Multi-branch Convolutional Neural Network for Identification of Small Non-coding RNA genomic loci.

ABSTRACT: Genomic regions that encode small RNA genes exhibit characteristic patterns in their sequence, secondary structure, and evolutionary conservation. Convolutional Neural Networks are a family of algorithms that can classify data based on learned patterns. Here we present MuStARD an application of Convolutional Neural Networks that can learn patterns associated with user-defined sets of genomic regions, and scan large genomic areas for novel regions exhibiting similar characteristics. We demonstrate that MuStARD is a generic method that can be trained on different classes of human small RNA genomic loci, without need for domain specific knowledge, due to the automated feature and background selection processes built into the model. We also demonstrate the ability of MuStARD for inter-species identification of functional elements by predicting mouse small RNAs (pre-miRNAs and snoRNAs) using models trained on the human genome. MuStARD can be used to filter small RNA-Seq datasets for identification of novel small RNA loci, intra- and inter- species, as demonstrated in three use cases of human, mouse, and fly pre-miRNA prediction. MuStARD is easy to deploy and extend to a variety of genomic classification questions. Code and trained models are freely available at gitlab.com/RBP_Bioinformatics/mustard.

Project description:BackgroundThe widespread usage of Cap Analysis of Gene Expression (CAGE) has led to numerous breakthroughs in understanding the transcription mechanisms. Recent evidence in the literature, however, suggests that CAGE suffers from transcriptional and technical noise. Regardless of the sample quality, there is a significant number of CAGE peaks that are not associated with transcription initiation events. This type of signal is typically attributed to technical noise and more frequently to random five-prime capping or transcription bioproducts. Thus, the need for computational methods emerges, that can accurately increase the signal-to-noise ratio in CAGE data, resulting in error-free transcription start site (TSS) annotation and quantification of regulatory region usage. In this study, we present DeepTSS, a novel computational method for processing CAGE samples, that combines genomic signal processing (GSP), structural DNA features, evolutionary conservation evidence and raw DNA sequence with Deep Learning (DL) to provide single-nucleotide TSS predictions with unprecedented levels of performance.ResultsTo evaluate DeepTSS, we utilized experimental data, protein-coding gene annotations and computationally-derived genome segmentations by chromatin states. DeepTSS was found to outperform existing algorithms on all benchmarks, achieving 98% precision and 96% sensitivity (accuracy 95.4%) on the protein-coding gene strategy, with 96.66% of its positive predictions overlapping active chromatin, 98.27% and 92.04% co-localized with at least one transcription factor and H3K4me3 peak.ConclusionsCAGE is a key protocol in deciphering the language of transcription, however, as every experimental protocol, it suffers from biological and technical noise that can severely affect downstream analyses. DeepTSS is a novel DL-based method for effectively removing noisy CAGE signal. In contrast to existing software, DeepTSS does not require feature selection since the embedded convolutional layers can readily identify patterns and only utilize the important ones for the classification task. This study highlights the key role that DL can play in Molecular Biology, by removing the inherent flaws of experimental protocols, that form the backbone of contemporary research. Here, we show how DeepTSS can unleash the full potential of an already popular and mature method such as CAGE, and push the boundaries of coding and non-coding gene expression regulator research even further.

Project description:RNA-binding proteins (RBPs) are important in gene expression regulations by post-transcriptional control of RNAs and immune system development and its function. Due to the help of sequencing technology, numerous RNA sequences are newly discovered without knowing their binding partner RBPs. Therefore, demands for accurate prediction method for RBP binding sites are increasing. There are many attempts for RBP binding site predictions using various machine-learning techniques combined with various RNA features. In this work, we present a new deep convolution neural network model trained on CLIP-seq datasets using multi-sized filters and multi-modal features to predict the binding property of RBPs. With this model, we integrated sequence and structure information to extract sequence motifs, structure motifs, and combined motifs at the same time. The RBP binding site prediction on RBP-24 dataset was compared with two multi-modal methods, GraphProt and Deepnet-rbp, using area under curve (AUC) of receiver-operating characteristics (ROC). Our method (average AUC = 0.920) outperformed 20 RBPs with GraphProt (average AUC = 0.888) and 15 RBP with Deepnet-rbp (average AUC = 0.902). The improvement was achieved by using multi-sized convolution filters, where average relative error reduction was 17%. By introducing new RNA structure representation, structure probability matrix, average relative error was reduced by 3% when compared to one-hot encoded secondary structure representation. Interestingly, structure probability matrix was more effective on ALKBH5, where relative error reduction was 30%. We developed new sequence motif enrichment method, which we stated as response enrichment method. We successfully enriched sequence motif for 12 RBPs, which had high resemblance with other literature evidences, RBPgroup and CISBP-RNA. Finally by analyzing these results altogether, we found intricate interplay between sequence motif and structure motif, which agreed with other researches.

Project description:BackgroundThe genetic bases of many complex phenotypes are still largely unknown, mostly due to the polygenic nature of the traits and the small effect of each associated mutation. An alternative approach to classic association studies to determining such genetic bases is an evolutionary framework. As sites targeted by natural selection are likely to harbor important functionalities for the carrier, the identification of selection signatures in the genome has the potential to unveil the genetic mechanisms underpinning human phenotypes. Popular methods of detecting such signals rely on compressing genomic information into summary statistics, resulting in the loss of information. Furthermore, few methods are able to quantify the strength of selection. Here we explored the use of deep learning in evolutionary biology and implemented a program, called ImaGene, to apply convolutional neural networks on population genomic data for the detection and quantification of natural selection.ResultsImaGene enables genomic information from multiple individuals to be represented as abstract images. Each image is created by stacking aligned genomic data and encoding distinct alleles into separate colors. To detect and quantify signatures of positive selection, ImaGene implements a convolutional neural network which is trained using simulations. We show how the method implemented in ImaGene can be affected by data manipulation and learning strategies. In particular, we show how sorting images by row and column leads to accurate predictions. We also demonstrate how the misspecification of the correct demographic model for producing training data can influence the quantification of positive selection. We finally illustrate an approach to estimate the selection coefficient, a continuous variable, using multiclass classification techniques.ConclusionsWhile the use of deep learning in evolutionary genomics is in its infancy, here we demonstrated its potential to detect informative patterns from large-scale genomic data. We implemented methods to process genomic data for deep learning in a user-friendly program called ImaGene. The joint inference of the evolutionary history of mutations and their functional impact will facilitate mapping studies and provide novel insights into the molecular mechanisms associated with human phenotypes.
