. The NCBO Widgets package the Ontology Web services for use directly in Web sites. The functionality of the NCBO Web services and widgets are incorporated into semantically aware applications for ontology development and visualization, data annotation, and data integration. This overview will describe these classes of applications, discuss a few examples of each type, and which NCBO Web services are used by these applications.

SEmHuS: a semantically embedded humanitarian space

Project description:Humanitarian crises are unpredictable and complex environments, in which access to basic services and infrastructures is not adequately available. Computing in a humanitarian crisis environment is different from any other environment. In humanitarian environments the accessibility to electricity, internet, and qualified human resources is usually limited. Hence, advanced computing technologies in such an environment are hard to deploy and implement. Moreover, time and resources in those environments are also limited and devoted for life-saving activities, which makes computing technologies among the lowest priorities for those who operate there. In humanitarian crises, interests and preferences of decision-makers are driven by their original languages, cultures, education, religions, and political affiliations. Hence, decision-making in such environments is usually hard and slow because it solely depends on human capacity in absence of proper computing techniques. In this research, we are interested in overcoming the above challenges by involving machines in humanitarian response. This work proposes and evaluates a text classification and embedding technique to transform historical humanitarian records from human-oriented into a machine-oriented structure (in a vector space). This technique allows machines to extract humanitarian knowledge and use it to answer questions and classify documents. Having machines involved in those tasks helps decision-makers in speeding up humanitarian response, reducing its cost, saving lives, and easing human suffering.
