Several data loggers deployed to monitor temperature and humidity of <i>Crocodylus acutus</i> (American crocodile) nests in South Florida could not be located after hatching. One badly damaged data logger was retrieved, providing insight into the possible fate of the others. Using a taphonomic approach, we identified numerous indentations, consistent with crocodylian bite marks, and inconsistent with potential mammalian or squamate bites. Project description:The American crocodile (Crocodylus acutus) is a widely distributed species across coastal and brackish areas of the Neotropical region of the Americas and the Greater Antilles. Available information on patterns of genetic differentiation in C. acutus shows a complex structuring influenced by interspecific interactions (mainly hybridization) and anthropogenic actions (mostly historical hunting, recent poaching, habitat loss and fragmentation, and unintentional translocation of individuals). In this study, we used data on mitochondrial DNA control region and 11 nuclear polymorphic microsatellite loci to assess the degree of population structure of C. acutus in South America, North America, Central America and the Greater Antilles. We used traditional genetic differentiation indices, Bayesian clustering and multivariate methods to create a more comprehensive picture of the genetic relationships within the species across its range. Analyses of mtDNA and microsatellite loci show evidence of a strong population genetic structure in the American crocodile, with unique populations in each sampling locality. Our results support previous findings showing large degrees of genetic differentiation between the continental and the Greater Antillean C. acutus. We report three new haplotypes unique to Venezuela, which are considerably less distant from the Central and North American haplotypes than to the Greater Antillean ones. Our findings reveal genetic population differentiation between Cuban and Jamaican C. acutus and offer the first evidence of strong genetic differentiation among the populations of Greater Antillean C. acutus.

Project description:Four species of true crocodile (genus Crocodylus) have been described from the Americas. Three of these crocodile species exhibit non-overlapping distributions-Crocodylus intermedius in South America, C. moreletii along the Caribbean coast of Mesoamerica, and C. rhombifer confined to Cuba. The fourth, C. acutus, is narrowly sympatric with each of the other three species. In this study, we sampled 113 crocodiles across Crocodylus populations in Cuba, as well as exemplar populations in Belize and Florida (USA), and sequenced three regions of the mitochondrial genome (D-loop, cytochrome b, cytochrome oxidase I; 3,626 base pair long dataset) that overlapped with published data previously collected from Colombia, Jamaica, and the Cayman Islands. Phylogenetic analyses of these data revealed two, paraphyletic lineages of C. acutus. One lineage, found in the continental Americas, is the sister taxon to C. intermedius, while the Greater Antillean lineage is most closely related to C. rhombifer. In addition to the paraphyly of the two C. acutus lineages, we recovered a 5.4% estimate of Tamura-Nei genetic divergence between the Antillean and continental clades. The reconstructed paraphyly, distinct phylogenetic affinities and high genetic divergence between Antillean and continental C. acutus populations are consistent with interspecific differentiation within the genus and suggest that the current taxon recognized as C. acutus is more likely a complex of cryptic species warranting a reassessment of current taxonomy. Moreover, the inclusion, for the first time, of samples from the western population of the American crocodile in Cuba revealed evidence for continental mtDNA haplotypes in the Antilles, suggesting this area may constitute a transition zone between distinct lineages of C. acutus. Further study using nuclear character data is warranted to more fully characterize this cryptic diversity, resolve taxonomic uncertainty, and inform conservation planning in this system.

Project description:Identification of units within species worthy of separate management consideration is an important area within conservation. Mitochondrial DNA (mtDNA) surveys can potentially contribute to this by identifying phylogenetic and population structure below the species level. The American crocodile (Crocodylus acutus) is broadly distributed throughout the Neotropics. Its numbers have been reduced severely with the species threatened throughout much of its distribution. In Colombia, the release of individuals from commercial captive populations has emerged as a possible conservation strategy that could contribute to species recovery. However, no studies have addressed levels of genetic differentiation or diversity within C. acutus in Colombia, thus complicating conservation and management decisions. Here, sequence variation was studied in mtDNA cytochrome b and cytochrome oxidase I gene sequences in three Colombian captive populations of C. acutus. Two distinct lineages were identified: C. acutus-I, corresponding to haplotypes from Colombia and closely related Central American haplotypes; and C. acutus-II, corresponding to all remaining haplotypes from Colombia. Comparison with findings from other studies indicates the presence of a single "northern" lineage (corresponding to C. acutus-I) distributed from North America (southern Florida), through Central America and into northern South America. The absence of C. acutus-II haplotypes from North and Central America indicates that the C. acutus-II lineage probably represents a separate South American lineage. There appears to be sufficient divergence between lineages to suggest that they could represent two distinct evolutionary units. We suggest that this differentiation needs to be recognized for conservation purposes because it clearly contributes to the overall genetic diversity of the species. All Colombian captive populations included in this study contained a mixture of representatives of both lineages. As such, we recommend against the use of captive-bred individuals for conservation strategies until further genetic information is available.

Project description:All models of evolution of human behaviour depend on the correct identification and interpretation of bone surface modifications (BSM) on archaeofaunal assemblages. Crucial evolutionary features, such as the origin of stone tool use, meat-eating, food-sharing, cooperation and sociality can only be addressed through confident identification and interpretation of BSM, and more specifically, cut marks. Recently, it has been argued that linear marks with the same properties as cut marks can be created by crocodiles, thereby questioning whether secure cut mark identifications can be made in the Early Pleistocene fossil record. Powerful classification methods based on multivariate statistics and machine learning (ML) algorithms have previously successfully discriminated cut marks from most other potentially confounding BSM. However, crocodile-made marks were marginal to or played no role in these comparative analyses. Here, for the first time, we apply state-of-the-art ML methods on crocodile linear BSM and experimental butchery cut marks, showing that the combination of multivariate taphonomy and ML methods provides accurate identification of BSM, including cut and crocodile bite marks. This enables empirically-supported hominin behavioural modelling, provided that these methods are applied to fossil assemblages.

Project description:The federally threatened American crocodile (Crocodylus acutus) is a flagship species and ecological indicator of hydrologic restoration in the Florida Everglades. We conducted a long-term capture-recapture study on the South Florida population of American crocodiles from 1978 to 2015 to evaluate the effects of restoration efforts to more historic hydrologic conditions. The study produced 10,040 crocodile capture events of 9,865 individuals and more than 90% of captures were of hatchlings. Body condition and growth rates of crocodiles were highly age-structured with younger crocodiles presenting with the poorest body condition and highest growth rates. Mean crocodile body condition in this study was 2.14±0.35 SD across the South Florida population. Crocodiles exposed to hypersaline conditions (> 40 psu) during the dry season maintained lower body condition scores and reduced growth rate by 13% after one year, by 24% after five years, and by 29% after ten years. Estimated hatchling survival for the South Florida population was 25% increasing with ontogeny and reaching near 90% survival at year six. Hatchling survival was 34% in NE Florida Bay relative to a 69% hatchling survival at Crocodile Lake National Wildlife Refuge and 53% in Flamingo area of Everglades National Park. Hypersaline conditions negatively affected survival, growth and body condition and was most pronounced in NE Florida Bay, where the hydrologic conditions have been most disturbed. The American crocodile, a long-lived animal, with relatively slow growth rate provides an excellent model system to measure the effects of altered hydropatterns in the Everglades landscape. These results illustrate the need for continued long-term monitoring to assess system-wide restoration outcomes and inform resource managers.

Project description:The American crocodile (Crocodylus acutus) is considered a vulnerable species by the International Union for Conservation of Nature (IUCN) Red List across its range and classified as locally threatened in several countries. There is a lack of knowledge involving hematological and physiological parameters in American crocodile populations, limiting our understanding of what are considered "normal" blood analyte results for the species and how to link them with health assessments. In this study, we analyzed 40 hematological and biochemical parameters and estimated reference intervals (RIs) for 35 of them based on 436 clinically healthy wild American crocodiles caught in South Florida between 2015 and 2021. Crocodiles were captured across three areas with different levels of human influence [low = Everglades National Park (ENP), medium = Biscayne Bay Estuary (BBE), and high = Turkey Point Nuclear Power Plant (TP)]. There was very strong-to-strong evidence for an effect of where animals were caught on five analytes: basophils %, phosphorus, proportion of (pr) alpha-2 globulins, absolute count (abs) of gamma globulins, and corticosterone, so no reference values were estimated but general statistics are presented and discussed. From the remaining analytes, we found no evidence that sex or size class had an effect on red blood cell (RBC), azurophils and monocytes abs, triglycerides, and albumin abs. However, we did find moderate-to-strong evidence that sex influenced azurophils % and size class influenced white blood cell (WBC), heterophils %, monocytes %, basophils abs, creatine phosphokinase (CPK), potassium, glucose, bile acids, alpha-1 globulin abs, and alpha-2 globulin pr and abs. Finally, there was strong evidence that both sex and size class influenced PCV, lymphocytes % and abs, eosinophils % and abs, aspartate aminotransferase (AST), calcium, sodium, chloride, total protein, albumin/globulin (A/G) ratio, albumin pr, alpha-1 globulin, and beta globulin abs. Intraspecific analysis showed that size is the variable that most influenced analytes explaining up to 29% of the variation, which relates to our findings based on intraindividual analysis. We compared our results with blood parameters reported for conspecifics as well as closely related species and discussed implication of those results for clinical diagnosis and American crocodile conservation.

Project description:A 4-year-old female Siamese crocodile (Crocodylus siamensis) housed at a zoo died without any prior clinical signs. During necropsy, numerous scattered, well-demarcated, yellowish-white, firm nodules were observed throughout the liver and lungs. Microscopic examination with periodic acid-Schiff staining revealed granulomatous inflammation in the liver and lungs. Liver granulomas were characterized by the presence of a connective tissue barrier and hyphae, and the centers of the granulomas showed signs of necrosis. Lung samples showed characteristics similar to those observed in the liver samples. The fungus was identified as Aspergillus fumigatus based on its appearance on Sabouraud dextrose agar, microscopic examination with lactophenol cotton blue staining and genetic sequencing. Therefore, zoo veterinarians should pay close attention to fungal infections in captive animals.

Project description:Saltwater crocodilepox virus (SwCRV), belonging to the genus Crocodylidpoxvirus, are large DNA viruses posing an economic risk to Australian saltwater crocodile (Crocodylus porosus) farms by extending production times. Although poxvirus-like particles and sequences have been confirmed, their infection dynamics, inter-farm genetic variability and evolutionary relationships remain largely unknown. In this study, a poxvirus infection dynamics study was conducted on two C. porosus farms. One farm (Farm 2) showed twice the infection rate, and more concerningly, an increase in the number of early- to late-stage poxvirus lesions as crocodiles approached harvest size, reflecting the extended production periods observed on this farm. To determine if there was a genetic basis for this difference, 14 complete SwCRV genomes were isolated from lesions sourced from five Australian farms. They encompassed all the conserved genes when compared to the two previously reported SwCRV genomes and fell within three major clades. Farm 2's SwCRV sequences were distributed across all three clades, highlighting the likely mode of inter-farm transmission. Twenty-four recombination events were detected, with one recombination event resulting in consistent fragmentation of the P4c gene in the majority of the Farm 2 SwCRV isolates. Further investigation into the evolution of poxvirus infection in farmed crocodiles may offer valuable insights in evolution of this viral family and afford the opportunity to obtain crucial information into natural viral selection processes in an in vivo setting.

Project description:Abstract Effective management of protected species requires information on appropriate evolutionary and geographic population boundaries and knowledge of how the physical environment and life‐history traits combine to shape the population structure and connectivity. Saltwater crocodiles (Crocodylus porosus) are the largest and most widely distributed of living crocodilians, extending from Sri Lanka to Southeast Asia and down to northern Australia. Given the long‐distance movement capabilities reported for C. porosus, management units are hypothesised to be highly connected by migration. However, the magnitude, scale, and consistency of connection across managed populations are not fully understood. Here we used an efficient genotyping method that combines DArTseq and sequence capture to survey ≈3000 high‐quality genome‐wide single nucleotide polymorphisms from 1176 C. porosus sampled across nearly the entire range of the species in Queensland, Australia. We investigated historical and present‐day connectivity patterns using fixation and diversity indices coupled with clustering methods and the spatial distribution of kin pairs. We inferred kinship using forward simulation coupled with a kinship estimation method that is robust to unspecified population structure. The results demonstrated that the C. porosus population has substantial genetic structure with six broad populations correlated with geographical location. The rate of gene flow was highly correlated with spatial distance, with greater differentiation along the east coast compared to the west. Kinship analyses revealed evidence of reproductive philopatry and limited dispersal, with approximately 90% of reported first and second‐degree relatives showing a pairwise distance of <50 km between sampling locations. Given the limited dispersal, lack of suitable habitat, low densities of crocodiles and the high proportion of immature animals in the population, future management and conservation interventions should be considered at regional and state‐wide scales.

Project description:Social insects such as ants and bees are excellent navigators. To manage their daily routines bumblebees, as an example, must learn multiple locations in their environment, like flower patches and their nest. While navigating from one location to another, they mainly rely on vision. Although the environment in which bumblebees live, be it a meadow or a garden, is visually stable overall, it may be prone to changes such as moving shadows or the displacement of an object in the scenery. Therefore, bees might not solely rely on visual cues, but use additional sources of information, forming a multimodal guidance system to ensure their return home to their nest. Here we show that the home-finding behavior of bumblebees, when confronted with a visually ambiguous scenario, is strongly influenced by natural scent marks they deposit at the inconspicuous nest hole when leaving their nest. Bumblebees search for a longer time and target their search with precision at potential nest locations that are visually familiar, if also marked with their natural scent. This finding sheds light on the crucial role of odor in helping bees find their way back to their inconspicuous nest.
