Characterization of the complete mitochondrial genome of Hyphessobrycon herbertaxelrodi (Characiformes, Characidae) and phylogenetic studies of Characiformes.

ABSTRACT: In this study, the complete mitochondrial genome of Hyphessobrycon herbertaxelrodi is presented, and we also discussed its mitochondrial characteristics. The full length of the mitochondrial genome was 17,417 bp, including 13 protein coding genes (PCGs), 2 ribosomal RNAs (12S and 16S), 22 transfer RNA genes, 1 non-coding control region (D-loop), and 1 origin of replication on the light-strand. The total nucleotide composition of mitochondrial DNA was 29.76%A, 29.88%T, 25.35%C, 15.01%G, and AT was 59.64%. The phylogenetic tree suggested that H. herbertaxelrodi shared the most recent common ancestor with Astyanax giton, Grundulus bogotensis, Astyanax paranae, and Oligosarcus argenteus.

Project description:The Paracheirodon axelrodi is an important freshwater fish in the Amazon basin of South America, more expensive than Paracheirodon innesi. Here, we describe the complete 17,100 base pair (bp) mitochondrial genome of Paracheirodon axelrodi mohavensis. The mitogenome has a nucleotide base composition of A (29.62%), T (29.41%), G (15.39%), and C (25.62%), and encodes 13 protein subunits, 22 tRNAs, a 12S rRNA of 952 bp and 16S rRNA of 1665 bp, and a 1433 bp D-loop control region, each located in the conserved mtDNA structure typical for Characidae fishes. All protein-coding genes have initiation codons of ATG, ND1, ND2, CO2, ND3, ND4L, ND5, ND6 and Cytb ended by TAA as a stop codon, ND4 ended by AGA as a stop codon, CO1 ended by AGG as a stop codon, ATP8 and CO3 ended by TAG as a stop codon, ATP6 ended by ATT as a stop codon. This characterised mitogenome may help inform management practices for Paracheirodon axelrodi mohavensis by facilitating future studies on how allopatric populations of this imperilled species are evolving across refuge habitats.

The complete mitochondrial genome of Hemigrammus bleheri (Characiformes: Hemigrammus) and phylogenetic studies of Characiformes.

Project description:Complete mitochondrial genome of the characiform fish Hemigrammus bleheri was characterized in the present study. The whole mitogenome was 17,021 bp in size and consisted of 13 protein-coding genes (PCGs), 22 tRNAs, 2 rRNAs genes, a control region, and origin of light-strand replication. The proportion of coding sequences with a total length of 11,415 bp is 67.06%, which encodes 3805 amino acids. Similar to other Hemigrammus species, the base composition of H. bleheri was 29.30% for A, 25.26% for C, 16.36% for G, and 29.08% for T. All PCGs started with Met. ND1, ND3, ND4L, ND6, and CytB ended with TAA as the stop codon. ND2, ATP8, and ND5 ended with TAG as a stop codon, CO2, ATP6, CO3, and ND4 ended simply by T, and CO1 ended by a single AGG. The lengths of 12S ribosomal RNA and 16S ribosomal RNA were 924 bp and 1681 bp, respectively. The length of control region (D-loop) was 1308 bp, ranging from 15,714 to 17,021 bp. The complete mitochondrial genome sequence provided here would be helpful in further understanding the evolution of characiformes and conservation genetics of H. bleheri.

The complete mitochondrial genome of Nematobrycon palmeri (Characiformes:Nematobrycon) and phylogenetic studies of Characidaes.

Project description:Complete mitochondrial genome of the Characiform fish Nematobrycon palmeri was characterized in the present study. The whole mitogenome was 17,340 bp in size and the proportion of coding sequences with a total length of 11,448 bp was 66.02%, which encodes 3805 amino acids. The base composition of the genome was 30.92% for A, 23.92% for C, 14.88% for G, and 30.28% for T. All protein-coding genes were started with ATG, CO1 and ATP8 ended by AGG, TAG respectively, whereas CO2, ATP6, ND4 ended by a single T, the other PCGs commonly ended by TAA. The length of 12S and 16S ribosomal RNA was 949 bp and 1675 bp, respectively. The control region (D-loop) ranging from 15,654 bp to 17,340 bp was 1687 bp in size. It showed negative GC skew value (-0.2329) and positive AT skewness (0.0105). Phylogenetic analysis showed that N. palmeri was most closely related to Gephyrocharax atracaudatus. The complete mitochondrial genome sequence would provide a new insight into taxonomic classification, and help to draw a more complete picture of species diversity within the Characidae.

DNA barcodes of Rosy Tetras and allied species (Characiformes: Characidae: Hyphessobrycon) from the Brazilian Amazon basin.

Project description:DNA barcoding can be an effective tool for fast and accurate species-level identification based on sequencing of the mitochondrial cytochrome c oxidase subunit (COI) gene. The diversity of this fragment can be used to estimate the richness of the respective species. In this study, we explored the use of DNA barcoding in a group of ornamental freshwater fish of the genus Hyphessobrycon. We sequenced the COI from 10 species of Hyphessobrycon belonging to the "Rosy Tetra Clade" collected from the Amazon and Negro River basins and combined our results with published data. The average conspecific and congeneric Kimura 2-parameter distances were 2.3% and 19.3%, respectively. Six of the 10 species were easily distinguishable by DNA barcoding (H. bentosi, H. copelandi, H. eques, H. epicharis, H. pulchrippinis, and H. sweglesi), whereas the remaining species (H. erythrostigma, H. pyrrhonotus, H. rosaceus and H. socolofi) lacked reciprocal monophyly. Although the COI gene was not fully diagnostic, the discovery of distinct evolutionary units in certain Hyphessobrycon species under the same specific epithet as well as haplotype sharing between different species suggest that DNA barcoding is useful for species identification in this speciose genus.

Complete mitogenome of Gymnocorymbus ternetzi (Characiformes: Characidae: Gymnocorymbus) and phylogenetic implications.

Project description:Gymnocorymbus ternetzi belongs to the genus Gymnocorymbus in the family Characidae, and is mainly distributed in southern Brazil. Herein, we report the complete mitogenome of G. ternetzi using Illumina sequencing data. The mitogenome is 17,999 bp in length and contains 13 protein-coding genes, 22 transfer RNA genes, and 2 ribosomal RNA genes. Phylogenetic analysis of G. ternetzi and 18 related species within Characidae indicates that G. ternetzi clusters within the family Characidae. The data provide useful genetic information for future studies on the taxonomy, phylogeny, and evolution of Characidae species.

A new species of Hyphessobrycon (Characiformes, Characidae) from the upper Guaviare River, Orinoco River Basin, Colombia.

Project description:Hyphessobrycon klausannisp. n. is described from small drainages of the upper Guaviare River (Orinoco River Basin) in Colombia. It differs from all congeners by having a wide, conspicuous, dark lateral stripe extending from the anterior margin of the eye across the body and continued through the middle caudal-fin rays, and that covers (vertically) three or four horizontal scale rows. It also differs by having an orange-yellow stripe extending from the anterosuperior margin of the eye to the caudal peduncle above the lateral line in life. It differs from all other species of Hyphessobrycon that have a similar dark lateral stripe: H. cyanotaenia, H. loretoensis, H. melanostichos, H. nigricinctus, H. herbertaxelrodi, H. eschwartzae, H. montogoi, H. psittacus, H. metae, H. margitae, H. vanzolinii, and H. peruvianus in having only three or four pored scales in the lateral line, 21 to 24 lateral scales and six teeth in the inner premaxillary row. Hyphessobrycon klausanni differs from H. loretoensis in having seven to eight maxillary teeth (vs. three to four) and in having a longer caudal peduncle (12.4-17.0% SL vs. 4.6-8.0% SL). Additionally Hyphessobrycon klausanni can be distinguished from the other species of Hyphessobrycon with a dark lateral stripe from the Orinoco River Basin (H. metae and H. acaciae) in having two teeth in the outer premaxillary row (vs. three to four) and 10 branched pectoral-fin rays (vs. 11 to 12). It further differs from H. metae by the length of the snout (17.6-22.8% HL vs. 9.9-15.2% HL) and by the length of the caudal peduncle (12.4-17.0% SL vs. 7.3-11.8% SL).

A new species of Hyphessobrycon Durbin from northeastern Brazil: evidence from morphological data and DNA barcoding (Characiformes, Characidae).

Project description:A new species of Hyphessobrycon is described for the upper Munim and Preguiças river basins, northeastern Brazil, supported by morphological and molecular species delimitation methods. This new species belongs to the Hyphessobryconsensu stricto group, as it has the three main diagnostic character states of this assemblage: presence of a dark brown or black blotch on the dorsal fin, absence of a black midlateral stripe on its flank and the position of Weberian apparatus upward horizontal through dorsal margin of operculum. Our phylogenetic analysis also supported the allocation of the new species in this group; however, it was not possible to recover the species sister-group. Pristella maxillaris and Moenkhausia hemigrammoides were recovered as the sister-clade of the Hyphessobryconsensu stricto group.

Mitochondrial Genome Structures and Phylogenetic Analyses of Two Tropical Characidae Fishes.

Project description:The Characidae family contains the largest number of tropical fish species. Morphological similarities make species identification difficult within this family. Here, the complete mitogenomes of two Characidae fish were determined and comparatively analyzed with those of nine other Characidae fish species. The two newly sequenced complete mitogenomes are circular DNA molecules with sizes of 16,701 bp (Hyphessobrycon amandae; MT484069) and 16,710 bp (Hemigrammus erythrozonus; MT484070); both have a highly conserved structure typical of Characidae, with the start codon ATN (ATG/ATT) and stop codon TAR (TAA/TAG) or an incomplete T--/TA-. Most protein-coding genes of the 11 Characidae mitogenomes showed significant codon usage bias, and the protein-coding gene cox1 was found to be a comparatively slow-evolving gene. Phylogenetic analyses via the maximum likelihood and Bayesian inference methods confirmed that H. amandae and H. erythrozonus belong to the family Characidae. In all Characidae species studied, one genus was well supported; whereas other two genera showed marked differentiation. These findings provide a phylogenetic basis for improved classification of the family Characidae. Determining the mitogenomes of H. erythrozonus and H. amandae improves our understanding of the phylogeny and evolution of fish species.

The total nucleotide composition of mitochondrial DNA was 26.95% A, 29.99% C, 26.29% T, and 16.77% G. Twelve PCGs used the canonical ATG as their initiation codon, whereas COI gene started with an alternative start codon GTG. The mitochondrial genome of C. aureus described in this study could be a useful basis for management of this species and laid a foundation for further research involved with phylogenetic relationship within Sciaenidae.
