Application of image processing to evidence for the persistence of the Ivory-billed Woodpecker (Campephilus principalis).

ABSTRACT: Image processing is used to enhance apparent field marks in video footage that was obtained during three encounters with birds that were identified in the field as Ivory-billed Woodpeckers (Campephilus principalis). Previous analysis of the videos was based on characteristics that are resolved in the raw footage, such as flight path, wing motion, flap rate, behaviors, field marks, and body proportions. Adjusting parameters such as brightness, contrast, and color reveals features consistent with the left dorsal stripe, black leading edges on the dorsal surfaces of the wings, and a red crest that would be consistent with a male of the species. It may be possible to extract additional features from other parts of the videos by applying more advanced processing that allows greater control and analysis of the parameters.

Project description:Despite the publication of three independent papers that reported sightings of the Ivory-billed Woodpecker (Campephilus principalis), its preservation became a controversial topic because nobody has been able to obtain a distinct photo, which is considered the standard form of evidence for documenting birds. An analysis based on a combination of factors related to habitat and behavior suggests that the expected waiting time for obtaining a distinct photo of an Ivory-billed Woodpecker is several orders of magnitude greater than it would be for a more typical baseline species of comparable rarity. Given these difficulties and the time pressure involved to ensure the conservation of this species, this paper discusses the need to use a different approach for an exceptional case. Presented here are three videos that show birds with flights, behaviors, field marks, and other characteristics that are consistent with the Ivory-billed Woodpecker but no other species inhabiting the region.

Video analysis of the escape flight of Pileated Woodpecker Dryocopus pileatus: does the Ivory-billed Woodpecker Campephilus principalis persist in continental North America?

Project description:BACKGROUND: The apparent rediscovery of the Ivory-billed Woodpecker Campephilus principalis in Arkansas, USA, previously feared extinct, was supported by video evidence of a single bird in flight (Fitzpatrick et al, Science 2005, 308:1460-1462). Plumage patterns and wingbeat frequency of the putative Ivory-billed Woodpecker were said to be incompatible with the only possible confusion species native to the area, the Pileated Woodpecker Dryocopus pileatus. RESULTS: New video analysis of Pileated Woodpeckers in escape flights comparable to that of the putative Ivory-billed Woodpecker filmed in Arkansas shows that Pileated Woodpeckers can display a wingbeat frequency equivalent to that of the Arkansas bird during escape flight. The critical frames from the Arkansas video that were used to identify the bird as an Ivory-billed Woodpecker are shown to be equally, or more, compatible with the Pileated Woodpecker. CONCLUSION: The identification of the bird filmed in Arkansas in April 2004 as an Ivory-billed Woodpecker is best regarded as unsafe. The similarities between the Arkansas bird and known Pileated Woodpeckers suggest that it was most likely a Pileated Woodpecker.

Mid-Pleistocene divergence of Cuban and North American ivory-billed woodpeckers.

Project description:We used ancient DNA analysis of seven museum specimens of the endangered North American ivory-billed woodpecker (Campephilus principalis) and three specimens of the species from Cuba to document their degree of differentiation and their relationships to other Campephilus woodpeckers. Analysis of these mtDNA sequences reveals that the Cuban and North American ivory bills, along with the imperial woodpecker (Campephilus imperialis) of Mexico, are a monophyletic group and are roughly equidistant genetically, suggesting each lineage may be a separate species. Application of both internal and external rate calibrations indicates that the three lineages split more than one million years ago, in the Mid-Pleistocene. We thus can exclude the hypothesis that Native Americans introduced North American ivory-billed woodpeckers to Cuba. Our sequences of all three woodpeckers also provide an important DNA barcoding resource for identification of non-invasive samples or remains of these critically endangered and charismatic woodpeckers.

New molecular evidence supports the species status of Kaempfer's Woodpecker (Aves, Picidae).

Project description:Kaempfer's Woodpecker (Celeus obrieni) is the only species of the genus Celeus endemic to Brazil. The description of this taxon as a subspecies of the Rufous-headed Woodpecker (Celeus spectabilis) was based on a single specimen. While C. obrieni and C. spectabilis are now considered separate species based on morphological and limited molecular evidence, no study has critically tested the reciprocal monophyly and degree of evolutionary independence between these taxa with several specimens. Herein, fragments of the mitochondrial and nuclear DNA of three recently-collected specimens of C. obrieni were analyzed to evaluate the degree of evolutionary differentiation of this taxon with respect to C. spectabilis. The results confirm the reciprocal monophyly between the specimens of C. obrieni and C. spectabilis. The genetic divergence values for the two taxa also support their classification as independent species, given that they are greater than the values recorded among other closely-related but separate species of the same genus. Estimates of the divergence time between C. obrieni and C. spectabilis indicate that cladogenesis occurred in the mid-Pleistocene, during a period of major climatic fluctuations and landscape change, consistent with the hypothesis of a corridor of open bamboo dominated forests and woodland stretching.

Project description:This paper considers three crucial issues in processing scaled down image, the representation of partial image, similarity measure and domain adaptation. Two Gaussian mixture model based algorithms are proposed to effectively preserve image details and avoids image degradation. Multiple partial images are clustered separately through Gaussian mixture model clustering with a scan and select procedure to enhance the inclusion of small image details. The local image features, represented by maximum likelihood estimates of the mixture components, are classified by using the modified Bayes factor (MBF) as a similarity measure. The detection of novel local features from MBF will suggest domain adaptation, which is changing the number of components of the Gaussian mixture model. The performance of the proposed algorithms are evaluated with simulated data and real images and it is shown to perform much better than existing Gaussian mixture model based algorithms in reproducing images with higher structural similarity index.

Application of image processing and soft computing strategies for non-destructive estimation of plum leaf area.

Project description:Plant leaf area (LA) is a key metric in plant monitoring programs. Machine learning methods were used in this study to estimate the LA of four plum genotypes, including three greengage genotypes (Prunus domestica [subsp. italica var. claudiana.]) and a single myrobalan plum (prunus ceracifera), using leaf length (L) and width (W) values. To develop reliable models, 5548 leaves were subjected to experiments in two different years, 2019 and 2021. Image processing technique was used to extract dimensional leaf features, which were then fed into Linear Multivariate Regression (LMR), Support Vector Regression (SVR), Artificial Neural Networks (ANN), and the Adaptive Neuro-Fuzzy Inference System (ANFIS). Model evaluation on 2019 data revealed that the LMR structure LA = 0.007+0.687 L×W was the most accurate among the various LMR structures, with R2 = 0.9955 and Root Mean Squared Error (RMSE) = 0.404. In this case, the linear kernel-based SVR yielded an R2 of 0.9955 and an RMSE of 0.4871. The ANN (R2 = 0.9969; RMSE = 0.3420) and ANFIS (R2 = 0.9971; RMSE = 0.3240) models demonstrated greater accuracy than the LMR and SVR models. Evaluating the models mentioned above on data from various genotypes in 2021 proved their applicability for estimating LA with high accuracy in subsequent years. In another research segment, LA prediction models were developed using data from 2021, and evaluations demonstrated the superior performance of ANN and ANFIS compared to LMR and SVR models. ANFIS, ANN, LMR, and SVR exhibited R2 values of 0.9971, 0.9969, 0.9950, and 0.9948, respectively. It was concluded that by combining image analysis and modeling through ANFIS, a highly accurate smart non-destructive LA measurement system could be developed.

Dissecting the illegal ivory trade: an analysis of ivory seizures data.

Project description:Reliable evidence of trends in the illegal ivory trade is important for informing decision making for elephants but it is difficult to obtain due to the covert nature of the trade. The Elephant Trade Information System, a global database of reported seizures of illegal ivory, holds the only extensive information on illicit trade available. However inherent biases in seizure data make it difficult to infer trends; countries differ in their ability to make and report seizures and these differences cannot be directly measured. We developed a new modelling framework to provide quantitative evidence on trends in the illegal ivory trade from seizures data. The framework used Bayesian hierarchical latent variable models to reduce bias in seizures data by identifying proxy variables that describe the variability in seizure and reporting rates between countries and over time. Models produced bias-adjusted smoothed estimates of relative trends in illegal ivory activity for raw and worked ivory in three weight classes. Activity is represented by two indicators describing the number of illegal ivory transactions--Transactions Index--and the total weight of illegal ivory transactions--Weights Index--at global, regional or national levels. Globally, activity was found to be rapidly increasing and at its highest level for 16 years, more than doubling from 2007 to 2011 and tripling from 1998 to 2011. Over 70% of the Transactions Index is from shipments of worked ivory weighing less than 10 kg and the rapid increase since 2007 is mainly due to increased consumption in China. Over 70% of the Weights Index is from shipments of raw ivory weighing at least 100 kg mainly moving from Central and East Africa to Southeast and East Asia. The results tie together recent findings on trends in poaching rates, declining populations and consumption and provide detailed evidence to inform international decision making on elephants.

Neural image processing by dendritic networks.

Project description:Convolution is one of the most common operations in image processing. Based on experimental findings on motion-sensitive visual interneurons of the fly, we show by realistic compartmental modeling that a dendritic network can implement this operation. In a first step, dendritic electrical coupling between two cells spatially blurs the original motion input. The blurred motion image is then passed onto a third cell via inhibitory dendritic synapses resulting in a sharpening of the signal. This enhancement of motion contrast may be the central element of figure-ground discrimination based on relative motion in the fly.

Project description:SummaryImgLib2 is an open-source Java library for n-dimensional data representation and manipulation with focus on image processing. It aims at minimizing code duplication by cleanly separating pixel-algebra, data access and data representation in memory. Algorithms can be implemented for classes of pixel types and generic access patterns by which they become independent of the specific dimensionality, pixel type and data representation. ImgLib2 illustrates that an elegant high-level programming interface can be achieved without sacrificing performance. It provides efficient implementations of common data types, storage layouts and algorithms. Image processing for IMRT QA dosimetry.

Project description:We have automated the determination of the placement location of the dosimetry ion chamber within intensity-modulated radiotherapy (IMRT) fields, as part of streamlining the entire IMRT quality assurance process. This paper describes the mathematical image-processing techniques to arrive at the appropriate measurement locations within the planar dose maps of the IMRT fields. A specific spot within the found region is identified based on its flatness, radiation magnitude, location, area, and the avoidance of the interleaf spaces. The techniques used include applying a Laplacian, dilation, erosion, region identification, and measurement point selection based on three parameters: the size of the erosion operator, the gradient, and the importance of the area of a region versus its magnitude. These three parameters are adjustable by the user. However, the first one requires tweaking in extremely rare occasions, the gradient requires rare adjustments, and the last parameter needs occasional fine-tuning. This algorithm has been tested in over 50 cases. In about 5% of cases, the algorithm does not find a measurement point due to the extremely steep and narrow regions within the fluence maps. In such cases, manual selection of a point is allowed by our code, which is also difficult to ascertain, since the fluence map does not yield itself to an appropriate measurement point selection.
