Network-based piecewise linear regression for QSAR modelling.

ABSTRACT: Quantitative Structure-Activity Relationship (QSAR) models are critical in various areas of drug discovery, for example in lead optimisation and virtual screening. Recently, the need for models that are not only predictive but also interpretable has been highlighted. In this paper, a new methodology is proposed to build interpretable QSAR models by combining elements of network analysis and piecewise linear regression. The algorithm presented, modSAR, splits data using a two-step procedure. First, compounds associated with a common target are represented as a network in terms of their structural similarity, revealing modules of similar chemical properties. Second, each module is subdivided into subsets (regions), each of which is modelled by an independent linear equation. Comparative analysis of QSAR models across five data sets of protein inhibitors obtained from ChEMBL is reported and it is shown that modSAR offers similar predictive accuracy to popular algorithms, such as Random Forest and Support Vector Machine. Moreover, we show that models built by modSAR are interpretatable, capable of evaluating the applicability domain of the compounds and serve well tasks such as virtual screening and the development of new drug leads.

Project description:IntroductionThe search for biomarkers to predict radiosensitivity is important not only to individualize radiotherapy of cancer patients but also to forecast radiation exposure risks. The aim of this study was to devise a machine-learning method to stratify radiosensitivity and to investigate its association with genome-wide copy number variations (CNVs) as markers of sensitivity to ionizing radiation.MethodsWe used the Affymetrix CytoScan HD microarrays to survey common CNVs in 129 fibroblast cell strains. Radiosensitivity was measured by the surviving fraction at 2 Gy (SF2). We applied a dynamic programming (DP) algorithm to create a piecewise (segmented) multivariate linear regression model predicting SF2 and to identify SF2 segment-related distinctive CNVs.ResultsSF2 ranged between 0.1384 and 0.4860 (mean=0.3273 The DP algorithm provided optimal segmentation by defining batches of radio-sensitive (RS), normally-sensitive (NS), and radio-resistant (RR) responders. The weighted mean relative errors (MRE) decreased with increasing the segments' number. The borders of the utmost segments have stabilized after partitioning SF2 into 5 subranges.DiscussionThe 5-segment model associated C-3SFBP marker with the most-RS and C-7IUVU marker with the most-RR cell strains. Both markers were mapped to gene regions (MCC and SLC1A6, respectively). In addition, C-3SFBP marker is also located in enhancer and multiple binding motifs. Moreover, for most CNVs significantly correlated with SF2, the radiosensitivity increased with the copy-number decrease.In conclusion, the DP-based piecewise multivariate linear regression method helps narrow the set of CNV markers from the whole radiosensitivity range to the smaller intervals of interest. Notably, SF2 partitioning not only improves the SF2 estimation but also provides distinctive markers. Ultimately, segment-related markers can be used, potentially with tissues' specific factors or other clinical data, to identify radiotherapy patients who are most RS and require reduced doses to avoid complications and the most RR eligible for dose escalation to improve outcomes.

Project description:The authors recently proposed a dynamic, prepatient x-ray attenuator capable of producing a piecewise-linear attenuation profile customized to each patient and viewing angle. This attenuator was intended to reduce scatter-to-primary ratio (SPR), dynamic range, and dose by redistributing flux. In this work the authors tested the ability of the attenuator to reduce dose and SPR in simulations.The authors selected four clinical applications, including routine full field-of-view scans of the thorax and abdomen, and targeted reconstruction tasks for an abdominal aortic aneurysm and the pancreas. Raw data were estimated by forward projection of the image volume datasets. The dynamic attenuator was controlled to reduce dose while maintaining peak variance by solving a convex optimization problem, assuminga priori knowledge of the patient anatomy. In targeted reconstruction tasks, the noise in specific regions was given increased weighting. A system with a standard attenuator (or "bowtie filter") was used as a reference, and used either convex optimized tube current modulation (TCM) or a standard TCM heuristic. The noise of the scan was determined analytically while the dose was estimated using Monte Carlo simulations. Scatter was also estimated using Monte Carlo simulations. The sensitivity of the dynamic attenuator to patient centering was also examined by shifting the abdomen in 2 cm intervals.Compared to a reference system with optimized TCM, use of the dynamic attenuator reduced dose by about 30% in routine scans and 50% in targeted scans. Compared to the TCM heuristics which are typically used withouta priori knowledge, the dose reduction is about 50% for routine scans. The dynamic attenuator gives the ability to redistribute noise and variance and produces more uniform noise profiles than systems with a conventional bowtie filter. The SPR was also modestly reduced by 10% in the thorax and 24% in the abdomen. Imaging with the dynamic attenuator was relatively insensitive to patient centering, showing a 17% increase in peak variance for a 6 cm shift of the abdomen, instead of an 82% increase in peak variance for a fixed bowtie filter.A dynamic prepatient x-ray attenuator consisting of multiple wedges is capable of achieving substantial dose reductions and modest SPR reductions.

Project description:Technological advances in the field of animal tracking have greatly expanded the potential to remotely monitor animals, opening the door to exploring how animals shift their behaviour over time or respond to external stimuli. A wide variety of animal-borne sensors can provide information on an animal's location, movement characteristics, external environmental conditions and internal physiological status. Here, we demonstrate how piecewise regression can be used to identify the presence and timing of potential shifts in a variety of biological responses using multiple biotelemetry data streams. Different biological latent states can be inferred by partitioning a time-series into multiple segments based on changes in modelled responses (e.g. their mean, variance, trend, degree of autocorrelation) and specifying a unique model structure for each interval. We provide six example applications highlighting a variety of taxonomic species, data streams, timescales and biological phenomena. These examples include a short-term behavioural response (flee and return) by a trumpeter swan Cygnus buccinator following a GPS collar deployment; remote identification of parturition based on movements by a pregnant moose Alces alces; a physiological response (spike in heart-rate) in a black bear Ursus americanus to a stressful stimulus (presence of a drone); a mortality event of a trumpeter swan signalled by changes in collar temperature and overall dynamic body acceleration; an unsupervised method for identifying the onset, return, duration and staging use of sandhill crane Antigone canadensis migration; and estimation of the transition between incubation and brood-rearing (i.e. hatching) for a breeding trumpeter swan. We implement analyses using the mcp package in R, which provides functionality for specifying and fitting a wide variety of user-defined model structures in a Bayesian framework and methods for assessing and comparing models using information criteria and cross-validation measures. These simple modelling approaches are accessible to a wide audience and offer a straightforward means of assessing a variety of biologically relevant changes in animal behaviour.
