The complete plastome of a folk medicinal herb Isodon lophanthoides var. graciliflorus.

ABSTRACT: Isodon lophanthoides var. graciliflorus is a folk medicinal herb that is distributed in tropical and subtropical Asia. In this study, the complete plastome of I. lophanthoides var. graciliflorus was assembled and annotated. The plastome is 152,195 bp in length, consisting of a large single-copy (LSC) region of 83,095 bp, a small single-copy (SSC) region of 17,699 bp, and two inverted repeat (IR) regions of 25,701 bp, each. It has 113 genes, including 80 protein-coding genes, 29 tRNA genes, and 4 rRNA genes. The overall GC content of the plastome is 37.6%. Phylogenetic analysis showed that I. lophanthoides var. graciliflorus was sister to Isodon serra.

Project description:Murraya paniculate, is traditionally used for management of gut, air way and cardiovascular disorders. In this study, we sequenced the complete chloroplast genome of M. paniculata based on next-generation sequencing and used the data to assess genomic resources. The chloroplast genome of M. paniculata is 160,280 bp in length consisting of large and small single-copy regions of length 87,605 and 18,609 bp, separated by two IR regions of 27,033 bp. The overall GC content was 38.61%. De novo assembly and annotation showed the presence of unique genes with 85 protein-coding genes, 29 tRNA genes, and eight rRNA genes. A maximum-likelihood phylogenomic analysis showed that M. paniculata was closely related to M. caloxylon.

The third complete chloroplast genome of Melicope pteleifolia (Rutaceae): a widely used folk medicinal herb.

Project description:Melicope pteleifolia commonly known as thin evodia, is an herb used to therapy eczema, dermatitis, and other ailments in traditional Chinese medicine. Here, we reported the third complete chloroplast genome of M. pteleifolia based on next-generation sequencing. The third chloroplast genome of M. pteleifolia is 158,933 bp in length consisting of large and small single-copy regions of length 85,020 and 18,607 bp, separated by two IR regions of 27,683 bp. The overall GC content was 38.30%. De novo assembly and annotation showed the chloroplast genome of M. pteleifolia encodes 134 genes, including 89 protein-coding genes, 37 tRNA genes, and eight rRNA genes. A huge intraspecies variation was found with 248 SNPs and 97 INDELs among three assemblies of M. pteleifolia. Phylogenetic tree indicated that three assemblies of M. pteleifolia form a clade, sister to the genus Phellodendron and Casimiroa.

Characterization of the complete plastome of Thalictrum aquilegiifolium var. sibiricum (Ranunculaceae), an annual herb.

Project description:Thalictrum aquilegiifolium var. sibiricum, is an annual herb that grows on slopes or in mountain gullies in areas of damp forest. In this study, we report for the first time the complete plastome sequence of T. aquilegiifolium var. sibiricum. The plastome sequence is 156,244 bp in length and comprises a large single-copy region (85,447 bp), a small single-copy region (17,599 bp), and a pair of inverted repeat regions (26,480 bp). The genome encodes 112 unique genes, including 78 protein-coding genes, 30 tRNAs, and four rRNAs, and has total GC content of 38.4%. Phylogenomic analysis based on the plastome sequences of 20 species in the family Ranunculaceae indicated that T. aquilegiifolium var. sibiricum is clustered with Thalictrum minus.

Project description:Isodon rubescens (Hemsley) H. Hara is a kind of traditional medical herb which can be used for cancer treatment. In this study, the complete chloroplast genome sequence of I. rubescens was assembled. Its complete circular chloroplast DNA length was 152,761 bp. The genome was made up of a large single-copy region of 83,655 bp, a small single-copy region of 17,660 bp, and a pair of inverted repeat regions of 25,723 bp. The genome totally encoded 129 genes, containing 85 protein-coding genes, 36 tRNA genes, and eight rRNA genes. Phylogenetic analysis indicated that I. rubescens had a close relationship with basil (Ocimum basilicum).

Project description:Paris polyphylla var. chinensis is a species of flowering herb of the family Liliaceae and widely distributed in 12 provinces in China. It has been used in Chinese traditional medicine for centuries. The chloroplast (cp) genome of P. polyphylla var. chinensis, sequenced based on next-generation platform (NEOSAT), is 164,429 bp in size. The cp genome encodes 133 genes, including eight rRNA genes, 87 protein-coding genes (PCGs), and 38 tRNA genes. Phylogenetic relationship analysis based on complete cp genome sequences exhibited that P. polyphylla var. chinensis was most related to Daiswa forrestii.

The complete plastome sequence of Lilium primulinum var. burmanicum, an ornamental and medicinal plant endemic to China.

Project description:Lilium primulinum var. burmanicum (W. W. Smith) Stearn 1948 is an ornamental and medicinal plant that has an extremely limited distribution in Yunnan, China. Here, we obtained the complete plastome of L. primulinum var. burmanicum via next-generation sequencing, and conducted phylogenomic analyses with existing species from Lilium. The total length of L. primulinum var. burmanicum was 152,206 bp with a typical quadripartite structure. The whole plastome contained a pair of inverted repeats (IRa/IRb; 26,399 bp) which divided a large single-copy (LSC; 81,854 bp) and a small single-copy (SSC; 17,563 bp). The average GC content among the whole plastome sequence and the LSC, SSC, and IR regions were 37%, 34.8%, 30.6%, and 42.5%, respectively. There were 134 genes detected from the whole plastome sequence, including 87 protein-coding genes, 39 tRNAs, and 8 rRNAs. Phylogenetic analyses using maximum likelihood showed congruent results that L. primulinum var. burmanicum together with L. primulinum var. ochraceum formed a single branch. These results demonstrate a close relationship between these variation species. The newly characterized chloroplast genome presented here will provide essential data for further phylogenomic analyses of the intraspecific relationship among Lilium species and for conservation genetics research of L. primulinum var. burmanicum.

Complete plastome sequence of Torenia concolor Lindley (Linderniaceae): an ornamental herb.

Project description:In this study we firstly reported the complete chloroplast genome of Torenia concolor, a species of Linderniaceae. The complete chloroplast genome of T. concolor is 153,853 bp in length with a typical quadripartite structure, consisting of a large single-copy region (LSC, 85,446 bp), a single-copy region (SSC, 18,837 bp), and a pair of inverted repeats (IRs, 24,785 bp). There are 114 genes annotated, including 80 unique protein-coding genes, 4 unique ribosomal RNA genes, and 30 transfer RNA genes. To investigate the evolution status of T. concolor, as well as Linderniaceae, we constructed a phylogenetic tree with T. concolor and other 16 species based on their complete chloroplast genomes. According to the phylogenetic topologies, T. concolor was closely related to Pedicularis hallaisanensis.

Characterization of the complete plastid genome of Chinese medicinal plant Isodon serra (Lamiaceae).

Project description:The herb Isodon serra (Maximowicz) Kudô, which is widely distributed in China and its neighbor regions, is a well-known traditional Chinese medicinal plant. In this study, we characterized the complete plastid genome sequence of I. serra using Illumina sequencing data. The plastome is 152,676 bp in length and contains a typical quadripartite structure. The inverted repeat (IR), large-single copy (LSC) and small-single copy (SSC) regions each has 25,716 bp, 83,564 bp, and 17,680 bp. The genome contains 80 protein coding genes (PCGs), 30 transfer RNAs (tRNA), and four ribosomal RNAs (rRNA). The phylogenetic result indicates I. serra together with genera Ocimum and Lavandula formed tribe Ocimeae clade.

Characterization of the complete plastome of Aster pekinensis (Asteraceae), a perennial herb.

Project description:Aster pekinensis is a perennial herb that distributes widely in China, Korea, and Eeastern Russia. The complete plastome of A. pekinensis is reported here. It is a circular molecular of 152,815 bp in length and consists of a large single-copy region (LSC: 84,530 bp), a small single-copy region (SSC: 18,219 bp), and two inverted repeats (IR: 25,033 bp) regions. GC content is 37.3%. This plastome encodes 113 unique genes, including 79 protein-coding genes, 30 tRNAs, and 4 rRNAs. Phylogenomic analysis of 17 plastomes within Aster and closely related genera revealed that A. pekinensis was sister to the clade comprising A. flaccidus and A. altaicus.

Complete plastome sequence of Nepenthes mirabilis (Nepenthaceae): a "vulnerable" herb in China.

Project description:Nepenthes mirabilis (Nepenthaceae) is an erect or climbing (0.5-2 m tall) herb distributed in Africa (Madagascar), south and southeast Asia, North Australia and Pacific Islands (Caroline Islands). There is only one species in China. It grows in wet and sandy soils places throughout forests, grasslands, swamps, mountains, roadsides, wastelands having altitudes that sea level to 400 m. It has been ranked as a VU (Vulnerable) species in China. Here we report and characterize the complete plastid genome sequence of N. mirabilis in an effort to provide genomic resources useful for its conservation. The complete plastome is 155,755 bp in length and contains the typical structure and gene content of angiosperm plastomes, including two Inverted Repeat (IR) regions of 26,415 bp, a Large Single-Copy (LSC) region of 84,997 bp and a Small Single-Copy (SSC) region of 17,928 bp. The plastome contains 113 genes, consisting of 77 unique protein-coding genes, three pseudogenes, 29 unique tRNA genes, and four unique rRNA genes. The overall A/T content in the plastome of N. mirabilis is 62.8%. Phylogenetic analyses were performed using the entire plastome, including spacers, introns, etc., and we determined that N. mirabilis 32 and Dionaea muscipula were closely related. The complete plastome sequence of N. 33 mirabilis will provide a useful resource for the conservation genetics of this species as 34 well as for the phylogenetic studies in Caryophyllales.
