Residual plots for linear regression models with censored outcome data: A refined method for visualizing residual uncertainty.

ABSTRACT: Residual plots are a standard tool for assessing model fit. When some outcome data are censored, standard residual plots become less appropriate. Here, we develop a new procedure for producing residual plots for linear regression models where some or all of the outcome data are censored. We implement two approaches for incorporating parameter uncertainty. We illustrate our methodology by examining the model fit for an analysis of bacterial load data from a trial for chronic obstructive pulmonary disease. Simulated datasets show that the method can be used when the outcome data consist of a variety of types of censoring.

The Dantzig Selector for Censored Linear Regression Models.

Project description:The Dantzig variable selector has recently emerged as a powerful tool for fitting regularized regression models. To our knowledge, most work involving the Dantzig selector has been performed with fully-observed response variables. This paper proposes a new class of adaptive Dantzig variable selectors for linear regression models when the response variable is subject to right censoring. This is motivated by a clinical study to identify genes predictive of event-free survival in newly diagnosed multiple myeloma patients. Under some mild conditions, we establish the theoretical properties of our procedures, including consistency in model selection (i.e. the right subset model will be identified with a probability tending to 1) and the optimal efficiency of estimation (i.e. the asymptotic distribution of the estimates is the same as that when the true subset model is known a priori). The practical utility of the proposed adaptive Dantzig selectors is verified via extensive simulations. We apply our new methods to the aforementioned myeloma clinical trial and identify important predictive genes.

Empirical Likelihood for Censored Linear Regression and Variable Selection.

Project description:The linear regression model for right censored data, also known as the accelerated failure time model using the logarithm of survival time as the response variable, is a useful alternative to the Cox proportional hazards model. Empirical likelihood as a nonparametric approach has been demonstrated to have many desirable merits thanks to its robustness against model misspecification. However, the linear regression model with right censored data cannot directly benefit from the empirical likelihood for inferences mainly due to dependent elements in estimating equations of the conventional approach. In this paper, we propose an empirical likelihood approach with a new estimating equation for linear regression with right censored data. A nested coordinate algorithm with majorization is used for solving the optimization problems with nondifferentiable objective function. We show that the Wilks theorem holds for the new empirical likelihood. We also consider the variable selection problem with empirical likelihood when the number of predictors can be large. Since the new estimating equation is nondifferentiable, a quadratic approximation is applied to study the asymptotic properties of penalized empirical likelihood. We prove the oracle properties and evaluate the properties with simulated data. We apply our method to a SEER small intestine cancer dataset.

Visualizing Multiple Quantile Plots.

Project description:Multiple-quantile plots provide a powerful graphical method for comparing the distributions of two or more populations. This article develops a method of visualizing triple-quantile plots and their associated confidence tubes, thus extending the notion of a quantile-quantile (QQ) plot to three dimensions. More specifically, we consider three independent one-dimensional random samples with corresponding quantile functions Q1, Q2, and Q3. The triple-quantile (QQQ) plot is then defined as the three-dimensional curve Q(p) = (Q1(p), Q2(p), Q3(p)), where 0 < p < 1. The empirical likelihood method is used to derive simultaneous distribution-free confidence tubes for Q. We apply our method to an economic case study of strike durations and to an epidemiological study involving the comparison of cholesterol levels among three populations. These data as well as the Mathematica code for computation of the tubes are available in the online supplementary materials.

Linear Regression with a Randomly Censored Covariate: Application to an Alzheimer's Study.

Project description:The association between maternal age of onset of dementia and amyloid deposition (measured by in vivo positron emission tomography (PET) imaging) in cognitively normal older offspring is of interest. In a regression model for amyloid, special methods are required due to the random right censoring of the covariate of maternal age of onset of dementia. Prior literature has proposed methods to address the problem of censoring due to assay limit of detection, but not random censoring. We propose imputation methods and a survival regression method that do not require parametric assumptions about the distribution of the censored covariate. Existing imputation methods address missing covariates, but not right censored covariates. In simulation studies, we compare these methods to the simple, but inefficient complete case analysis, and to thresholding approaches. We apply the methods to the Alzheimer's study.

A refined method for multivariate meta-analysis and meta-regression.

Project description:Making inferences about the average treatment effect using the random effects model for meta-analysis is problematic in the common situation where there is a small number of studies. This is because estimates of the between-study variance are not precise enough to accurately apply the conventional methods for testing and deriving a confidence interval for the average effect. We have found that a refined method for univariate meta-analysis, which applies a scaling factor to the estimated effects' standard error, provides more accurate inference. We explain how to extend this method to the multivariate scenario and show that our proposal for refined multivariate meta-analysis and meta-regression can provide more accurate inferences than the more conventional approach. We explain how our proposed approach can be implemented using standard output from multivariate meta-analysis software packages and apply our methodology to two real examples.

Semiparametric inference for the scale-mixture of normal partial linear regression model with censored data.

Project description:In the censored data exploration, the classical linear regression model which assumes normally distributed random errors is perhaps one of the commonly used frameworks. However, practical studies have often criticized the classical linear regression model because of its sensitivity to departure from the normality and partial nonlinearity. This paper proposes to solve these potential issues simultaneously in the context of the partial linear regression model by assuming that the random errors follow a scale-mixture of normal (SMN) family of distributions. The postulated method allows us to model data with great flexibility, accommodating heavy tails and outliers. By implementing the B-spline approximation and using the convenient hierarchical representation of the SMN distributions, a computationally analytical EM-type algorithm is developed for obtaining maximum likelihood (ML) parameter estimates. Various simulation studies are conducted to investigate the finite sample properties, as well as the robustness of the model in dealing with the heavy tails distributed datasets. Real-world data examples are finally analyzed for illustrating the usefulness of the proposed methodology.

Quantile regression analysis of censored longitudinal data with irregular outcome-dependent follow-up.

Project description:In many observational longitudinal studies, the outcome of interest presents a skewed distribution, is subject to censoring due to detection limit or other reasons, and is observed at irregular times that may follow a outcome-dependent pattern. In this work, we consider quantile regression modeling of such longitudinal data, because quantile regression is generally robust in handling skewed and censored outcomes and is flexible to accommodate dynamic covariate-outcome relationships. Specifically, we study a longitudinal quantile regression model that specifies covariate effects on the marginal quantiles of the longitudinal outcome. Such a model is easy to interpret and can accommodate dynamic outcome profile changes over time. We propose estimation and inference procedures that can appropriately account for censoring and irregular outcome-dependent follow-up. Our proposals can be readily implemented based on existing software for quantile regression. We establish the asymptotic properties of the proposed estimator, including uniform consistency and weak convergence. Extensive simulations suggest good finite-sample performance of the new method. We also present an analysis of data from a long-term study of a population exposed to polybrominated biphenyls (PBB), which uncovers an inhomogeneous PBB elimination pattern that would not be detected by traditional longitudinal data analysis.

HIGH DIMENSIONAL CENSORED QUANTILE REGRESSION.

Project description:Censored quantile regression (CQR) has emerged as a useful regression tool for survival analysis. Some commonly used CQR methods can be characterized by stochastic integral-based estimating equations in a sequential manner across quantile levels. In this paper, we analyze CQR in a high dimensional setting where the regression functions over a continuum of quantile levels are of interest. We propose a two-step penalization procedure, which accommodates stochastic integral based estimating equations and address the challenges due to the recursive nature of the procedure. We establish the uniform convergence rates for the proposed estimators, and investigate the properties on weak convergence and variable selection. We conduct numerical studies to confirm our theoretical findings and illustrate the practical utility of our proposals.

Say farewell to bland regression reporting: Three forest plot variations for visualizing linear models.

Project description:Regression ranks among the most popular statistical analysis methods across many research areas, including psychology. Typically, regression coefficients are displayed in tables. While this mode of presentation is information-dense, extensive tables can be cumbersome to read and difficult to interpret. Here, we introduce three novel visualizations for reporting regression results. Our methods allow researchers to arrange large numbers of regression models in a single plot. Using regression results from real-world as well as simulated data, we demonstrate the transformations which are necessary to produce the required data structure and how to subsequently plot the results. The proposed methods provide visually appealing ways to report regression results efficiently and intuitively. Potential applications range from visual screening in the model selection stage to formal reporting in research papers. The procedure is fully reproducible using the provided code and can be executed via free-of-charge, open-source software routines in R.

Visualizing Europe's demographic scars with coplots and contour plots.

Project description:We present two enhancements to existing methods for visualizing vital statistics data. Data from the Human Mortality Database were used and vital statistics from England and Wales are used for illustration. The simpler of these methods involves coplotting mean age of death with its variance, and the more complex of these methods is to present data as a contour plot. The coplot method shows the effect of the 20th century's epidemiological transitions. The contour plot method allows more complex and subtle age, period and cohort effects to be seen. The contour plot shows the effects of broad improvements in public health over the 20th century, including vast reductions in rates of childhood mortality, reduced baseline mortality risks during adulthood and the postponement of higher mortality risks to older ages. They also show the effects of the two world wars and the 1918 influenza pandemic on men of fighting age, women and children. The contour plots also show a cohort effect for people born around 1918, suggesting a possible epigenetic effect of parental exposure to the pandemic which shortened the cohort's lifespan and which has so far received little attention. Although this article focuses on data from England and Wales, the associated online appendices contain equivalent visualizations for almost 50 series of data available on the Human Mortality Database. We expect that further analyses of these visualizations will reveal further insights into global public health.
