Project description:Multidrug resistance (MDR) often results from the acquisition of mobile genetic elements (MGEs) that encode MDR gene(s), such as conjugative plasmids. The spread of MDR plasmids is founded on their ability of horizontal transference, as well as their faithful inheritance in progeny cells. Here, we investigated the genetic factors involved in the prevalence of the IncI conjugative plasmid pESBL, which was isolated from the Escherichia coli O104:H4 outbreak strain in Germany in 2011. Using transposon-insertion sequencing, we identified the pESBL partitioning locus (par). Genetic, biochemical and microscopic approaches allowed pESBL to be characterized as a new member of the Type Ib partitioning system. Inactivation of par caused mis-segregation of pESBL followed by post-segregational killing (PSK), resulting in a great fitness disadvantage but apparent plasmid stability in the population of viable cells. We constructed a variety of pESBL derivatives with different combinations of mutations in par, conjugational transfer (oriT) and pnd toxin-antitoxin (TA) genes. Only the triple mutant exhibited plasmid-free cells in viable cell populations. Time-lapse tracking of plasmid dynamics in microfluidics indicated that inactivation of pnd improved the survival of plasmid-free cells and allowed oriT-dependent re-acquisition of the plasmid. Altogether, the three factors-active partitioning, toxin-antitoxin and conjugational transfer-are all involved in the prevalence of pESBL in the E. coli population.

Project description:BACKGROUND:Studies on multiple modalities of omics data such as transcriptomics, genomics and proteomics are growing in popularity, since they allow us to investigate complex mechanisms across molecular layers. It is widely recognized that integrative omics analysis holds the promise to unlock novel and actionable biological insights into health and disease. Integration of multi-omics data remains challenging, however, and requires combination of several software tools and extensive technical expertise to account for the properties of heterogeneous data. RESULTS:This paper presents the miodin R package, which provides a streamlined workflow-based syntax for multi-omics data analysis. The package allows users to perform analysis of omics data either across experiments on the same samples (vertical integration), or across studies on the same variables (horizontal integration). Workflows have been designed to promote transparent data analysis and reduce the technical expertise required to perform low-level data import and processing. CONCLUSIONS:The miodin package is implemented in R and is freely available for use and extension under the GPL-3 license. Project description:PurposeThere is some controversy whether or not saccades change with age. This cross-sectional study aims to clarify the characteristics of reflexive saccades at various ages to establish a normative cohort in a standardized set-up. Second objective is to investigate the feasibility of saccadometry in daily ophthalmological practice.MethodsOne hundred healthy participants aged between 6 and 76 years underwent an ophthalmologic examination and saccadometry, using an infrared video-oculography device, sampling at 220 Hz. The reflexive saccades were evoked in four directions and three target displacements each (5°/15°/30° horizontally and of 5°/10°/20° vertically). Saccadic peak velocity, gain (amplitude/target displacement) and latency were measured.ResultsMean peak velocity of saccades was 213°/s (± 29°/s), 352°/s (± 50°/s) and 455°/s (± 67°/s) to a target position 5°, 15°and 30° horizontally, respectively, and 208°/s (± 36°/s), 303°/s (± 50°/s) and 391°/s (± 71°/s) to a target position 5°, 10° and 20° vertically. The association between peak velocity and eccentricity proved to be present at any age in all four directions. We found no relevant effect of age on peak velocity, gain and latency in a fitted linear mixed model. However, latency becomes shorter during childhood and adolescence, while in adulthood it is relatively stable with a slight trend to increase in the elderly. Saccades are more precise when the target displacement is small. Isometric saccades are most common, followed by hypometric ones. All children and elderly were able to perform good quality saccadometry in a recording time of approximately 10 minutes.ConclusionThe presented data may serve as normative control for further studies using such a video-oculography device for saccadometry. The means of peak velocity and the gain can be used independently from age respecting the target displacement. Latency is susceptible to age.

Project description:Colonial organisms host a large diversity of symbionts (collectively, parasites, mutualists, and commensals) that use vertical transmission (from parent colony to offspring colony) and/or horizontal transmission to disperse between host colonies. The early life of some colonies, characterized by the dispersal and establishment of solitary individuals, may constrain vertical transmission and favor horizontal transmission between large established colonies. We explore this possibility with the miniature cockroach Attaphila fungicola, a symbiont of leaf-cutter ants and the mutualist fungal gardens they cultivate. The early life of a leaf-cutter colony is characterized by the dispersal of a female alate (winged "queen") carrying a fungal pellet, and the subsequent establishment of a foundress (workerless "queen") raising her incipient fungal garden and colony. Roaches hitchhike on female alates during leaf-cutter nuptial flights, which strongly suggests that roaches are vertically transmitted to foundresses and their incipient colonies; however, weak compatibility between roaches and incipient gardens may constrain roach vertical transmission. Reciprocally, opportunities for horizontal transmission between large established colonies with abundant fungal gardens may weaken selection against roach-induced harm (virulence) of incipient gardens. We use a laboratory experiment, behavioral observations, field surveys, and a transmission model to estimate the effect roaches have on the survivorship of incipient gardens and the frequency of roach vertical transmission. Contrary to traditional assumptions, our results indicate that roaches harm incipient gardens and predominantly use horizontal transmission between established leaf-cutter colonies. Ultimately, "costs of generalism" associated with infecting disparate stages of a host's lifecycle (e.g., incipient vs. established colonies) may constrain the vertical transmission of roaches and a broad range of symbionts.

Project description:The advent of publishing anonymized call detail records opens the door for temporal and spatial human dynamics studies. Such studies, besides being useful for creating universal models for mobility patterns, could be also used for creating new socio-economic proxy indicators that will not rely only on the local or state institutions. In this paper, from the frequency of calls at different times of the day, in different small regional units (sub-prefectures) in Côte d'Ivoire, we infer users' home and work sub-prefectures. This division of users enables us to analyze different mobility and calling patterns for the different regions. We then compare how those patterns correlate to the data from other sources, such as: news for particular events in the given period, census data, economic activity, poverty index, power plants and energy grid data. Our results show high correlation in many of the cases revealing the diversity of socio-economic insights that can be inferred using only mobile phone call data. The methods and the results may be particularly relevant to policy-makers engaged in poverty reduction initiatives as they can provide an affordable tool in the context of resource-constrained developing economies, such as Côte d'Ivoire's.

Project description:This article provides supporting data for the research article "A simple automated system for appetitive conditioning of zebrafish in their home tanks" (J.M. Doyle, N. Merovitch, R.C. Wyeth, M.R. Stoyek, M. Schmidt, F. Wilfart, A. Fine, R.P. Croll, 2016) [1]. In that article, we described overall movements of zebrafish toward a food source as a response to auditory or visual cues as conditioned stimuli in a novel learning paradigm. Here, we describe separate analyses of the vertical and horizontal components of the learned response. These data provide evidence that the conditioning might result from both classical conditioning of an innate response of zebrafish to move to the surface in response to food cues and secondary conditioning of the fish to associate a food presentation with a specific location in the tank. Movement data from the twenty trial acquisition period and probe trials from 2-32 days post conditioning are included.

Project description:In recent biomedical studies, omics profiling has been extensively conducted on various types of mental disorders. In most of the existing analyses, a single type of mental disorder and a single type of omics measurement are analyzed. In the study of other complex diseases, integrative analysis, both vertical and horizontal integration, has been conducted and shown to bring significantly new insights into disease etiology, progression, biomarkers, and treatment. In this article, we showcase the applicability of integrative analysis to mental disorders. In particular, the horizontal integration of bipolar disorder and schizophrenia and the vertical integration of gene expression and copy number variation data are conducted. The analysis is based on the sparse principal component analysis, penalization, and other advanced statistical techniques. In data analysis, integration leads to biologically sensible findings, including the disease-related gene expressions, copy number variations, and their associations, which differ from the "benchmark" analysis. Overall, this study suggests the potential of integrative analysis in mental disorder research.

Project description:Heritable symbionts display a wide variety of transmission strategies to travel from one insect generation to the next. Parasitoid wasps, one of the most diverse insect groups, maintain several heritable associations with viruses that are beneficial for wasp survival during their development as parasites of other insects. Most of these beneficial viral entities are strictly transmitted through the wasp germline as endogenous viral elements within wasp genomes. However, a beneficial poxvirus inherited by Diachasmimorpha longicaudata wasps, known as Diachasmimorpha longicaudata entomopoxvirus (DlEPV), is not integrated into the wasp genome and therefore may employ different tactics to infect future wasp generations. Here, we demonstrated that transmission of DlEPV is primarily dependent on parasitoid wasps, since viral transmission within fruit fly hosts of the wasps was limited to injection of the virus directly into the larval fly body cavity. Additionally, we uncovered a previously undocumented form of posthatch transmission for a mutualistic virus that entails external acquisition and localization of the virus within the adult wasp venom gland. We showed that this route is extremely effective for vertical and horizontal transmission of the virus within D. longicaudata wasps. Furthermore, the beneficial phenotype provided by DlEPV during parasitism was also transmitted with perfect efficiency, indicating an effective mode of symbiont spread to the advantage of infected wasps. These results provide insight into the transmission of beneficial viruses among insects and indicate that viruses can share features with cellular microbes during their evolutionary transitions into symbionts.

Project description:We addressed the possibility of the horizontal transfer of long interspersed element (LINE)-like mobile elements by studying the distribution of the Drosophila melanogaster LINE-like element jockey in different Drosophila species. Outside the D. melanogaster group jockey was detected only in the distantly related species Drosophila funebris. Cloning and sequencing of this element from D. funebris revealed the existence of the two open reading frames highly similar to those of jockey from D. melanogaster. Elements from both species are transcriptionally active and contain in their promoter regions a conserved sequence important for its activity. The high degree of similarity between the D. melanogaster and the D. funebris jockey and the absence of jockey from other sibling species of the D. funebris group provide evidence for the horizontal transmission of jockey into D. funebris.

Project description:Providing complete mobility along with minimizing the poor quality of service (QoS) is one of the highest essential challenges in mobile wireless networks. Handover prediction can overcome these challenges. In this paper, two novel prediction schemes are proposed. The first, depends on scanning the quality of all signals among mobile station and all nearby stations in the surrounding area, while the second one is based on a multi-criteria prediction decision using both the signal-to-noise ratio SNR value and station's bandwidth. Moreover, the prediction efficiency is improved by reducing the number of redundant/ unnecessary handovers. The proposed schemes are evaluated using different scenarios with several mobile stations' numbers, different WLAN access points, LTE-base station number & location, and random mobile station movement manner. The proposed schemes achieved a success rate of 99% with the different scenarios using LTE-WLAN architecture. The performance of the proposed prediction schemes outperformed the performance of the existing prediction schemes in terms of the accuracy percentage.
