Minimal fatal shocks in multistable complex networks.

ABSTRACT: Multistability is a common phenomenon which naturally occurs in complex networks. Often one of the coexisting stable states can be identified as being the desired one for a particular application. We present here a global approach to identify the minimal perturbation which will instantaneously kick the system out of the basin of attraction of its desired state and hence induce a critical or fatal transition we call shock-tipping. The corresponding Minimal Fatal Shock is a vector whose length can be used as a global stability measure and whose direction in state space allows us to draw conclusions on weaknesses of the network corresponding to critical network motifs. We demonstrate this approach in plant-pollinator networks and the power grid of Great Britain. In both system classes, tree-like substructures appear to be the most vulnerable with respect to the minimal shock perturbation.

Shear shocks in fragile networks.

Project description:A minimal model for studying the mechanical properties of amorphous solids is a disordered network of point masses connected by unbreakable springs. At a critical value of its mean connectivity, such a network becomes fragile: it undergoes a rigidity transition signaled by a vanishing shear modulus and transverse sound speed. We investigate analytically and numerically the linear and nonlinear visco-elastic response of these fragile solids by probing how shear fronts propagate through them. Our approach, which we tentatively label shear front rheology, provides an alternative route to standard oscillatory rheology. In the linear regime, we observe at late times a diffusive broadening of the fronts controlled by an effective shear viscosity that diverges at the critical point. No matter how small the microscopic coefficient of dissipation, strongly disordered networks behave as if they were overdamped because energy is irreversibly leaked into diverging nonaffine fluctuations. Close to the transition, the regime of linear response becomes vanishingly small: the tiniest shear strains generate strongly nonlinear shear shock waves qualitatively different from their compressional counterparts in granular media. The inherent nonlinearities trigger an energy cascade from low to high frequency components that keep the network away from attaining the quasi-static limit. This mechanism, reminiscent of acoustic turbulence, causes a superdiffusive broadening of the shock width.

Multistable switches and their role in cellular differentiation networks.

Project description:Cellular differentiation during development is controlled by gene regulatory networks (GRNs). This complex process is always subject to gene expression noise. There is evidence suggesting that commonly seen patterns in GRNs, referred to as biological multistable switches, play an important role in creating the structure of lineage trees by providing stability to cell types.To explore this question a new methodology is developed and applied to study (a) the multistable switch-containing GRN for hematopoiesis and (b) a large set of random boolean networks (RBNs) in which multistable switches were embedded systematically. In this work, each network attractor is taken to represent a distinct cell type. The GRNs were seeded with one or two identical copies of each multistable switch and the effect of these additions on two key aspects of network dynamics was assessed. These properties are the barrier to movement between pairs of attractors (separation) and the degree to which one direction of movement between attractor pairs is favored over another (directionality). Both of these properties are instrumental in shaping the structure of lineage trees. We found that adding one multistable switch of any type had a modest effect on increasing the proportion of well-separated attractor pairs. Adding two identical switches of any type had a much stronger effect in increasing the proportion of well-separated attractors. Similarly, there was an increase in the frequency of directional transitions between attractor pairs when two identical multistable switches were added to GRNs. This effect on directionality was not observed when only one multistable switch was added.This work provides evidence that the occurrence of multistable switches in networks that control cellular differentiation contributes to the structure of lineage trees and to the stabilization of cell types.

Laser chimeras as a paradigm for multistable patterns in complex systems.

Project description:A chimera state is a rich and fascinating class of self-organized solutions developed in high-dimensional networks. Necessary features of the network for the emergence of such complex but structured motions are non-local and symmetry breaking coupling. An accurate understanding of chimera states is expected to bring important insights on deterministic mechanism occurring in many structurally similar high-dimensional dynamics such as living systems, brain operation principles and even turbulence in hydrodynamics. Here we report on a powerful and highly controllable experiment based on an optoelectronic delayed feedback applied to a wavelength tuneable semiconductor laser, with which a wide variety of chimera patterns can be accurately investigated and interpreted. We uncover a cascade of higher-order chimeras as a pattern transition from N to N+1 clusters of chaoticity. Finally, we follow visually, as the gain increases, how chimera state is gradually destroyed on the way to apparent turbulence-like system behaviour.

Partial Shocks on Cooperative Multiplex Networks with Varying Degrees of Noise.

Project description:In many cooperative networks, such as alliance and trade networks, abrupt and intense changes to the state of the system (which we call "shocks"), can substantially change the network. We examine how such shocks affect multiplex networks via an agent-based model, in which agents add, drop, or change ties to increase their utility. At a certain time-point, some agents are "shocked" by changing (increasing or decreasing) the cost associated with tie-formation or tie-maintenance. Our model makes several improvements to previous models, including (a) only a fraction of nodes are shocked to simulate small wars or scattered tariff increases or decreases and (b) agents can make both utility-maximizing decisions and randomly rewire ties to explore the utility landscape. Interestingly, we find that randomly rewiring ties increases the utility of agents, for reasons similar to simulated annealing in physics. Furthermore, we create a novel metric to determine how networks change after a shock and find that the size of a shock and noise significantly changes the network, but only when agents' incentives for tie-formation are sufficiently high. Together, these results suggest that adding more realism to cooperation network models can give nuanced understanding to network shocks.

Minimal Increase Network Coding for Dynamic Networks.

Project description:Because of the mobility, computing power and changeable topology of dynamic networks, it is difficult for random linear network coding (RLNC) in static networks to satisfy the requirements of dynamic networks. To alleviate this problem, a minimal increase network coding (MINC) algorithm is proposed. By identifying the nonzero elements of an encoding vector, it selects blocks to be encoded on the basis of relationship between the nonzero elements that the controls changes in the degrees of the blocks; then, the encoding time is shortened in a dynamic network. The results of simulations show that, compared with existing encoding algorithms, the MINC algorithm provides reduced computational complexity of encoding and an increased probability of delivery.

MCS2: minimal coordinated supports for fast enumeration of minimal cut sets in metabolic networks.

Project description:MOTIVATION:Constraint-based modeling of metabolic networks helps researchers gain insight into the metabolic processes of many organisms, both prokaryotic and eukaryotic. Minimal cut sets (MCSs) are minimal sets of reactions whose inhibition blocks a target reaction in a metabolic network. Most approaches for finding the MCSs in constrained-based models require, either as an intermediate step or as a byproduct of the calculation, the computation of the set of elementary flux modes (EFMs), a convex basis for the valid flux vectors in the network. Recently, Ballerstein et al. proposed a method for computing the MCSs of a network without first computing its EFMs, by creating a dual network whose EFMs are a superset of the MCSs of the original network. However, their dual network is always larger than the original network and depends on the target reaction. Here we propose the construction of a different dual network, which is typically smaller than the original network and is independent of the target reaction, for the same purpose. We prove the correctness of our approach, minimal coordinated support (MCS2), and describe how it can be modified to compute the few smallest MCSs for a given target reaction. RESULTS:We compare MCS2 to the method of Ballerstein et al. and two other existing methods. We show that MCS2 succeeds in calculating the full set of MCSs in many models where other approaches cannot finish within a reasonable amount of time. Thus, in addition to its theoretical novelty, our approach provides a practical advantage over existing methods. Minimal Linear Networks for Magnetic Resonance Image Reconstruction.

Project description:Modern sequences for Magnetic Resonance Imaging (MRI) trade off scan time with computational challenges, resulting in ill-posed inverse problems and the requirement to account for more elaborated signal models. Various deep learning techniques have shown potential for image reconstruction from reduced data, outperforming compressed sensing, dictionary learning and other advanced techniques based on regularization, by characterization of the image manifold. In this work we suggest a framework for reducing a "neural" network to the bare minimum required by the MR physics, reducing the network depth and removing all non-linearities. The networks performed well both on benchmark simulated data and on arterial spin labeling perfusion imaging, showing clear images while preserving sensitivity to the minute signal changes. The results indicate that the deep learning framework plays a major role in MR image reconstruction, and suggest a concrete approach for probing into the contribution of additional elements.

Design of optimally constructed metabolic networks of minimal functionality.

Project description:BackgroundMetabolic engineering aims to design microorganisms that will generate a product of interest at high yield. Thus, a variety of in silico modeling strategies has been applied successfully, including the concepts of elementary flux modes (EFMs) and constrained minimal cut sets (cMCSs). The EFMs (minimal, steady state pathways through the system) can be calculated given a metabolic model. cMCSs are sets of reaction deletions in such a network that will allow desired pathways to survive and disable undesired ones (e.g., those with low product secretion or low growth rates). Grouping the modes into desired and undesired categories had to be done manually until now.ResultsAlthough the optimal solution for a given set of pathways will always be found with the currently available tools, manual selection may lead to a sub-optimal solution with respect to a metabolic engineering target. A small change in the selection of modes can reduce the number of necessary deletions while only slightly reducing production. Based on our recently introduced formulation of cut set calculations using binary linear programming, we suggest an algorithm that does not require manual selection of the desired pathways.ConclusionsWe demonstrated the principle of our algorithm with the help of a small toy network and applied it to a model of E. coli using different design objectives. Furthermore we validated our method by reproducing previously obtained results without requiring manual grouping of modes.

Guided transition waves in multistable mechanical metamaterials.

Project description:Transition fronts, moving through solids and fluids in the form of propagating domain or phase boundaries, have recently been mimicked at the structural level in bistable architectures. What has been limited to simple one-dimensional (1D) examples is here cast into a blueprint for higher dimensions, demonstrated through 2D experiments and described by a continuum mechanical model that draws inspiration from phase transition theory in crystalline solids. Unlike materials, the presented structural analogs admit precise control of the transition wave's direction, shape, and velocity through spatially tailoring the underlying periodic network architecture (locally varying the shape or stiffness of the fundamental building blocks, and exploiting interactions of transition fronts with lattice defects such as point defects and free surfaces). The outcome is a predictable and programmable strongly nonlinear metamaterial motion with potential for, for example, propulsion in soft robotics, morphing surfaces, reconfigurable devices, mechanical logic, and controlled energy absorption.

Multistable and dynamic CRISPRi-based synthetic circuits.

Project description:Gene expression control based on CRISPRi (clustered regularly interspaced short palindromic repeats interference) has emerged as a powerful tool for creating synthetic gene circuits, both in prokaryotes and in eukaryotes; yet, its lack of cooperativity has been pointed out as a potential obstacle for dynamic or multistable synthetic circuit construction. Here we use CRISPRi to build a synthetic oscillator ("CRISPRlator"), bistable network (toggle switch) and stripe pattern-forming incoherent feed-forward loop (IFFL). Our circuit designs, conceived to feature high predictability and orthogonality, as well as low metabolic burden and context-dependency, allow us to achieve robust circuit behaviors in Escherichia coli populations. Mathematical modeling suggests that unspecific binding in CRISPRi is essential to establish multistability. Our work demonstrates the wide applicability of CRISPRi in synthetic circuits and paves the way for future efforts towards engineering more complex synthetic networks, boosted by the advantages of CRISPR technology.
