Dataset: The Linked Personnel Panel (LPP).

ABSTRACT: This data in brief article describes the Linked Personnel Panel, a unique longitudinal employer-employee data set, which is representative for German establishments in the private sector with at least 50 employees. The LPP links employee-level information (e.g., about attitudes, preferences and personality) with establishment-level information on management practices and structural firm characteristics. The LPP up to now contains information on more than 7000 randomly drawn employees aged between 18 and 74 working in 700 to 1200 establishments in three survey waves 2012, 2014 and 2016. The LPP can be used by any researcher via remote access and/or on-site use. The LPP is used in the article "The Role of Preferences, Attitudes, and Personality Traits in Labor Market Matching" published in Economics Letters [2].

Project description:BackgroundBioModels Database is a reference repository of mathematical models used in biology. Models are stored as SBML files on a file system and metadata is provided in a relational database. Models can be retrieved through a web interface and programmatically via web services. In addition to those more traditional ways to access information, Linked Data using Semantic Web technologies (such as the Resource Description Framework, RDF), is becoming an increasingly popular means to describe and expose biological relevant data.ResultsWe present the BioModels Linked Dataset, which exposes the models’ content as a dereferencable interlinked dataset. BioModels Linked Dataset makes use of the wealth of annotations available within a large number of manually curated models to link and integrate data and models from other resources.ConclusionsThe BioModels Linked Dataset provides users with a dataset interoperable with other semantic web resources. It supports powerful search queries, some of which were not previously available to users and allow integration of data from multiple resources. This provides a distributed platform to find similar models for comparison, processing and enrichment.

Tdap Vaccination Among Healthcare Personnel, Internet Panel Survey, 2012-2014.

Project description:INTRODUCTION:Healthcare personnel (HCP) are at risk for pertussis infection exposure or transmitting the disease to patients in their work settings. The Advisory Committee on Immunization Practices recommends tetanus toxoid, reduced diphtheria toxoid, and acellular pertussis (Tdap) vaccination for HCP to minimize these risks. This study assessed Tdap vaccination coverage among U.S. HCP by sociodemographic and occupation-related characteristics. METHODS:The 2012, 2013, and 2014 Internet Panel Surveys were analyzed in 2015 to assess HCP Tdap vaccination. Effective sample sizes for 2012, 2013, and 2014 survey years were 2,038, 1613, and 1633, respectively. Missing values were assigned using multiple imputation. Multivariable logistic regression identified factors independently associated with HCP Tdap vaccination. Statistical measures were calculated with an assumption of random sampling. RESULTS:Overall, Tdap vaccination coverage among HCP was 34.8% (95% CI=30.6%, 39.0%); 40.2% (95% CI=36.1%, 44.4%); and 42.4% (95% CI=38.7%, 46.0%) in 2012, 2013, and 2014, respectively. Nurse practitioners/physician's assistants, physicians, nurses, and HCP working in hospitals and ambulatory care settings had higher Tdap coverage. Having contact with an infant aged ?6 months and influenza vaccination receipt were associated with increased Tdap vaccination. Non-Hispanic black race/ethnicity, having an associate/bachelor's degree, being below poverty, non-clinical personnel status, and working in a long-term care setting were associated with decreased Tdap vaccination. CONCLUSIONS:HCP Tdap vaccination coverage increased during 2012-2014; however, coverage remains low. Vaccination coverage varied widely by healthcare occupation, occupational setting, and sociodemographic characteristics. Evidence-based employer strategies used to increase HCP influenza vaccination, if applied to Tdap, may increase Tdap coverage.

The molecular entities in linked data dataset.

Project description:The Molecular Entities in Linked Data (MEiLD) dataset comprises data of distinct atoms, molecules, ions, ion pairs, radicals, radical ions, and others that can be identifiable as separately distinguishable chemical entities. The dataset is provided in a JSON-LD format and was generated by the SDFEater, a tool that allows parsing atoms, bonds, and other molecule data. MEiLD contains 349,960 of 'small' chemical entities. Our dataset is based on the SDF files and is enriched with additional ontologies and line notation data. As a basis, the Molecular Entities in Linked Data dataset uses the Resource Description Framework (RDF) data model. Saving the data in such a model allows preserving the semantic relations, like hierarchical and associative, between them. To describe chemical molecules, vocabularies such as Chemical Vocabulary for Molecular Entities (CVME) and Simple Knowledge Organization System (SKOS) are used. The dataset can be beneficial, among others, for people concerned with research and development tools for cheminformatics and bioinformatics. In this paper, we describe various methods of access to our dataset. In addition to the MEiLD dataset, we publish the Shapes Constraint Language (SHACL) schema of our dataset and the CVME ontology. The data is available in Mendeley Data.

RNAseq based variant dataset in a black poplar association panel.

Project description:ObjectiveBlack poplar (Populus nigra L.) is a species native to Eurasia with a wide distribution area. It is an ecologically important species from riparian ecosystems, that is used as a parent of interspecific (P. deltoides x P. nigra) cultivated poplar hybrids. Variant detection from transcriptomics sequences of 241 P. nigra individuals, sampled in natural populations from 11 river catchments (in four European countries) is described here. These data provide new valuable resources for population structure analysis, population genomics and genome-wide association studies.Data descriptionWe generated transcriptomics data from a mixture of young differentiating xylem and cambium tissues of 480 Populus nigra trees sampled in a common garden experiment located at Orléans (France), corresponding to 241 genotypes (2 clonal replicates per genotype, at maximum) by using RNAseq technology. We launched on the resulting sequences an in-silico pipeline that allowed us to obtain 878,957 biallelic polymorphisms without missing data. More than 99% of these positions are annotated and 98.8% are located on the 19 chromosomes of the P. trichocarpa reference genome. The raw RNAseq sequences are available at the NCBI Sequence Read Archive SPR188754 and the variant dataset at the Recherche Data Gouv repository under https://doi.org/10.15454/8DQXK5 .

UBE2S interacting with TRIM21 mediates the K11-linked ubiquitination of LPP to promote the lymphatic metastasis of bladder cancer.

Project description:Lymphatic metastasis is the most common pattern of bladder cancer (BCa) metastasis and has an extremely poor prognosis. Emerging evidence shows that ubiquitination plays crucial roles in various processes of tumors, including tumorigenesis and progression. However, the molecular mechanisms underlying the roles of ubiquitination in the lymphatic metastasis of BCa are largely unknown. In the present study, through bioinformatics analysis and validation in tissue samples, we found that the ubiquitin-conjugating E2 enzyme UBE2S was positively correlated with the lymphatic metastasis status, high tumor stage, histological grade, and poor prognosis of BCa patients. Functional assays showed that UBE2S promoted BCa cell migration and invasion in vitro, as well as lymphatic metastasis in vivo. Mechanistically, UBE2S interacted with tripartite motif containing 21 (TRIM21) and jointly induced the ubiquitination of lipoma preferred partner (LPP) via K11-linked polyubiquitination but not K48- or K63-linked polyubiquitination. Moreover, LPP silencing rescued the anti-metastatic phenotypes and inhibited the epithelial-mesenchymal transition of BCa cells after UBE2S knockdown. Finally, targeting UBE2S with cephalomannine distinctly inhibited the progression of BCa in cell lines and human BCa-derived organoids in vitro, as well as in a lymphatic metastasis model in vivo, without significant toxicity. In conclusion, our study reveals that UBE2S, by interacting with TRIM21, degrades LPP through K11-linked ubiquitination to promote the lymphatic metastasis of BCa, suggesting that UBE2S represents a potent and promising therapeutic target for metastatic BCa.

Dataset for solving a hybrid flexibility strategy on personnel scheduling problem in the retail industry.

Project description:This data article describes datasets from a home improvement retail store located in Santiago, Chile. The datasets have been developed to simultaneously solve a staffing and tour scheduling problem that incorporates flexible contracts and multiskilled staff. This Data in Brief article is related to the published article "Hybrid flexibility strategy on personnel scheduling: Retail case study" [1]. The datasets contain real, processed, and simulated data. Regarding the real and processed datasets, they are presented for three different store sizes (4, 5 or 6 departments). Real datasets include information about the employment-contract characteristics, cost parameters, and a forecast of the number of employees required in each department for each day of the week and each time period into which the operating day is divided. As regards the data processed for the case study, they include the set of skill sets considering that the employees can be trained in a maximum of two store departments. Regarding the simulated datasets, they include information about the random parameter of staff demand in each store department. The simulated data are presented in 90 text files classified by: (i) Store size (4, 5 or 6 departments). (ii) Coefficient of variation (10, 20, 30%). (iii) Instance identification number (10 instances per scenario that resulted from combining the store sizes and coefficients of variation). Researchers can use the datasets for benchmarking the performance of different approaches with the one presented by Porto et al. [1], and in consequence, they can find solutions to the same (or similar) type of personnel scheduling problem. The dataset includes an Excel workbook that can be used to randomly generate staff demand instances according to a chosen coefficient of variation.

Dataset: Japan household panel survey on Sustainable Development Goals 2019-2020.

Project description:The dataset concerning the Japan Household Panel Survey on Sustainable Development Goals (JHPSDGs) was collected through online surveys conducted in March 2019 and March 2020. The dataset consists of 12,098 observations, including two-period panel datasets of 3,227 individuals. The JHPSDGs include a wide range of individual survey responses, which allows researchers and policymakers to investigate a variety of social science research topics, including but not limited to Sustainable Development Goal (SDG) awareness, pro-sustainable behavior, and labor market decision-making. The variables include detailed demographic information, labor market information, SDG awareness, sustainable and financial decision-making, and personality traits. The dataset can be used to conduct quantitative analyses, especially in the areas of business, economics, and psychology. The dataset is available to the public via the Harvard Dataverse and provides access to questionnaires, codebooks, data, and descriptive statistics.

Dataset on the knowledge, attitude and practices of biomedical wastes management among Neyshabur hospital's healthcare personnel.

Project description:The data presented in this article are related to the research article entitled "knowledge, attitude and performance regarding waste management among the HCWs in hospitals affiliated with the Neyshabur City, Iran". A researcher-made questionnaire (accessible as an attachment) containing 4 parts of demographic information, knowledge (24 questions), attitude (6 questions) and practices (6 questions) was used for data gathering. Kruskal- Wallis test, Mann-Whitney U and Spearman correlation coefficient were used to analyze the data. The significance level was set at 0.05 for the test. Data Analyzing showed the relationship between attitude and Practices with a correlation coefficient of 0.177 was statistically significant (P = 0.01). Also, according to this research, the relationship between the individuals' work experience with knowledge, attitude, and Practices with their correlation coefficients of 0.178, 0.247, and 0.152, respectively were significant (P = 0.018, P = 0.001, P = 0.043). Furthermore, the relationship between age with knowledge and practice was not significant (P = 0.605 and P = 0.102, respectively) and its relationship with attitude was significant with a correlation coefficient of 0.154 (P = 0.028).

Braun lipoprotein (Lpp) contributes to virulence of yersiniae: potential role of Lpp in inducing bubonic and pneumonic plague.

Project description:Yersinia pestis evolved from Y. pseudotuberculosis to become the causative agent of bubonic and pneumonic plague. We identified a homolog of the Salmonella enterica serovar Typhimurium lipoprotein (lpp) gene in Yersinia species and prepared lpp gene deletion mutants of Y. pseudotuberculosis YPIII, Y. pestis KIM/D27 (pigmentation locus minus), and Y. pestis CO92 with reduced virulence. Mice injected via the intraperitoneal route with 5 x 10(7) CFU of the Deltalpp KIM/D27 mutant survived a month, even though this would have constituted a lethal dose for the parental KIM/D27 strain. Subsequently, these Deltalpp KIM/D27-injected mice were solidly protected against an intranasally administered, highly virulent Y. pestis CO92 strain when it was given as five 50% lethal doses (LD(50)). In a parallel study with the pneumonic plague mouse model, after 72 h postinfection, the lungs of animals infected with wild-type (WT) Y. pestis CO92 and given a subinhibitory dose of levofloxacin had acute inflammation, edema, and masses of bacteria, while the lung tissue appeared essentially normal in mice inoculated with the Deltalpp mutant of CO92 and given the same dose of levofloxacin. Importantly, while WT Y. pestis CO92 could be detected in the bloodstreams and spleens of infected mice at 72 h postinfection, the Deltalpp mutant of CO92 could not be detected in those organs. Furthermore, the levels of cytokines/chemokines detected in the sera were significantly lower in animals infected with the Deltalpp mutant than in those infected with WT CO92. Additionally, the Deltalpp mutant was more rapidly killed by macrophages than was the WT CO92 strain. These data provided evidence that the Deltalpp mutants of yersiniae were significantly attenuated and could be useful tools in the development of new vaccines.

Two-wave panel survey dataset on who feels affected by Hurricane Florence.

Project description:Feeling affected by climate change related natural disasters is an important predictor of engaging in climate change mitigation behavior. We therefore collected data to identify who felt affected by Hurricane Florence, which made landfall in the United States on September 14th, 2018. In the months before Hurricane Florence, we collected survey responses from a nationally representative sample of United States citizens. We measured their attitudes towards climate change, emotional predispositions, and demographic information. Then, in the days after the hurricane, we re-contacted respondents to identify whether or not they felt personally affected by Hurricane Florence. These data can be used first to identify variables associated with climate change attitudes, and second to identify the traits that predispose individuals to feel affected by climate change related disasters.
