Data set of in-silico analysis and 3D modelling of boiling stable stress-responsive protein from drought tolerant wheat.

ABSTRACT: Boiling stable proteins are widespread, evolutionary conserved proteins from several kingdoms including plants, fungi and bacteria. Accumulation evidences in response to dehydration, suggest a wide spread adaptation and an evolutionary role of these protein families to protect cellular structures from water loss effects in a wide range of water potentials. Boiling stable proteins, although represents just 0.1% of total plant proteins, resist coagulation upon boiling and believed to be involved in water stress adaptation in plants. The present data profiles in-silico analysis of cloned boiling stable protein encoding gene wBsSRP from drought tolerant cultivar of wheat. The data presented here was of a gene isolated from total RNA/mRNA samples of wheat variety PBW 175 subjected to drought stress. The gene is available with EMBL data repository with accession number LN832556.

In silico characterization and homology modeling of thylakoid-bound ascorbate peroxidase from a drought tolerant wheat cultivar.

Project description:Ascorbate peroxidase, a haem protein (EC 1.11.1.11), efficiently scavenges hydrogen peroxide (H(2)O(2)) in cytosol and chloroplasts of plants. In this study, a full-length coding sequence of thylakoid-bound ascorbate peroxidase cDNA (TatAPX) was cloned from a drought tolerant wheat cultivar C306. Homology modeling of the TatAPX protein was performed by using the template crystal structure of chloroplastic ascorbate peroxidase from tobacco plant (PDB: 1IYN). The model structure was further refined by molecular mechanics and dynamic methods using various tools such as PROCHECK, ProSA and Verify3D. The predicted model was then tested for docking with H(2)O(2), the substrate for TatAPX enzyme. The results revealed that Arg233 and Glu255 in the predicted active site of the enzyme are two important amino acid residues responsible for strong hydrogen bonding affinity with H(2)O(2), which might play an important role in scavenging of H(2)O(2) from the plant system.

Exploring the Drought Tolerant Quantitative Trait Loci in Spring Wheat.

Project description:Drought-induced stress poses a significant challenge to wheat throughout its growth, underscoring the importance of identifying drought-stable quantitative trait loci (QTLs) for enhancing grain yield. Here, we evaluated 18 yield-related agronomic and physiological traits, along with their drought tolerance indices, in a recombinant inbred line population derived from the XC7 × XC21 cross. These evaluations were conducted under both non-stress and drought-stress conditions. Drought stress significantly reduced grain weight per spike and grain yield per plot. Genotyping the recombinant inbred line population using the wheat 90K single nucleotide polymorphism array resulted in the identification of 131 QTLs associated with the 18 traits. Drought stress also exerted negative impacts on grain formation and filling, directly leading to reductions in grain weight per spike and grain yield per plot. Among the identified QTLs, 43 were specifically associated with drought tolerance across the 18 traits, with 6 showing direct linkages to drought tolerance in wheat. These results provide valuable insights into the genetic mechanisms governing wheat growth and development, as well as the traits contributing to the drought tolerance index. Moreover, they serve as a theoretical foundation for the development of new wheat cultivars having exceptional drought tolerance and high yield potentials under both drought-prone and drought-free conditions.

In-silico prediction of novel genes responsive to drought and salinity stress tolerance in bread wheat (Triticum aestivum).

Project description:Common wheat (Triticum aestivum) is the most widely grown cereal crop and is cultivated extensively in dry regions. Water shortage, resulting from either drought or salinity, leads to slow growth and loss of wheat yield. In order to predict new genes responsive to the drought and salt stresses in wheat, 6,717 expressed sequence tags (ESTs), expressed in drought and salinity stress conditions were collected from the National Center for Biotechnology Information (NCBI). The downloaded ESTs were clustered and assembled into 354 contigs; 14 transcription factor families in 29 contigs were identified. In addition, 119 contigs were organized in five enzyme classes. Biological functions were obtained for only 324 of the 354 contigs using gene ontology. In addition, using Kyoto Encyclopedia of Genes and Genomes database, 191 metabolic pathways were identified. The remaining contigs were used for further analysis and the search for new genes responsive to drought and salt stresses. These contigs were mapped on the International Wheat Genome Sequencing Consortium RefSeq v1.0 assembly, the most complete version of the reference sequence of the bread wheat variety Chinese Spring. They were found to have from one to three locations on the subgenomes A, B, and D. Full-length gene sequences were designed for these contigs, which were further validated using promoter analysis. These predicted genes may have applications in molecular breeding programs and wheat drought and salinity research.

A Physio-Morphological Trait-Based Approach for Breeding Drought Tolerant Wheat.

Project description:In the past, there have been drought events in different parts of the world, which have negatively influenced the productivity and production of various crops including wheat (Triticum aestivum L.), one of the world's three important cereal crops. Breeding new high yielding drought-tolerant wheat varieties is a research priority specifically in regions where climate change is predicted to result in more drought conditions. Commonly in breeding for drought tolerance, grain yield is the basis for selection, but it is a complex, late-stage trait, affected by many factors aside from drought. A strategy that evaluates genotypes for physiological responses to drought at earlier growth stages may be more targeted to drought and time efficient. Such an approach may be enabled by recent advances in high-throughput phenotyping platforms (HTPPs). In addition, the success of new genomic and molecular approaches rely on the quality of phenotypic data which is utilized to dissect the genetics of complex traits such as drought tolerance. Therefore, the first objective of this review is to describe the growth-stage based physio-morphological traits that could be targeted by breeders to develop drought-tolerant wheat genotypes. The second objective is to describe recent advances in high throughput phenotyping of drought tolerance related physio-morphological traits primarily under field conditions. We discuss how these strategies can be integrated into a comprehensive breeding program to mitigate the impacts of climate change. The review concludes that there is a need for comprehensive high throughput phenotyping of physio-morphological traits that is growth stage-based to improve the efficiency of breeding drought-tolerant wheat.

Identification of miRNA-mediated drought responsive multi-tiered regulatory network in drought tolerant rice, Nagina 22.

Project description:Comparative characterization of microRNA-mediated stress regulatory networks in contrasting rice cultivars is critical to decipher plant stress response. Consequently, a multi-level comparative analysis, using sRNA sequencing, degradome analysis, enzymatic and metabolite assays and metal ion analysis, in drought tolerant and sensitive rice cultivars was conducted. The study identified a group of miRNAs "Cultivar-specific drought responsive" (CSDR)-miRNAs (osa-miR159f, osa-miR1871, osa-miR398b, osa-miR408-3p, osa-miR2878-5p, osa-miR528-5p and osa-miR397a) that were up-regulated in the flag-leaves of tolerant cultivar, Nagina 22 (N22) and Vandana, but down-regulated in the sensitive cultivar, Pusa Basmati 1 (PB1) and IR64, during drought. Interestingly, CSDR-miRNAs target several copper-protein coding transcripts like plantacyanins, laccases and Copper/Zinc superoxide dismutases (Cu/Zn SODs) and are themselves found to be similarly induced under simulated copper-starvation in both N22 and PB1. Transcription factor OsSPL9, implicated in Cu-homeostasis also interacted with osa-miR408-3p and osa-miR528-5p promoters. Further, N22 flag leaves showed lower SOD activity, accumulated ROS and had a higher stomata closure. Interestingly, compared to PB1, internal Cu levels significantly decreased in the N22 flag-leaves, during drought. Thus, the study identifies the unique drought mediated dynamism and interplay of Cu and ROS homeostasis, in the flag leaves of drought tolerant rice, wherein CSDR-miRNAs play a pivotal role.

Transcription profiling of wheat roots from drought-tolerant wheat after drought and normal watering treatments

Project description:Plant material consisted of synthetic hexaploid wheat germplasm into the Opata background (Altar 84/ Aegilops squarrosa (TAUS)//Opata) . Plants were grown at a density of 9-11 individuals per 20cm x 10cm (diameter x height) plastic pot containing 1500g well-rinsed Turface MVP® medium (Profile Products LLC, Buffalo, IL), in controlled environment chambers at 23°C, 70% relative humidity, and 16h photoperiod with a photosynthetic photon flux (PPF) of 330±10 µmolem-2s-1 when measured at the top of the canopy at growth stage 22 to 24 in the Zadoks scale (Zadoks et al., 1974). Plants were watered daily until 21 days after seeding (DAS) by flooding trays with water for 5 minutes, then draining the trays. Drought stress was applied by water withholding, beginning on 21 DAS. Watering was withheld from plants belonging to drought treatment, while the control group received water above field capacity. Water content of the growth medium was gravimetrically monitored. Root tissues were collected from control and treated plants when the water content of the treatment group growth medium fell below the permanent wilting point. Three biological replicates were conducted in three separate time-span courses. Total RNA was isolated using a LiCl3 precipitation method following Moore et al., (2005). Dye swap desin microarray analyses of well-watered and water-stressed root tissues were conducted across three biological replicates totaling six hybridizations.

EMS Derived Wheat Mutant BIG8-1 (Triticum aestivum L.)-A New Drought Tolerant Mutant Wheat Line.

Project description:Drought response in wheat is considered a highly complex process, since it is a multigenic trait; nevertheless, breeding programs are continuously searching for new wheat varieties with characteristics for drought tolerance. In a previous study, we demonstrated the effectiveness of a mutant known as RYNO3936 that could survive 14 days without water. In this study, we reveal another mutant known as BIG8-1 that can endure severe water deficit stress (21 days without water) with superior drought response characteristics. Phenotypically, the mutant plants had broader leaves, including a densely packed fibrous root architecture that was not visible in the WT parent plants. During mild (day 7) drought stress, the mutant could maintain its relative water content, chlorophyll content, maximum quantum yield of PSII (Fv/Fm) and stomatal conductance, with no phenotypic symptoms such as wilting or senescence despite a decrease in soil moisture content. It was only during moderate (day 14) and severe (day 21) water deficit stress that a decline in those variables was evident. Furthermore, the mutant plants also displayed a unique preservation of metabolic activity, which was confirmed by assessing the accumulation of free amino acids and increase of antioxidative enzymes (peroxidases and glutathione S-transferase). Proteome reshuffling was also observed, allowing slow degradation of essential proteins such as RuBisCO during water deficit stress. The LC-MS/MS data revealed a high abundance of proteins involved in energy and photosynthesis under well-watered conditions, particularly Serpin-Z2A and Z2B, SGT1 and Calnexin-like protein. However, after 21 days of water stress, the mutants expressed ABC transporter permeases and xylanase inhibitor protein, which are involved in the transport of amino acids and protecting cells, respectively. This study characterizes a new mutant BIG8-1 with drought-tolerant characteristics suited for breeding programs.

Molecular cloning and in-silico characterization of high temperature stress responsive pAPX gene isolated from heat tolerant Indian wheat cv. Raj 3765.

Project description:BACKGROUND: Heat stress leads to accelerated production of reactive oxygen species (ROS) which causes a huge amount of oxidative damage to the cellular components of plants. A large number of heat stress related genes as HSPs, catalases, peroxidases are overexpressed at the time of stress. A potent stress responsive gene peroxisomal ascorbate peroxidase (TapAPX) obtained from heat stress (42 °C) responsive subtractive cDNA library from a thermo tolerant wheat cv. Raj3765 at anthesis stage was cloned, characterized and its role was validated under heat stress by proteomics and in-silico studies. In the present study we report the characterization at molecular and in-silico level of peroxisomal TapAPX gene isolated from heat tolerant wheat cultivar of India. RESULTS: qPCR studies of TapAPX gene displayed up to 203 fold level of expression at 42 °C heat stress exposure. A full length cDNA of 876 bp obtained by RACE deduced a protein of 292 amino acid residues which gives a complete 3D structure of pAPX by homology modeling. TapAPX cDNA was cloned in expression vector pET28 (a+) and the recombinant protein over-expressed in E. coli BL21 showed highest homology with APX protein as deduced by peptide mass fingerprinting. CONCLUSIONS: TapAPX gene from wheat cv Raj3765 has a distinct role in conferring thermo tolerance to the plants and thus can be used in crop improvement programmes for development of crops tolerant to high temperature.

Genetic dissection of drought and heat-responsive agronomic traits in wheat.

Project description:High yield and wide adaptation are principal targets of wheat breeding but are hindered by limited knowledge on genetic basis of agronomic traits and abiotic stress tolerances. In this study, 277 wheat accessions were phenotyped across 30 environments with non-stress, drought-stressed, heat-stressed, and drought-heat-stressed treatments and were subjected to genome-wide association study using 395 681 single nucleotide polymorphisms. We detected 295 associated loci including consistent loci for agronomic traits across different treatments and eurytopic loci for multiple abiotic stress tolerances. A total of 22 loci overlapped with quantitative trait loci identified by biparental quantitative trait loci mapping. Six loci were simultaneously associated with agronomic traits and abiotic stress tolerance, four of which fell within selective sweep regions. Selection in Chinese wheat has increased the frequency of superior marker alleles controlling yield-related traits in the four loci during past decades, which conversely diminished favourable genetic variation controlling abiotic stress tolerance in the same loci; two promising candidate paralogous genes colocalized with such loci, thereby providing potential targets for studying the molecular mechanism of stress tolerance-productivity trade-off. These results uncovering promising alleles controlling agronomic traits and/or multiple abiotic stress tolerances, providing insights into heritable covariation between yield and abiotic stress tolerance, will accelerate future efforts for wheat improvement.

Transcriptome profiling of reproductive stage flag leaves of wheat from drought susceptible parent WL711, drought tolerant parent C306 and drought susceptible and drought tolerant RIL bulks in irrigated and drought condition

Project description:The aim of the study was to identify candidate genes responsible for drought tolerance trait between a pair of wheat varieties ( WL711 and C306) and correspondng progeny bulks (10 drought susceptible RILs and 10 drought tolerant RILs) by combining QTLs analysis with expression analysis. Microarray analysis of RNA extracted from the flag leaves showed large number of differentially expressed genes. The number of differentially expressed genes was reduced to 37 on the basis of their occurance in a major QTL region (responcible for drought tolerance) detected in RIL population derived from WL711 and C306.
