Stanford DRO Toolkit: Digital Reference Objects for Standardization of Radiomic Features.

ABSTRACT: Several institutions have developed image feature extraction software to compute quantitative descriptors of medical images for radiomics analyses. With radiomics increasingly proposed for use in research and clinical contexts, new techniques are necessary for standardizing and replicating radiomics findings across software implementations. We have developed a software toolkit for the creation of 3D digital reference objects with customizable size, shape, intensity, texture, and margin sharpness values. Using user-supplied input parameters, these objects are defined mathematically as continuous functions, discretized, and then saved as DICOM objects. Here, we present the definition of these objects, parameterized derivations of a subset of their radiomics values, computer code for object generation, example use cases, and a user-downloadable sample collection used for the examples cited in this paper.

Standardization in Quantitative Imaging: A Multicenter Comparison of Radiomic Features from Different Software Packages on Digital Reference Objects and Patient Data Sets.

Project description:Radiomic features are being increasingly studied for clinical applications. We aimed to assess the agreement among radiomic features when computed by several groups by using different software packages under very tightly controlled conditions, which included standardized feature definitions and common image data sets. Ten sites (9 from the NCI's Quantitative Imaging Network] positron emission tomography-computed tomography working group plus one site from outside that group) participated in this project. Nine common quantitative imaging features were selected for comparison including features that describe morphology, intensity, shape, and texture. The common image data sets were: three 3D digital reference objects (DROs) and 10 patient image scans from the Lung Image Database Consortium data set using a specific lesion in each scan. Each object (DRO or lesion) was accompanied by an already-defined volume of interest, from which the features were calculated. Feature values for each object (DRO or lesion) were reported. The coefficient of variation (CV), expressed as a percentage, was calculated across software packages for each feature on each object. Thirteen sets of results were obtained for the DROs and patient data sets. Five of the 9 features showed excellent agreement with CV < 1%; 1 feature had moderate agreement (CV < 10%), and 3 features had larger variations (CV ≥ 10%) even after attempts at harmonization of feature calculations. This work highlights the value of feature definition standardization as well as the need to further clarify definitions for some features.

A reference framework for standardization and harmonization of CT radiomics features on cadaveric sample.

Project description:Radiomics features (RFs) serve as quantitative metrics to characterize shape, density/intensity, and texture patterns in radiological images. Despite their promise, RFs exhibit reproducibility challenges across acquisition settings, thus limiting implementation into clinical practice. In this investigation, we evaluate the effects of different CT scanners and CT acquisition protocols (KV, mA, field-of-view, and reconstruction kernel settings) on RFs extracted from lumbar vertebrae of a cadaveric trunk. Employing univariate and multivariate Generalized Linear Models (GLM), we evaluated the impact of each acquisition parameter on RFs. Our findings indicate that variations in mA had negligible effects on RFs, while alterations in kV resulted in exponential changes in several RFs, notably First Order (94.4%), GLCM (87.5%), and NGTDM (100%). Moreover, we demonstrated that a tailored GLM model was superior to the ComBat algorithm in harmonizing CT images. GLM achieved R2 > 0.90 in 21 RFs (19.6%), contrasting ComBat's mean R2 above 0.90 in only 1 RF (0.9%). This pioneering study unveils the effects of CT acquisition parameters on bone RFs in cadaveric specimens, highlighting significant variations across parameters and scanner datasets. The proposed GLM model presents a robust solution for mitigating these differences, potentially advancing harmonization efforts in Radiomics-based studies across diverse CT protocols and vendors.

Impact of (k,t) sampling on DCE MRI tracer kinetic parameter estimation in digital reference objects.

Project description:PurposeTo evaluate the impact of (k,t) data sampling on the variance of tracer-kinetic parameter (TK) estimation in high-resolution whole-brain dynamic contrast enhanced magnetic resonance imaging (DCE-MRI) using digital reference objects. We study this in the context of TK model constraints, and in the absence of other constraints.MethodsThree anatomically and physiologically realistic brain-tumor digital reference objects were generated. Data sampling strategies included uniform and variable density; zone-based, lattice, pseudo-random, and pseudo-radial; with 50-time frames and 4-fold to 25-fold undersampling. In all cases, we assume a fully sampled first time frame, and prior knowledge of the arterial input function. TK parameters were estimated by indirect estimation (i.e., image-time-series reconstruction followed by model fitting), and direct estimation from the under-sampled data. We evaluated methods based on the Cramér-Rao bound and Monte-Carlo simulations, over the range of signal-to-noise ratio (SNR) seen in clinical brain DCE-MRI.ResultsLattice-based sampling provided the lowest SDs, followed by pseudo-random, pseudo-radial, and zone-based. This ranking was consistent for the Patlak and extended Tofts model. Pseudo-random sampling resulted in 19% higher averaged SD compared to lattice-based sampling. Zone-based sampling resulted in substantially higher SD at undersampling factors above 10. CRB analysis showed only a small difference between uniform and variable density for both lattice-based and pseudo-random sampling up to undersampling factors of 25.ConclusionLattice sampling provided the lowest SDs, although the differences between sampling schemes were not substantial at low undersampling factors. The differences between lattice-based and pseudo-random sampling strategies with both uniform and variable density were within the range of error induced by other sources, at up to 25-fold undersampling.

Assessing robustness of radiomic features by image perturbation.

Project description:Image features need to be robust against differences in positioning, acquisition and segmentation to ensure reproducibility. Radiomic models that only include robust features can be used to analyse new images, whereas models with non-robust features may fail to predict the outcome of interest accurately. Test-retest imaging is recommended to assess robustness, but may not be available for the phenotype of interest. We therefore investigated 18 combinations of image perturbations to determine feature robustness, based on noise addition (N), translation (T), rotation (R), volume growth/shrinkage (V) and supervoxel-based contour randomisation (C). Test-retest and perturbation robustness were compared for combined total of 4032 morphological, statistical and texture features that were computed from the gross tumour volume in two cohorts with computed tomography imaging: I) 31 non-small-cell lung cancer (NSCLC) patients; II): 19 head-and-neck squamous cell carcinoma (HNSCC) patients. Robustness was determined using the 95% confidence interval (CI) of the intraclass correlation coefficient (1, 1). Features with CI???0:90 were considered robust. The NTCV, TCV, RNCV and RCV perturbation chain produced similar results and identified the fewest false positive robust features (NSCLC: 0.2-0.9%; HNSCC: 1.7-1.9%). Thus, these perturbation chains may be used as an alternative to test-retest imaging to assess feature robustness.

Improved standardization of transcribed digital specimen data.

Project description:There are more than 1.2 billion biological specimens in the world's museums and herbaria. These objects are particularly important forms of biological sample and observation. They underpin biological taxonomy but the data they contain have many other uses in the biological and environmental sciences. Nevertheless, from their conception they are almost entirely documented on paper, either as labels attached to the specimens or in catalogues linked with catalogue numbers. In order to make the best use of these data and to improve the findability of these specimens, these data must be transcribed digitally and made to conform to standards, so that these data are also interoperable and reusable. Through various digitization projects, the authors have experimented with transcription by volunteers, expert technicians, scientists, commercial transcription services and automated systems. We have also been consumers of specimen data for taxonomical, biogeographical and ecological research. In this paper, we draw from our experiences to make specific recommendations to improve transcription data. The paper is split into two sections. We first address issues related to database implementation with relevance to data transcription, namely versioning, annotation, unknown and incomplete data and issues related to language. We then focus on particular data types that are relevant to biological collection specimens, namely nomenclature, dates, geography, collector numbers and uniquely identifying people. We make recommendations to standards organizations, software developers, data scientists and transcribers to improve these data with the specific aim of improving interoperability between collection datasets.

Neural network training for cross-protocol radiomic feature standardization in computed tomography.

Project description:Radiomics has shown promising results in several medical studies, yet it suffers from a limited discrimination and informative capability as well as a high variation and correlation with the tomographic scanner types, pixel spacing, acquisition protocol, and reconstruction parameters. We propose and compare two methods to transform quantitative image features in order to improve their stability across varying image acquisition parameters while preserving the texture discrimination abilities. In this way, variations in extracted features are representative of true physiopathological tissue changes in the scanned patients. A first approach is based on a two-layer neural network that can learn a nonlinear standardization transformation of various types of features including handcrafted and deep features. Second, domain adversarial training is explored to increase the invariance of the transformed features to the scanner of origin. The generalization of the proposed approach to unseen textures and unseen scanners is demonstrated by a set of experiments using a publicly available computed tomography texture phantom dataset scanned with various imaging devices and parameters.

Accuracy of vertical height measurements on direct digital panoramic radiographs using posterior mandibular implants and metal balls as reference objects.

Project description:OBJECTIVES: Conventional panoramic radiography, a widely used radiographic examination tool in implant treatment planning, allows evaluation of the available bone height before inserting posterior mandibular implants. Image distortion and vertical magnification due to projection geometry is well described for rotational panoramic radiographs. To assess the accuracy of vertical height measurements on direct digital panoramic radiographs, implants and metal balls positioned in the posterior mandible were used as radio-opaque reference objects. The reproducibility of the measuring method was assessed by the inter- and intraobserver agreements. METHODS: Direct digital panoramic radiographs, performed using a Kodak 8000C (Eastman Kodak Company, Rochester, NY), of 17 partially edentulous patients (10 females, 7 males, mean age 65 years) were selected from an X-ray database gathered during routine clinical evaluation of implant sites. Proprietary software and a mouse-driven calliper were used to measure the radiological length of 25 implants and 18 metal reference balls, positioned in mandibular posterior segments. The distortion ratio (DR) was calculated by dividing the radiological implant length by the implant's real length and the radiological ball height by the ball's real height. RESULTS: Mean vertical DR was 0.99 for implants and 0.97 for balls, and was unrelated to mandibular sites, side, age, gender or observer. Inter- and intraobserver agreements were acceptable for both reference objects. CONCLUSIONS: Vertical measurements had acceptable accuracy and reproducibility when a software-based calibrated measurement tool was used, confirming that digital panoramic radiography can be reliably utilized to determine the pre-operative implant length in premolar and molar mandibular segments.

Selected PET radiomic features remain the same.

Project description:We investigated whether PET radiomic features are affected by differences in the scanner, scan protocol, and lesion location using 18F-FDG PET/CT and PET/MR scans.SUV, TMR, skewness, kurtosis, entropy, and homogeneity strongly correlated between PET/CT and PET/MR images. SUVs were significantly higher on PET/MR0-2 min and PET/MR0-10 min than on PET/CT in gynecological cancer (p = 0.008 and 0.008, respectively), whereas no significant difference was observed between PET/CT, PET/MR0-2 min, and PET/MR0-10 min images in oral cavity/oropharyngeal cancer. TMRs on PET/CT, PET/MR0-2 min, and PET/MR0-10 min increased in this order in gynecological cancer and oral cavity/oropharyngeal cancer. In contrast to conventional and histogram indices, 4 textural features (entropy, homogeneity, SRE, and LRE) were not significantly different between PET/CT, PET/MR0-2 min, and PET/MR0-10 min images.18F-FDG PET radiomic features strongly correlated between PET/CT and PET/MR images. Dixon-based attenuation correction on PET/MR images underestimated tumor tracer uptake more significantly in oral cavity/oropharyngeal cancer than in gynecological cancer. 18F-FDG PET textural features were affected less by differences in the scanner and scan protocol than conventional and histogram features, possibly due to the resampling process using a medium bin width.Eight patients with gynecological cancer and 7 with oral cavity/oropharyngeal cancer underwent a whole-body 18F-FDG PET/CT scan and regional PET/MR scan in one day. PET/MR scans were performed for 10 minutes in the list mode, and PET/CT and 0-2 min and 0-10 min PET/MR images were reconstructed. The standardized uptake value (SUV), tumor-to-muscle SUV ratio (TMR), skewness, kurtosis, entropy, homogeneity, short-run emphasis (SRE), and long-run emphasis (LRE) were compared between PET/CT, PET/MR0-2 min, and PET/MR0-10 min images.

The features underlying the memorability of objects.

Project description:What makes certain images more memorable than others? While much of memory research has focused on participant effects, recent studies using a stimulus-centric perspective have sparked debate on the determinants of memory, including the roles of semantic and visual features and whether the most prototypical or atypical items are best remembered. Prior studies have typically relied on constrained stimulus sets, limiting a generalized view of the features underlying what we remember. Here, we collected more than 1 million memory ratings for a naturalistic dataset of 26,107 object images designed to comprehensively sample concrete objects. We establish a model of object features that is predictive of image memorability and examined whether memorability could be accounted for by the typicality of the objects. We find that semantic features exert a stronger influence than perceptual features on what we remember and that the relationship between memorability and typicality is more complex than a simple positive or negative association alone.
