Cross-Entropy as a Metric for the Robustness of Drone Swarms.

ABSTRACT: Due to their growing number and increasing autonomy, drones and drone swarms are equipped with sophisticated algorithms that help them achieve mission objectives. Such algorithms vary in their quality such that their comparison requires a metric that would allow for their correct assessment. The novelty of this paper lies in analysing, defining and applying the construct of cross-entropy, known from thermodynamics and information theory, to swarms. It can be used as a synthetic measure of the robustness of algorithms that can control swarms in the case of obstacles and unforeseen problems. Based on this, robustness may be an important aspect of the overall quality. This paper presents the necessary formalisation and applies it to a few examples, based on generalised unexpected behaviour and the results of collision avoidance algorithms used to react to obstacles.

RepSeq Data Representativeness and Robustness Assessment by Shannon Entropy.

Project description:High-throughput sequencing (HTS) has the potential to decipher the diversity of T cell repertoires and their dynamics during immune responses. Applied to T cell subsets such as T effector and T regulatory cells, it should help identify novel biomarkers of diseases. However, given the extreme diversity of TCR repertoires, understanding how the sequencing conditions, including cell numbers, biological and technical sampling and sequencing depth, impact the experimental outcome is critical to proper use of these data. Here, we assessed the representativeness and robustness of TCR repertoire diversity assessment according to experimental conditions. By comparative analyses of experimental datasets and computer simulations, we found that (i) for small samples, the number of clonotypes recovered is often higher than the number of cells per sample, even after removing the singletons; (ii) high-sequencing depth for small samples alters the clonotype distributions, which can be corrected by filtering the datasets using Shannon entropy as a threshold; and (iii) a single sequencing run at high depth does not ensure a good coverage of the clonotype richness in highly polyclonal populations, which can be better covered using multiple sequencing. Altogether, our results warrant better understanding and awareness of the limitation of TCR diversity analyses by HTS and justify the development of novel computational tools for improved modeling of the highly complex nature of TCR repertoires.

Calculating the Wasserstein Metric-Based Boltzmann Entropy of a Landscape Mosaic.

Project description:Shannon entropy is currently the most popular method for quantifying the disorder or information of a spatial data set such as a landscape pattern and a cartographic map. However, its drawback when applied to spatial data is also well documented; it is incapable of capturing configurational disorder. In addition, it has been recently criticized to be thermodynamically irrelevant. Therefore, Boltzmann entropy was revisited, and methods have been developed for its calculation with landscape patterns. The latest method was developed based on the Wasserstein metric. This method incorporates spatial repetitiveness, leading to a Wasserstein metric-based Boltzmann entropy that is capable of capturing the configurational disorder of a landscape mosaic. However, the numerical work required to calculate this entropy is beyond what can be practically achieved through hand calculation. This study developed a new software tool for conveniently calculating the Wasserstein metric-based Boltzmann entropy. The tool provides a user-friendly human-computer interface and many functions. These functions include multi-format data file import function, calculation function, and data clear or copy function. This study outlines several essential technical implementations of the tool and reports the evaluation of the software tool and a case study. Experimental results demonstrate that the software tool is both efficient and convenient.

An entropy-based metric for assessing the purity of single cell populations.

Project description:Single-cell RNA sequencing (scRNA-seq) is a versatile tool for discovering and annotating cell types and states, but the determination and annotation of cell subtypes is often subjective and arbitrary. Often, it is not even clear whether a given cluster is uniform. Here we present an entropy-based statistic, ROGUE, to accurately quantify the purity of identified cell clusters. We demonstrate that our ROGUE metric is broadly applicable, and enables accurate, sensitive and robust assessment of cluster purity on a wide range of simulated and real datasets. Applying this metric to fibroblast, B cell and brain data, we identify additional subtypes and demonstrate the application of ROGUE-guided analyses to detect precise signals in specific subpopulations. ROGUE can be applied to all tested scRNA-seq datasets, and has important implications for evaluating the quality of putative clusters, discovering pure cell subtypes and constructing comprehensive, detailed and standardized single cell atlas.

Shannon entropy as a metric for conditional gene expression in Neurospora crassa.

Project description:Neurospora crassa has been an important model organism for molecular biology and genetics for over 60 years. Neurospora crassa has a complex life cycle, with over 28 distinct cell types and is capable of transcriptional responses to many environmental conditions including nutrient availability, temperature, and light. To quantify variation in N. crassa gene expression, we analyzed public expression data from 97 conditions and calculated the Shannon Entropy value for Neurospora's approximately 11,000 genes. Entropy values can be used to estimate the variability in expression for a single gene over a range of conditions and be used to classify individual genes as constitutive or condition-specific. Shannon entropy has previously been used measure the degree of tissue specificity of multicellular plant or animal genes. We use this metric here to measure variable gene expression in a microbe and provide this information as a resource for the N. crassa research community. Finally, we demonstrate the utility of this approach by using entropy values to identify genes with constitutive expression across a wide range of conditions and to identify genes that are activated exclusively during sexual development.

Dynamic thermal trapping enables cross-species smart nanoparticle swarms.

Project description:Bioinspired nano/microswarm enables fascinating collective controllability beyond the abilities of the constituent individuals, yet almost invariably, the composed units are of single species. Advancing such swarm technologies poses a grand challenge in synchronous mass manipulation of multimaterials that hold different physiochemical identities. Here, we present a dynamic thermal trapping strategy using thermoresponsive-based magnetic smart nanoparticles as host species to reversibly trap and couple given nonmagnetic entities in aqueous surroundings, enabling cross-species smart nanoparticle swarms (SMARS). Such trapping process endows unaddressable nonmagnetic species with efficient thermo-switchable magnetic response, which determines SMARS' cross-species synchronized maneuverability. Benefiting from collective merits of hybrid components, SMARS can be configured into specific smart modules spanning from chain, vesicle, droplet, to ionic module, which can implement localized or distributed functions that are single-species unachievable. Our methodology allows dynamic multimaterials integration despite the odds of their intrinsic identities to conceive distinctive structures and functions.

Quantifying Uncertainty and Robustness in a Biomathematical Model-Based Patient-Specific Response Metric for Glioblastoma.

Project description:PURPOSE:Glioblastomas, lethal primary brain tumors, are known for their heterogeneity and invasiveness. A growing body of literature has been developed demonstrating the clinical relevance of a biomathematical model, the proliferation-invasion model, of glioblastoma growth. Of interest here is the development of a treatment response metric, days gained (DG). This metric is based on individual tumor kinetics estimated through segmented volumes of hyperintense regions on T1-weighted gadolinium-enhanced and T2-weighted magnetic resonance images. This metric was shown to be prognostic of time to progression. Furthermore, it was shown to be more prognostic of outcome than standard response metrics. Although promising, the original article did not account for uncertainty in the calculation of the DG metric, leaving the robustness of this cutoff in question. METHODS:We harnessed the Bayesian framework to consider the impact of two sources of uncertainty: (1) image acquisition and (2) interobserver error in image segmentation. We first used synthetic data to characterize what nonerror variants are influencing the final uncertainty in the DG metric. We then considered the original patient cohort to investigate clinical patterns of uncertainty and to determine how robust this metric is for predicting time to progression and overall survival. RESULTS:Our results indicate that the key clinical variants are the time between pretreatment images and the underlying tumor growth kinetics, matching our observations in the clinical cohort. Finally, we demonstrated that for this cohort, there was a continuous range of cutoffs between 94 and 105 for which the prediction of the time to progression was over 80% reliable. CONCLUSION:Although additional validation must be performed, this work represents a key step in ascertaining the clinical utility of this metric.

Beta Distribution-Based Cross-Entropy for Feature Selection.

Project description:Analysis of high-dimensional data is a challenge in machine learning and data mining. Feature selection plays an important role in dealing with high-dimensional data for improvement of predictive accuracy, as well as better interpretation of the data. Frequently used evaluation functions for feature selection include resampling methods such as cross-validation, which show an advantage in predictive accuracy. However, these conventional methods are not only computationally expensive, but also tend to be over-optimistic. We propose a novel cross-entropy which is based on beta distribution for feature selection. In beta distribution-based cross-entropy (BetaDCE) for feature selection, the probability density is estimated by beta distribution and the cross-entropy is computed by the expected value of beta distribution, so that the generalization ability can be estimated more precisely than conventional methods where the probability density is learnt from data. Analysis of the generalization ability of BetaDCE revealed that it was a trade-off between bias and variance. The robustness of BetaDCE was demonstrated by experiments on three types of data. In the exclusive or-like (XOR-like) dataset, the false discovery rate of BetaDCE was significantly smaller than that of other methods. For the leukemia dataset, the area under the curve (AUC) of BetaDCE on the test set was 0.93 with only four selected features, which indicated that BetaDCE not only detected the irrelevant and redundant features precisely, but also more accurately predicted the class labels with a smaller number of features than the original method, whose AUC was 0.83 with 50 features. In the metabonomic dataset, the overall AUC of prediction with features selected by BetaDCE was significantly larger than that by the original reported method. Therefore, BetaDCE can be used as a general and efficient framework for feature selection.

Entropy-controlled cross-linking in linker-mediated vitrimers.

Project description:Recently developed linker-mediated vitrimers based on metathesis of dioxaborolanes with various commercially available polymers have shown both good processability and outstanding performance, such as mechanical, thermal, and chemical resistance, suggesting new ways of processing cross-linked polymers in industry, of which the design principle remains unknown [M. Röttger et al., Science 356, 62-65 (2017)]. Here we formulate a theoretical framework to elucidate the phase behavior of the linker-mediated vitrimers, in which entropy plays a governing role. We find that, with increasing the linker concentration, vitrimers undergo a reentrant gel-sol transition, which explains a recent experiment [S. Wu, H. Yang, S. Huang, Q. Chen, Macromolecules 53, 1180-1190 (2020)]. More intriguingly, at the low temperature limit, the linker concentration still determines the cross-linking degree of the vitrimers, which originates from the competition between the conformational entropy of polymers and the translational entropy of linkers. Our theoretical predictions agree quantitatively with computer simulations, and offer guidelines in understanding and controlling the properties of this newly developed vitrimer system.

Robustness of superconductivity to external pressure in high-entropy-alloy-type metal telluride AgInSnPbBiTe<sub>5</sub>.

Project description:High-entropy-alloy (HEA) superconductors are a new class of disordered superconductors. However, commonality of superconducting characteristics of HEA materials is unclear. Here, we have investigated the crystal and electronic structure, and the robustness of superconducting states in a HEA-type metal telluride (MTe; M = Ag, In, Sn, Pb, Bi) under high pressure, and the results were compared with the pressure effects for a middle-entropy system (AgPbBiTe3) and a reference system of PbTe. When the crystal structure is CsCl-type, all phases show superconductivity under high pressure but exhibit different pressure dependences of the transition temperature (Tc). For PbTe, its Tc decreases with pressure. In contrast, the Tc of HEA-type AgInSnPbBiTe5 is almost independent of pressure, for pressures ranging from 13.0 to 35.1 GPa. Those results suggest that the robustness of superconductivity to external pressure is linked to the configurational entropy of mixing at the M site in MTe. Since the trend is quite similar to previous work on a HEA (Ti-Zr-Hf-Nb-Ta), where the robustness of superconductivity was observed up to ~ 200 GPa, we propose that the robustness of superconductivity under high pressure would be a universal feature in HEA-type superconductors.
