Project description:Classical stochastic processes can be generated by quantum simulators instead of the more standard classical ones, such as hidden Markov models. One reason for using quantum simulators has recently come to the fore: they generally require less memory than their classical counterparts. Here, we examine this quantum advantage for strongly coupled spin systems-in particular, the Dyson one-dimensional Ising spin chain with variable interaction length. We find that the advantage scales with both interaction range and temperature, growing without bound as interaction range increases. In particular, simulating Dyson's original spin chain with the most memory-efficient classical algorithm known requires infinite memory, while a quantum simulator requires only finite memory. Thus, quantum systems can very efficiently simulate strongly coupled one-dimensional classical spin systems.

Project description:Many methods have been developed for statistical analysis of microbial community profiles, but due to the complex nature of typical microbiome measurements (e.g. sparsity, zero-inflation, non-independence, and compositionality) and of the associated underlying biology, it is difficult to compare or evaluate such methods within a single systematic framework. To address this challenge, we developed SparseDOSSA (Sparse Data Observations for the Simulation of Synthetic Abundances): a statistical model of microbial ecological population structure, which can be used to parameterize real-world microbial community profiles and to simulate new, realistic profiles of known structure for methods evaluation. Specifically, SparseDOSSA's model captures marginal microbial feature abundances as a zero-inflated log-normal distribution, with additional model components for absolute cell counts and the sequence read generation process, microbe-microbe, and microbe-environment interactions. Together, these allow fully known covariance structure between synthetic features (i.e. "taxa") or between features and "phenotypes" to be simulated for method benchmarking. Here, we demonstrate SparseDOSSA's performance for 1) accurately modeling human-associated microbial population profiles; 2) generating synthetic communities with controlled population and ecological structures; 3) spiking-in true positive synthetic associations to benchmark analysis methods; and 4) recapitulating an end-to-end mouse microbiome feeding experiment. Together, these represent the most common analysis types in assessment of real microbial community environmental and epidemiological statistics, thus demonstrating SparseDOSSA's utility as a general-purpose aid for modeling communities and evaluating quantitative methods. Project description:Crystals arise as the result of the breaking of a spatial translation symmetry. Similarly, translation symmetries can also be broken in time so that discrete time crystals appear. Here, we introduce a method to describe, characterize, and explore the physical phenomena related to this phase of matter using tools from graph theory. The analysis of the graphs allows to visualizing time-crystalline order and to analyze features of the quantum system. For example, we explore in detail the melting process of a minimal model of a period-2 discrete time crystal and describe it in terms of the evolution of the associated graph structure. We show that during the melting process, the network evolution exhibits an emergent preferential attachment mechanism, directly associated with the existence of scale-free networks. Thus, our strategy allows us to propose a previously unexplored far-reaching application of time crystals as a quantum simulator of complex quantum networks.

Project description:Finite-time isothermal processes are ubiquitous in quantum-heat-engine cycles, yet complicated due to the coexistence of the changing Hamiltonian and the interaction with the thermal bath. Such complexity prevents classical thermodynamic measurements of a performed work. In this paper, the isothermal process is decomposed into piecewise adiabatic and isochoric processes to measure the performed work as the internal energy change in adiabatic processes. The piecewise control scheme allows the direct simulation of the whole process on a universal quantum computer, which provides a new experimental platform to study quantum thermodynamics. We implement the simulation on ibmqx2 to show the 1/τ scaling of the extra work in finite-time isothermal processes.

Project description:The nature of the bulk hydrated electron has been a challenge for both experiment and theory due to its short lifetime and high reactivity, and the need for a high-level of electronic structure theory to achieve predictive accuracy. The lack of a classical atomistic structural formula makes it exceedingly difficult to model the solvated electron using conventional empirical force fields, which describe the system in terms of interactions between point particles associated with atomic nuclei. Here we overcome this problem using a machine-learning model, that is sufficiently flexible to describe the effect of the excess electron on the structure of the surrounding water, without including the electron in the model explicitly. The resulting potential is not only able to reproduce the stable cavity structure but also recovers the correct localization dynamics that follow the injection of an electron in neat water. The machine learning model achieves the accuracy of the state-of-the-art correlated wave function method it is trained on. It is sufficiently inexpensive to afford a full quantum statistical and dynamical description and allows us to achieve accurate determination of the structure, diffusion mechanisms, and vibrational spectroscopy of the solvated electron.

Project description:In self-collimated photonic crystal, periodically arranged air holes of sub-wavelength scale provide flattened equi-frequency curves perpendicular to the ?M direction, which allow light or photons propagating in a quasi-uniform medium without diffraction. Here we for the first time experimentally simulate four-step single-photon discrete time quantum walks with classical light in such a photonic crystal chip fabricated on silicon-on-insulator. Similarities between theoretical expectations and experimental results are higher than 0.98. The functional area is compact and can be extended to construct more complicated linear quantum circuits.

Project description:A classical thermometer typically works by exchanging energy with the system being measured until it comes to equilibrium, at which point the readout is related to the final energy state of the thermometer. A recent paper noted that with a quantum thermometer consisting of a single spin/qubit, temperature discrimination is better achieved at finite times rather than once equilibration is essentially complete. Furthermore, preparing a qubit thermometer in a state with quantum coherence instead of an incoherent one improves its sensitivity to temperature differences. Implementing a recent proposal for efficiently emulating an arbitrary quantum channel, we use the quantum polarisation state of individual photons as models of "single-qubit thermometers" which evolve for a certain time in contact with a thermal bath. We investigate the optimal thermometer states for temperature discrimination, and the optimal interaction times, confirming that there is a broad regime where quantum coherence provides a significant improvement. We also discuss the more practical question of thermometers composed of a finite number of spins/qubits (greater than one), and characterize the performance of an adaptive protocol for making optimal use of all the qubits.

Project description:Simulating quantum circuits using classical computers lets us analyse the inner workings of quantum algorithms. The most complete type of simulation, strong simulation, is believed to be generally inefficient. Nevertheless, several efficient strong simulation techniques are known for restricted families of quantum circuits and we develop an additional technique in this article. Further, we show that strong simulation algorithms perform another fundamental task: solving search problems. Efficient strong simulation techniques allow solutions to a class of search problems to be counted and found efficiently. This enhances the utility of strong simulation methods, known or yet to be discovered, and extends the class of search problems known to be efficiently simulable. Relating strong simulation to search problems also bounds the computational power of efficiently strongly simulable circuits; if they could solve all problems in P this would imply that all problems in NP and #P could be solved in polynomial time.

Project description:A powerful method to interface quantum light with matter is to propagate the light through an ensemble of atoms. Recently, a number of such interfaces have emerged, most prominently Rydberg ensembles, that enable strong nonlinear interactions between propagating photons. A largely open problem is whether these systems produce exotic many-body states of light and developing new tools to study propagation in the large photon number limit is highly desirable. Here we provide a method based on a "spin model" that maps quasi one-dimensional (1D) light propagation to the dynamics of an open 1D interacting spin system, where all photon correlations are obtained from those of the spins. The spin dynamics in turn are numerically solved using the toolbox of matrix product states. We apply this formalism to investigate vacuum induced transparency, wherein the different photon number components of a pulse propagate with number-dependent group velocity and separate at output.

Project description:Reproducibility is the cornerstone of the scientific method. However, currently, many systems biology models cannot easily be reproduced. This paper presents methods that address this problem.We analyzed the recent Mycoplasma genitalium whole-cell (WC) model to determine the requirements for reproducible modeling.We determined that reproducible modeling requires both repeatable model building and repeatable simulation.New standards and simulation software tools are needed to enhance and verify the reproducibility of modeling. New standards are needed to explicitly document every data source and assumption, and new deterministic parallel simulation tools are needed to quickly simulate large, complex models.We anticipate that these new standards and software will enable researchers to reproducibly build and simulate more complex models, including WC models.
