Project description:A new software tool making use of a genetic algorithm for multi-objective experimental optimization (GAME.opt) was developed based on a strength Pareto evolutionary algorithm. The software deals with high dimensional variable spaces and unknown interactions of design variables. This approach was evaluated by means of multi-objective test problems replacing the experimental results. A default parameter setting is proposed enabling users without expert knowledge to minimize the experimental effort (small population sizes and few generations).

Project description:Guiding experiments to find materials with targeted properties is a crucial aspect of materials discovery and design, and typically multiple properties, which often compete, are involved. In the case of two properties, new compounds are sought that will provide improvement to existing data points lying on the Pareto front (PF) in as few experiments or calculations as possible. Here we address this problem by using the concept and methods of optimal learning to determine their suitability and performance on three materials data sets; an experimental data set of over 100 shape memory alloys, a data set of 223 M2AX phases obtained from density functional theory calculations, and a computational data set of 704 piezoelectric compounds. We show that the Maximin and Centroid design strategies, based on value of information criteria, are more efficient in determining points on the PF from the data than random selection, pure exploitation of the surrogate model prediction or pure exploration by maximum uncertainty from the learning model. Although the datasets varied in size and source, the Maximin algorithm showed superior performance across all the data sets, particularly when the accuracy of the machine learning model fits were not high, emphasizing that the design appears to be quite forgiving of relatively poor surrogate models.

Project description:Multi-objective clustering has received widespread attention recently, as it can obtain more accurate and reasonable solution. In this paper, an improved multi-objective clustering framework using particle swarm optimization (IMCPSO) is proposed. Firstly, a novel particle representation for clustering problem is designed to help PSO search clustering solutions in continuous space. Secondly, the distribution of Pareto set is analyzed. The analysis results are applied to the leader selection strategy, and make algorithm avoid trapping in local optimum. Moreover, a clustering solution-improved method is proposed, which can increase the efficiency in searching clustering solution greatly. In the experiments, 28 datasets are used and nine state-of-the-art clustering algorithms are compared, the proposed method is superior to other approaches in the evaluation index ARI.

Project description:This data article comprises post-processed data to investigate the non-linear dynamic behavior of the CEA-beam benchmark structure that is a clamped-clamped steel beam with non-ideal boundary conditions. Experiments have been performed on the CEA-CESTA laboratory. The data provided include output measurements for the nonlinear dynamic behavior of the CEA-beam (i.e. the displacement amplitudes for each harmonic component at the middle of the beam), as well as the complete input acceleration signal harmonics amplitude. All the results from this data will help researchers and engineers in proper analysis of the nonlinearities of the clamped-clamped beam and the effect of the non-ideal input signal and advanced understanding of links between different excitation signal and the multi-harmonic responses of the CEA-beam. One of the main original contribution is to share the data sets to give the opportunity to researchers for testing and validating analytical or numerical models of a nonlinear beam with non-ideal boundary conditions and subjected to low and high levels of excitation signal. Project description:Given a protein sequence and a number of potential domains matching it, what are the domain content and the most likely domain architecture for the sequence? This problem is of fundamental importance in protein annotation, constituting one of the main steps of all predictive annotation strategies. On the other hand, when potential domains are several and in conflict because of overlapping domain boundaries, finding a solution for the problem might become difficult. An accurate prediction of the domain architecture of a multi-domain protein provides important information for function prediction, comparative genomics and molecular evolution.We developed DAMA (Domain Annotation by a Multi-objective Approach), a novel approach that identifies architectures through a multi-objective optimization algorithm combining scores of domain matches, previously observed multi-domain co-occurrence and domain overlapping. DAMA has been validated on a known benchmark dataset based on CATH structural domain assignments and on the set of Plasmodium falciparum proteins. Project description:Bayesian optimization (BO) can accelerate material design requiring time-consuming experiments. However, although most material designs require tuning of multiple properties, the efficiency of multi-objective (MO) BO in time-consuming experimental material design remains unclear, due to the complexity of handling multiple objectives. This study introduces MO BO method that efficiently achieves predefined goals and shows that by focusing on achieving the goals, BO can efficiently accelerate realistic MO design problems with small efforts. Benchmarks showed that the proposed BO method dramatically reduced the number of experiments needed to achieve goals relative to a baseline method. Virtual MO inverse design experiments with realistic material design problems were also performed, during which the proposed method could achieve goals within only around ten experiments in average and showed over 1000-fold acceleration relative to the random sampling for the most difficult case. The introduction of goal-oriented BO will precede real-world application of BO.

Project description:Rapid engineering of biological systems is currently hindered by limited integration of manufacturing constraints into the design process, ultimately reducing the yield of many synthetic biology workflows. Here we tackle DNA engineering as a multi-objective optimization problem aiming at finding the best tradeoff between design requirements and manufacturing constraints. We developed a new open-source algorithm for DNA engineering, called Multi-Objective Optimisation algorithm for DNA Design and Assembly, available as a Python and Anaconda package, as well as a Docker image. Experimental results show that our method provides near-optimal constructs and scales linearly with design complexity, effectively paving the way to rational engineering of DNA molecules from genes to genomes.

Project description:One of the main challenges in small molecule drug discovery is finding novel chemical compounds with desirable properties. In this work, we propose a novel method that combines in silico prediction of molecular properties such as biological activity or pharmacokinetics with an in silico optimization algorithm, namely Particle Swarm Optimization. Our method takes a starting compound as input and proposes new molecules with more desirable (predicted) properties. It navigates a machine-learned continuous representation of a drug-like chemical space guided by a defined objective function. The objective function combines multiple in silico prediction models, defined desirability ranges and substructure constraints. We demonstrate that our proposed method is able to consistently find more desirable molecules for the studied tasks in relatively short time. We hope that our method can support medicinal chemists in accelerating and improving the lead optimization process.

Project description:Epidemiological time series forecasting plays an important role in health public systems, due to its ability to allow managers to develop strategic planning to avoid possible epidemics. In this paper, a hybrid learning framework is developed to forecast multi-step-ahead (one, two and three-month-ahead) meningitis cases in four states of Brazil. First, the proposed approach applies an ensemble empirical mode decomposition (EEMD) to decompose the data into intrinsic mode functions and residual components. Then, each component is used as the input of five different forecasting models, and, from there, forecasted results are obtained. Finally, all combinations of models and components are developed, and for each case, the forecasted results are weighted integrated (WI) to formulate a heterogeneous ensemble forecaster for the monthly meningitis cases. In the final stage, a multi-objective optimization (MOO) using the Non-Dominated Sorting Genetic Algorithm - version II is employed to find a set of candidates' weights, and then the Technique for Order of Preference by similarity to Ideal Solution (TOPSIS) is applied to choose the adequate set of weights. Next, the most adequate model is the one with the best generalization capacity out-of-sample in terms of performance criteria including mean absolute error (MAE), relative root mean squared error (RRMSE) and symmetric mean absolute percentage error (sMAPE). By using MOO, the intention is to enhance the performance of the forecasting models by improving simultaneously their accuracy and stability measures. To access the model's performance, comparisons based on metrics are conducted with: (i) EEMD, heterogeneous ensemble integrated by direct strategy, or simple sum; (ii) EEMD, homogeneous ensemble of components WI; (iii) models without signal decomposition. At this stage, MAE, RRMSE, sMAPE criteria and Diebold-Mariano statistical test are adopted. In all twelve scenarios, the proposed framework was able to perform more accurate and stable forecasts, which showed, on 89.17% of the cases, that the errors of the proposed approach are statistically lower than other approaches. These results showed that combining EEMD, heterogeneous ensemble and WI with weights obtained by optimization can develop precise and stable forecasts. The modelling developed in this paper is promising and can be used by managers to support decision making.

Project description:BackgroundMachine learning based miRNA-target prediction algorithms often fail to obtain a balanced prediction accuracy in terms of both sensitivity and specificity due to lack of the gold standard of negative examples, miRNA-targeting site context specific relevant features and efficient feature selection process. Moreover, all the sequence, structure and machine learning based algorithms are unable to distribute the true positive predictions preferentially at the top of the ranked list; hence the algorithms become unreliable to the biologists. In addition, these algorithms fail to obtain considerable combination of precision and recall for the target transcripts that are translationally repressed at protein level.Methodology/principal findingIn the proposed article, we introduce an efficient miRNA-target prediction system MultiMiTar, a Support Vector Machine (SVM) based classifier integrated with a multiobjective metaheuristic based feature selection technique. The robust performance of the proposed method is mainly the result of using high quality negative examples and selection of biologically relevant miRNA-targeting site context specific features. The features are selected by using a novel feature selection technique AMOSA-SVM, that integrates the multi objective optimization technique Archived Multi-Objective Simulated Annealing (AMOSA) and SVM.Conclusions/significanceMultiMiTar is found to achieve much higher Matthew's correlation coefficient (MCC) of 0.583 and average class-wise accuracy (ACA) of 0.8 compared to the others target prediction methods for a completely independent test data set. The obtained MCC and ACA values of these algorithms range from -0.269 to 0.155 and 0.321 to 0.582, respectively. Moreover, it shows a more balanced result in terms of precision and sensitivity (recall) for the translationally repressed data set as compared to all the other existing methods. An important aspect is that the true positive predictions are distributed preferentially at the top of the ranked list that makes MultiMiTar reliable for the biologists.
