Epizootic ulcerative syndrome - First report of evidence from South Africa's largest and premier conservation area, the Kruger National Park.

ABSTRACT: This study reports on the first evidence of genomic material of the causative agent for epizootic ulcerative syndrome (EUS), Aphanomyces invadans, from fish in the Limpopo River system and the Kruger National Park, South Africa. Fourteen fish species were collected from various depressions in the floodplains of the Limpopo and Luvuvhu Rivers in the Makuleke Wetlands during 2015 and 2017. A single individual of Clarias gariepinus was found to have a suspected epizootic ulcerative syndrome (EUS) lesion. Samples were collected and evidence of A. invadans DNA in the samples was found through PCR and amplicon sequencing. The spread of EUS into this premier conservation area is of concern as it could potentially spread across borders and into other naïve river systems with important conservation statuses.

Ecological suitability modeling for anthrax in the Kruger National Park, South Africa.

Project description:The spores of the soil-borne bacterium, Bacillus anthracis, which causes anthrax are highly resistant to adverse environmental conditions. Under ideal conditions, anthrax spores can survive for many years in the soil. Anthrax is known to be endemic in the northern part of Kruger National Park (KNP) in South Africa (SA), with occasional epidemics spreading southward. The aim of this study was to identify and map areas that are ecologically suitable for the harboring of B. anthracis spores within the KNP. Anthrax surveillance data and selected environmental variables were used as inputs to the maximum entropy (Maxent) species distribution modeling method. Anthrax positive carcasses from 1988-2011 in KNP (n = 597) and a total of 40 environmental variables were used to predict and evaluate their relative contribution to suitability for anthrax occurrence in KNP. The environmental variables that contributed the most to the occurrence of anthrax were soil type, normalized difference vegetation index (NDVI) and precipitation. Apart from the endemic Pafuri region, several other areas within KNP were classified as ecologically suitable. The outputs of this study could guide future surveillance efforts to focus on predicted suitable areas for anthrax, since the KNP currently uses passive surveillance to detect anthrax outbreaks.

New Fusarium species from the Kruger National Park, South Africa.

Project description:Three new Fusarium species, F. convolutans, F. fredkrugeri, and F. transvaalense (Ascomycota, Hypocreales, Nectriaceae) are described from soils collected in a catena landscape on a research supersite in the Kruger National Park, South Africa. The new taxa, isolated from the rhizosphere of three African herbaceous plants, Kyphocarpa angustifolia, Melhania acuminata, and Sida cordifolia, are described and illustrated by means of morphological and multilocus molecular analyses based on sequences from five DNA loci (CAL, EF-1 α, RPB1, RPB2 and TUB). According to phylogenetic inference based on Maximum-likelihood and Bayesian approaches, the newly discovered species are distributed in the Fusarium buharicum, F. fujikuroi, and F. sambucinum species complexes.

Long-term mammal herbivory on arthropod assemblages at Kruger National Park, South Africa.

Project description:Protected savannas are essential reserves for biological diversity, including endangered arthropod species, however, extreme grazing by mammals has cascading impacts on the communities and disrupts the functioning of these ecosystems globally. The current study assessed the abundance, species richness and composition of arthropods at the long-term grazing exclosures of Kruger National Park, South Africa. Pitfall traps and active searches were used to sample arthropods at the ungrazed, moderately, and heavily grazed exclosures. We found that Hymenoptera, Coleoptera, Diptera and Araneae were the most abundant orders of arthropods sampled. The abundance of multi-taxon, Diptera and Hymenoptera was significantly different between exclosures. In contrast, Coleoptera had high numbers of morphospecies compared to Hymenoptera, Araneae and Diptera. Species richness for multi-taxon, Diptera and Hymenoptera was significantly high at the heavily grazed compared to moderately grazed and ungrazed exclosures. Up to 22.2%, 41.2%, and 44.4% of the morphospecies were unique to the ungrazed, moderately and heavily grazed exclosures, respectively. A high proportion of morphospecies shared between exclosures were Coleoptera (41.0%) and Hymenoptera (38.5%) compared to Diptera and Araneae with less than 5% recorded across exclosures. Thus, morphospecies within the least abundant orders, namely Diptera and Araneae, were represented by singletons that were unique to particular exclosures compared to the most abundant arthropod orders (e.g., Coleoptera and Hymenoptera). We conclude that long-term mammal grazing enhances species richness and niche composition together with sparse and unique arthropods in the protected savannas. Therefore, managed grazing regimes can serve as a tool for maintaining the integrity of the protected savannas.

Habitat preferences of Southern Ground-hornbills in the Kruger National Park: implications for future conservation measures

Project description:Understanding how a species utilises its habitat, and the processes that give rise to its movements and patterns of space use, is critical for its conservation. Southern Ground-hornbills Bucorvus leadbeateri are listed as Endangered in South Africa, as a result of habitat loss and persecution. The National Species Recovery Plan lists reintroductions as a suitable conservation action, but highlights “understanding the exact habitat requirements of Southern Ground-hornbills” as a knowledge gap. In this study, we used tracking data from six Southern Ground-hornbill groups (a total of 37,060 GPS locations) in the Kruger National Park to investigate their seasonal home range differences and habitat preferences. We used first-passage time analysis to determine the scale at which Southern Ground-hornbills concentrate their foraging efforts and whether specific movement behaviours were linked to habitat types. We found marked differences in seasonal home ranges, with all groups showing a range contraction during the breeding season. Grassland and open woodland habitat types were used throughout the year in accordance with their availability within the territory, with grassland, open woodland and dense thicket being favoured habitats for foraging. Our habitat preference results, based on longitudinal GPS data, allowed us to determine ideal habitat ratios (grassland:open woodland:low shrubland of 1.00:6.10:0.09 ha) to assist with the selection of suitable reintroduction sites for Southern Ground-hornbills. With an increasing number of species being threatened with extinction, reintroductions into suitable habitats may be a useful conservation mitigation measure. However, our findings highlight the importance of a thorough understanding of a species’ movement and space use prior to the selection of areas for reintroduction to ensure the establishment and sustainability of these species at these sites.

Mass sterilization of a common palm species by elephants in Kruger National Park, South Africa.

Project description:Chronic herbivory by elephants rarely eliminates any species of woody savanna plants because these plants are typically vigorous basal resprouters after damage by fire or herbivory. In some instances, resprouting after elephant herbivory even increases stem numbers per unit area compared to protected areas. It is thus difficult to know whether an area has been severely degraded by elephant herbivory or not because although trees may be severely reduced in size, they will still be present and may even be relatively dense. By using an elephant exclosure in the Kruger National Park, South Africa, we demonstrate that this resprouting ability masks the fact that entire populations of a widespread African palm, Hyphaene petersiana, are prevented from reaching sexual maturity by chronic elephant herbivory. Besides sterilizing these palms and thus preventing their evolution and seed dispersal, the absence of the palm fruits, flowers and tall stems has other negative biodiversity impacts on their associated fauna. We suggest that to determine sustainable elephant impacts on savanna plants, conservation managers also use the reproductive condition of savanna plants rather than their presence, height or stem density.

Modeling the spatial distribution of African buffalo (Syncerus caffer) in the Kruger National Park, South Africa.

Project description:The population density of wildlife reservoirs contributes to disease transmission risk for domestic animals. The objective of this study was to model the African buffalo distribution of the Kruger National Park. A secondary objective was to collect field data to evaluate models and determine environmental predictors of buffalo detection. Spatial distribution models were created using buffalo census information and archived data from previous research. Field data were collected during the dry (August 2012) and wet (January 2013) seasons using a random walk design. The fit of the prediction models were assessed descriptively and formally by calculating the root mean square error (rMSE) of deviations from field observations. Logistic regression was used to estimate the effects of environmental variables on the detection of buffalo herds and linear regression was used to identify predictors of larger herd sizes. A zero-inflated Poisson model produced distributions that were most consistent with expected buffalo behavior. Field data confirmed that environmental factors including season (P = 0.008), vegetation type (P = 0.002), and vegetation density (P = 0.010) were significant predictors of buffalo detection. Bachelor herds were more likely to be detected in dense vegetation (P = 0.005) and during the wet season (P = 0.022) compared to the larger mixed-sex herds. Static distribution models for African buffalo can produce biologically reasonable results but environmental factors have significant effects and therefore could be used to improve model performance. Accurate distribution models are critical for the evaluation of disease risk and to model disease transmission.

Heterogeneity in African savanna elephant distributions and their impacts on trees in Kruger National Park, South Africa.

Project description:Though elephants are a major cause of savanna tree mortality and threaten vulnerable tree species, managing their impact remains difficult, in part because relatively little is known about how elephant impacts are distributed throughout space.This is exacerbated by uncertainty about what determines the distribution of elephants themselves, as well as whether the distribution of elephants is even informative for understanding the distribution of their impacts.To better understand the factors that underlie elephant impacts, we modeled elephant distributions and their damage to trees with respect to soil properties, water availability, and vegetation in Kruger National Park, South Africa, using structural equation modeling.We found that bull elephants and mixed herds differed markedly in their distributions, with bull elephants concentrating in sparsely treed basaltic sites close to artificial waterholes and mixed herds aggregating around permanent rivers, particularly in areas with little grass.Surprisingly, we also found that the distribution of elephant impacts, while highly heterogeneous, was largely unrelated to the distribution of elephants themselves, with damage concentrated instead in densely treed areas and particularly on basaltic soils.Results underscore the importance of surface water for elephants but suggest that elephant water dependence operates together with other landscape factors, particularly vegetation community composition and historical management interventions, to influence elephant distributions.

Epidemiology of Mycobacterium bovis infection in free-ranging rhinoceros in Kruger National Park, South Africa.

Project description:Mycobacterium bovis infection, which is a prominent cause of bovine tuberculosis, has been confirmed by mycobacterial culture in African rhinoceros species in Kruger National Park (KNP), South Africa. In this population-based study of the epidemiology of M. bovis in 437 African rhinoceros (Diceros bicornis, Ceratotherium simum), we report an estimated prevalence of 15.4% (95% CI: 10.4 to 21.0%), based on results from mycobacterial culture and an antigen-specific interferon gamma release assay from animals sampled between 2016 and 2020. A significant spatial cluster of cases was detected near the southwestern park border, although infection was widely distributed. Multivariable logistic regression models, including demographic and spatiotemporal variables, showed a significant, increasing probability of M. bovis infection in white rhinoceros based on increased numbers of African buffalo (Syncerus caffer) herds in the vicinity of the rhinoceros sampling location. Since African buffaloes are important maintenance hosts for M. bovis in KNP, spillover of infection from these hosts to white rhinoceros sharing the environment is suspected. There was also a significantly higher proportion of M. bovis infection in black rhinoceros in the early years of the study (2016–2018) than in 2019 and 2020, which coincided with periods of intense drought, although other temporal factors could be implicated. Species of rhinoceros, age, and sex were not identified as risk factors for M. bovis infection. These study findings provide a foundation for further epidemiological investigation of M. bovis, a multihost pathogen, in a complex ecosystem that includes susceptible species that are threatened and endangered.

Conservation Genetic Assessment of Savannah Elephants (Loxodonta africana) in the Greater Kruger Biosphere, South Africa.

Project description:Savannah elephant populations have been severely reduced and fragmented throughout its remaining range. In general, however, there is limited information regarding their genetic status, which is essential knowledge for conservation. We investigated patterns of genetic variation in savannah elephants from the Greater Kruger Biosphere, with a focus on those in previously unstudied nature reserves adjacent to Kruger National Park, using dung samples from 294 individuals and 18 microsatellites. The results of genetic structure analyses using several different methods of ordination and Bayesian clustering strongly suggest that elephants throughout the Greater Kruger National Park (GKNP) constitute a single population. No evidence of a recent genetic bottleneck was detected using three moment-based approaches and two coalescent likelihood methods. The apparent absence of a recent genetic bottleneck associated with the known early 1900s demographic bottleneck may result from a combination of rapid post-bottleneck population growth, immigration and long generation time. Point estimates of contemporary effective population size (Ne) for the GKNP were ~ 500-700, that is, at the low end of the range of Ne values that have been proposed for maintaining evolutionary potential and the current ratio of Ne to census population size (Nc) may be quite low (<0.1). This study illustrates the difficulties in assessing the impacts on Ne in populations that have suffered demographic crashes but have recovered rapidly and received gene flow, particularly in species with long generation times in which genetic time lags are longer. This work provides a starting point and baseline information for genetic monitoring of the GKNP elephants.
