TRAKO: Efficient Transmission of Tractography Data for Visualization.

ABSTRACT: Fiber tracking produces large tractography datasets that are tens of gigabytes in size consisting of millions of streamlines. Such vast amounts of data require formats that allow for efficient storage, transfer, and visualization. We present TRAKO, a new data format based on the Graphics Layer Transmission Format (glTF) that enables immediate graphical and hardware-accelerated processing. We integrate a state-of-the-art compression technique for vertices, streamlines, and attached scalar and property data. We then compare TRAKO to existing tractography storage methods and provide a detailed evaluation on eight datasets. TRAKO can achieve data reductions of over 28x without loss of statistical significance when used to replicate analysis from previously published studies.

Interactive diffusion tensor tractography visualization for neurosurgical planning.

Project description:Diffusion tensor imaging (DTI) infers the trajectory and location of large white matter tracts by measuring the anisotropic diffusion of water. DTI data may then be analyzed and presented as tractography for visualization of the tracts in 3 dimensions. Despite the important information contained in tractography images, usefulness for neurosurgical planning has been limited by the inability to define which are critical structures within the mass of demonstrated fibers and to clarify their relationship to the tumor.To develop a method to allow the interactive querying of tractography data sets for surgical planning and to provide a working software package for the research community.The tool was implemented within an open source software project. Echo-planar DTI at 3 T was performed on 5 patients, followed by tensor calculation. Software was developed that allowed the placement of a dynamic seed point for local selection of fibers and for fiber display around a segmented structure, both with tunable parameters. A neurosurgeon was trained in the use of software in < 1 hour and used it to review cases.Tracts near tumor and critical structures were interactively visualized in 3 dimensions to determine spatial relationships to lesion. Tracts were selected using 3 methods: anatomical and functional magnetic resonance imaging-defined regions of interest, distance from the segmented tumor volume, and dynamic seed-point spheres.Interactive tractography successfully enabled inspection of white matter structures that were in proximity to lesions, critical structures, and functional cortical areas, allowing the surgeon to explore the relationships between them.

MMTF-An efficient file format for the transmission, visualization, and analysis of macromolecular structures.

Project description:Recent advances in experimental techniques have led to a rapid growth in complexity, size, and number of macromolecular structures that are made available through the Protein Data Bank. This creates a challenge for macromolecular visualization and analysis. Macromolecular structure files, such as PDB or PDBx/mmCIF files can be slow to transfer, parse, and hard to incorporate into third-party software tools. Here, we present a new binary and compressed data representation, the MacroMolecular Transmission Format, MMTF, as well as software implementations in several languages that have been developed around it, which address these issues. We describe the new format and its APIs and demonstrate that it is several times faster to parse, and about a quarter of the file size of the current standard format, PDBx/mmCIF. As a consequence of the new data representation, it is now possible to visualize structures with millions of atoms in a web browser, keep the whole PDB archive in memory or parse it within few minutes on average computers, which opens up a new way of thinking how to design and implement efficient algorithms in structural bioinformatics. The PDB archive is available in MMTF file format through web services and data that are updated on a weekly basis.

Fiber visualization for preoperative glioma assessment: Tractography versus local connectivity mapping.

Project description:In diffusion MRI, the advent of high angular resolution diffusion imaging (HARDI) and HARDI with compressed sensing (HARDI+CS) has led to clinically practical signal acquisition techniques which allow for the assessment of white matter architecture in routine patient studies. However, the reconstruction and visualization of fiber pathways by tractography has not yet been established as a standard methodology which can easily be applied. This is due to various algorithmic problems, such as a lack of robustness, error propagation and the necessity of fine-tuning parameters depending on the clinical question. In the framework of a clinical study of glioma patients, we compare two different whole-brain tracking methods to a local connectivity mapping approach which has recently shown promising results in an adaptation to diffusion MRI. The ability of the three methods to correctly depict fiber affection is analyzed by comparing visualization results to representations of local diffusion profiles provided by orientation distribution functions (ODFs). Our results suggest that methods beyond fiber tractography, which visualize local connectedness rather than global connectivity, should be evaluated further for pre-surgical assessment of fiber affection.

Visualization, Interaction and Tractometry: Dealing with Millions of Streamlines from Diffusion MRI Tractography.

Project description:Recently proposed tractography and connectomics approaches often require a very large number of streamlines, in the order of millions. Generating, storing and interacting with these datasets is currently quite difficult, since they require a lot of space in memory and processing time. Compression is a common approach to reduce data size. Recently such an approach has been proposed consisting in removing collinear points in the streamlines. Removing points from streamlines results in files that cannot be robustly post-processed and interacted with existing tools, which are for the most part point-based. The aim of this work is to improve visualization, interaction and tractometry algorithms to robustly handle compressed tractography datasets. Our proposed improvements are threefold: (i) An efficient loading procedure to improve visualization (reduce memory usage up to 95% for a 0.2 mm step size); (ii) interaction techniques robust to compressed tractograms; (iii) tractometry techniques robust to compressed tractograms to eliminate biased in tract-based statistics. The present work demonstrates the need of correctly handling compressed streamlines to avoid biases in future tractometry and connectomics studies.

Seeing More by Showing Less: Orientation-Dependent Transparency Rendering for Fiber Tractography Visualization.

Project description:Fiber tractography plays an important role in exploring the architectural organization of fiber trajectories, both in fundamental neuroscience and in clinical applications. With the advent of diffusion MRI (dMRI) approaches that can also model "crossing fibers", the complexity of the fiber network as reconstructed with tractography has increased tremendously. Many pathways interdigitate and overlap, which hampers an unequivocal 3D visualization of the network and impedes an efficient study of its organization. We propose a novel fiber tractography visualization approach that interactively and selectively adapts the transparency rendering of fiber trajectories as a function of their orientation to enhance the visibility of the spatial context. More specifically, pathways that are oriented (locally or globally) along a user-specified opacity axis can be made more transparent or opaque. This substantially improves the 3D visualization of the fiber network and the exploration of tissue configurations that would otherwise be largely covered by other pathways. We present examples of fiber bundle extraction and neurosurgical planning cases where the added benefit of our new visualization scheme is demonstrated over conventional fiber visualization approaches.

Multi-fiber tractography visualizations for diffusion MRI data.

Project description:In recent years, several new diffusion MRI approaches have been proposed to explore microstructural properties of the white matter, such as Q-ball imaging and spherical deconvolution-based techniques to estimate the orientation distribution function. These methods can describe the estimated diffusion profile with a higher accuracy than the more conventional second-rank diffusion tensor imaging technique. Despite many important advances, there are still inconsistent findings between different models that investigate the "crossing fibers" issue. Due to the high information content and the complex nature of the data, it becomes virtually impossible to interpret and compare results in a consistent manner. In this work, we present novel fiber tractography visualization approaches that provide a more complete picture of the microstructural architecture of fiber pathways: multi-fiber hyperstreamlines and streamribbons. By visualizing, for instance, the estimated fiber orientation distribution along the reconstructed tract in a continuous way, information of the local fiber architecture is combined with the global anatomical information derived from tractography. Facilitating the interpretation of diffusion MRI data, this approach can be useful for comparing different diffusion reconstruction techniques and may improve our understanding of the intricate white matter network.

HotSpotter: efficient visualization of driver mutations.

Project description:Driver mutations are positively selected during the evolution of cancers. The relative frequency of a particular mutation within a gene is typically used as a criterion for identifying a driver mutation. However, driver mutations may occur with relative infrequency at a particular site, but cluster within a region of the gene. When analyzing across different cancers, particular mutation sites or mutations within a particular region of the gene may be of relatively low frequency in some cancers, but still provide selective growth advantage.This paper presents a method that allows rapid and easy visualization of mutation data sets and identification of potential gene mutation hotspot sites and/or regions. As an example, we identified hotspot regions in the NFE2L2 gene that are potentially functionally relevant in endometrial cancer, but would be missed using other analyses.HotSpotter is a quick, easy-to-use visualization tool that delivers gene identities with associated mutation locations and frequencies overlaid upon a large cancer mutation reference set. This allows the user to identify potential driver mutations that are less frequent in a cancer or are localized in a hotspot region of relatively infrequent mutations.

The "Data Visualization Clinic": a library-led critique workshop for data visualization.

Project description:BackgroundThe authors' main university library and affiliated academic medical center library sought to increase library programming around data visualization, a new service area for both libraries. Additionally, our institution is home to many researchers with a strong interest in data visualization but who are generally working in isolation of one another.Case presentationThis case study describes an innovative workshop, the "Data Visualization Clinic," where members of our library's community bring in data visualization projects such as figures in papers, projects hosted online, and handouts and receive constructive feedback from a group of peers. The authors detail the process of hosting a clinic and the feedback that we received from participants.ConclusionsThe "Data Visualization Clinic" offers a viable workshop to leverage expertise of library users and build the library's reputation as a hub of data visualization services without heavy investment in infrastructure like special monitors or coding skills. That said, it faces the challenge of relying on the participation of the broader community, which is often pressed for time. The event can also serve as an opportunity for researchers who have an interest in data visualization to meet and network.

Connectivity gradients on tractography data: Pipeline and example applications.

Project description:Gray matter connectivity can be described in terms of its topographical organization, but the differential role of white matter connections underlying that organization is often unknown. In this study, we propose a method for unveiling principles of organization of both gray and white matter based on white matter connectivity as assessed using diffusion magnetic ressonance imaging (MRI) tractography with spectral embedding gradient mapping. A key feature of the proposed approach is its capacity to project the individual connectivity gradients it reveals back onto its input data in the form of projection images, allowing one to assess the contributions of specific white matter tracts to the observed gradients. We demonstrate the ability of our proposed pipeline to identify connectivity gradients in prefrontal and occipital gray matter. Finally, leveraging the use of tractography, we demonstrate that it is possible to observe gradients within the white matter bundles themselves. Together, the proposed framework presents a generalized way to assess both the topographical organization of structural brain connectivity and the anatomical features driving it.

Interactive visualization of clusters in microarray data: an efficient tool for improved metabolic analysis of E. coli.

Project description:BACKGROUND: Interpretation of comprehensive DNA microarray data sets is a challenging task for biologists and process engineers where scientific assistance of statistics and bioinformatics is essential. Interdisciplinary cooperation and concerted development of software-tools for simplified and accelerated data analysis and interpretation is the key to overcome the bottleneck in data-analysis workflows. This approach is exemplified by gcExplorer an interactive visualization toolbox based on cluster analysis. Clustering is an important tool in gene expression data analysis to find groups of co-expressed genes which can finally suggest functional pathways and interactions between genes. The visualization of gene clusters gives practitioners an understanding of the cluster structure of their data and makes it easier to interpret the cluster results. RESULTS: In this study the interactive visualization toolbox gcExplorer is applied to the interpretation of E. coli microarray data. The data sets derive from two fedbatch experiments conducted in order to investigate the impact of different induction strategies on the host metabolism and product yield. The software enables direct graphical comparison of these two experiments. The identification of potentially interesting gene candidates or functional groups is substantially accelerated and eased. CONCLUSION: It was shown that gcExplorer is a very helpful tool to gain a general overview of microarray experiments. Interesting gene expression patterns can easily be found, compared among different experiments and combined with information about gene function from publicly available databases.
