Multi-layered proteomic analyses decode compositional and functional effects of cancer mutations on kinase complexes.

ABSTRACT: Rapidly increasing availability of genomic data and ensuing identification of disease associated mutations allows for an unbiased insight into genetic drivers of disease development. However, determination of molecular mechanisms by which individual genomic changes affect biochemical processes remains a major challenge. Here, we develop a multilayered proteomic workflow to explore how genetic lesions modulate the proteome and are translated into molecular phenotypes. Using this workflow we determine how expression of a panel of disease-associated mutations in the Dyrk2 protein kinase alter the composition, topology and activity of this kinase complex as well as the phosphoproteomic state of the cell. The data show that altered protein-protein interactions caused by the mutations are associated with topological changes and affected phosphorylation of known cancer driver proteins, thus linking Dyrk2 mutations with cancer-related biochemical processes. Overall, we discover multiple mutation-specific functionally relevant changes, thus highlighting the extensive plasticity of molecular responses to genetic lesions.

Project description:With the rapidly increasing availability of genomic data and ensuing identification of disease associated mutations, the determination of molecular mechanisms by which such mutations affect biochemical processes and phenotypes remains a major challenge. In this study we developed and applied a multilayered proteomic workflow to explore how genetic lesions modulate the modular proteome to alter functional phenotypes. Using this workflow we determined how expression of a panel of disease-associated mutations in the Dyrk2 protein kinase altered the composition, topology and activity of the multifunctional protein complex assembled around Dyrk2 and the phosphoproteomic state of the respective cells. We found that the selected cancer-related Dyrk2 mutations caused, to a differing extent, disassembly of the catalytic kinase core complex and caused disruption of interactions within the Dyrk2 core or with other cellular modules. This is exemplified by the nuclear pore associated Y-complex which we identified as new interactor of Dyrk2. We further found that the altered protein-protein interactions caused by the mutations are associated with topological changes and with changes in posttranslational modifications in the mutated kinase modules. Finally, we observed that the expression of each tested cancer-related mutation created a specific phosphoproteomic footprint including altered phosphorylation of known cancer-associated proteins, thus linking Dyrk2 mutations with cancer-related biochemical processes. Overall we developed an integrated, multilayered proteomic workflow to study how specific genomic mutations affect the modular proteome. Applying it to mutations in the Dyrk2 kinase we discover multiple mutation-specific, significant, pleiotropic and functionally relevant changes, highlighting the large plasticity of molecular responses to genomic lesions. The established workflow is generically applicable and will contribute to a better understanding of the molecular mechanisms that translate genomic alterations into (disease) phenotypes.

Project description:One of the barriers to successful nonviral gene delivery is the crowded cytoplasm, which plasmids need to actively traverse for gene expression. Relatively little is known about how this process occurs, but our lab and others have shown that the microtubule network and motors are required for plasmid movement to the nucleus. To further investigate how plasmids exploit normal physiological processes to transfect cells, we have taken a proteomics approach to identify the proteins that comprise the plasmid-trafficking complex. We have developed a live cell DNA-protein pull-down assay to isolate complexes at certain time points post-transfection (15 minutes to 4 hours) for analysis by mass spectrometry (MS). Plasmids containing promoter sequences bound hundreds of unique proteins as early as 15 minutes post-electroporation, while a plasmid lacking any eukaryotic sequences failed to bind many of the proteins. Specific proteins included microtubule-based motor proteins (e.g., kinesin and dynein), proteins involved in protein nuclear import (e.g., importin 1, 2, 4, and 7, Crm1, RAN, and several RAN-binding proteins), a number of heterogeneous nuclear ribonucleoprotein (hnRNP)- and mRNA-binding proteins, and transcription factors. The significance of several of the proteins involved in protein nuclear localization and plasmid trafficking was determined by monitoring movement of microinjected fluorescently labeled plasmids via live cell particle tracking in cells following protein knockdown by small-interfering RNA (siRNA) or through the use of specific inhibitors. While importin β1 was required for plasmid trafficking and subsequent nuclear import, importin α1 played no role in microtubule trafficking but was required for optimal plasmid nuclear import. Surprisingly, the nuclear export protein Crm1 also was found to complex with the transfected plasmids and was necessary for plasmid trafficking along microtubules and nuclear import. Our results show that various proteins involved in nuclear import and export influence intracellular trafficking of plasmids and subsequent nuclear accumulation.

Project description:The worldwide COVID-19 pandemic has led to an attention on the usage of personal protective face masks. However, the longevity and safety of the commercial face masks are limited due to the charge dissipation of the electret meltblown nonwovens, which are dominate in the face mask filters. Herein, we design a type of multi-layer structured nonwovens using meltblowing and electrospinning technologies. The complex nonwovens involving meltblown and electrospun fibers are designed to possess multilevel fiber diameters and pore sizes. The micro/nanofibers with porous and wrinkled surface morphologies can well capture particulate matters (PMs), and the multilevel pore sizes contribute to low air resistance under high filtration efficiency. Airflow field simulation was carried out to understand the pressure distribution within the nonwovens in the filtration process. Meanwhile, by adding Ag nanoparticles (AgNPs) as additives, the nonwovens exhibit excellent antibacterial performance. The resultant nonwovens exhibit filtration efficiency of 99.1% for PM0.3 and low pressure drop of 105 Pa under the 10.67 cm/s inlet air velocity, and antibacterial rate of > 99.99% for Escherichia coli. These performances and functions make the designed complex nonwovens a promising filter core for face masks.Electronic supplementary materialSupplementary material (Fig. S1. Project description:Snake venoms are complex protein mixtures with different biological activities that can act in both their preys and human victims. Many of these proteins play a role in prey capture and in the digestive process of these animals. It is known that some snakes are resistant to the toxicity of their own venom by mechanisms not yet fully elucidated. However, it was observed in the Laboratory of Herpetology of Instituto Butantan that some Bothrops moojeni individuals injured by the same snake species showed mortalities caused by envenoming effects. This study analyzed the biochemical composition of 13 venom and plasma samples from Bothrops moojeni specimens to assess differences in their protein composition. Application of sodium dodecyl sulfate polyacrylamide gel electrophoresis (SDS-PAGE) showed distinct venom protein profiles, but very homogeneous plasma profiles. Western Blotting (WB) was performed with plasma samples, which were submitted to incubation with the respective venom. Some individuals showed an immunorecognized band zone around 25 kDa, indicating interaction between the same individual plasma and venom proteins. Crossed-WB assay using non-self-plasma and venom showed that this variability is due to venom protein composition instead of plasma composition. These venoms presented higher caseinolytic, collagenolytic and coagulant activities than the venoms without these regions recognized by WB. Mass spectrometry analyses performed on two individuals revealed that these individuals present, in addition to higher protein concentrations, other exclusive proteins in their composition. When these same two samples were tested in vivo, the results also showed higher lethality in these venoms, but lower hemorrhagic activity than in the venoms without these regions recognized by WB. In conclusion, some Bothrops moojeni specimens differ in venom composition, which may have implications in envenomation. Moreover, the high individual venom variability found in this species demonstrates the importance to work with individual analyses in studies involving intraspecific venom variability and venom evolution.
