In this work, we present a dataset containing a collection of pictures taken during the fieldwork of a farmland abandonment study. Data was taken in 2010 with a compact camera that incorporates GPS and a digital compass sensor. The photographs were taken as part of a GIS database. Using their Exif metadata, we created a layer of geographic fields of view (geoFOVs) that can be used to perform specific spatial queries. Project description:Widespread farmland abandonment has led to significant landscape transformations of many European mountain areas. These semi-natural multi-habitat landscapes are important reservoirs of biodiversity and their abandonment has important conservation implications. In multi-habitat landscapes the adaptation of communities depends on the differential affinity of the species to the available habitats. We use nested species-area relationships (SAR) to model species richness patterns of bird communities across scales in a mountain landscape, in NW Portugal. We compare the performance of the classic-SAR and the countryside-SAR (i.e. multi-habitat) models at the landscape scale, and compare species similarity decay (SSD) at the regional scale. We find a considerable overlap of bird communities in the different land-uses (farmland, shrubland and oak forest) at the landscape scale. Analysis of the classic and countryside SAR show that specialist species are strongly related to their favourite habitat. Farmland and shrubland have higher regional SSD compared to oak forests. However, this is due to the opportunistic use of farmlands by generalist birds. Forest specialists display significant regional turnover in oak forest. Overall, the countryside-SAR model had a better fit to the data showing that habitat composition determines species richness across scales. Finally, we use the countryside-SAR model to forecast bird diversity under four scenarios of land-use change. Farmland abandonment scenarios show little impact on bird diversity as the model predicts that the complete loss of farmland is less dramatic, in terms of species diversity loss, than the disappearance of native Galicio-Portuguese oak forest. The affinities of species to non-preferred habitats suggest that bird communities can adapt to land-use changes derived from farmland abandonment. Based on model predictions we argue that rewilding may be a suitable management option for many European mountain areas.

Project description:Farmland abandonment and the accompanying natural succession are largely perceived as unwanted amongst many European conservationists due to alleged negative effects on biodiversity levels. Here, we test this assumption by analysing alpha, beta and gamma diversity patterns of macro-moth communities in habitats on an ecological succession gradient, from extensively managed meadows to scrub-encroached and wooded sites. Macro-moths were light-trapped at 84 fixed circular sampling sites arranged in a semi-nested design within the National Park of Peneda-Gerês, NW-Portugal. In total, we sampled 22825 individuals belonging to 378 species. Alpha, beta and gamma diversity patterns suggest that farmland abandonment is likely to positively affect both overall macro-moth diversity and forest macro-moth diversity, and to negatively affect species diversity of non-forest macro-moth species. Our results also show that spatial habitat heterogeneity is important to maintain gamma diversity of macro-moths, especially for rare non-forest species and habitat specialists.

Project description:The extraordinary population growth of the 20th century will subside in the 21st century, followed by depopulation, constituting the first population decline phase in human history in Japan and other developed countries. The drivers of land-use change during the population decline phase are expected to differ from those of the population growth phase; however, research on land-use drivers during the decline phase is limited. Identifying these drivers is necessary to develop effective management plans for biodiversity and ecosystem services in the decline phase. First, we calculated the probability of farmland abandonment in Hokkaido, a Japanese food production area, from 1973-2009 and divided the period into the population growth phase (1978-1997) and the decline phase (1997-2009). We examined various geographical and social factors that were assumed to alter the land use during these two phases. Geographical and social conditions are key factors in determining the probability of farmland abandonment, but their influences varied between the two phases. The farmlands located on geographically uncultivable sites, such as marginal, underproductive, narrow, and steep land, were abandoned during these phases; however, social conditions, such as the distance from densely inhabited districts (DIDs) and the population, exerted opposite effects during these two phases. Farmland abandonment occurred near DIDs (i.e., urban areas) during the population growth phase, whereas farmland abandonment occurred far from DIDs and sparsely populated farmlands during the decline phase. Farmland abandonment was strongly affected by government policy during the population growth phase, but the policy weakened during the decline phase, which triggered farmland abandonment throughout Hokkaido. The geographical and social drivers found in the present study may provide new insights for other developed countries experiencing depopulation problems.

Project description:Migratory songbirds carry an inherited capacity to migrate several thousand kilometers each year crossing continental landmasses and barriers between distant breeding sites and wintering areas. How individual songbirds manage with extreme precision to find their way is still largely unknown. The functional characteristics of biological compasses used by songbird migrants has mainly been investigated by recording the birds directed migratory activity in circular cages, so-called Emlen funnels. This method is 50 years old and has not received major updates over the past decades. The aim of this work was to compare the results from newly developed digital methods with the established manual methods to evaluate songbird migratory activity and orientation in circular cages.We performed orientation experiments using the European robin (Erithacus rubecula) using modified Emlen funnels equipped with thermal paper and simultaneously recorded the songbird movements from above. We evaluated and compared the results obtained with five different methods. Two methods have been commonly used in songbirds' orientation experiments; the other three methods were developed for this study and were based either on evaluation of the thermal paper using automated image analysis, or on the analysis of videos recorded during the experiment.The methods used to evaluate scratches produced by the claws of birds on the thermal papers presented some differences compared with the video analyses. These differences were caused mainly by differences in scatter, as any movement of the bird along the sloping walls of the funnel was recorded on the thermal paper, whereas video evaluations allowed us to detect single takeoff attempts by the birds and to consider only this behavior in the orientation analyses. Using computer vision, we were also able to identify and separately evaluate different behaviors that were impossible to record by the thermal paper.The traditional Emlen funnel is still the most used method to investigate compass orientation in songbirds under controlled conditions. However, new numerical image analysis techniques provide a much higher level of detail of songbirds' migratory behavior and will provide an increasing number of possibilities to evaluate and quantify specific behaviors as new algorithms will be developed.

Project description:Denitrification is a critical component of soil nitrogen (N) cycling, including its role in the production and loss of nitrous oxide (N2O) from the soil system. However, restoration effects on the contribution of denitrification to soil N2O emissions, the abundance and diversity of denitrifying bacteria, and relationships among N2O emissions, soil properties, and denitrifying bacterial community composition remains poorly known. This is particularly true for fragile semiarid ecosystems. In order to address this knowledge gap, we utilized 42-year chronosequence of Robinia pseudoacacia plantations in the Chinese hilly gullied Loess Plateau. Soil potential N2O emission rates were measured using anaerobic incubation experiments. Quantitative polymerase chain reaction (Q-PCR) and Illumina MiSeq high-throughput sequencing were used to reveal the abundance and community composition of denitrifying bacteria. In this study, the afforestation practices following farmland abandonment had a strong negative effect on soil potential N2O emission rates during the first 33 years. However, potential N2O emission rates steadily increased in 42 years of restoration, leading to enhanced potential risk of greenhouse gas emissions. Furthermore, active afforestation increased the abundance of denitrifying functional genes, and enhanced microbial biomass. Actinobacteria and Proteobacteria were the dominant denitrifying bacterial phyla in the 0 to 33-years old sites, while the 42-years sites were dominated by Planctomycetes and Actinobacteria, implying that the restoration performed at these sites promoted soil microbial succession. Finally, correlation analyses revealed that soil organic carbon concentrations had the strongest relationship with potential N2O emission rates, followed by the abundance of the nosZ functional gene, bulk density, and the abundance of Bradyrhizobium and Variovorax across restoration stages. Taken together, our data suggest above-ground restoration of plant communities results in microbial community succession, improved soil quality, and significantly altered N2O emissions.

Project description:This paper presents a dataset with 5513 images of individual soybean seeds, which encompass five categories: (Ⅰ) Intact, (Ⅱ) Immature, (Ⅲ) Skin-damaged, (Ⅳ) Spotted, and (Ⅴ) Broken. Furthermore, there are over 1000 images of soybean seeds in each category. Those images of individual soybeans were classified into five categories based on the Standard of Soybean Classification (GB1352-2009) [1]. The soybean images with the seeds in physical touch were captured by an industrial camera. Subsequently, individual soybean images (227×227 pixels) were divided from the soybean images (3072×2048 pixels) using an image-processing algorithm with a segmentation accuracy of over 98%. The dataset can serve to study the classification or quality assessment of soybean seeds.

Project description:Recent years have witnessed waves of protests sweeping across countries and continents, in some cases resulting in political and governmental change. Much media attention has been focused on the increasing usage of social media to coordinate and provide instantly available reports on these protests. Here, we investigate whether it is possible to identify protest outbreaks through quantitative analysis of activity on the photo sharing site Flickr. We analyse 25 million photos uploaded to Flickr in 2013 across 244 countries and regions, and determine for each week in each country and region what proportion of the photographs are tagged with the word "protest" in 34 different languages. We find that higher proportions of "protest"-tagged photographs in a given country and region in a given week correspond to greater numbers of reports of protests in that country and region and week in the newspaper The Guardian. Our findings underline the potential value of photographs uploaded to the Internet as a source of global, cheap and rapidly available measurements of human behaviour in the real world.

Project description:Over 200 georeferenced registered rephotographic compilations of the Faroe Islands are provided in this dataset. The position of each compilation is georeferenced and thus locatable on a map. Each compilation consists of a historical and a corresponding contemporary image showing the same scene. With steady object features, these two images of the same geolocation are aligned pixel accurately. In the summer of 2022, all contemporary images were photographed by A. Schaffland, while historical images were retrieved from the National Museum of Denmark collections. Images show Faroese landscape and cultural heritage sites, focusing on relevant areas when the historical images were taken, e.g., Kirkjubøur, Tórshavn, and Saksun. Historic images date from the end of the 19th century to the middle of the 20th century. The historical images were taken by scientists, surveyors, archaeologists, and painters. All historical images are in the public domain, have no known rights, or are shared under a CC license. The contemporary images by A. Schaffland are released under CC BY-NC-SA 4.0. The dataset is organized as a GIS project. Historic images, not already georeferenced, were referenced with street view services. All historical images were added to the GIS database, containing camera position, viewing direction, etc. Each compilation can be displayed as an arrow from the camera position along the view direction on a map. Contemporary images were registered to historical images using a specialized tool. None or only a suboptimal rephotograph could be taken for some historical images. These historical images are still added to the database together with all other original images, providing additional data for improvements in rephotography methods in the upcoming years. The resulting image pairs can be used in image registration, landscape change, urban development, and cultural heritage research. Further, the database can be used for public engagement in heritage and as a benchmark for further rephotography and time-series projects.

Project description:The dataset presented in this paper consists of sentiment information extracted from image and text data of financial subreddit posts. Members of these subreddits post about their trading behavior, express their opinions, and discuss capital market trends. Their posts contain sentiment information on financial topics as well as signaling information on trading decisions. Frequently, members post screenshots of their portfolios from their mobile broker apps. We collected the posts, processed them to extract sentiment scores using various methods, and anonymized them. The dataset consists therefore not of any content from the posts or information about the author, but the processed sentiment information within the post. Further financial tickers mentioned in the posts are tracked, such that the effect of sentiment in the posts can be attributed to financial products and used in the context of financial forecasting. The posts were collected using the Reddit [2] and Pushshift APIs [3] and processed using an Amazon Web Services architecture. A fine-tuned MobileNets artificial neural network [4] was used to classify images into four distinct categories, which had been determined in a preliminary analysis. The categories included classical memes, number posts (e.g. screenshots of mobile broker portfolios), text posts (e.g. screenshots from twitter) and chart posts (e.g. other financial screenshots, such as charts). The reason for the classification of images into the four categories is that the images are so inherently different, that different extraction methods had to be applied for each category. OCR - methods [5] were used to extract text from images. Custom methods were applied to extract sentiment and other information from the resulting text. The data [1] is available on a 20-minute basis and can be used in many areas, such as financial forecasting and analyzing sentiment dynamics in social media posts.

Project description:Motivation:Elementary flux mode (EFM) analysis allows an unbiased description of metabolic networks in terms of minimal pathways (involving a minimal set of reactions). To date, the enumeration of EFMs is impracticable in genome-scale metabolic models. In a complementary approach, we introduce the concept of a flux tope (FT), involving a maximal set of reactions (with fixed directions), which allows one to study the coordination of reaction directions in metabolic networks and opens a new way for EFM enumeration. Results:A FT is a (nontrivial) subset of the flux cone specified by fixing the directions of all reversible reactions. In a consistent metabolic network (without unused reactions), every FT contains a 'maximal pathway', carrying flux in all reactions. This decomposition of the flux cone into FTs allows the enumeration of EFMs (of individual FTs) without increasing the problem dimension by reaction splitting. To develop a mathematical framework for FT analysis, we build on the concepts of sign vectors and hyperplane arrangements. Thereby, we observe that FT analysis can be applied also to flux optimization problems involving additional (inhomogeneous) linear constraints. For the enumeration of FTs, we adapt the reverse search algorithm and provide an efficient implementation. We demonstrate that (biomass-optimal) FTs can be enumerated in genome-scale metabolic models of B.cuenoti and E.coli, and we use FTs to enumerate EFMs in models of M.genitalium and B.cuenoti.
