Project description:Genetics has been one of the most powerful windows into the biology of autism spectrum disorder (ASD). It is estimated that a thousand or more genes may confer risk for ASD when functionally perturbed, however, only around 100 genes currently have sufficient evidence to be considered true "autism risk genes". Massive genetic studies are currently underway producing data to implicate additional genes. This approach - although necessary - is costly and slow-moving, making identification of putative ASD risk genes with existing data vital. Here, we approach autism risk gene discovery as a machine learning problem, rather than a genetic association problem, by using genome-scale data as predictors to identify new genes with similar properties to established autism risk genes. This ensemble method, forecASD, integrates brain gene expression, heterogeneous network data, and previous gene-level predictors of autism association into an ensemble classifier that yields a single score indexing evidence of each gene's involvement in the etiology of autism. We demonstrate that forecASD has substantially better performance than previous predictors of autism association in three independent trio-based sequencing studies. Studying forecASD prioritized genes, we show that forecASD is a robust indicator of a gene's involvement in ASD etiology, with diverse applications to gene discovery, differential expression analysis, eQTL prioritization, and pathway enrichment analysis.

Project description:The sudden and unexpected migration flows that reached Europe during the so-called 'refugee crisis' of 2015-2016 left governments unprepared, exposing significant shortcomings in the field of migration forecasting. Forecasting asylum-related migration is indeed problematic. Migration is a complex system, drivers are composite, measurement incorporates uncertainty, and most migration theories are either under-specified or hardly actionable. As a result, approaches to forecasting generally focus on specific migration flows, and the results are often inconsistent and difficult to generalise. Here we present an adaptive machine learning algorithm that integrates administrative statistics and non-traditional data sources at scale to effectively forecast asylum-related migration flows. We focus on asylum applications lodged in countries of the European Union (EU) by nationals of all countries of origin worldwide, but the same approach can be applied in any context provided adequate migration or asylum data are available. Uniquely, our approach (a) monitors drivers in countries of origin and destination to detect early onset change; (b) models individual country-to-country migration flows separately and on moving time windows; (c) estimates the effects of individual drivers, including lagged effects; (d) delivers forecasts of asylum applications up to four weeks ahead; (e) assesses how patterns of drivers shift over time to describe the functioning and change of migration systems. Our approach draws on migration theory and modelling, international protection, and data science to deliver what is, to our knowledge, the first comprehensive system for forecasting asylum applications based on adaptive models and data at scale. Importantly, this approach can be extended to forecast other social processes.

Project description:This article contains the data related to the research article "Long-term forecast of energy commodities price using machine learning" (Herrera et al., 2019). The datasets contain monthly prices of six main energy commodities covering a large period of nearly four decades. Four methods are applied, i.e. a hybridization of traditional econometric models, artificial neural networks, random forests, and the no-change method. Data is divided into 80-20% ratio for training and test respectively and RMSE, MAPE, and M-DM test used for performance evaluation. Other methods can be applied to the dataset and used as a benchmark.

Project description:Soil moisture is critical to agricultural business, ecosystem health, and certain hydrologically driven natural disasters. Monitoring data, though, is prone to instrumental noise, wide ranging extrema, and nonstationary response to rainfall where ground conditions change. Furthermore, existing soil moisture models generally forecast poorly for time periods greater than a few hours. To improve such forecasts, we introduce two data-driven models, the Naive Accumulative Representation (NAR) and the Additive Exponential Accumulative Representation (AEAR). Both of these models are rooted in deterministic, physically based hydrology, and we study their capabilities in forecasting soil moisture over time periods longer than a few hours. Learned model parameters represent the physically based unsaturated hydrological redistribution processes of gravity and suction. We validate our models using soil moisture and rainfall time series data collected from a steep gradient, post-wildfire site in southern California. Data analysis is complicated by rapid landscape change observed in steep, burned hillslopes in response to even small to moderate rain events. The proposed NAR and AEAR models are, in forecasting experiments, shown to be competitive with several established and state-of-the-art baselines. The AEAR model fits the data well for three distinct soil textures at variable depths below the ground surface (5, 15, and 30 cm). Similar robust results are demonstrated in controlled, laboratory-based experiments. Our AEAR model includes readily interpretable hydrologic parameters and provides more accurate forecasts than existing models for time horizons of 10-24 h. Such extended periods of warning for natural disasters, such as floods and landslides, provide actionable knowledge to reduce loss of life and property.

Project description:BackgroundChagas disease is a neglected tropical disease (NTD) caused by the eukaryotic parasite Trypanosoma cruzi. The current clinical and preclinical pipeline for T. cruzi is extremely sparse and lacks drug target diversity.Methodology/principal findingsIn the present study we developed a computational approach that utilized data from several public whole-cell, phenotypic high throughput screens that have been completed for T. cruzi by the Broad Institute, including a single screen of over 300,000 molecules in the search for chemical probes as part of the NIH Molecular Libraries program. We have also compiled and curated relevant biological and chemical compound screening data including (i) compounds and biological activity data from the literature, (ii) high throughput screening datasets, and (iii) predicted metabolites of T. cruzi metabolic pathways. This information was used to help us identify compounds and their potential targets. We have constructed a Pathway Genome Data Base for T. cruzi. In addition, we have developed Bayesian machine learning models that were used to virtually screen libraries of compounds. Ninety-seven compounds were selected for in vitro testing, and 11 of these were found to have EC50 < 10 μM. We progressed five compounds to an in vivo mouse efficacy model of Chagas disease and validated that the machine learning model could identify in vitro active compounds not in the training set, as well as known positive controls. The antimalarial pyronaridine possessed 85.2% efficacy in the acute Chagas mouse model. We have also proposed potential targets (for future verification) for this compound based on structural similarity to known compounds with targets in T. cruzi.Conclusions/ significanceWe have demonstrated how combining chemoinformatics and bioinformatics for T. cruzi drug discovery can bring interesting in vivo active molecules to light that may have been overlooked. The approach we have taken is broadly applicable to other NTDs.

Project description:Most approaches to machine learning from electronic health data can only predict a single endpoint. The ability to simultaneously simulate dozens of patient characteristics is a crucial step towards personalized medicine for Alzheimer's Disease. Here, we use an unsupervised machine learning model called a Conditional Restricted Boltzmann Machine (CRBM) to simulate detailed patient trajectories. We use data comprising 18-month trajectories of 44 clinical variables from 1909 patients with Mild Cognitive Impairment or Alzheimer's Disease to train a model for personalized forecasting of disease progression. We simulate synthetic patient data including the evolution of each sub-component of cognitive exams, laboratory tests, and their associations with baseline clinical characteristics. Synthetic patient data generated by the CRBM accurately reflect the means, standard deviations, and correlations of each variable over time to the extent that synthetic data cannot be distinguished from actual data by a logistic regression. Moreover, our unsupervised model predicts changes in total ADAS-Cog scores with the same accuracy as specifically trained supervised models, additionally capturing the correlation structure in the components of ADAS-Cog, and identifies sub-components associated with word recall as predictive of progression.

Project description:Injuries have a great impact on professional soccer, due to their large influence on team performance and the considerable costs of rehabilitation for players. Existing studies in the literature provide just a preliminary understanding of which factors mostly affect injury risk, while an evaluation of the potential of statistical models in forecasting injuries is still missing. In this paper, we propose a multi-dimensional approach to injury forecasting in professional soccer that is based on GPS measurements and machine learning. By using GPS tracking technology, we collect data describing the training workload of players in a professional soccer club during a season. We then construct an injury forecaster and show that it is both accurate and interpretable by providing a set of case studies of interest to soccer practitioners. Our approach opens a novel perspective on injury prevention, providing a set of simple and practical rules for evaluating and interpreting the complex relations between injury risk and training performance in professional soccer.

Project description:Machine learning methods, particularly neural networks trained on large datasets, are transforming how scientists approach scientific discovery and experimental design. However, current state-of-the-art neural networks are limited by their uninterpretability: despite providing accurate predictions, they cannot describe how they arrived at their predictions. Here, using an ``interpretable-by-design'' approach, we present a neural network model that provides insights into RNA splicing, a fundamental process in the transfer of genomic information into functional biochemical products. Although we designed our model to emphasize interpretability, its predictive accuracy is on par with state-of-the-art models. To demonstrate the model's interpretability, we introduce a visualization that, for any given exon, allows us to trace and quantify the entire decision process from input sequence to output splicing prediction. Importantly, the model revealed novel components of the splicing logic, which we experimentally validated. This study highlights how interpretable machine learning can advance scientific discovery.
