Expanding the conformational selection paradigm in protein-ligand docking.

ABSTRACT: Conformational selection emerges as a theme in macromolecular interactions. Data validate it as a prevailing mechanism in protein-protein, protein-DNA, protein-RNA, and protein-small molecule drug recognition. This raises the question of whether this fundamental biomolecular binding mechanism can be used to improve drug docking and discovery. Actually, in practice this has already been taking place for some years in increasing numbers. Essentially, it argues for using not a single conformer, but an ensemble. The paradigm of conformational selection holds that because the ensemble is heterogeneous, within it there will be states whose conformation matches that of the ligand. Even if the population of this state is low, since it is favorable for binding the ligand, it will bind to it with a subsequent population shift toward this conformer. Here we suggest expanding it by first modeling all protein interactions in the cell by using Prism, an efficient motif-based protein-protein interaction modeling strategy, followed by ensemble generation. Such a strategy could be particularly useful for signaling proteins, which are major targets in drug discovery and bind multiple partners through a shared binding site, each with some-minor or major-conformational change.

Project description:The present study investigates the use of algorithm selection for automatically choosing an algorithm for any given protein-ligand docking task. In drug discovery and design process, conceptualizing protein-ligand binding is a major problem. Targeting this problem through computational methods is beneficial in order to substantially reduce the resource and time requirements for the overall drug development process. One way of addressing protein-ligand docking is to model it as a search and optimization problem. There have been a variety of algorithmic solutions in this respect. However, there is no ultimate algorithm that can efficiently tackle this problem, both in terms of protein-ligand docking quality and speed. This argument motivates devising new algorithms, tailored to the particular protein-ligand docking scenarios. To this end, this paper reports a machine learning-based approach for improved and robust docking performance. The proposed set-up is fully automated, operating without any expert opinion or involvement both on the problem and algorithm aspects. As a case study, an empirical analysis was performed on a well-known protein, Human Angiotensin-Converting Enzyme (ACE), with 1428 ligands. For general applicability, AutoDock 4.2 was used as the docking platform. The candidate algorithms are also taken from AutoDock 4.2. Twenty-eight distinctly configured Lamarckian-Genetic Algorithm (LGA) are chosen to build an algorithm set. ALORS which is a recommender system-based algorithm selection system was preferred for automating the selection from those LGA variants on a per-instance basis. For realizing this selection automation, molecular descriptors and substructure fingerprints were employed as the features characterizing each target protein-ligand docking instance. The computational results revealed that algorithm selection outperforms all those candidate algorithms. Further assessment is reported on the algorithms space, discussing the contributions of LGA's parameters. As it pertains to protein-ligand docking, the contributions of the aforementioned features are examined, which shed light on the critical features affecting the docking performance.

Project description:Many protein-protein interactions (PPIs) are compelling targets for drug discovery, and in a number of cases can be disrupted by small molecules. The main goal of this study is to examine the mechanism of binding site formation in the interface region of proteins that are PPI targets by comparing ligand-free and ligand-bound structures. To avoid any potential bias, we focus on ensembles of ligand-free protein conformations obtained by nuclear magnetic resonance (NMR) techniques and deposited in the Protein Data Bank, rather than on ensembles specifically generated for this study. The measures used for structure comparison are based on detecting binding hot spots, i.e., protein regions that are major contributors to the binding free energy. The main tool of the analysis is computational solvent mapping, which explores the surface of proteins by docking a large number of small "probe" molecules. Although we consider conformational ensembles obtained by NMR techniques, the analysis is independent of the method used for generating the structures. Finding the energetically most important regions, mapping can identify binding site residues using ligand-free models based on NMR data. In addition, the method selects conformations that are similar to some peptide-bound or ligand-bound structure in terms of the properties of the binding site. This agrees with the conformational selection model of molecular recognition, which assumes such pre-existing conformations. The analysis also shows the maximum level of similarity between unbound and bound states that is achieved without any influence from a ligand. Further shift toward the bound structure assumes protein-peptide or protein-ligand interactions, either selecting higher energy conformations that are not part of the NMR ensemble, or leading to induced fit. Thus, forming the sites in protein-protein interfaces that bind peptides and can be targeted by small ligands always includes conformational selection, although other recognition mechanisms may also be involved.
