Project description:The species-rich family Mycosphaerellaceae contains considerable morphological diversity and includes numerous anamorphic genera, many of which are economically important plant pathogens. Recent revisions and phylogenetic research have resulted in taxonomic instability. Ameliorating this problem requires phylogenetic placement of type species of key genera. We present an examination of the type species of the anamorphic Asperisporium and Pantospora. Cultures isolated from recent port interceptions were studied and described, and morphological studies were made of historical and new herbarium specimens. DNA sequence data from the ITS region and nLSU were generated from these type species, analysed phylogenetically, placed into an evolutionary context within Mycosphaerellaceae, and compared to existing phylogenies. Epitype specimens associated with living cultures and DNA sequence data are designated herein. Asperisporium caricae, the type of Asperisporium and cause of a leaf and fruit spot disease of papaya, is closely related to several species of Passalora including P. brachycarpa. The status of Asperisporium as a potential generic synonym of Passalora remains unclear. The monotypic genus Pantospora, typified by the synnematous Pantospora guazumae, is not included in Pseudocercospora sensu stricto or sensu lato. Rather, it represents a distinct lineage in the Mycosphaerellaceae in an unresolved position near Mycosphaerella microsora.

Project description:MotivationIn most metagenomic sequencing studies, the initial analysis step consists in assessing the evolutionary provenance of the sequences. Phylogenetic (or Evolutionary) Placement methods can be employed to determine the evolutionary position of sequences with respect to a given reference phylogeny. These placement methods do however face certain limitations: The manual selection of reference sequences is labor-intensive; the computational effort to infer reference phylogenies is substantially larger than for methods that rely on sequence similarity; the number of taxa in the reference phylogeny should be small enough to allow for visually inspecting the results.ResultsWe present algorithms to overcome the above limitations. First, we introduce a method to automatically construct representative sequences from databases to infer reference phylogenies. Second, we present an approach for conducting large-scale phylogenetic placements on nested phylogenies. Third, we describe a preprocessing pipeline that allows for handling huge sequence datasets. Project description:Three plastid regions, matK, rpl32-trnL and rpl16 intron and the ITS1-5.8S-ITS2 nuclear ribosomal DNA were used to demonstrate a phylogenetic placement of the genus Hederorkis (Orchidaceae) for the first time. The taxonomic position of this genus has been unclear thus far. The phylogenetic and morphological relations of Hederorkis to the most closely related genera Sirhookera, Adrorhizon, Bromheadia and Polystachya are also discussed. A hypothesis concerning an origin and evolution of Hederorkis is proposed. Hederorkis is an epiphytic two-leaved orchid genus with lateral inflorescence, non-resupinate flowers, elongate gynostemium and rudimentary column foot. It is native to the Indian Ocean Islands. Two species of Hederorkis are recognized worldwide, H. scandens endemic to Mauritius and Réunion and H. seychellensis endemic to Seychelles. For each of the species treated a full synonymy, detailed description and illustration are included. The distribution map and dichotomous keys to the species have also been provided.

Project description:Itajahya is a member of Phallales (Agaricomycetes), which, based on the presence of a calyptra and DNA sequence data for I. rosea, has recently been raised to generic status from a subgenus of Phallus. The type species of the genus, I. galericulata, is commonly known as the Jacaranda stinkhorn in Pretoria, South Africa, which is the only area where the fungus is known outside the Americas. The common name is derived from its association with the South American originating Jacaranda mimosifolia trees in the city. The aim of this study was to consider the unusual occurrence of the fungus in South Africa, to place it on the available Phallales phylogeny and to test whether it merits generic status. Fresh basidiomes were collected during the summer of 2015 and sequenced. Phylogenetic analyses were based on sequence data for the nuc-LSU-rDNA (LSU) and ATPase subunit 6 (ATP6) regions. The results showed that I. rosea and I. galericulata are phylogenetically related. They are also clearly distinguished from other members of Phallales such as Phallus spp. and Dictyophora spp., and so our new data supports the raising of Itajahya to the generic level.

Project description:A phylogenetic analysis of combined rDNA LSU and ITS sequence data was carried out to determine the phylogenetic placement of specimens identified as Pseudotryblidium neesii. The species forms a distinct clade within Dermateaceae (Helotiales, Leotiomycetes) with Rhizodermea veluwiensis and two Dermea species. The geographical distribution of this species, previously known only from Europe on Abies alba, is extended to north-western North America where it grows exclusively on A. grandis. The name P. neesii is lectotypified in order to disentangle the complicated nomenclature of the species. A new, detailed description of P. neesii with illustrations is provided after comparison of sequenced specimens with the type material. Furthermore, the new combination Pseudographis rufonigra (basionym Peziza rufonigra) is made for a fungus previously known as Pseudographis pinicola.

Project description:SUMMARY:We present genesis, a library for working with phylogenetic data, and gappa, an accompanying command-line tool for conducting typical analyses on such data. The tools target phylogenetic trees and phylogenetic placements, sequences, taxonomies and other relevant data types, offer high-level simplicity as well as low-level customizability, and are computationally efficient, well-tested and field-proven. Project description:Placing a new species on an existing phylogeny has increasing relevance to several applications. Placement can be used to update phylogenies in a scalable fashion and can help identify unknown query samples using (meta-)barcoding, skimming, or metagenomic data. Maximum likelihood (ML) methods of phylogenetic placement exist, but these methods are not scalable to reference trees with many thousands of leaves, limiting their ability to enjoy benefits of dense taxon sampling in modern reference libraries. They also rely on assembled sequences for the reference set and aligned sequences for the query. Thus, ML methods cannot analyze data sets where the reference consists of unassembled reads, a scenario relevant to emerging applications of genome skimming for sample identification. We introduce APPLES, a distance-based method for phylogenetic placement. Compared to ML, APPLES is an order of magnitude faster and more memory efficient, and unlike ML, it is able to place on large backbone trees (tested for up to 200,000 leaves). We show that using dense references improves accuracy substantially so that APPLES on dense trees is more accurate than ML on sparser trees, where it can run. Finally, APPLES can accurately identify samples without assembled reference or aligned queries using kmer-based distances, a scenario that ML cannot handle. Project description:BACKGROUND:The exponential decrease in molecular sequencing cost generates unprecedented amounts of data. Hence, scalable methods to analyze these data are required. Phylogenetic (or Evolutionary) Placement methods identify the evolutionary provenance of anonymous sequences with respect to a given reference phylogeny. This increasingly popular method is deployed for scrutinizing metagenomic samples from environments such as water, soil, or the human gut. NOVEL METHODS:Here, we present novel and, more importantly, highly scalable methods for analyzing phylogenetic placements of metagenomic samples. More specifically, we introduce methods for (a) visualizing differences between samples and their correlation with associated meta-data on the reference phylogeny, (b) clustering similar samples using a variant of the k-means method, and (c) finding phylogenetic factors using an adaptation of the Phylofactorization method. These methods enable to interpret metagenomic data in a phylogenetic context, to find patterns in the data, and to identify branches of the phylogeny that are driving these patterns. RESULTS:To demonstrate the scalability and utility of our methods, as well as to provide exemplary interpretations of our methods, we applied them to 3 publicly available datasets comprising 9782 samples with a total of approximately 168 million sequences. The results indicate that new biological insights can be attained via our methods.

Project description:Eusuchian crocodyliforms, which include all living crocodylians, have historically been characterized by two anatomical specializations: a ball-in-socket vertebral joint and an extensive secondary hard palate with a pterygoid-bound internal choana. The Early Cretaceous neosuchian clade Susisuchidae is typically regarded as phylogenetically near Eusuchia. The putative susisuchid Isisfordia duncani was initially described as a transitional form exhibiting incipient versions of these eusuchian traits. Here we examine aspects of the morphology of Isisfordia and comment on the morphology of its putative sister taxon Susisuchus. Our reexamination supports the notion of Isisfordia possessing transitional vertebral morphology but we present a new interpretation of its palate construction that shows it to be more plesiomorphic than previously thought. The secondary choana of Isisfordia is not pterygoid bound. Instead, long palatines expand distally lapping under the pterygoid to form the anterior border of the choana as is common among many advanced neosuchians. Incorporation of these observations into an expanded phylogenetic dataset of neosuchian crocodyliforms results in a new phylogenetic hypothesis for Susisuchidae. Isisfordia and Susisuchus form a monophyletic Susisuchidae that sits near the base of Neosuchia, and is not the sister taxon of Eusuchia.

Project description:The genus Protocrea is redefined, based on holotype and fresh specimens of its type species P. farinosa, using morphology of teleomorph and anamorph and phylogenetic analyses of rpb2 sequences. Data based on currently available specimens suggest the existence of three well defined and three still unnamed species. Apart from the type, P. farinosa, none of the species originally included are accepted in the genus. Species of Protocrea are characterized by perithecia formed in or on a subiculum, bicellular ascospores that disarticulate at the septum while still in the ascus and by anamorphs belonging to Gliocladium sensu stricto. For Hypocrea farinosa sensu auct. the new species H. decipiens is introduced. Hypocrea pallida is recognized as a species of Protocrea. It is closely related to P. farinosa, morphologically, phylogenetically and by habit. Protocrea illinoënsis is described here as the sister taxon of P. farinosa found in the USA. All species are polyporicolous, with the principal hosts Skeletocutis nivea for P. farinosa and P. illinoënsis, and species of Oligoporus/Tyromyces for P. pallida. In addition to hosts the main differences among these species are a stronger (orange) pigmentation of perithecia and subiculum in P. pallida and a violaceous KOH reaction in P. pallida and P. illinoënsis. P. farinosa is known only from Europe with certainty and P. illinoënsis only from the USA, while P. pallida is probably cosmopolitan. Putative synonymy of some similar species is discussed.
