The complete mitochondrial genome of Ilyonectria sp. (Hypocreales: Hypocreomycetidae).

ABSTRACT: In the present study, we presented the complete mitochondrial genome (mitogenome) of Ilyonectria sp. The complete mitogenome of Ilypnectria sp. was composed of circular DNA molecules, with a total length of 34, 584?bp. The base composition of this mitogenome is as follows: A (35.31%), T (35.92%), G (15.93%), and C (12.83%). The mitogenome contains 18 protein-coding genes, 2 ribosomal RNA genes (rRNA), and 25 transfer RNA (tRNA) genes. The taxonomic status of the Ilyonectria sp. mitogenome exhibits a closest relationship with Ilyonectria destructans.

The complete mitochondrial genome of Cladobotryum mycophilum (Hypocreales: Sordariomycetes).

Project description:Cladobotryum mycophilum is the causal agent of cobweb disease in many important mushroom crops. In this study, we report the complete mitochondrial genome of C. mycophilum for the first time. The genome is 78,729 bp long and comprises 52 protein-coding genes (PCGs), 2 ribosomal RNA genes (rRNA), and 26 transfer RNA (tRNA) genes. The nucleotide composition of C. mycophilum mitochondrial genome is as follows: A (38.06%), T (34.68%), C (12.19%), and G (15.07%). Phylogenetic analysis revealed that C. mycophilum had a close relationship with Cladobotryum varium from Hypocreaceae. This study provided a basis for studies of the mitochondrial evolution of Hypocreaceae.

The complete mitochondrial genome of Beauveria lii (Hypocreales: Cordycipitaceae).

Project description:The mitochondrial genome of Beauveria lii, strain RCEF500, was sequenced on the NovaSeq 6000 and the Nanopore Sequencer, and annotated. The genome is 59,014 bp in length, encoding 15 conserved protein-coding genes (PCGs), 2 rRNA genes and 23 tRNA genes. The nucleotide composition of Beauveria lii mitochondrial genome was 38.23% of A, 35.81% of T, 11.61% of C, 14.36% of G, 25.97% of G + C content. Phylogenetic analysis confirmed B. lii as a member of Beauveria (Cordycipitaceae). The mitochondrial genome of B. lii will contribute to the understanding of phylogeny and evolution of the genus and family.

Characterization and phylogenetic analysis of the complete mitochondrial genome of the pathogenic fungus Ilyonectria destructans.

Project description:Ilyonectria destructans is a pathogenic fungus causing root rot and other symptoms on trees and many crops. This paper analyses the mitochondrial genome of I. destructans and compares it with other published Nectriaceae mitogenomes. The I. destructans mitogenome appears as a circular DNA molecule of 42,895 bp and an overall GC content of 28.23%. It contains 28 protein-coding genes (15 core protein genes and 13 free-standing ORFs), two rRNAs and 27 tRNAs. The gene content and order were found to be conserved in the mitogenome of I. destructans and other Nectriaceae, although the genome size varies because of the variation in the number and length of intergenic regions and introns. For most core protein-coding genes in Nectriaceae species, Ka/Ks < 1 indicates purifying selection. Among some Nectriaceae representatives, only the rps3 gene was found under positive selection. Phylogenetic analyses based on nucleotide sequences of 15 protein-coding genes divided 45 Hypocreales species into six major clades matching the families Bionectriaceae, Cordycipitaceae, Clavicipitaceae, Ophiocordycipitaceae, Hypocreaceae and Nectriaceae. I. destructans appeared as a sister species to unidentified Ilyonectia sp., closely related to C. ilicicola, N. cinnabarina and a clad of ten Fusarium species and G. moniliformis. The complete mitogenome of I. destructans reported in the current paper will facilitate the study of epidemiology, biology, genetic diversity of the species and the evolution of family Nectriace and the Hypocreales order.

It has a total length of 47, 74?bp, and the base composition of the mitogenome is as follows: A (34.1%), T (33.5%), C (14.7%), and G (17.7%). The mitogenome contains 23 protein-coding genes, 1 ribosomal RNA (rRNA), and 26 transfer RNA (tRNA) genes, all coded on the same strand of DNA. The gene order is identical to that of the other Fusarium mitogenomes. The taxonomic status of the Fusarium sp. mitogenome exhibits a closest relationship with F. oxysporum, but varied in the structure of mitochondrial genome.

The complete mitochondrial genome of the important mycoparasite Clonostachys rosea (Hypocreales, Ascomycota).

Project description:The complete nucleotide sequence of mitochondrial genome of the important mycoparasitic fungus Clonostachys rosea was determined using the next-generation sequencing technology. The circular molecule is 40,921 bp long with a GC content of 27.90%. Gene prediction revealed 42 genes encoding 15 conserved proteins, 25 tRNAs, the large and small ribosomal RNAs. All genes are located on the same strand. It is found to be similar to the previously sequenced mitochondrial genomes of Acremonium chrysogenum and Nectria cinnabarina. The differences lie in the copy number of trnG-UCC and locations of trnN-GUU and cox2. The phylogenetic analysis confirmed C. rosea as a sister taxon of A. chrysogenumin (Bionectriaceae). The mitochondrial genome of C. rosea will contribute to the understanding of phylogeny and evolution of Hypocreales.

Complete genome sequence of a novel alternavirus infecting the fungus Ilyonectria crassa.

Project description:A novel dsRNA mycovirus named Ilyonectria crassa alternavirus 1 (IcAV1) was found in Ilyonectria crassa isolate NW-FVA 1829. The fungus was isolated from an ash (Fraxinus excelsior L.) necrotic trunk disc infected with Hymenoscyphus fraxineus [(T. Kowalski) Baral, Queloz, Hosoya] causing ash dieback. The complete genome of IcAV1 is composed of three segments, each containing a single ORF on the positive-sense RNA. The extreme 5' UTRs of dsRNA 1 (3604 bp), dsRNA 2 (2547 bp), and dsRNA 3 (2518 bp) share a conserved hexadecamer sequence (5'-GGCTGTGTGTTTAGTT-3') and are capped. The 3' UTRs are polyadenylated. In silico analysis showed that the viral RdRP is encoded on dsRNA 1 and the capsid-protein subunits are encoded on dsRNA 3. Maximum-likelihood analysis of the aa sequence of the viral RdRP showed that IcAV1 clusters with alternaviruses from Fusarium spp., while the type member of the proposed family "Alternaviridae", Alternaria alternata virus 1 (AaV1), formed a clade together with Stemphylium lycopersici mycovirus (SlV). The function of the protein encoded on segment 2 is unknown. Based on its genome organization and its phylogenetic position, IcAV1 is suggested to be a new member of the proposed family "Alternaviridae". This is the first report of a mycovirus infecting I. crassa.

The Complete Mitochondrial Genome of Ugyops sp. (Hemiptera: Delphacidae).

Project description:The complete mitochondrial genome (mitogenome) of Ugyops sp. (Hemiptera: Delphacidae) was sequenced, making it the first determined mitogenome from the subfamily Asiracinae, the basal clade of the family Delphacidae. The mitogenome was 15,259 bp in length with A + T content of 77.65% and contained 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs), two ribosomal RNA genes (rRNAs), and a control region. The gene order was identical with that of the ancestral insect. The nucleotide composition analysis indicated that the whole mitogenome was strongly A-skewed (0.288) and highly C-skewed (-0.270). For PCGs on the J-strand, the AT skew was positive, and the GC skew was negative. All PCGs started with canonical ATN codons, except for cox1 and nad5, which used CTG and GTG as start codon, respectively. All tRNAs could fold into typical cloverleaf secondary structures, with the exception of trnS1 (AGN), in which the dihydrouridine arm was reduced to a simple loop. The control region included a poly-T stretch downstream of the small rRNA gene (rrnS), a subregion of higher A + T content and tandemly repeated sequence near trnI. The mitogenome of Ugyops sp. could be very helpful in exploring the diversity and evolution of mitogenomes in Delphacidae.

Complete mitogenome of the biocontroller fungus Purpureocillium sp. (Ascomycota, Ophiocordycipitaceae, Hypocreales).

Project description:The strain Purpureocillium sp. UdeA0106 is an antagonist of nematodes, fungi, and garden symphylans from crops with high economic importance in Colombia (Salazar 2013; Salazar et al. 2014; Cardona et al. 2014; Gallego et al. 2014) and is being studied to be proposed as new species. It was included on the 1000 fungal genomes project to elucidate its phylogenetic relationships with other fungi. Purpureocillium's mitogenome has 23,495 bp of circular size. It contains 15 protein-coding genes without duplications (PCGs), corresponding to the 60% of its total length, 23 transfer genes (7.6% tRNA), two of them duplicated (trnR and trnM), and two ribosomal genes (17.6% rRNA) and a GC content of 28.44%. A phylogenetic tree was proposed using their 14 PCGs mitochondrial genes and was compared with other fungi of the Subphylum Pezizomycotina. Phylogenetics relationships showed UdeA0106 to be close to P. chlamydosporia and M. anisopliae forming a cluster with other fungal biocontrol agents and separated the strain of plant pathogenic fungi.

Project description:The mitochondrial genome of Silba sp. was sequenced and annotated as the first representative of family Lonchaeidae. The complete mitochondrial genome of Silba sp. is 16,008?bp totally, consisting of 13 protein-coding genes, two rRNAs, and 22 transfer RNAs, which has a similar gene structure with other published species of Diptera. The nucleotide composition biases toward A and T is 77.2% of the entirety. All PCGs start with ATN codons, except COI and ND1, and end with TAA or incomplete stop codon. Phylogenetic analyses based on 11 Diptera species supported the monophyly of superfamily Tephritoidea.
