Project description:It has been widely known that the Type I error rates of goodness-of-fit tests using full information test statistics, such as Pearson's test statistic ?2 and the likelihood ratio test statistic G2, are problematic when data are sparse. Under such conditions, the limited information goodness-of-fit test statistic M2 is recommended in model fit assessment for models with binary response data. A simulation study was conducted to investigate the power and Type I error rate of M2 in fitting unidimensional models to many different types of multidimensional data. As an additional interest, the behavior of RMSEA2 was also examined, which is the root mean square error approximation (RMSEA) based on M2. Findings from the current study showed that M2 and RMSEA2 are sensitive in detecting the misfits due to varying slope parameters, the bifactor structure, and the partially (or completely) simple structure for multidimensional data, but not the misfits due to the within-item multidimensional structures.

Project description:We report a comprehensive study of the efficacy of least-squares fitting of multidimensional spectra to generalized Kubo line-shape models and introduce a novel least-squares fitting metric, termed the scale invariant gradient norm (SIGN), that enables a highly reliable and versatile algorithm. The precision of dephasing parameters is between 8× and 50× better for nonlinear model fitting compared to that for the centerline-slope (CLS) method, which effectively increases data acquisition efficiency by 1-2 orders of magnitude. Whereas the CLS method requires sequential fitting of both the nonlinear and linear spectra, our model fitting algorithm only requires nonlinear spectra but accurately predicts the linear spectrum. We show an experimental example in which the CLS time constants differ by 60% for independent measurements of the same system, while the Kubo time constants differ by only 10% for model fitting. This suggests that model fitting is a far more robust method of measuring spectral diffusion than the CLS method, which is more susceptible to structured residual signals that are not removable by pure solvent subtraction. Statistical analysis of the CLS method reveals a fundamental oversight in accounting for the propagation of uncertainty by Kubo time constants in the process of fitting to the linear absorption spectrum. A standalone desktop app and source code for the least-squares fitting algorithm are freely available, with example line-shape models and data. We have written the MATLAB source code in a generic framework where users may supply custom line-shape models. Using this application, a standard desktop fits a 12-parameter generalized Kubo model to a 106 data-point spectrum in a few minutes.

Project description:This paper is concerned with the sampled-data consensus of networked Euler-Lagrange systems. The Euler-Lagrange system has enormous advantages in analyzing and designing dynamical systems. Yet, some problems arise in the Euler-Lagrange equation-based control laws when they contain sampled-data feedbacks. The control law differentiates the discontinuous sampled-data signals to generate its control input. In this process, infinities in the control inputs are generated inevitably. The main goal of this work is to eliminate these infinities and make the control inputs applicable. To reach this goal, a class of differentiable pulse functions is designed for the controllers. The pulse functions work as multipliers on the sampled-data signals to make them differentiable, hence avoid the infinities. A new consensus condition compatible with the pulse function is also obtained through rigorous consensus analysis. The condition is proved to be less conservative compared with that of the existing method. Finally, numerical examples are given to illustrate the findings and theoretical results.

Project description:Cancer genomics projects employ high-throughput technologies to identify the complete catalog of somatic alterations that characterize the genome, transcriptome and epigenome of cohorts of tumor samples. Examples include projects carried out by the International Cancer Genome Consortium (ICGC) and The Cancer Genome Atlas (TCGA). A crucial step in the extraction of knowledge from the data is the exploration by experts of the different alterations, as well as the multiple relationships between them. To that end, the use of intuitive visualization tools that can integrate different types of alterations with clinical data is essential to the field of cancer genomics. Here, we review effective and common visualization techniques for exploring oncogenomics data and discuss a selection of tools that allow researchers to effectively visualize multidimensional oncogenomics datasets. The review covers visualization methods employed by tools such as Circos, Gitools, the Integrative Genomics Viewer, Cytoscape, Savant Genome Browser, StratomeX and platforms such as cBio Cancer Genomics Portal, IntOGen, the UCSC Cancer Genomics Browser, the Regulome Explorer and the Cancer Genome Workbench.

Project description:In recent years, comprehensive learning particle swarm optimization (CLPSO) has attracted the attention of many scholars for using in solving multimodal problems, as it is excellent in preserving the particles' diversity and thus preventing premature convergence. However, CLPSO exhibits low solution accuracy. Aiming to address this issue, we proposed a novel algorithm called LILPSO. First, this algorithm introduced a Lagrange interpolation method to perform a local search for the global best point (gbest). Second, to gain a better exemplar, one gbest, another two particle's historical best points (pbest) are chosen to perform Lagrange interpolation, then to gain a new exemplar, which replaces the CLPSO's comparison method. The numerical experiments conducted on various functions demonstrate the superiority of this algorithm, and the two methods are proven to be efficient for accelerating the convergence without leading the particle to premature convergence.

Project description:Optimization is a major part of human effort. While being mathematical, optimization is also built into physics. For example, physics has the Principle of Least Action; the Principle of Minimum Power Dissipation, also called Minimum Entropy Generation; and the Variational Principle. Physics also has Physical Annealing, which, of course, preceded computational Simulated Annealing. Physics has the Adiabatic Principle, which, in its quantum form, is called Quantum Annealing. Thus, physical machines can solve the mathematical problem of optimization, including constraints. Binary constraints can be built into the physical optimization. In that case, the machines are digital in the same sense that a flip-flop is digital. A wide variety of machines have had recent success at optimizing the Ising magnetic energy. We demonstrate in this paper that almost all those machines perform optimization according to the Principle of Minimum Power Dissipation as put forth by Onsager. Further, we show that this optimization is in fact equivalent to Lagrange multiplier optimization for constrained problems. We find that the physical gain coefficients that drive those systems actually play the role of the corresponding Lagrange multipliers.

Project description:Persistent homology has emerged as a popular technique for the topological simplification of big data, including biomolecular data. Multidimensional persistence bears considerable promise to bridge the gap between geometry and topology. However, its practical and robust construction has been a challenge. We introduce two families of multidimensional persistence, namely pseudomultidimensional persistence and multiscale multidimensional persistence. The former is generated via the repeated applications of persistent homology filtration to high-dimensional data, such as results from molecular dynamics or partial differential equations. The latter is constructed via isotropic and anisotropic scales that create new simiplicial complexes and associated topological spaces. The utility, robustness, and efficiency of the proposed topological methods are demonstrated via protein folding, protein flexibility analysis, the topological denoising of cryoelectron microscopy data, and the scale dependence of nanoparticles. Topological transition between partial folded and unfolded proteins has been observed in multidimensional persistence. The separation between noise topological signatures and molecular topological fingerprints is achieved by the Laplace-Beltrami flow. The multiscale multidimensional persistent homology reveals relative local features in Betti-0 invariants and the relatively global characteristics of Betti-1 and Betti-2 invariants.

Project description:Stochastic epidemic models describe the dynamics of an epidemic as a disease spreads through a population. Typically, only a fraction of cases are observed at a set of discrete times. The absence of complete information about the time evolution of an epidemic gives rise to a complicated latent variable problem in which the state space size of the epidemic grows large as the population size increases. This makes analytically integrating over the missing data infeasible for populations of even moderate size. We present a data augmentation Markov chain Monte Carlo (MCMC) framework for Bayesian estimation of stochastic epidemic model parameters, in which measurements are augmented with subject-level disease histories. In our MCMC algorithm, we propose each new subject-level path, conditional on the data, using a time-inhomogeneous continuous-time Markov process with rates determined by the infection histories of other individuals. The method is general, and may be applied to a broad class of epidemic models with only minimal modifications to the model dynamics and/or emission distribution. We present our algorithm in the context of multiple stochastic epidemic models in which the data are binomially sampled prevalence counts, and apply our method to data from an outbreak of influenza in a British boarding school.

Project description:Water droplets in some clouds can supercool to temperatures where homogeneous ice nucleation becomes the dominant freezing mechanism. In many cloud resolving and mesoscale models, it is assumed that homogeneous ice nucleation in water droplets only occurs below some threshold temperature typically set at -40°C. However, laboratory measurements show that there is a finite rate of nucleation at warmer temperatures. In this study we use a parcel model with detailed microphysics to show that cloud properties can be sensitive to homogeneous ice nucleation as warm as -30°C. Thus, homogeneous ice nucleation may be more important for cloud development, precipitation rates, and key cloud radiative parameters than is often assumed. Furthermore, we show that cloud development is particularly sensitive to the temperature dependence of the nucleation rate. In order to better constrain the parameterization of homogeneous ice nucleation laboratory measurements are needed at both high (>-35°C) and low (<-38°C) temperatures.Key pointsHomogeneous freezing may be significant as warm as -30°CHomogeneous freezing should not be represented by a threshold approximationThere is a need for an improved parameterization of homogeneous ice nucleation.
