Machine learning in nephrology: scratching the surface.

ABSTRACT: Machine learning shows enormous potential in facilitating decision-making regarding kidney diseases. With the development of data preservation and processing, as well as the advancement of machine learning algorithms, machine learning is expected to make remarkable breakthroughs in nephrology. Machine learning models have yielded many preliminaries to moderate and several excellent achievements in the fields, including analysis of renal pathological images, diagnosis and prognosis of chronic kidney diseases and acute kidney injury, as well as management of dialysis treatments. However, it is just scratching the surface of the field; at the same time, machine learning and its applications in renal diseases are facing a number of challenges. In this review, we discuss the application status, challenges and future prospects of machine learning in nephrology to help people further understand and improve the capacity for prediction, detection, and care quality in kidney diseases.

Project description:Gene expression profiles were generated from 199 primary breast cancer patients. Samples 1-176 were used in another study, GEO Series GSE22820, and form the training data set in this study. Sample numbers 200-222 form a validation set. This data is used to model a machine learning classifier for Estrogen Receptor Status. RNA was isolated from 199 primary breast cancer patients. A machine learning classifier was built to predict ER status using only three gene features.

Scratching the Surface-An Overview of the Roles of Cell Surface GRP78 in Cancer.

Project description:The 78 kDa glucose-regulated protein (GRP78) is considered an endoplasmic reticulum (ER)-resident molecular chaperone that plays a crucial role in protein folding homeostasis by regulating the unfolded protein response (UPR) and inducing numerous proapoptotic and autophagic pathways within the eukaryotic cell. However, in cancer cells, GRP78 has also been shown to migrate from the ER lumen to the cell surface, playing a role in several cellular pathways that promote tumor growth and cancer cell progression. There is another insidious consequence elicited by cell surface GRP78 (csGRP78) on cancer cells: the accumulation of csGRP78 represents a novel neoantigen leading to the production of anti-GRP78 autoantibodies that can bind csGRP78 and further amplify these cellular pathways to enhance cell growth and mitigate apoptotic cell death. This review examines the current body of literature that delineates the mechanisms by which ER-resident GRP78 localizes to the cell surface and its consequences, as well as potential therapeutics that target csGRP78 and block its interaction with anti-GRP78 autoantibodies, thereby inhibiting further amplification of cancer cell progression.

Automated scratching detection system for black mouse using deep learning

Project description:The evaluation of scratching behavior is important in experimental animals because there is significant interest in elucidating mechanisms and developing medications for itching. The scratching behavior is classically quantified by human observation, but it is labor-intensive and has low throughput. We previously established an automated scratching detection method using a convolutional recurrent neural network (CRNN). The established CRNN model was trained by white mice (BALB/c), and it could predict their scratching bouts and duration. However, its performance in black mice (C57BL/6) is insufficient. Here, we established a model for black mice to increase prediction accuracy. Scratching behavior in black mice was elicited by serotonin administration, and their behavior was recorded using a video camera. The videos were carefully observed, and each frame was manually labeled as scratching or other behavior. The CRNN model was trained using the labels and predicted the first-look videos. In addition, posterior filters were set to remove unlikely short predictions. The newly trained CRNN could sufficiently detect scratching behavior in black mice (sensitivity, 98.1%; positive predictive rate, 94.0%). Thus, our established CRNN and posterior filter successfully predicted the scratching behavior in black mice, highlighting that our workflow can be useful, regardless of the mouse strain.

Not just scratching the surface: distinct radular motion patterns in Mollusca.

Project description:The radula is the organ for mechanical food processing and an important autapomorphy of Mollusca. Its chitinous membrane, embedding small radular teeth, is moved by the set of muscles resulting in an interaction with the ingesta, tearing it and collecting loosened particles. Radulae and their teeth can be quite distinct in their morphology and had been of high research interest, but only a few studies have examined the basic functional principles of this organ, the movement and motion during feeding action. Here, the radular motion of 20 representative species, belonging to four major gastropod lineages (Vetigastropoda, Neritimorpha, Caenogastropoda and Heterobranchia) and Polyplacophora, were recorded and classified. Comparisons of the video footage with the scanning electron microscope (SEM) images of the radula resulted in the recognition of functional tooth rows and the correct position of the teeth during feeding. We identified six different types of radular movements, including rotations and bending of the radula itself. In each movement type, different structures act as counter bearings enabling the animals to grab and tear food.

Scratching the surface: native mass spectrometry of peripheral membrane protein complexes.

Project description:A growing number of integral membrane proteins have been shown to tune their activity by selectively interacting with specific lipids. The ability to regulate biological functions via lipid interactions extends to the diverse group of proteins that associate only peripherally with the lipid bilayer. However, the structural basis of these interactions remains challenging to study due to their transient and promiscuous nature. Recently, native mass spectrometry has come into focus as a new tool to investigate lipid interactions in membrane proteins. Here, we outline how the native MS strategies developed for integral membrane proteins can be applied to generate insights into the structure and function of peripheral membrane proteins. Specifically, native MS studies of proteins in complex with detergent-solubilized lipids, bound to lipid nanodiscs, and released from native-like lipid vesicles all shed new light on the role of lipid interactions. The unique ability of native MS to capture and interrogate protein-protein, protein-ligand, and protein-lipid interactions opens exciting new avenues for the study of peripheral membrane protein biology.

Passively addressed robotic morphing surface (PARMS) based on machine learning.

Project description:Reconfigurable morphing surfaces provide new opportunities for advanced human-machine interfaces and bio-inspired robotics. Morphing into arbitrary surfaces on demand requires a device with a sufficiently large number of actuators and an inverse control strategy. Developing compact, efficient control interfaces and algorithms is vital for broader adoption. In this work, we describe a passively addressed robotic morphing surface (PARMS) composed of matrix-arranged ionic actuators. To reduce the complexity of the physical control interface, we introduce passive matrix addressing. Matrix addressing allows the control of N2 independent actuators using only 2N control inputs, which is substantially lower than traditional direct addressing (N2 control inputs). Using machine learning with finite element simulations for training, our control algorithm enables real-time, high-precision forward and inverse control, allowing PARMS to dynamically morph into arbitrary achievable predefined surfaces on demand. These innovations may enable the future implementation of PARMS in wearables, haptics, and augmented reality/virtual reality.

Scratching the Surface Takes a Toll: Immune Recognition of Viral Proteins by Surface Toll-like Receptors.

Project description:Early innate viral recognition by the host is critical for the rapid response and subsequent clearance of an infection. Innate immune cells patrol sites of infection to detect and respond to invading microorganisms including viruses. Surface Toll-like receptors (TLRs) are a group of pattern recognition receptors (PRRs) that can be activated by viruses even before the host cell becomes infected. However, the early activation of surface TLRs by viruses can lead to viral clearance by the host or promote pathogenesis. Thus, a plethora of research has attempted to identify specific viral ligands that bind to surface TLRs and mediate progression of viral infection. Herein, we will discuss the past two decades of research that have identified specific viral proteins recognized by cell surface-associated TLRs, how these viral proteins and host surface TLR interactions affect the host inflammatory response and outcome of infection, and address why controversy remains regarding host surface TLR recognition of viral proteins.

Kappa opioid agonists in the treatment of itch: just scratching the surface?

Project description:Chronic pruritus is a debilitating condition affecting 23-44 million Americans. Recently, kappa opioid agonists (KOAs) have emerged as a novel class of potent antipruritic agents. In 2021, the Food and Drug Administration approved difelikefalin (Korsuva) for the treatment of moderate-to-severe pruritus associated with chronic kidney disease in adults undergoing hemodialysis. Difelikefalin is a potent, peripherally restricted KOA that is intravenously available. Although promising, difelikefalin is currently available as an intravenous composition only, limiting the scope of use. Oral formulations of difelikefalin did not meet the primary endpoint criteria in recent phase 2 clinical trials; however, additional clinical studies are ongoing. The future for KOAs in the treatment of pruritus is encouraging. Orally active pathway-biased KOAs, such as triazole 1.1, may serve as viable alternatives with broader applications. Extended-release compositions, such as the TP-2021 ProNeura subdermal implant, may circumvent the pharmacokinetic issues associated with peptide-based KOAs. Lastly, dual-acting kappa opioid receptor agonist/mu opioid receptor antagonists are orally bioavailable and may be useful in the treatment of various forms of chronic itch. In this review, we summarize the results of KOAs in clinical and preclinical trials and discuss future directions of drug development.

Machine learning-augmented surface-enhanced spectroscopy toward next-generation molecular diagnostics.

Project description:The world today is witnessing the significant role and huge demand for molecular detection and screening in healthcare and medical diagnosis, especially during the outbreak of COVID-19. Surface-enhanced spectroscopy techniques, including Surface-Enhanced Raman Scattering (SERS) and Infrared Absorption (SEIRA), provide lattice and molecular vibrational fingerprint information which is directly linked to the molecular constituents, chemical bonds, and configuration. These properties make them an unambiguous, nondestructive, and label-free toolkit for molecular diagnostics and screening. However, new issues in molecular diagnostics, such as increasing molecular species, faster spread of viruses, and higher requirements for detection accuracy and sensitivity, have brought great challenges to detection technology. Advancements in artificial intelligence and machine learning (ML) techniques show promising potential in empowering SERS and SEIRA with rapid analysis and automatic data processing to jointly tackle the challenge. This review introduces the combination of ML and SERS/SEIRA by investigating how ML algorithms can be beneficial to SERS/SEIRA, discussing the general process of combining ML and SEIRA/SERS, highlighting the molecular diagnostics and screening applications based on ML-combined SEIRA/SERS, and providing perspectives on the future development of ML-integrated SEIRA/SERS. In general, this review offers comprehensive knowledge about the recent advances and the future outlook regarding ML-integrated SEIRA/SERS for molecular diagnostics and screening.

Dataset of road surface images with seasons for machine learning applications.

Project description:Road surface monitoring plays a vital role in ensuring safety and comfort for the various road users, from pedestrians to drivers. Furthermore, this information is useful for the maintenance of the roads. The road condition deteriorates due to volatile weather. Thus the main objective of the proposed paper is to create an image dataset of the road surface for two seasons, i.e. summer and rainy. Accordingly, we created road surface images for different roads such as paved and unpaved roads. These folders consist of two subfolders for Rainy and Summer potholes. The dataset consists of 8484 images and 10 videos. This dataset is highly useful for machine learning experts working in the field of automatic vehicle controlling and road surface monitoring.
