Characterization of the complete mitochondrial genome of the white grouper Epinephelus aeneus (Perciformes, Serranidae) and a comparative analysis with other Serranidae species.

ABSTRACT: The complete mitochondrial genome of the white grouper Epinephelus aeneus, which belongs to the family Serranidae, was determined. The complete mitochondrial genome measured 16,578 bp in length and consisted of 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and a control region. The mitochondrial gene arrangement of E. aeneus was typical of vertebrates. Phylogenetic analysis conducted using the mitochondrial genomes of 13 related species showed that E. aeneus clustered with other Serranidae species. This mitochondrial genome provides an important resource for addressing taxonomic issues and developing conservation strategies.

Project description:We determined complete nucleotide sequences of the mitochondrial genome of two individuals of the Red-spotted grouper, Epinephelus akaara (Perciformes, Serranidae), caught in South Korea. The mitochondrial genome had 16,795 base pairs (bp) and 13 protein-coding genes, 2 ribosomal RNAs, 22 transfer RNAs, and a noncoding control region. The two mt genomes were highly homologous (99.71% similarity). The two mt genomes of E. akaara analyzed in this study were found in Clade I with those of E. awoara, E. fasciatomaculosus, E. sexfasciatus, E. diacanthus, E. sticus, and E. morio. Here, we reported the complete mt genome sequence of E. akaara, suggesting that this may use in phylogenetic studies of Epinephelus.

Project description:The complete mitochondrial genome of the hybrid grouper Hyporthodus septemfasciatus (♀)×Epinephelus moara (♂) was obtained by next-generation sequencing. The mitochondrial genome was 16,499 bp long, consisting of 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes, and a control region (D-loop). The overall base composition is 28.62% A, 28.27% C, 16.27% G, and 26.84% T with 55.46% A + T. In the maximum-likelihood (ML) phylogenetic analysis, the hybrid grouper belonged to the same clade as H. septemfasciatus (maternal inheritance).

Construction of a microsatellites-based linkage map for the white grouper (Epinephelus aeneus).

Project description:The white grouper (Epinephelus aeneus) is a promising candidate for domestication and aquaculture due to its fast growth, excellent taste, and high market price. A linkage map is an essential framework for mapping quantitative trait loci for economic traits and the study of genome evolution. DNA of a single individual was deep-sequenced, and microsatellite markers were identified in 177 of the largest scaffolds of the sequence assembly. The success rate of developing polymorphic homologous markers was 94.9% compared with 63.1% of heterologous markers from other grouper species. Of the 12 adult mature fish present in the broodstock tank, two males and two females were identified as parents of the assigned offspring by parenthood analysis using 34 heterologous markers. A single full-sib family of 48 individuals was established for the construction of first-generation linkage maps based on genotyping data of 222 microsatellites. The markers were assigned to 24 linkage groups in accordance to the 24 chromosomal pairs. The female and male maps consisting of 203 and 202 markers spanned 1053 and 886 cM, with an average intermarker distance of 5.8 and 5.0 cM, respectively. Mapping of markers to linkage groups ends was enriched by using markers originating from scaffolds harboring telomeric repeat-containing RNA. Comparative mapping showed high synteny relationships among the white grouper, kelp grouper (E. bruneus), orange-spotted grouper (E. coioides), and Nile tilapia (Oreochromis niloticus). Thus, it would be useful to integrate the markers that were developed for different groupers, depending on sharing of sequence data, into a comprehensive consensus map.

Hermaphroditism in the white spot grouper Epinephelus coeruleopunctatus (Pisces: Serranidae) harvested from Padang City waters, Indonesia.

Project description:The objective of the present study was to determine the length (mm) for sex transformation of hermaphroditism in white spot grouper Epinephelus coeruleopunctatus as a basis for developing breeding technology. Fish sampling was carried out between April and October 2013 in Padang City waters, Indonesia. A total of 56 white spot groupers were recorded during the study; of these 22 were male, 28 female and 6 samples were not recognized regarding sex preference. Sex differentiation was detected at a length of 183 mm, and at this size the fish are female. Sex transformation to male begun to occur at 302 mm total length.

Epinephelus tankahkeei, a new species of grouper (Teleostei, Perciformes, Epinephelidae) from the South China Sea.

Project description:A new species of grouper, Epinephelus tankahkeei sp. nov. is described from the South China Sea based on examination of morphological and molecular characteristics. This new species has been treated as, and is similar to, its congener E. chlorostigma. Epinephelus tankahkeei sp. nov. can be distinguished from E. chlorostigma by the following combination of characters: a convex anal fin; closer dark spots on the body; a lack of dark spots on the abdomen, cheek, and pectoral fin; the absence of a clear posterior white margin on the caudal fin. Molecular analyses of the mitochondrial COI sequence variation, genetic distances, and a phylogeny, all highly support E. tankahkeei sp. nov. as a distinct species. A key to E. tankahkeei sp. nov. and its most closely related species is provided.

The complete mitochondrial genome of Epinephelus Chlorostigma (Serranidae; Epinephelus) with phylogenetic consideration of Epinephelus.

Project description:The complete mitochondrial genome of Epinephelus chlorostigma has been determined. It contains a typically conserved structure including 13 protein-coding genes, 22 tRNA genes, two rRNA genes and one control region, and the whole sequence was 16,894?bp in length. The overall base composition is A 28.70%, C 27.99%, G 16.28%, T 27.03%. Except ND6 and eight tRNA genes, all other mitochondrial genes are encoded on the heavy strand. Phylogenetic tree was constructed based on 12 protein-coding genes sequences of 18 Epinephelus species, four species belong to Cephalopholis as outgroup, the result showed that E. chlorostigma is most closely related to Epinephelus areolatus. We sequenced the complete mitochondrial genome of E. chlorostigma to enrich the resource of molecular markers for examination of phylogenetic relationships in Epinephelus.

Characterization of the complete mitogenome of Haifa grouper, Hyporthodus haifensis (Perciformes: Serranidae), and its phylogenetic position within Epinephelini.

Project description:The complete mitochondrial genome of the Haifa grouper, Hyporthodus haifensis (Ben-Tuvia, 1953), has been obtained, through Illumina next-generation sequencing, and annotated. This mitogenome was found to be 16,525 bp long and to contain 37 genes, a control region, and the L-strand replication origin. The overall base composition of the complete mitogenome for this species was found to be 28.55% A, 28.07% C, 16.32% G, and 27.06% T. This study also looked into the mitogenome phylogenetic relationships of H. haifensis within the tribe Epinephelini and adds to the genetic resources currently available for the species.

Project description:The complete mitochondrial genome of the hybrid grouper Epinephelus coioides???×?Epinephelus akaara?? is presented in this study. The mitochondrial genome is 16,458bp long and consists of 13 protein-coding genes, 2 rRNA genes, 22 tRNA genes and a control region. The gene order and composition of the hybrid grouper mitochondrial genome was similar to that of most other vertebrates. The nucleotide compositions of the light strand in descending order is 28.87% of G, 28.26% of T, 26.58% of A and 15.79% of C. With the exception of the NADH dehydrogenase subunit 6 (ND6) and eight tRNA genes, all other mitochondrial genes are encoded on the heavy strand. The phylogenetic analysis by maximum-likelihood (ML) method showed that the hybrid grouper has the closer relationship to the hybrid grouper Epinephelus coioides ? × Epinephelus lanceolatus??.

First record of the dotted grouper Epinephelusepistictus (Temminck & Schlegel, 1843) (Perciformes, Serranidae) in Malaysia.

Project description:Five specimens of Epinephelusepistictus (Temminck & Schlegel, 1843) were collected from a major landing site located on the west coast of Peninsula Malaysia during a fish faunal survey on 23 August 2017. The present study extends the distribution range of E.epistictus southwards from Andaman Sea to the Strait of Malacca. Species identification was confirmed by colour pattern and DNA barcoding (567 bp of cytochrome C oxidase I) of all E.epistictus specimens and nine closely related Epinephelus species. The interspecies genetic distance ranged from 0.002-0.245. This study also presents, for the first time for Malaysia, data on length-weight relationships and otolith measurements. It contributes to a better understanding of taxonomy, and phylogenetic and genetic diversity of E.epistictus.

Characterization of the complete mitochondrial genome of Cephalopholis miniata (Perciformes, Serranidae) and its phylogenetic analysis.

Project description:Cephalopholis miniata belongs to the family Serranidae of Perciformes, which is one of the most important species in coral-reef ecosystem. In this study, its complete mitochondrial genome is presented. The assembled mitogenome is 16,585 bp and includes 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs), two ribosomal RNA genes (12S and 16S), and an AT-rich region (also called control region, CR). The overall base composition is 29.2% A, 26.1% T, 16.2% G, and 28.5% C, with an A + T bias of 55.3%. Except ND6 and eight tRNAs, all other mitochondrial genes are encoded on the heavy strand. Phylogenetic analysis shows that all species of the genus Cephalopholis cluster into a clade, including the newly sequenced mitogenome of C. miniata.
