Re-instatement of Sorbus harrowiana (Rosaceae), based on morphometric analysis.

ABSTRACT: Sorbus harrowiana (?Pyrus harrowiana), previously considered a synonym of Sorbus insignis (?Pyrus insignis) in the Flora of China, is re-instated here and shown to be distinct from S. insignis, based on morphometric analysis, coupled with herbarium and field investigation. We also present for the first-time full descriptions, distributional records and notes for S. harrowiana and S. insignis.

The complete chloroplast genome sequence of Sorbus amabilis (Rosaceae).

Project description:Sorbus amabilis Cheng ex Yü, a small excellent ornamental tree species, is only distributed in Eastern China. In this study, we assembled and annotated the complete chloroplast (cp) genome of the species using the next-generation sequencing for the first time. The cp genome was 160,006 bp in size, consisting of two copies of invert repeat (IR) regions of 26,405 bp, one large single-copy (LSC) region of 87,870bp, and one small single-copy (SSC) region of 19,326 bp. The overall GC content of the genome was 36.55%. The genome was predicted to contain 128 genes, including 88 protein-coding genes, 37 tRNA genes, and eight rRNA genes. Phylogenetic analysis of 25 chloroplast genomes in Rosaceae indicated that S. amabilis is most closely related to S. commixta. These findings may provide useful information to the phylogeny of the genus Sorbus.

Cytotype diversity in the Sorbus complex (Rosaceae) in Britain: sorting out the puzzle.

Project description:Background and aimsLarge-scale ploidy surveys using flow cytometry have become an essential tool to study plant genome dynamics and to gain insight into the mechanisms and genetic barriers framing ploidy diversity. As an ideal complement to traditional techniques such as chromosome counting, the analysis of cytotype diversity in plant systems such as Sorbus provides primary investigation into the potential patterns and evolutionary implications of hybrid speciation.MethodsPloidy was assessed by means of relative nuclear DNA content using propidium iodide flow cytometry in 474 Sorbus samples collected from 65 populations in southern Wales and South-West England. Statistical tests were applied to evaluate the utility of this technique to confidently discriminate ploidy in the genus.Key resultsFlow cytometric profiles revealed the presence of four cytotypes (2x, 3x, 4x and 5x), confirming in many cases chromosome counts previously reported and demonstrating cytotype heterogeneity within specific Sorbus aggregates. Diploid cytotypes were restricted to the potential parental species and homoploid hybrids. Most of the samples processed were polyploid. The occurrence of the pentaploid cytotype had previously only been reported from a single specimen; it is now confirmed for two taxa occurring at different sites.ConclusionsFlow cytometry results obtained have proved useful in shedding light on the taxonomy of several controversial taxa and in confirming the presence of cytoypes which occur at very low frequencies. Notably, the coexistence of several cytotypes in Sorbus populations has probably been facilitated by the overlapping distribution of many of the species studied, which might also explain the high incidence of potential hybrid apomictic polyploids. These results will provide a solid baseline for molecular research aiming to better understand the genetic pathways controlling the formation and establishment of polyploid Sorbus.

Project description:Sorbus gongshanensis sp. nov., a new species from the Hengduan Mountains China, is described and illustrated. It is similar to S. kurzii from China (Yunnan & Xizang), Nepal, and Sikkim in the size of the leaflets, glabrous veins, persistent (sometimes) herbaceous stipules and reddish brown villous inflorescences and red fruits, but differs in its serrate leaflet margins toothed in the distal half or often almost to their base, reddish brown villous to glabrous hypanthium and reddish brown villous infructescences, among other characteristics.

The complete chloroplast genome of a Chinese endemic ornamental plant Sorbus unguiculata Koehne (Rosaceae).

Project description:Sorbus unguiculata is a pinnate-leaved deciduous shrub growing in mixed forests in Sichuan province, China. It is one of the least known species in the genus with high ornamental value. In this study, we firstly assembled and annotated the complete chloroplast genome of the species using the next-generation sequencing method. The results showed that the chloroplast genome size is 159,900?bp, comprising of a large single-copy (LSC) region of 87,888?bp, a small single-copy (SSC) region of 19,256?bp, and a pair of IR regions of 26,378?bp. The whole cp genome predicted 109 genes in total, including 76 protein-coding genes, 29 tRNAs, and 4 tRNAs. The overall GC content of the chloroplast genome is 36.6%. The phylogenetic relationship exhibited that S. unguiculata is closely clustered with S. helenae in Sorbus.

Chloroplast genome features and phylogenomic placement of Sorbus hupehensis var. paucijuga (Rosaceae).

Project description:The complete chloroplast genome of Sorbus hupehensis var. paucijuga was sequenced with Illumina HiSeq 2000 platform. It was a typical quadruple structure as other plants of Sorbus with 160,050 bp in length, including a large single-copy (LSC: 87,905 bp) region and a small single-copy (SSC: 19,325 bp) which were separated by a pair of inverted repeats (IRa, b: 26,410 bp) region. The overall GC content is 36.5%. A total of 130 genes was annotated which contained 85 protein-coding genes including the Trans splicing gene of rps12, 37 tRNA genes, and 8 rRNA genes. ML phylogenetic analysis compared with 7 expressed chloroplast genomes of Rosaceae revealed that S. hupehensis var. paucijuga was a sister to other Sorbus species. Six species of Sorbus were divided into two groups, the species of group one is distributed in Asia and the species of group two distributed in Europe. Among group one, S. hupehensis var. paucijuga had the closest genetic relationship with S. ulleungensis which is a New Endemic Species on Ulleung Island of Korea, and followed by S. setschwanensis which is only distributed in Sichuan and Guizhou of China. Sorbus hupehensis var. paucijuga has a relatively close relationship with the other three species of Sorbus in the group two. And, it has a relatively distant from other genera of Prunus mongolica and Rosa rugosa.

Project description:Sorbus insignis (Hook. f.) Hedl., belonging to S. sect. Multijugae Yu is an epiphytic shrub. Its phylogenetic position is still poorly understood. In this study, we assembled its complete chloroplast genome from whole-genome high-throughput sequencing data. The chloroplast genome was 159, 993 bp in length, with a large single-copy (LSC) region of 87, 932 bp, a small single-copy (SSC) region of 19, 255 bp, separated by two inverted repeat (IR) regions of 26, 403 bp each. It was predicted to contain a total of 132 genes, with an overall GC content of 36.56%. Phylogenetic analysis suggested S. insignis belongs to S. L. sensu stricto and closest to S. prattii Koehne among the published chloroplast genome.

Developmental patterns of the invasive bramble (Rubus alceifolius Poiret, Rosaceae) in Reunion island: an architectural and morphometric analysis.

Project description:The aim of this study was to identify the developmental stages of Rubus alceifolius and to determine one or more characteristic morphological markers for each stage. The developmental reconstitution method used involved a detailed description of many individuals throughout the different stages of growth, from germination to the development of an adult shoot capable of fruiting. Results revealed that R. alceifolius passes through five developmental stages that can be distinguished by changes in several morphological markers such as internode length and diameter, pith diameter and plant shape. This analysis indicated that R. alceifolius has a heteroblastic developmental pattern, midway between that of a bush and a liana. Moreover, results showed that this species taps environmental resources early in its development, i.e. foliarization is high (the foliar component overrides the caulinary component) and an autotrophic stage is rapidly reached, whereas it 'explores' the environment during the adult stage, i.e. axialization is substantial (the caulinary component overrides the foliar component) and autotrophy occurs at a later stage. The morphological markers identified could benefit land-use managers attempting to control this species before it reaches its optimum developmental stage.

Genetic Diversity and Structure of Rear Edge Populations of Sorbus aucuparia (Rosaceae) in the Hyrcanian Forest.

Project description:Sorbus aucuparia (Rosaceae) is a small tree species widely distributed in Eurasia. The Hyrcanian forest is the southernmost distribution limit of this species. Severe habitat degradation and inadequate human interventions have endangered the long-term survival of this species in this region, and it is necessary to develop and apply appropriate management methods to prevent the loss of its genetic diversity. In this study, we used 10 SSR markers in order to evaluate the genetic diversity of this taxon. Leaf samples were collected from five known populations of S. aucuparia throughout its distribution area in the Hyrcanian forest. Expected heterozygosity ranged from 0.61 (ASH) to 0.73, and according to the M-ratio, all populations showed a significant reduction in effective population size, indicating a genetic bottleneck. Global FST was not statistically significant and attained the same values with and without excluding null alleles (ENA) correction (FST = 0.12). Bayesian analysis performed with STRUCTURE defined two genetic clusters among the five known populations, while the results of discriminant analysis of principal components (DAPC) identified three distinct groups. The average proportion of migrants was 22. In general, the gene flow was asymmetrical, with the biggest differences between immigration and emigration in Barzekoh and Asbehriseh. The Mantel test showed that there was no significant correlation between genetic distance (FST) and geographic distance in S. aucuparia. The best pathway for theoretical gene flow is located across the coast of the Caspian Sea and significant spatial autocorrelation was observed in only one population. In order to reduce the extinction risk of very small and scattered populations of S. aucuparia in the Hyrcanian forest, it is very important to establish and/or enhance the connectivity through habitat restoration or genetic exchange.

Isolation and characterization of microsatellite loci in Sorbus porrigentiformis and cross-amplification in S. aria and S. rupicola (Rosaceae).

Project description:PREMISE OF THE STUDY:Southwestern Britain is an emblematic hotspot of polyploid diversity of whitebeams (Sorbus aria agg.; Rosaceae) with ca. 30 polyploid endemic species. The tetraploid S. porrigentiformis is postulated as one of the parents of most of these endemics, along with the sexual diploid S. aria s. str. and the tetraploid S. rupicola. METHODS AND RESULTS:We isolated 16 nuclear microsatellite loci from S. porrigentiformis and characterized them on 45 trees representing the three putative parental species. Eleven loci were polymorphic, and eight of them exhibited species-specific alleles. Allele numbers ranged from one to 11, and observed heterozygosity ranged from 0.40 to 1.00. The intraspecific levels of variation were very low, in agreement with the facultative apomictic reproduction hypothesized for this species. CONCLUSIONS:The species-specific alleles will be useful for tracing the origin of the narrowly distributed Sorbus taxa. In addition, the assessment of diversity levels will help design a conservation strategy for the polyploid complex.

The plastome sequence of Ulleung Rowan, Sorbus ulleungensis (Rosaceae), a new endemic species on Ulleung Island, Korea.

Project description:The complete chloroplast genome sequence of Sorbus ulleungensis, a recently described endemic species to Ulleung Island of Korea, was determined. The genome size was 159,632 bp in length with 36.5% GC content. It included a pair of inverted repeats (IRa and IRb) of 26,402 bp, which were separated by small single copy (SSC: 18,824 bp) and large single copy (LSC: 88,003 bp) regions. The cp genome contained 111 genes, including 78 protein coding genes, 29 tRNA genes, and four rRNA genes. Phylogenetic analysis of the combined 78 protein coding genes and four rRNA genes showed that S. ulleungensis was most closely related to Pyrus pyrifolia.
