Project description:COVID-2019 has been recognized as a global threat, and several studies are being conducted in order to contribute to the fight and prevention of this pandemic. This work presents a scholarly production dataset focused on COVID-19, providing an overview of scientific research activities, making it possible to identify countries, scientists and research groups most active in this task force to combat the coronavirus disease. The dataset is composed of 40,212 records of articles' metadata collected from Scopus, PubMed, arXiv and bioRxiv databases from January 2019 to July 2020. Those data were extracted by using the techniques of Python Web Scraping and preprocessed with Pandas Data Wrangling. In addition, the pipeline to preprocess and generate the dataset are versioned with the Data Version Control tool (DVC) and are thus easily reproducible and auditable.

Project description:Despite the existence of available therapies, the Hepatitis B virus infection continues to be one of the most serious threats to human health, especially in developing countries such as China and India. To shed light on the improvement of current therapies and development of novel anti-HBV drugs, we thoroughly investigated 212 US patents of anti-HBV drugs and analyzed the technology flow in research and development of anti-HBV drugs based on data from IMS LifeCycle databases. Moreover, utilizing the patent citation method, which is an effective indicator of technology flow, we constructed patent citation network models and performed network analysis in order to reveal the features of different technology clusters. As a result, we identified the stagnant status of anti-HBV drug development and pointed the way for development of domestic pharmaceuticals in developing countries. We also discussed about therapeutic vaccines as the potential next generation therapy for HBV infection. Lastly, we depicted the cooperation between entities and found that novel forms of cooperation added diversity to the conventional form of cooperation within the pharmaceutical industry. In summary, our study provides inspiring insights for investors, policy makers, researchers, and other readers interested in anti-HBV drug development.

Project description:In the past decades, synthetic biology has gained interest regarding research and development efforts within the biotechnology domain. However, it is unclear to what extent synthetic biology has matured already into being commercially exploitable. By means of a patent analysis, this study shows that there is an increasing trend regarding synthetic biology related patent applications. The majority of retrieved patents relates to innovations facilitating the realisation of synthetic biology through improved understanding of biological systems. In addition, there is increased activity concerning the development of synthetic biology based applications. When looking at potential application areas, the majority of synthetic biology patents seems most relevant for the medical, energy and industrial sector. Furthermore, the analysis shows that most activity has been carried out by the USA, with Japan and a number of European countries considerably trailing behind. In addition, both universities and companies are major patent applicant actor types. The results presented here form a starting point for follow-up studies concerning the identification of drivers explaining the observed patent application trends in synthetic biology.

Project description:Nucleotide (DNA) sequence analysis provides important clues regarding the characteristics and taxonomic position of an organism. With the intention that, DNA sequence analysis is very crucial to learn about hierarchical classification of that particular organism. This dataset (patent US 7547531) is chosen to simplify all the complex raw data buried in undisclosed DNA sequences which help to open doors for new collaborations. In this data, a total of 48 unidentified DNA sequences from patent US 7547531 were selected and their complete sequences were retrieved from NCBI BioSample database. Quick response (QR) code of those DNA sequences was constructed by DNA BarID tool. QR code is useful for the identification and comparison of isolates with other organisms. AT/GC content of the DNA sequences was determined using ENDMEMO GC Content Calculator, which indicates their stability at different temperature. The highest GC content was observed in GP445188 (62.5%) which was followed by GP445198 (61.8%) and GP445189 (59.44%), while lowest was in GP445178 (24.39%). In addition, New England BioLabs (NEB) database was used to identify cleavage code indicating the 5, 3 and blunt end and enzyme code indicating the methylation site of the DNA sequences was also shown. These data will be helpful for the construction of the organisms' hierarchical classification, determination of their phylogenetic and taxonomic position and revelation of their molecular characteristics.

Project description:The uncertainty of high technology has determined the high-risk character of high-tech projects. Thus, it is of great importance to effectively avoid the risk of high-tech projects by thoroughly analyzing projects' methodologies and fully understanding the technology prospect risk of projects in the feasibility study phase. This study proposes a systematic research framework to identify and analyze the technology prospect risk of projects based on patent analysis. Thus, text mining technology and principal component analysis are used to improve the traditional patent map method and construct a technology prospect risk map. Moreover, patent value evaluation and correlation analysis methods are combined to identify technology potential areas and calculate the value of technology prospect risk. At the same time, an empirical study is conducted with project cases in the field of optical communications, and the technology prospect risk situations of these projects are ascertained through qualitative and quantitative methods. The study is innovative and practical and offers a better combination of analysis methods for current technology development and specific projects.

Project description:BACKGROUND:In these trying times, we developed an R package about bibliographic references on coronaviruses. Working with reproducible research principles based on open science, disseminating scientific information, providing easy access to scientific production on this particular issue, and offering a rapid integration in researchers' workflows may help save time in this race against the virus, notably in terms of public health. OBJECTIVE:The goal is to simplify the workflow of interested researchers, with multidisciplinary research in mind. With more than 60,500 medical bibliographic references at the time of publication, this package is among the largest about coronaviruses. METHODS:This package could be of interest to epidemiologists, researchers in scientometrics, biostatisticians, as well as data scientists broadly defined. This package collects references from PubMed and organizes the data in a data frame. We then built functions to sort through this collection of references. Researchers can also integrate the data into their pipeline and implement them in R within their code libraries. RESULTS:We provide a short use case in this paper based on a bibliometric analysis of the references made available by this package. Classification techniques can also be used to go through the large volume of references and allow researchers to save time on this part of their research. Network analysis can be used to filter the data set. Text mining techniques can also help researchers calculate similarity indices and help them focus on the parts of the literature that are relevant for their research. CONCLUSIONS:This package aims at accelerating research on coronaviruses. Epidemiologists can integrate this package into their workflow. It is also possible to add a machine learning layer on top of this package to model the latest advances in research about coronaviruses, as we update this package daily. It is also the only one of this size, to the best of our knowledge, to be built in the R language.

Project description:BackgroundObesity is a risk factor for multiple myeloma (MM). However, we still lack knowledge on the clinical course of obese MM patients in a broad view.MethodsHere, we reviewed 568 MM patients recorded in the Multiple Myeloma Research Foundation (MMRF) coMMpass dataset. Patients were divided into the normal and obese groups according body mass index (BMI) at diagnosis, and then the baseline characteristics, cytogenetic abnormalities, treatment variability, and survival outcomes were evaluated in the obese cohort.ResultsWe found no differences in the characteristics when comparing normal and obese MM patients other than more male in the obese part (50.4% vs. 59.9%, p = 0.024). Compared with the normal BMI patients, median overall survival (OS) was shorter for obese MM patients but without significant meaning (82.3 vs. 95.3 months, p = 0.25). However, in the subgroup analysis, obese MM patients younger than 65 years had significantly inferior OS than that in the normal category (p = 0.047). We also found obese MM patients had a higher overall response rate (ORR) compared with normal BMI patients (92.7% vs. 88.6%, p = 0.037). Additionally, obese patients seemed to achieve faster best response during first-line therapy.ConclusionsObesity assumes a paradoxical function in the clinical trajectory of myeloma.

Project description:Human coronaviruses, which can cause a range of infectious diseases, have been studied for nearly 60 years. The field has gained renewed interest from researchers around the world due to the COVID-19 outbreak in late 2019. Despite a large amount of research, little is known about the knowledge structure and developing trends of this topic. Here, we apply bibliometric analysis along with visualization tools to analyze 15,207 publications related to human coronavirus from the Scopus database, using indicators on publication and citation, journal, country or territory, affiliation and international cooperation, author, and keyword co-occurrence cluster. The results show that research on human coronavirus is dominated by SARS-CoV. Although there have been many publications, only 626 publications (4.1% of total) have more than 100 citations. The top 20 journals with most publications account for 20.6% of total publications and 41% of total citations. In addition to the United States and some European countries, many Asian and African countries are involved in this research, with China holding an important position in this area. Leading researchers from various fields of human coronavirus research are listed to facilitate collaboration and promote effective disease prevention and control. The keywords co-occurrence analysis reveals that the research focus on virology, public health, drugs and other hotspot fields, and uncovers changes in the direction of coronavirus research. The research map on human coronavirus obtained by our analysis are expected to help researchers to efficiently and effectively explore COVID-19.

Project description:Infectious diseases remain a complex, recurring, and challenging public health hazard. Coronaviruses have led to multidimensional consequences on health, mobility, and socio-economic conditions. Despite the significance and magnitude of impact from epidemics to the pandemic, literature is sparse on comprehensive coronaviruses related research performance over time. This study aimed at a scientometric evaluation of coronaviruses related literature including COVID-19. Data related to Coronavirus research was extracted from the Web of Science (WoS). All types of publications (28,846) were included and retrieved. To measure the quantity and quality of the publications, "R-Bibliometrix" package was used for detailed analysis exploring a wide range of indicators. Generally, an increasing trend was observed over time led by the USA and China followed by the United Kingdom, Europe, and few other developed countries. The last two decades contributed around 39.5% of documents while only 06 months of 2020 additionally contributed around 46.5% of total documents. Earlier shorter spikes of increased post epidemic publications followed by decreased productivity were detected in the last 2 decades and showed a lack of continuity-'a research epidemic following a disease epidemic'. Articles (53.4%) were the most common publication type. Journal of Virology, British Medical Journal (BMJ), and Virology were leading sources while BMJ, and Lancet showed increased contributions recently. Overall, similar trends of top authors were observed in terms of productivity, impact, collaborations, funding sources, and affiliations with few exceptions mainly from affected regions. Top 20 countries contributed >89% of documents suggesting a lack of global efforts. Networking was found to be mainly among developed nations with limited contributions from resource-limited countries perhaps requiring more cooperation. Recent post-COVID publications rise is highest, unprecedented, and rapidly growing. Authors strongly recommend recent COVID-19 pandemic as a call for continuous, more cooperative, and collective global research.

Project description:Projected to impact 1.6 million people in the UK by 2040 and costing £25 billion annually, dementia presents a growing challenge to society. This study, a pioneering effort to predict the translational potential of dementia research using machine learning, hopes to address the slow translation of fundamental discoveries into practical applications despite dementia's significant societal and economic impact. We used the Dimensions database to extract data from 43 091 UK dementia research publications between the years 1990 and 2023, specifically metadata (authors, publication year, etc.), concepts mentioned in the paper and the paper abstract. To prepare the data for machine learning, we applied methods such as one-hot encoding and word embeddings. We trained a CatBoost Classifier to predict whether a publication will be cited in a future patent or clinical trial. We trained several model variations. The model combining metadata, concept and abstract embeddings yielded the highest performance: for patent predictions, an area under the receiver operating characteristic curve of 0.84 and 77.17% accuracy; for clinical trial predictions, an area under the receiver operating characteristic curve of 0.81 and 75.11% accuracy. The results demonstrate that integrating machine learning within current research methodologies can uncover overlooked publications, expediting the identification of promising research and potentially transforming dementia research by predicting real-world impact and guiding translational strategies.
