ABSTRACT: A divergent isolate of ryegrass mosaic virus (RGMV) has been identified that is associated with wheat samples collected in Ohio. The complete genome of the virus is 9,570 nucleotides, with a polyprotein open reading frame that shares 77.2% nucleotide sequence identity with the reference ryegrass mosaic virus sequence.

Identification and Genome Characterization of a Dahlia Common Mosaic Virus Isolate from China.

Project description:Dahlia (Dahlia variabilis) is a widely cultivated ornamental and medicinal plant in China. Recently, dahlia plants with symptoms of leaf mottling and distortion were collected in Hohhot, Inner Mongolia, China. The presence of dahlia common mosaic virus (DCMV), an unassigned species in the genus Caulimovirus, was confirmed by high-throughput sequencing. Three fragments of DCMV Inner Mongolia isolate (DCMV-IN) were PCR-amplified with specific primers, sequenced and assembled into the complete genome sequence with a GenBank accession number of OR494328. The double-stranded circular DNA genome of DCMV-IN consists of 7949 bp and contains six open reading frames (ORFs). Sequence analysis showed that DCMV-IN shared high sequence identities with other DCMV isolates available in the GenBank database. Phylogenetic analysis of DCMV isolates and other representative caulimoviruses based on genome sequence clustered four DCMV isolates to a single branch which was closest to dahlia mosaic virus (DMV). No recombination event was detected among the four DCMV isolates.

Molecular detection and characterization of a divergent isolate of Plantago asiatica mosaic virus in <i>Plantago asiatica</i>.

Project description:Four samples of Plantago asiatica showing mottle or mottled yellowing symptoms were collected and three of them were confirmed to be infected with Plantago asiatica mosaic virus (PlAMV) by Illumina HiSeq 2500 paired-end RNA sequencing. Consequently, the complete genomic sequence of a Korean isolate of PlAMV (PlAMV isolate Gunwi) from P. asiatica was determined. The nucleotide sequence of PlAMV-Gunwi was most closely related to a Russian isolate of PlAMV (PlAMV-Ru) collected from P. asiatica but highly dissimilar (~23 %) to other isolates of PlAMV from other plant species. Pairwise comparisons revealed that the complete replicase protein and coat protein of PlAMV-Gunwi share 85.15-91.20 and 84.54-90.82 % amino acid sequence identities, respectively, to the corresponding proteins of other PlAMV isolates. To our knowledge, this is the first report of the natural infection of P. asiatica by PlAMV in Korea, and the divergent PlAMV isolate Gunwi expands our understanding of the epidemiology of PlAMV.

Identification of candidate chromosome region of Sbwm1 for Soil-borne wheat mosaic virus resistance in wheat.

Project description:Soil-borne wheat mosaic virus (SBWMV) causes a serious viral disease that can significantly reduce grain yield in winter wheat worldwide. Using resistant cultivars is the only feasible strategy to reduce the losses caused by SBWMV. To fine map the resistance gene Sbwm1, 205 wheat accessions was genotyped using wheat Infinium iSelect Beadchips with 90?K SNPs. Association analysis identified 35 SNPs in 12 wheat genes and one intergenic SNP in the Sbwm1 region that showed a significant association with SBWMV resistance. Those SNPs were converted into Kompetitive Allele-Specific Polymerase assays (KASP) and analyzed in two F6-derived recombinant inbred line (RIL) populations derived from the crosses between two resistant cultivars 'Wesley' and 'Deliver' and a susceptible line 'OK03825-5403-6'. Linkage analysis mapped this gene on chromosome 5D at intervals of 5.1?cM and 3.4?cM in the two populations, respectively. The two flanking markers in both populations delimited the gene to a 620?kb region where 19 genes were annotated. Comparative analysis identified a syntenic region of 660?kb in Ae. tauschii with 18 annotated genes and a syntenic region in chromosome 1 of B. distachyon. The candidate region includes several disease resistance related genes and we identified a PTI1-like tyrosine-protein kinase 1 gene as a putative candidate gene for Sbwm1. The two flanking SNPs for Sbwm1 can effectively separate the resistant and susceptible lines in a new diversity panel of 159 wheat germplasm. The results from this study lay a solid foundation for the cloning, functional characterization and marker-assisted selection of Sbwm1.

Distribution of Wheat-Infecting Viruses and Genetic Variability of Wheat Streak Mosaic Virus and Barley Stripe Mosaic Virus in Kazakhstan.

Project description:Wheat is an essential cereal crop for the economy and food safety of Kazakhstan. In the present work, a screening of wheat and barley from different regions of Kazakhstan was conducted using newly developed specific primers for reverse transcription PCR and loop-mediated isothermal amplification (LAMP) assays. In total, 82 and 19 of 256 samples of wheat and barley tested positive for wheat streak mosaic virus (WSMV) and barley stripe mosaic virus (BSMV), respectively. A phylogenetic analysis using two independent methods revealed that most of the analyzed isolates had a European origin. Molecular data on the distribution and diversity of cereal viruses in Kazakhstan were obtained for the first time and will help lay a foundation for the implementation of genetics and genomics in wheat phyto-epidemiology in the country.

Occurrence and Characterization of Wheat Streak Mosaic Virus Found in Mono- and Mixed Infection with High Plains Wheat Mosaic Virus in Winter Wheat in Ukraine.

Project description:Although wheat streak mosaic virus (WSMV) is a well-known pathogen inducing significant crop losses and endangering wheat production worldwide, the recent discovery of High Plains wheat mosaic virus (HPWMoV) in Ukraine raises questions on the co-existence of these two viruses having a similar host range and the same mite vector. Here we report on the screening of winter wheat industrial plantings in several important regions of Ukraine for WSMV and HPWMoV. WSMV was identified in an extremely high number of symptomatic plants (>85%) as compared to HPWMoV detected in 40% of wheat samples. Importantly, the preferred mode of HPWMoV circulation in Ukraine was mixed infection with WSMV (>30%) as opposed to WSMV, which was typically found in monoinfection (60%). Screening wheat varieties for possible virus resistance indicated that all but one were susceptible to WSMV, whereas over 50% of the same varieties were not naturally infected with HPWMoV. Overall, phylogenetic analysis of the collected WSMV and HPWMoV isolates indicated their high identity and similarity to other known isolates of the respective viruses. Here we first characterize WSMV isolates found in winter wheat plants in mono- or mixed infection with HPWMoV, which was recently reported as a typical wheat pathogen in Ukraine.

Characterization of a Sorghum mosaic virus (SrMV) isolate in China.

Project description:Sorghum mosaic virus (SrMV), a causal agent of the destructive sugarcane mosaic disease, has a global presence. An isolate of SrMV infecting a commercially-grown sugarcane plant was recovered from the Hainan province of China. The virions were visualized by an electron microscope, and the coat proteins (CPs) were sequenced by matrix-assisted laser desorption/ionization time-of-flight mass spectrometry and tandem mass spectrometry. Discrepancies between the CP predicted and actual amino acid sequences were noted, which confounded the phylogenetic assignment of the isolate. The apparent variations may have physiological effects on the pathogenicity and virulence of SrMV.
