A first principles method to determine speciation of carbonates in supercritical water.

ABSTRACT: The determination of the speciation of ions and molecules in supercritical aqueous fluids under pressure is critical to understanding their mass transport in the Earth's interior. Unfortunately, there is no experimental technique yet available to directly characterize species dissolved in water at extreme conditions. Here we present a strategy, based on first-principles simulations, to determine ratios of Raman scattering cross-sections of aqueous species under extreme conditions, thus providing a key quantity that can be used, in conjunction with Raman measurements, to predict chemical speciation in aqueous fluids. Due to the importance of the Earth's carbon cycle, we focus on carbonate and bicarbonate ions. Our calculations up to 11 GPa and 1000 K indicate a higher concentration of bicarbonates in water than previously considered at conditions relevant to the Earth's upper mantle, with important implications for the transport of carbon in aqueous fluids in the Earth's interior.

Continuous Formation of Limonene Carbonates in Supercritical Carbon Dioxide.

Project description:We present a continuous flow method for the conversion of bioderived limonene oxide and limonene dioxide to limonene carbonates using carbon dioxide in its supercritical state as a reagent and sole solvent. Various ammonium- and imidazolium-based ionic liquids were initially investigated in batch mode. For applying the best-performing and selective catalyst tetrabutylammonium chloride in continuous flow, the ionic liquid was physisorbed on mesoporous silica. In addition to the analysis of surface area and pore size distribution of the best-performing supported ionic liquid phase (SILP) catalysts via nitrogen physisorption, SILPs were characterized by diffuse reflectance infrared Fourier transform spectroscopy and thermogravimetric analysis and served as heterogeneous catalysts in continuous flow. Initially, the continuous flow conversion was optimized in short-term experiments resulting in the desired constant product outputs. Under these conditions, the long-term behavior of the SILP system was studied for a period of 48 h; no leaching of catalyst from the supporting material was observed in the case of limonene oxide and resulted in a yield of 16%. For limonene dioxide, just traces of leached catalysts were detected after reducing the catalyst loading from 30 to 15 wt %, thus enabling a constant product output in 17% yield over time.

Protein Conformational States-A First Principles Bayesian Method.

Project description:Automated identification of protein conformational states from simulation of an ensemble of structures is a hard problem because it requires teaching a computer to recognize shapes. We adapt the naïve Bayes classifier from the machine learning community for use on atom-to-atom pairwise contacts. The result is an unsupervised learning algorithm that samples a 'distribution' over potential classification schemes. We apply the classifier to a series of test structures and one real protein, showing that it identifies the conformational transition with >95% accuracy in most cases. A nontrivial feature of our adaptation is a new connection to information entropy that allows us to vary the level of structural detail without spoiling the categorization. This is confirmed by comparing results as the number of atoms and time-samples are varied over 1.5 orders of magnitude. Further, the method's derivation from Bayesian analysis on the set of inter-atomic contacts makes it easy to understand and extend to more complex cases.

Origin of dielectric polarization suppression in confined water from first principles.

Project description:It has long been known that the dielectric constant of confined water should be different from that in bulk. Recent experiments have shown that it is vanishingly small, however the origin of the phenomenon remains unclear. Here we used ab initio molecular dynamics simulations (AIMD) and AIMD-trained machine-learning potentials to understand water's structure and electronic properties underpinning this effect. For the graphene and hexagonal boron-nitride substrates considered, we find that it originates in the spontaneous anti-parallel alignment of the water dipoles in the first two water layers near the solid interface. The interfacial layers exhibit net ferroelectric ordering, resulting in an overall anti-ferroelectric arrangement of confined water. Together with constrained hydrogen-bonding orientations, this leads to much reduced out-of-plane polarization. Furthermore, we directly contrast AIMD and simple classical force-field simulations, revealing important differences. This work offers insight into a property of water that is critical in modulating surface forces, the electric-double-layer formation and molecular solvation, and shows a way to compute it.

First-Principles Diffusivity Ratios for Kinetic Isotope Fractionation of Water in Air.

Project description:Kinetic isotope fractionation between water vapor and liquid water or ice depends on the ratio of the diffusivities of the isotopic species in air, but there is disagreement as to the values of these ratios and limited information about their temperature dependence. We use state-of-the-art intermolecular potential-energy surfaces for the water-nitrogen and water-oxygen pairs, along with the kinetic theory of molecular gases, to calculate from first principles the diffusivities of water isotopologues in air. The method has sufficient precision to produce accurate diffusivity ratios. For the HDO/H2O ratio, we find that the often used hard-sphere kinetic theory is significantly in error, and confirm the 1978 experimental result of Merlivat. For the ratios involving 17O and 18O, the simple kinetic theory is relatively close to our more rigorous results. We provide diffusivity ratios from 190 K to 500 K, greatly expanding the range of temperatures for which these ratios are available.

Realistic phase diagram of water from "first principles" data-driven quantum simulations.

Project description:Since the experimental characterization of the low-pressure region of water's phase diagram in the early 1900s, scientists have been on a quest to understand the thermodynamic stability of ice polymorphs on the molecular level. In this study, we demonstrate that combining the MB-pol data-driven many-body potential for water, which was rigorously derived from "first principles" and exhibits chemical accuracy, with advanced enhanced-sampling algorithms, which correctly describe the quantum nature of molecular motion and thermodynamic equilibria, enables computer simulations of water's phase diagram with an unprecedented level of realism. Besides providing fundamental insights into how enthalpic, entropic, and nuclear quantum effects shape the free-energy landscape of water, we demonstrate that recent progress in "first principles" data-driven simulations, which rigorously encode many-body molecular interactions, has opened the door to realistic computational studies of complex molecular systems, bridging the gap between experiments and simulations.

Water radiolysis by low-energy carbon projectiles from first-principles molecular dynamics.

Project description:Water radiolysis by low-energy carbon projectiles is studied by first-principles molecular dynamics. Carbon projectiles of kinetic energies between 175 eV and 2.8 keV are shot across liquid water. Apart from translational, rotational and vibrational excitation, they produce water dissociation. The most abundant products are H and OH fragments. We find that the maximum spatial production of radiolysis products, not only occurs at low velocities, but also well below the maximum of energy deposition, reaching one H every 5 Å at the lowest speed studied (1 Bohr/fs), dissociative collisions being more significant at low velocity while the amount of energy required to dissociate water is constant and much smaller than the projectile's energy. A substantial fraction of the energy transferred to fragments, especially for high velocity projectiles, is in the form of kinetic energy, such fragments becoming secondary projectiles themselves. High velocity projectiles give rise to well-defined binary collisions, which should be amenable to binary approximations. This is not the case for lower velocities, where multiple collision events are observed. H secondary projectiles tend to move as radicals at high velocity, as cations when slower. We observe the generation of new species such as hydrogen peroxide and formic acid. The former occurs when an O radical created in the collision process attacks a water molecule at the O site. The latter when the C projectile is completely stopped and reacts with two water molecules.

Structure and chemistry of graphene oxide in liquid water from first principles.

Project description:Graphene oxide is a rising star among 2D materials, yet its interaction with liquid water remains a fundamentally open question: experimental characterization at the atomic scale is difficult, and modeling by classical approaches cannot properly describe chemical reactivity. Here, we bridge the gap between simple computational models and complex experimental systems, by realistic first-principles molecular simulations of graphene oxide (GO) in liquid water. We construct chemically accurate GO models and study their behavior in water, showing that oxygen-bearing functional groups (hydroxyl and epoxides) are preferentially clustered on the graphene oxide layer. We demonstrated the specific properties of GO in water, an unusual combination of both hydrophilicity and fast water dynamics. Finally, we evidence that GO is chemically active in water, acquiring an average negative charge of the order of 10 mC m-2. The ab initio modeling highlights the uniqueness of GO structures for applications as innovative membranes for desalination and water purification.

First Principles Study on the Interaction Mechanisms of Water Molecules on TiO₂ Nanotubes.

Project description:The adsorption properties of water molecules on TiO₂ nanotubes (TiO₂NT) and the interaction mechanisms between water molecules are studied by first principles calculations. The adsorption preferences of water molecules in molecular or dissociated states on clean and H-terminated TiO₂NT are evaluated. Adsorption of OH clusters on (0, 6) and (9, 0) TiO₂ nanotubes are first studied. The smallest adsorption energies are -1.163 eV and -1.383 eV, respectively, by examining five different adsorption sites on each type of tube. Eight and six adsorption sites were considered for OH adsorbtion on the H terminated (0, 6) and (9, 0) nanotubes. Water molecules are reformed with the smallest adsorption energy of -4.796 eV on the former and of -5.013 eV on the latter nanotube, respectively. For the adsorption of a single water molecule on TiO₂NT, the molecular state shows the strongest adsorption preference with an adsorption energy of -0.660 eV. The adsorption of multiple (two and three) water molecules on TiO₂NT is also studied. The calculated results show that the interactions between water molecules greatly affect their adsorption properties. Competition occurs between the molecular and dissociated states. The electronic structures are calculated to clarify the interaction mechanisms between water molecules and TiO₂NT. The bonding interactions between H from water and oxygen from TiO₂NT may be the reason for the dissociation of water on TiO₂NT.

The Determination of Free Energy of Hydration of Water Ions from First Principles.

Project description:We model the autoionization of water by determining the free energy of hydration of the major intermediate species of water ions. We represent the smallest ions─the hydroxide ion OH-, the hydronium ion H3O+, and the Zundel ion H5O2+─by bonded models and the more extended ionic structures by strong nonbonded interactions (e.g., the Eigen H9O4+ = H3O+ + 3(H2O) and the Stoyanov H13O6+ = H5O2+ + 4(H2O)). Our models are faithful to the precise QM energies and their components to within 1% or less. Using the calculated free energies and atomization energies, we compute the pKa of pure water from first principles as a consistency check and arrive at a value within 1.3 log units of the experimental one. From these calculations, we conclude that the hydronium ion, and its hydrated state, the Eigen cation, are the dominant species in the water autoionization process.

Random encounters dominate water-water interactions at supercritical conditions.

Project description:Supercritical water is widely present in Earth's crust and has a great potential as an environmentally friendly solvent. Water also serves as the prototype for directional hydrogen bonding at ambient conditions. However, the question of whether supercritical water is still hydrogen-bonded or how water molecules interact en route to the supercritical regime is a matter of controversial discussions. We present terahertz (THz) spectra, which directly probe the intermolecular interactions of water under these extreme conditions. While we spectroscopically detect the liquid-gas phase transition just below the critical point, THz spectra of the high-temperature gas phase are indistinguishable from those of supercritical water at the same density. The accompanying ab initio simulations provide the molecular underpinnings: The water-water contacts at supercritical conditions are essentially orientationally random.
