The complete plastome of Nannoglottis ravida, an extremely endangered species in the Qinghai-Tibet Plateau.

ABSTRACT: Nannoglottis ravida is an extremely endangered species in the Qinghai-Tibet Plateau. Based on the second-generation high-throughput genome sequencing, we assembled the plastome of this species. The length of the total plastome is 152,324 bp with a typical quadripartite structure including a large single-copy region of 83,708 bp, a small single-copy region of 29,882 bp and two reverse repeat regions of 19,367 bp respectively. A total of 131 genes were annotated including 85 protein-coding genes (PCG), 36 tRNA genes, 8 rRNA genes and 2 pseudogenes. The constructed phylogenetic tree with other species of two tribes Senecioneae and Astereae based on plastomes suggests that N. ravida has a close relationship with the Astereae, but diverged early from this tribe.

Plant Resource Availability of Medicinal Fritillaria Species in Traditional Producing Regions in Qinghai-Tibet Plateau.

Project description:The genus Fritillaria (Liliaceae) comprises of ~140 species of bulbous perennials, which are distributed in the temperate zone of the Northern Hemisphere. Fritillaria species have attracted much attention because of their commercial value, partly as ornamental plants but principally as a source of material for use in traditional medicine. The use of Fritillaria extracts is well established in some countries in Eastern Europe (e.g., Turkey), and Asia (e.g., China, Japan). In traditional Chinese medicine, the medicinal Fritillaria species is called Bulbus Fritillariae Cirrhosae (BFC), which has been used as a traditional medicine for thousands of years. However, to the best of our knowledge, there are no reports on resource investigation of plants of BFC in the last ten years. In this study, we chose 32 traditional producing regions in Qinghai-Tibet Plateau to perform an investigation on resource availability of BFC. In five sites we did not find any plants of BFC. Results show that the average number of the plants of BFC per quadrat in 26 sites was less than 7, and the average resource density was <22 mg/m2. Habitat types and plant morphology of BFC plants were recorded. Our investigation shows that the area for artificial cultivation of BFC is larger than 400 hm2 and productivity was higher than 180 t. In addition, the total alkaloid contents of samples from cultivated bases and plantations are higher than that from wild fields. This study suggests that the wild populations of BFC are still at the risk of depletion. Artificial cultivation of BFC might be an important way to resolve the current contradiction between resource protection and resource utilization. In addition, identifying the closest European relatives of the Fritillaria species used in traditional medicine may resolve this contradiction.

Plastome and phylogenetic relationship of the woody buckwheat Fagopyrum tibeticum in the Qinghai-Tibet Plateau.

Project description:The phylogenetic position of the monotypic woody Parapteropyrum (Polygonaceae) remains controversial. Parapteropyrum has been thought to be closely related to the woody genera of the tribe Atraphaxideae, although some evidence indicates that it nests within the herbal buckwheat genus Fagopyrum of tribe Polygoneae. In this study, we used plastome data to determine the phylogenetic position of Parapteropyrum (Fagopyrum) tibeticum. Different reference species were used to assemble plastomes of three species currently placed in the tribe Ataphaxideae: Parapteropyrum (Fagopyrum) tibeticum, Atraphaxis bracteata and Calligonum ebinuricum. Once assembled, plastomes were characterized and compared to plastomes of 12 species across the family Polygonaceae. Phylogenetic analyses of Polygonaceae were performed using whole plastome, all plastome genes, and single-copy genes. Plastomes assembled using different reference plastomes did not differ; however, annotations showed small variation. Plastomes of Parapteropyrum (Fagopyrum) tibeticum, A. bracteata and C. ebinuricum have the typical quadripartite structure with lengths between 159,265 bp and 164,270 bp, and a total number of plastome genes of about 130. Plastome microsatellites (SSR) ranged in number from 48 to 77. Maximum Likelihood and Bayesian analyses of three plastome data sets consistently nested Parapteropyrum within the genus Fagopyrum. Furthermore, our analyses indicated that sampled woody genera of the family Polygonaceae are polyphyletic. Our study provides strong evidence that the woody Parapteropyrum tibeticum, which is distantly related to woody genera sampled here, should be taxonomically placed under Fagopyrum as Fagopyrum tibeticum.

Completed plastome sequence of Sophora moorcroftiana, an endemic shrub to the Qinghai-Tibet Plateau, China.

Project description:Sophora moorcroftiana, an endemic Fabaceae species occurred in the Qinghai-Tibet plateau, China, has important economic value in local. Its completed plastome sequence is 148,930 bp in size, and comprises a pair of inverted repeat (IR) regions of 23,787 bp each, a large single-copy region of 83,342 bp and a small single-copy region of 18,014 bp. The GC content of the plastome was 30.2%. A total of 124 genes were identified, comprising 80 protein-coding genes, 36 tRNA genes and eight rRNA genes. There are 94 unique genes, with 15 genes duplicated in the IR regions. Phylogenetic tree shows that plastome of S. moorcroftiana is most related to that of S. alopecuroides. This plastome would be helpful for the study of molecular mechanism of photosynthesis, sustainable conservation, genetic improvement of S. moorcroftiana.

Ptilagrostis contracta (Stipeae, Poaceae), a New Species Endemic to Qinghai-Tibet Plateau.

Project description:A new species, Ptilagrostis contracta, endemic to Qinghai-Tibet Plateau is described and illustrated. It is distinguished from other species in Ptilagrostis by having contracted panicles, 1-geniculate awns with hairy columns and scabrous bristles and evenly pubescent lemmas. Evidence from lemma epidermal pattern, cytology and molecular phylogenetic analyses based on the nuclear ITS sequence data confirm its systematic position in Ptilagrostis.

Expansion of Cyclophyllidea Biodiversity in Rodents of Qinghai-Tibet Plateau and the "Out of Qinghai-Tibet Plateau" Hypothesis of Cyclophyllideans.

Project description:The Cyclophyllidea comprises the most species-rich order of tapeworms (Platyhelminthes, Cestoda) and includes species with some of the most severe health impact on wildlife, livestock, and humans. We collected seven Cyclophyllidea specimens from rodents in Qinghai-Tibet Plateau (QTP) and its surrounding mountain systems, of which four specimens in QTP were unsequenced, representing "putative new species." Their complete mitochondrial (mt) genomes were sequenced and annotated. Phylogenetic reconstruction of partial 28S rDNA, cox1 and nad1 datasets provided high bootstrap frequency support for the categorization of three "putative new species," assigning each, respectively, to the genera Mesocestoides, Paranoplocephala, and Mosgovoyia, and revealing that some species and families in these three datasets, which contain 291 species from nine families, may require taxonomic revision. The partial 18S rDNA phylogeny of 29 species from Taeniidae provided high bootstrap frequency support for the categorization of the "putative new species" in the genus Hydatigera. Combined with the current investigation, the other three known Taeniidae species found in this study were Taenia caixuepengi, T. crassiceps, and Versteria mustelae and may be widely distributed in western China. Estimates of divergence time based on cox1 + nad1 fragment and mt protein-coding genes (PCGs) showed that the differentiation rate of Cyclophyllidea species was strongly associated with the rate of change in the biogeographic scenarios, likely caused by the uplift of the QTP; i.e., species differentiation of Cyclophyllidea might be driven by host-parasite co-evolution caused by the uplift of QTP. We propose an "out of QTP" hypothesis for the radiation of these cyclophyllidean tapeworms.

Evolutionary history of two rare endemic conifer species from the eastern Qinghai-Tibet Plateau.

Project description:Background and aimsUnderstanding the population genetics and evolutionary history of endangered species is urgently needed in an era of accelerated biodiversity loss. This knowledge is most important for regions with high endemism that are ecologically vulnerable, such as the Qinghai-Tibet Plateau (QTP).MethodsThe genetic variation of 84 juniper trees from six populations of Juniperus microsperma and one population of Juniperus erectopatens, two narrow-endemic junipers from the QTP that are sister to each other, was surveyed using RNA-sequencing data. Coalescent-based analyses were used to test speciation, migration and demographic scenarios. Furthermore, positively selected and climate-associated genes were identified, and the genetic load was assessed for both species.Key resultsAnalyses of 149 052 single nucleotide polymorphisms showed that the two species are well differentiated and monophyletic. They diverged around the late Pliocene, but interspecific gene flow continued until the Last Glacial Maximum. Demographic reconstruction by Stairway Plot detected two severe bottlenecks for J. microsperma but only one for J. erectopatens. The identified positively selected genes and climate-associated genes revealed habitat adaptation of the two species. Furthermore, although J. microsperma had a much wider geographical distribution than J. erectopatens, the former possesses lower genetic diversity and a higher genetic load than the latter.ConclusionsThis study sheds light on the evolution of two endemic juniper species from the QTP and their responses to Quaternary climate fluctuations. Our findings emphasize the importance of speciation and demographic history reconstructions in understanding the current distribution pattern and genetic diversity of threatened species in mountainous regions.

Cryptic divergence in and evolutionary dynamics of endangered hybrid Picea brachytyla sensu stricto in the Qinghai-Tibet Plateau.

Project description:BackgroundThe visual similarities observed across various plant groups often conceal underlying genetic distinctions. This occurrence, known as cryptic diversity, underscores the key importance of identifying and understanding cryptic intraspecific evolutionary lineages in evolutionary ecology and conservation biology.ResultsIn this study, we conducted transcriptome analysis of 81 individuals from 18 natural populations of a northern lineage of Picea brachytyla sensu stricto that is endemic to the Qinghai-Tibet Plateau. Our analysis revealed the presence of two distinct local lineages, emerging approximately 444.8 thousand years ago (kya), within this endangered species. The divergence event aligns well with the geographic and climatic oscillations that occurred across the distributional range during the Mid-Pleistocene epoch. Additionally, we identified numerous environmentally correlated gene variants, as well as many other genes showing signals of positive selection across the genome. These factors likely contributed to the persistence and adaptation of the two distinct local lineages.ConclusionsOur findings shed light on the highly dynamic evolutionary processes underlying the remarkably similar phenotypes of the two lineages of this endangered species. Importantly, these results enhance our understanding of the evolutionary past for this and for other endangered species with similar histories, and also provide guidance for the development of conservation plans.

Protecting rare and endangered species under climate change on the Qinghai Plateau, China.

Project description:Climate change-induced species range shift may pose severe challenges to species conservation. The Qinghai-Tibet Plateau is the highest and biggest plateau, and also one of the most sensitive areas to global warming in the world, which provides important shelters for a unique assemblage of species. Here, ecological niche-based model was employed to project the potential distributions of 59 key rare and endangered species under three climate change scenarios (RCP2.6, RCP4.5 and RCP8.5) in Qinghai Province. I assessed the potential impacts of climate change on these key species (habitats, species richness and turnover) and effectiveness of nature reserves (NRs) in protecting these species. The results revealed that that climate change would shrink the geographic ranges of about a third studied species and expand the habitats for two thirds of these species, which would thus alter the conservation value of some local areas and conservation effectiveness of some NRs in Qinghai Province. Some regions require special attention as they are expected to experience significant changes in species turnover, species richness or newly colonized species in the future, including Haidong, Haibei and Haixi junctions, the southwestern Yushu, Qinghai Nuomuhong Provincial NR, Qinghai Qaidam and Haloxylon Forest NR. The Haidong and the eastern part of Haibei, are projected to have high species richness and conservation value in both current and future, but they are currently not protected, and thus require extra protection in the future. The results could provide the first basis on the high latitude region to formulate biodiversity conservation strategies on climate change adaptation.

The evolution of ancestral and species-specific adaptations in snowfinches at the Qinghai-Tibet Plateau.

Project description:Species in a shared environment tend to evolve similar adaptations under the influence of their phylogenetic context. Using snowfinches, a monophyletic group of passerine birds (Passeridae), we study the relative roles of ancestral and species-specific adaptations to an extreme high-elevation environment, the Qinghai-Tibet Plateau. Our ancestral trait reconstruction shows that the ancestral snowfinch occupied high elevations and had a larger body mass than most nonsnowfinches in Passeridae. Subsequently, this phenotypic adaptation diversified in the descendant species. By comparing high-quality genomes from representatives of the three phylogenetic lineages, we find that about 95% of genes under positive selection in the descendant species are different from those in the ancestor. Consistently, the biological functions enriched for these species differ from those of their ancestor to various degrees (semantic similarity values ranging from 0.27 to 0.5), suggesting that the three descendant species have evolved divergently from the initial adaptation in their common ancestor. Using a functional assay to a highly selective gene, DTL, we demonstrate that the nonsynonymous substitutions in the ancestor and descendant species have improved the repair capacity of ultraviolet-induced DNA damage. The repair kinetics of the DTL gene shows a twofold to fourfold variation across the ancestor and the descendants. Collectively, this study reveals an exceptional case of adaptive evolution to high-elevation environments, an evolutionary process with an initial adaptation in the common ancestor followed by adaptive diversification of the descendant species.
