Complete mitochondrial genome of Grey Treepie, Dendrocitta formosae (Aves: Corvidae).

ABSTRACT: We report the complete mitochondrial genome of Dendrocitta formosae. The genome is a closed circular molecule of 16,875 bp, with all genes exhibiting typical avian gene arrangement. The overall base composition of this species' mitogenome is 24.33% T, 30.49% C, 30.17% A, and 15.01% G. The A + T content is 54.50%. Phylogenetic analysis of the complete mitogenome of 12 species conducted using the neighbour-joining method and kimura 2-parameter model suggested that the mitogenome of D. formosae was the closest to that of Pyrrhocorax graculus and P. pyrrhocorax. The results could aid future studies on Dendrocitta and Pyrrhocorax molecular evolution and phylogeny.

Project description:The complete mitochondrial genome of Urocissa erythroryncha is 16930?bp in length. It was predicted to contain 13 PCGs, 22 tRNA genes, and 2 rRNA genes, and a putative control region. All of the PCGs initiated with ATG, except for MT-COX1 which began with GTG and MT-ND3 began with ATA, while stopped by three types of stop codons. Phylogenetic analysis showed that Urocissa erythroryncha and the other species of Corvidae were monophyletic group in this study. And the monophyly of the genus Pyrrhocorax was strongly supported. Moreover, our results also support a sister-group relationship between Corvidae and Muscicapidae.

Complete mitochondrial genome sequence for the Taiwan Blue Magpie Urocissa caerulea (Passeriformes: Corvidae).

Project description:Taiwan Blue Magpie (Urocissa caerulea) is endemic to Taiwan and listed as threatened species protected by law. In this study, we first determined and described the complete mitochondrial genome of Taiwan Blue Magpie. The circle genome is 16,928 bp in length, and contains 13 protein coding, 22 tRNA, two rRNA genes, and one non-coding control region (CR). The overall base composition of the mitochondrial DNA is 30.99% for A, 24.69% for T, 30.07% for C, and 14.25% for G. The percentage of G + C content is 44.32%. This work provides fundamental molecular data which will be useful for evolution and phylogeny studies on Corvidae in the future.

Sequencing of the complete mitochondrial genome of the common raven Corvus corax (Aves: Corvidae) confirms mitogenome-wide deep lineages and a paraphyletic relationship with the Chihuahuan raven C. cryptoleucus.

Project description:Previous studies based on single mitochondrial markers have shown that the common raven (Corvus corax) consists of two highly diverged lineages that are hypothesised to have undergone speciation reversal upon secondary contact. Furthermore, common ravens are paraphyletic with respect to the Chihuahuan raven (C. cryptoleucus) based on mitochondrial DNA (mtDNA). Here we explore the causes of mtDNA paraphyly by sequencing whole mitochondrial genomes of 12 common ravens from across the Northern Hemisphere, in addition to three Chihuahuan ravens and one closely related brown-necked raven (C. ruficollis) using a long-range PCR protocol. Our raven mitogenomes ranged between 16925-16928 bp in length. GC content varied from 43.3% to 43.8% and the 13 protein coding genes, two rRNAs and 22 tRNAs followed a standard avian mitochondrial arrangement. The overall divergence between the two common raven clades was 3% (range 0.3-5.8% in 16 regions including the protein coding genes, rRNAs and the control region). Phylogenies constructed from whole mitogenomes recovered the previously found mitochondrial sister relationship between the common raven California clade and the Chihuahuan raven (overall divergence 1.1%), which strengthens the hypothesis that mtDNA paraphyly in the common raven results from speciation reversal of previously distinct Holarctic and California lineages.

Complete mitochondrial genome of the Ruff, Calidris pugnax (Aves, Scolopacidae).

Project description:This paper reports the mitochondrial genome of Calidris pugnax, which is a closed circular molecule of 16,902 bp. The overall base composition of this species is 25.2% T, 30.6% C, 32.0% A, and 12.2% G, with an A + T content of 55.2%. The structure of the mitogenome is a typical vertebrate mitochondrial gene arrangement. Phylogenetic analysis of complete mitochondrial genome concatenated sequences from 13 species from 6 genera was conducted using the maximum-likelihood (ML) model. The topology demonstrated that the mitogenome of this species was genetically closest to that of Calidris tenuirostris. Calidris pugnax mitogenome can contribute to our understanding of the phylogeny and evolution of this species.

Complete mitochondrial genome of the spotted nutcracker Nucifraga caryocatactes (Passeriformes: Corvidae) from Shan'xi Province, China.

Project description:We determined the whole mtDNA genome of the Spotted Nutcracker (Nucifraga caryocatactes) in Tianlong Mountain, Shan'xi Province, China. The complete mitochondrial genome is 16,914 bp in length and consists of 13 protein-coding genes (PCGS), 22 tRNA genes, 2 rRNA genes, and 1 control region (D-loops). The nucleotide composition is 25.08% A, 25.08% T, 24.75% G, and 25.08% C. The result of phylogenetic analysis showed that there was close genetic relationship between N. caryocatactes and N. columbiana. It is expected that the complete mitochondrial genome presented here will contribute to the analysis of species distribution.

Sequencing and phylogenetic analysis of the Pyrgilauda ruficollis (Aves, Passeridae) complete mitochondrial genome.

Project description:In this study, both long PCR and conserved primers walking sequencing methods were used to determine the complete sequence of the of Pyrgilauda ruficollis mitochondrial genome (KC836121). The results showed that the complete mitochondrial genome of P. ruficollis is 1 6909 bp in length with 55.0% A+T content, harboring the typical 37 genes. The mitogenome had the same gene order with that of Podoces hendersoni. All protein coding genes started with ATG codon, except ND3 with GTG. For the stop codon usage, most genes terminate with codons TAA or TAG, but ND5 terminated with AGA, while ND1 and COI genes with AGG, and both the genes CO? and ND4 have an incomplete termination codon (T). The secondary structures of 22 tRNA genes were also predicted, showing that all tRNAs can form typical clover-leaf secondary structures, except for the tRNA(Ser) (AGN) which loses the DHU arm, while tRNA(Phe) harbor an extra nucleotide inserted in the T?C arm. The predicted secondary structures of 12S rRNA and 16S rRNA exhibit 47 helices in 4 domains and 60 helices in 6 domains respectively. The control region of P. ruficollis with the length of 1 305 bp was located between tRNA(Glu) and tRNA(Phe), and typical domains of which could be found as other bird groups. Using the data from 13 mitochondrial protein-coding genes, results of a final phylogenetic analysis strongly supports the traditional view that P. ruficollis is closely related with Passeridae and Fringillidae.

Complete mitochondrial genome of the Mongolian lark, Melanocorypha mongolica (Aves: Passeriformes).

Project description:We sequenced the entire mitochondrial genome of Melanocorypha mongolica for the first time. The mitogenome is 17,358?bp in length, which includes 13 protein-coding genes, 22 tRNA genes, 2 ribosomal RNA (rRNA) genes, the control region (CR1), and the control region 2 (CR2). Gene order follows a pattern similar to those of Eurasian Skylark. Using mitochondrial genomes of Melanocorypha mongolica and other seven reference birds in Sylvioidea, we preformed Bayesian analysis based on concatenated protein-coding genes. The results reveal that Alaudidae and Acroccphalidae are clustered together, which is sister to the branches included Sylviidae and Leiothrichidae. Further sequencing of mitochondrial genomes in Alaudidae is useful to advance phylogenetic relationship of species in the family.

Project description:We sequenced the mitochondrial genome of Daurian redstart Phoenicurus auroreus using the next-generation sequencing. The circular genome is 16,832 bp long, encoding 13 protein-coding genes (PCGs), 22 transfer RNAs (tRNAs), 2 ribosomal RNAs (rRNAs), and a control region. The lengths of rrnL and rrnS were determined to be 1,597 and 984 bp, respectively. The phylogenetic analysis of 18 mitogenomes of Muscicapidae supports monophylies of all genera, including P. auroreus. The information would be useful for understanding the phylogeny and evolution of Muscicapidae.
