Sequence data describing the fungal community in a tropical quartzite soil.

ABSTRACT: The soil fungal community of the Klang Gates quartz ridge in Malaysia was determined by ITS amplicon sequencing using the Illumina HiSeq platform. The community contained 2767 OTUs, 47% of which could not be assigned to a phylum, likely representing new lineages. Those that could be assigned were found within 5 phyla, 16 classes, 49 orders and 98 families with over 85% of these within the Ascomycota. Sequence data is available from the NCBI's Sequence Read Archive (PRJNA542066). This data illustrates the microbial diversity in a particularly nutrient poor tropical soil and can be used for broader-scale comparisons of microbial distributions.

Local adaptation of a fungal pathogen introduced into a soil community

Project description:Identifying the genetic basis for natural selection is a fundamental research goal, and particularly significant for soil fungi because of their central role in ecosystem functioning. Here, we identify rapid evolutionary processes in the plant root colonizing insect pathogen Metarhizium robertsii. While adapting to a new soil community, expression of TATA box containing cell wall and stress response genes evolved at an accelerated rate, whereas virulence determinants, transposons and chromosome structure were unaltered. The survival of diversified field isolates was increased, confirming that the mutations were adaptive, and we further show that large populations of Metarhizium are principally maintained by associations with plant roots rather than insect populations. These results provide a mechanistic basis for understanding mutational and selective effects on soil microbes.

Soil Fungal Community Composition Correlates with Site-Specific Abiotic Factors, Tree Community Structure, and Forest Age in Regenerating Tropical Rainforests.

Project description:Successional dynamics of plants and animals during tropical forest regeneration have been thoroughly studied, while fungal compositional dynamics during tropical forest succession remain unknown, despite the crucial roles of fungi in ecological processes. We combined tree data and soil fungal DNA metabarcoding data to compare richness and community composition along secondary forest succession in Costa Rica and assessed the potential roles of abiotic factors influencing them. We found a strong coupling of tree and soil fungal community structure in wet tropical primary and regenerating secondary forests. Forest age, edaphic variables, and regional differences in climatic conditions all had significant effects on tree and fungal richness and community composition in all functional groups. Furthermore, we observed larger site-to-site compositional differences and greater influence of edaphic and climatic factors in secondary than in primary forests. The results suggest greater environmental heterogeneity and greater stochasticity in community assembly in the early stages of secondary forest succession and a certain convergence on a set of taxa with a competitive advantage in the more persisting environmental conditions in old-growth forests. Our work provides unprecedented insights into the successional dynamics of fungal communities during secondary tropical forest succession.

Intensive tropical land use massively shifts soil fungal communities.

Project description:Soil fungi are key players in nutrient cycles as decomposers, mutualists and pathogens, but the impact of tropical rain forest transformation into rubber or oil palm plantations on fungal community structures and their ecological functions are unknown. We hypothesized that increasing land use intensity and habitat loss due to the replacement of the hyperdiverse forest flora by nonendemic cash crops drives a drastic loss of diversity of soil fungal taxa and impairs the ecological soil functions. Unexpectedly, rain forest conversion was not associated with strong diversity loss but with massive shifts in soil fungal community composition. Fungal communities clustered according to land use system and loss of plant species. Network analysis revealed characteristic fungal genera significantly associated with different land use systems. Shifts in soil fungal community structure were particularly distinct among different trophic groups, with substantial decreases in symbiotrophic fungi and increases in saprotrophic and pathotrophic fungi in oil palm and rubber plantations in comparison with rain forests. In conclusion, conversion of rain forests and current land use systems restructure soil fungal communities towards enhanced pathogen pressure and, thus, threaten ecosystem health functions.

Proteome data on soil microbial community

Project description:Soil microbial community is a complex blackbox that requires a multi-conceptual approach (Hultman et al., 2015; Bastida et al., 2016). Most methods focus on evaluating total microbial community and fail to determine its active fraction (Blagodatskaya & Kuzyakov 2013). This issue has ecological consequences since the behavior of the active community is more important (or even essential) and can be different to that of the total community. The sensitivity of the active microbial community can be considered as a biological mechanism that regulates the functional responses of soil against direct (i.e. forest management) and indirect (i.e. climate change) human-induced alterations. Indeed, it has been highglihted that the diversity of the active community (analyzed by metaproteomics) is more connected to soil functionality than the that of the total community (analyzed by 16S rRNA gene and ITS sequencing) (Bastida et al., 2016). Recently, the increasing application of soil metaproteomics is providing unprecedented, in-depth characterisation of the composition and functionality of active microbial communities and overall, allowing deeper insights into terrestrial microbial ecology (Chourey et al., 2012; Bastida et al., 2015, 2016; Keiblinger et al., 2016). Here, we predict the responsiveness of the soil microbial community to forest management in a climate change scenario. Particularly, we aim: i) to evaluate the impacts of 6-years of induced drought on the diversity, biomass and activity of the microbial community in a semiarid forest ecocosystem; and ii) to discriminate if forest management (thinning) influences the resistance of the microbial community against induced drought. Furthermore, we aim to ascertain if the functional diversity of each phylum is a trait that can be used to predict changes in microbial abundance and ecosystem functioning.

Soil Mercury Pollution Changes Soil Arbuscular Mycorrhizal Fungal Community Composition.

Project description:Remediation of mercury (Hg)-contaminated soil by mycorrhizal technology has drawn increasing attention because of its environmental friendliness. However, the lack of systematic investigations on arbuscular mycorrhizal fungi (AMF) community composition in Hg-polluted soil is an obstacle for AMF biotechnological applications. In this study, the AMF communities within rhizosphere soils from seven sites from three typical Hg mining areas were sequenced using an Illumina MiSeq platform. A total of 297 AMF operational taxonomic units (OTUs) were detected in the Hg mining area, of which Glomeraceae was the dominant family (66.96%, 175 OTUs). AMF diversity was significantly associated with soil total Hg content and water content in the Hg mining area. Soil total Hg showed a negative correlation with AMF richness and diversity. In addition, the soil properties including total nitrogen, available nitrogen, total potassium, total phosphorus, available phosphorus, and pH also affected AMF diversity. Paraglomeraceae was found to be negatively correlated to Hg stress. The wide distribution of Glomeraceae in Hg-contaminated soil makes it a potential candidate for mycorrhizal remediation.

Adaptation of Soil Fungal Community Structure and Assembly to Long- Versus Short-Term Nitrogen Addition in a Tropical Forest.

Project description:Soil fungi play critical roles in ecosystem processes and are sensitive to global changes. Elevated atmospheric nitrogen (N) deposition has been well documented to impact on fungal diversity and community composition, but how the fungal community assembly responds to the duration effects of experimental N addition remains poorly understood. Here, we aimed to investigate the soil fungal community variations and assembly processes under short- (2 years) versus long-term (13 years) exogenous N addition (∼100 kg N ha-1 yr-1) in a N-rich tropical forest of China. We observed that short-term N addition significantly increased fungal taxonomic and phylogenetic α-diversity and shifted fungal community composition with significant increases in the relative abundance of Ascomycota and decreases in that of Basidiomycota. Short-term N addition also significantly increased the relative abundance of saprotrophic fungi and decreased that of ectomycorrhizal fungi. However, unremarkable effects on these indices were found under long-term N addition. The variations of fungal α-diversity, community composition, and the relative abundance of major phyla, genera, and functional guilds were mainly correlated with soil pH and NO3 --N concentration, and these correlations were much stronger under short-term than long-term N addition. The results of null, neutral community models and the normalized stochasticity ratio (NST) index consistently revealed that stochastic processes played predominant roles in the assembly of soil fungal community in the tropical forest, and the relative contribution of stochastic processes was significantly increased by short-term N addition. These findings highlighted that the responses of fungal community to N addition were duration-dependent, i.e., fungal community structure and assembly would be sensitive to short-term N addition but become adaptive to long-term N enrichment.
