Project description:Functional markers and their quantitative features (eg, maximum value, time to maximum, area under the curve [AUC], etc) are increasingly being used in clinical studies to diagnose diseases. It is thus of interest to assess the diagnostic utility of functional markers by assessing alignment between their quantitative features and an ordinal gold standard test that reflects the severity of disease. The concept of broad sense agreement (BSA) has recently been introduced for studying the relationship between continuous and ordinal measurements, and provides a promising tool to address such a question. Our strategy is to adopt a general class of summary functionals (SFs), each of which flexibly captures a different quantitative feature of a functional marker, and study its alignment according to an ordinal outcome via BSA. We further illustrate the proposed framework using three special classes of SFs (AUC-type, magnitude-specific, and time-specific) that are widely used in clinical settings. The proposed BSA estimator is proven to be consistent and asymptotically normal given a consistent estimator for the SF. We further provide an inferential framework for comparing a pair of candidate SFs in terms of their importance on the ordinal outcome. Our simulation results demonstrate satisfactory finite-sample performance of the proposed framework. We demonstrate the application of our methods using a renal study.

Project description:Knowing the body's location in external space is a fundamental perceptual task. Perceiving the location of body parts through proprioception requires that information about the angles of each joint (i.e., body posture) be combined with information about the size and shape of the body segments between joints. Although information about body posture is specified by on-line afferent signals, no sensory signals are directly informative about body size and shape. Thus, human position sense must refer to a stored body model of the body's metric properties, such as body part size and shape. The need for such a model has long been recognized; however, the properties of this model have never been systematically investigated. We developed a technique to isolate and measure this body model. Participants judged the location in external space of 10 landmarks on the hand. By analyzing the internal configuration of the locations of these points, we produced implicit maps of the mental representation of hand size and shape. We show that this part of the body model is massively distorted, in a reliable and characteristic fashion, featuring shortened fingers and broadened hands. Intriguingly, these distortions appear to retain several characteristics of primary somatosensory representations, such as the Penfield homunculus.

Project description:Additive genetic variance (VA ) and total genetic variance (VG ) are core concepts in biomedical, evolutionary and production-biology genetics. What determines the large variation in reported VA /VG ratios from line-cross experiments is not well understood. Here we report how the VA /VG ratio, and thus the ratio between narrow and broad sense heritability (h(2) /H(2) ), varies as a function of the regulatory architecture underlying genotype-to-phenotype (GP) maps. We studied five dynamic models (of the cAMP pathway, the glycolysis, the circadian rhythms, the cell cycle, and heart cell dynamics). We assumed genetic variation to be reflected in model parameters and extracted phenotypes summarizing the system dynamics. Even when imposing purely linear genotype to parameter maps and no environmental variation, we observed quite low VA /VG ratios. In particular, systems with positive feedback and cyclic dynamics gave more non-monotone genotype-phenotype maps and much lower VA /VG ratios than those without. The results show that some regulatory architectures consistently maintain a transparent genotype-to-phenotype relationship, whereas other architectures generate more subtle patterns. Our approach can be used to elucidate these relationships across a whole range of biological systems in a systematic fashion.

Project description:The need to assess agreement arises in many scenarios in biomedical sciences when measurements were taken by different methods on the same subjects. When the endpoints are survival outcomes, the study of agreement becomes more challenging given the special characteristics of time-to-event data. In this article, we propose a new framework for assessing agreement based on survival processes that can be viewed as a natural representation of time-to-event outcomes. Our new agreement measure is formulated as the chance-corrected concordance between survival processes. It provides a new perspective for studying the relationship between correlated survival outcomes and offers an appealing interpretation as the agreement between survival times on the absolute distance scale. We provide a multivariate extension of the proposed agreement measure for multiple methods. Furthermore, the new framework enables a natural extension to evaluate time-dependent agreement structure. We develop nonparametric estimation of the proposed new agreement measures. Our estimators are shown to be strongly consistent and asymptotically normal. We evaluate the performance of the proposed estimators through simulation studies and then illustrate the methods using a prostate cancer data example.

Project description:The scientific exploration of the self has progressed, with much attention focused on the Embodied Sense of Self (ESS). Empirical studies have suggested the mechanisms for self-representation. On the other hand, less attention has been paid to the subjectivity itself of the self. With reference to previous studies, the current study collected items that reflect the ESS and statistically extracted three factors for it: Ownership, Agency, and Narrative. The developed questionnaire [Embodied Sense of Self Scale (ESSS)] showed good enough validity and reliability for practical use. Furthermore, ESSS discriminated schizophrenia, a disorder of the ESS, from controls. We discuss the factorial structure of ESS and the relationship among factors on the basis of the current results.

Project description:BackgroundA concise visualization framework of related reports would increase readability and improve patient management. To this end, temporal referrals to prior comparative exams are an essential connection to previous exams in written reports. Due to unstructured narrative texts' variable structure and content, their extraction is hampered by poor computer readability. Natural language processing (NLP) permits the extraction of structured information from unstructured texts automatically and can serve as an essential input for such a novel visualization framework.ObjectiveThis study proposes and evaluates an NLP-based algorithm capable of extracting the temporal referrals in written radiology reports, applies it to all the radiology reports generated for 10 years, introduces a graphical representation of imaging reports, and investigates its benefits for clinical and research purposes.MethodsIn this single-center, university hospital, retrospective study, we developed a convolutional neural network capable of extracting the date of referrals from imaging reports. The model's performance was assessed by calculating precision, recall, and F1-score using an independent test set of 149 reports. Next, the algorithm was applied to our department's radiology reports generated from 2011 to 2021. Finally, the reports and their metadata were represented in a modulable graph.ResultsFor extracting the date of referrals, the named-entity recognition (NER) model had a high precision of 0.93, a recall of 0.95, and an F1-score of 0.94. A total of 1,684,635 reports were included in the analysis. Temporal reference was mentioned in 53.3% (656,852/1,684,635), explicitly stated as not available in 21.0% (258,386/1,684,635), and omitted in 25.7% (317,059/1,684,635) of the reports. Imaging records can be visualized in a directed and modulable graph, in which the referring links represent the connecting arrows.ConclusionsAutomatically extracting the date of referrals from unstructured radiology reports using deep learning NLP algorithms is feasible. Graphs refined the selection of distinct pathology pathways, facilitated the revelation of missing comparisons, and enabled the query of specific referring exam sequences. Further work is needed to evaluate its benefits in clinics, research, and resource planning.

Project description:The sense of body ownership, defined as the sensation that one's body belongs to oneself, is a fundamental component of bodily self-consciousness. Several studies have shown the importance of multisensory integration for the emergence of the sense of body ownership, together with the involvement of the parieto-premotor and extrastriate cortices in bodily awareness. However, whether the sense of body ownership elicited by different sources of signal, especially visuotactile and visuomotor inputs, is represented by common neural patterns remains to be elucidated. We used functional magnetic resonance imaging (fMRI) to investigate the existence of neural correlates of the sense of body ownership independent of the sensory modalities. Participants received tactile stimulation or executed finger movements while given synchronous and asynchronous visual feedback of their hand. We used multivoxel patterns analysis (MVPA) to decode the synchronous and asynchronous conditions with cross-classification between two modalities: the classifier was first trained in the visuotactile sessions and then tested in the visuomotor sessions, and vice versa. Regions of interest (ROIs)-based and searchlight analyses revealed significant above-chance cross-classification accuracies in the bilateral intraparietal sulcus (IPS), the bilateral ventral premotor cortex (PMv), and the left extrastriate body area (EBA). Moreover, we observed a significant positive correlation between the cross-classification accuracy in the left PMv and the difference in subjective ratings of the sense of body ownership between the synchronous and asynchronous conditions. Our findings revealed the neural representations of the sense of body ownership in the IPS, PMv, and EBA that is invariant to the sensory modalities.

Project description:Predicting the function of a protein from its sequence is a long-standing goal of bioinformatic research. While sequence similarity is the most popular tool used for this purpose, sequence motifs may also subserve this goal. Here we develop a motif-based method consisting of applying an unsupervised motif extraction algorithm (MEX) to all enzyme sequences, and filtering the results by the four-level classification hierarchy of the Enzyme Commission (EC). The resulting motifs serve as specific peptides (SPs), appearing on single branches of the EC. In contrast to previous motif-based methods, the new method does not require any preprocessing by multiple sequence alignment, nor does it rely on over-representation of motifs within EC branches. The SPs obtained comprise on average 8.4 +/- 4.5 amino acids, and specify the functions of 93% of all enzymes, which is much higher than the coverage of 63% provided by ProSite motifs. The SP classification thus compares favorably with previous function annotation methods and successfully demonstrates an added value in extreme cases where sequence similarity fails. Interestingly, SPs cover most of the annotated active and binding site amino acids, and occur in active-site neighboring 3-D pockets in a highly statistically significant manner. The latter are assumed to have strong biological relevance to the activity of the enzyme. Further filtering of SPs by biological functional annotations results in reduced small subsets of SPs that possess very large enzyme coverage. Overall, SPs both form a very useful tool for enzyme functional classification and bear responsibility for the catalytic biological function carried out by enzymes.

Project description:BackgroundApomixis, an asexual mode of plant reproduction, is a genetically heritable trait evolutionarily related to sexuality, which enables the fixation of heterozygous genetic combinations through the development of maternal seeds. Recently, reference floral transcriptomes were generated from sexual and apomictic biotypes of Paspalum notatum, one of the most well-known plant models for the study of apomixis. However, the transcriptome dynamics, the occurrence of apomixis vs. sexual expression heterochronicity across consecutive developmental steps and the orientation of transcription (sense/antisense) remain unexplored.ResultsWe produced 24 Illumina TruSeq®/ Hiseq 1500 sense/antisense floral transcriptome libraries covering four developmental stages (premeiosis, meiosis, postmeiosis, and anthesis) in biological triplicates, from an obligate apomictic and a full sexual genotype. De novo assemblies with Trinity yielded 103,699 and 100,114 transcripts for the apomictic and sexual samples respectively. A global comparative analysis involving reads from all developmental stages revealed 19,352 differentially expressed sense transcripts, of which 13,205 (68%) and 6147 (32%) were up- and down-regulated in apomictic samples with respect to the sexual ones. Interestingly, 100 differentially expressed antisense transcripts were detected, 55 (55%) of them up- and 45 (45%) down-regulated in apomictic libraries. A stage-by-stage comparative analysis showed a higher number of differentially expressed candidates due to heterochronicity discrimination: the highest number of differential sense transcripts was detected at premeiosis (23,651), followed by meiosis (22,830), postmeiosis (19,100), and anthesis (17,962), while the highest number of differential antisense transcripts were detected at anthesis (495), followed by postmeiosis (164), meiosis (120) and premeiosis (115). Members of the AP2, ARF, MYB and WRKY transcription factor families, as well as the auxin, jasmonate and cytokinin plant hormone families appeared broadly deregulated. Moreover, the chronological expression profile of several well-characterized apomixis controllers was examined in detail.ConclusionsThis work provides a quantitative sense/antisense gene expression catalogue covering several subsequent reproductive developmental stages from premeiosis to anthesis for apomictic and sexual P. notatum, with potential to reveal heterochronic expression between reproductive types and discover sense/antisense mediated regulation. We detected a contrasting transcriptional and hormonal control in apomixis and sexuality as well as specific sense/antisense modulation occurring at the onset of parthenogenesis.

Project description:MotivationFunctional enrichment testing facilitates the interpretation of Chromatin immunoprecipitation followed by high-throughput sequencing (ChIP-seq) data in terms of pathways and other biological contexts. Previous methods developed and used to test for key gene sets affected in ChIP-seq experiments treat peaks as points, and are based on the number of peaks associated with a gene or a binary score for each gene. These approaches work well for transcription factors, but histone modifications often occur over broad domains, and across multiple genes.ResultsTo incorporate the unique properties of broad domains into functional enrichment testing, we developed Broad-Enrich, a method that uses the proportion of each gene's locus covered by a peak. We show that our method has a well-calibrated false-positive rate, performing well with ChIP-seq data having broad domains compared with alternative approaches. We illustrate Broad-Enrich with 55 ENCODE ChIP-seq datasets using different methods to define gene loci.
