The complete mitochondrial genome of Daurian redstart Phoenicurus auroreus (Aves: Passeriformes: Muscicapidae).

ABSTRACT: We sequenced the mitochondrial genome of Daurian redstart Phoenicurus auroreus using the next-generation sequencing. The circular genome is 16,832 bp long, encoding 13 protein-coding genes (PCGs), 22 transfer RNAs (tRNAs), 2 ribosomal RNAs (rRNAs), and a control region. The lengths of rrnL and rrnS were determined to be 1,597 and 984 bp, respectively. The phylogenetic analysis of 18 mitogenomes of Muscicapidae supports monophylies of all genera, including P. auroreus. The information would be useful for understanding the phylogeny and evolution of Muscicapidae.

Project description:The Blue-fronted Redstart Phoenicurus frontalis (Muscicapidae) belongs to the family Muscicapidae, distributed in central China, Qinghai-Tibet plateau and the Himalayas. The conservation status of this species is Least Concern (LC) in IUCN. In this study, the complete mitogenome of P. frontalis was determined. The mitogenome is a circular molecule of 16,776 bp in length, containing 13 protein-coding genes, 2 ribosome RNA genes, 22 transfer RNA genes, and 1 non-coding region. We reconstructed a phylogenetic tree based on Bayesian inference for 15 Passeriformes species. The new mitogenome data would provide useful information for application in conservation genetics and further clarify the phylogenetic evolution of this species.

Complete mitochondrial genome of the isabelline wheatear Oenanthe isabellina (Passeriformes, Muscicapidae).

Project description:The isabelline wheatear Oenanthe isabellina was widespread in Northern Hemisphere, but the information of this species is poorly known. In this study, the complete sequence of O. isabellina mitochondrial genome was obtained by L-PCR and conserved primer-walking approaches. The results showed that the entire mitochondrial genome of O. isabellina was 16,812?bp in length with 52.7% A?+?T content; the genome harbored the same gene order as that of other birds, including 2 rRNA genes, 22 tRNA genes, 13 protein-coding genes and 1 non-coding control region (D-loop). All protein-coding genes of O. isabellina mitochondrial genome started with an ATG codon, except for COI with GTG. For terminate codon usage, most of the genes use TAA or TAG. The control region of O. isabellina was located between tRNA-Glu and tRNA-Phe with 1244?bp length, no repetitive sequence. The mitochondrial data are potentially important for understanding this poorly known species.

Complete mitochondrial genome of white-throated rock-thrush Monticola cinclorhynchus gularis (Passeriformes: muscicapidae).

Project description:The white-throated rock-thrush Monticola cinclorhynchus gularis is a subspecies bird in the family Muscicapidae of the order Passeriformes, which is distributed in Southeast Siberia to Northeast China and Korea, winters to Southeast Asia. In this study, we determined its complete mitochondrial genome (mtDNA) by the PCR-based method. The complete mtDNA is a 16,801 bp circular molecule containing 37 typical genes. The gene order is identical with the standard avian gene order. All protein-coding genes start with a typical ATG codon except for COI. The termination codon is usually the standard TAA. The 12S rRNA is 984 bp, and the 16S rRNA is 1602 bp in length. All tRNAs possess the classic clover leaf secondary structure except for tRNASer (AGN) and tRNACys (CUN), which lack the 'DHU' stem, only forming a simple loop. The non-coding regions contain a 1222 bp long control region (D-loop) and a few intergenic spacers. The phylogenetic tree based on some mitogenomes from Muscicapidae and Turdidae indicates that M. cinclorhynchus gularis and Phoenicurus auroreus are in the same branch in the group Muscicapidae.

Complete mitochondrial genome of the Mongolian lark, Melanocorypha mongolica (Aves: Passeriformes).

Project description:We sequenced the entire mitochondrial genome of Melanocorypha mongolica for the first time. The mitogenome is 17,358?bp in length, which includes 13 protein-coding genes, 22 tRNA genes, 2 ribosomal RNA (rRNA) genes, the control region (CR1), and the control region 2 (CR2). Gene order follows a pattern similar to those of Eurasian Skylark. Using mitochondrial genomes of Melanocorypha mongolica and other seven reference birds in Sylvioidea, we preformed Bayesian analysis based on concatenated protein-coding genes. The results reveal that Alaudidae and Acroccphalidae are clustered together, which is sister to the branches included Sylviidae and Leiothrichidae. Further sequencing of mitochondrial genomes in Alaudidae is useful to advance phylogenetic relationship of species in the family.

Here we assembled the complete mitochondrial genome of Alauda gulgula which is 17,055 bp in length and consisting of 13 protein-coding genes (PCGs), 2 ribosomal RNA, 22 transfer RNA, and 2 extensive heteroplasmic control regions. The overall A + T content of the mitogenome is 52.3%The maximum-likelihood (ML) tree based on the complete mitochondrial genome of A. gulgula revealed the close genetic relationship between A. gulgula and A. arvensis, but separate from A. cheleensis.

Mitochondrial genome of Stachyris ruficeps (Aves, Passeriformes, Timaliidae).

Project description:Stachyris ruficeps are commonly found in the eastern Himalayas and south China. In our study, we reported the complete mitogenome and obtain basic genetic information of S. ruficeps for the first time. The complete mitochondrial genomes of S. ruficeps (16 885bp in length) had 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes (12S rRNA and 16S rRNA) and 2 control regions. All of the 13 PCGs were initiated by ATG. All the genes in S. ruficeps were distributed on the H-strand, except for the ND6 gene and eight tRNA genes which were encoded on the L-strand.

Project description:We sequenced the mitochondrial genome of Asian short-toed Lark Alaudala cheleensis using the next-generation sequencing. The circular genome is 16,914 bp long, encoding 13 protein-coding genes (PCGs), 22 transfer RNAs (tRNAs), 2 ribosomal RNAs (rRNAs), and there are two control regions, which is similar to the common type suggested as ancestral for birds but has a 1126 bp control region and a 236-bp remnant control region. The phylogenetic analysis of published lark mitogenomes reveals the top phylogenetic position of A. cheleensis in Alaudidae.

A novel gene organization of the rock sparrow Petronia petronia (Aves: Passeriformes) revealed by complete mitochondrial genome.

Project description:The whole sequence of the Rock Sparrow (Petronia petronia) mitochondrial genome was determined using La-PCR and conserved primer walking approaches. The entire mitogenome was 17,426 bp in length and harboured 13 protein-coding genes, 2 rRNA genes, 23 tRNA genes, and 1 noncoding control region. The mitogenome of this species resembled other avian species in gene arrangement and composition, except that tRNA-Glu had two copies and the control region contained two parts. One part of the control region is between tRNA-Glu and tRNA-Phe and a second between the two tRNA-Glu copies. The overall nucleotide composition are A (30.7%), T (23.8%), G (14.4%), and C (31.1%) with 54.5% A + T content. These mitochondrial data are potentially important for the study of molecular evolution and conservation genetics.

Project description:In this study, the complete mitochondrial genome of Daurian jackdaw (Corvus dauuricus, Pallas, 1776) was sequenced and deposited to GeneBank for the first time using muscle tissue. This mitochondrial genome is a circular molecule of 16921 bp in length and sequence analysis showed it contains 2 rRNA genes, 22 tRNA genes, 13 protein-coding genes and D_loop. The phylogenetic analysis basis of 12 protein-coding genes except for ND6 gene of 13 species shows that most of the genus of Corvus were grouped into two clades, and C. dauuricus was basal to all other Corvus.
