The complete mitochondrial genome of Penaeus semisulcatus (Decapoda: Penaeidae).

ABSTRACT: The green tiger prawn, Penaeus semisulcatus, is one of the economically important penaeid shrimp due to its larger body size compared with other shrimps in Penaeidae family. However, the taxonomic revision studies of Penaeidae have been one of the most controversial issues in recent years. Moreover, there are at least two morphotypes of the green tiger prawn, one with banded antenna, another with non-banded antenna. In this study, we report the complete mitochondrial genome of P. semisulcatus. The mitogenome has 16,002 base pairs (68.6% A?+?T content) and made up of total of 37 genes (13 protein-coding, 22 transfer RNAs and 2 ribosomal RNAs), and a control region. This study adds one more available complete mitogenomes of Penaeus and will provide useful genetic information for future evolutionary and taxonomic classification of Penaeidae.

Complete mitochondrial genome of Penaeus acehensis (Crustacea, Decapoda, Penaeidae) from Aceh province, Indonesia.

Project description:Penaeid shrimps are widely distributed from Indian to western Pacific Oceans and some which are economically important. In this study, we reported full mitochondrial genome of an endemic shrimp species, Penaeus acehensis, which inhabits exclusively in the coastal water of Aceh, Indonesia. Full length of circular mitogenome of P. acehensis was 15,991 bp in length, which contained 13 protein-coding genes, 2 rRNA genes, 22 tRNA genes, and a control region. Start codons of all protein-coding genes were ATN except for COX1 in which ACG was used. Incomplete stop codon (T- -) was found in five genes including COX2, COX3, NAD5, NAD4, and NAD4L. Among its relatives, P. acehensis was most closely related to Penaeus monodon showing 89% sequence identity in its mitogenome, which was corresponding to morphological analysis. Phylogenetic tree result showed that P. acehensis was clustered together with those were distributed in Indo-West Pacific region (clade II), which is distinct from Eastern Pacific region (clade I).

Project description:Metapenaeopsis is one of most important genera of Penaeidae. However, the systemically classification and taxonomic studies have so far been limited. In this study, we report the complete mitochondrial genome sequence of M. mogiensis. The mitogenome has 15,973 base pairs (66.7% A + T content) and made up of total of 37 genes (13 protein-coding, 22 transfer RNAs and two ribosomal RNAs), and a putative control region. This study was the second available complete mitogenomes of Metapenaeopsis and will provide useful genetic information for future phylogenetic and taxonomic classification of Metapenaeopsis.

Project description:The dog shrimp, Parapenaeopsis hungerfordi, is an important commercial fishery species throughout the Indo-west Pacific. However, the resource of Penaeid shrimps, including P. hungerfordi decreased steadily in the recent years. Moreover, adequate mitogenome information about P. hungerfordi is still missing. In this study, we report the complete mitochondrial genome sequence of P. hungerfordi. The mitogenome has 15,952 base pairs (66.7% A + T content) and is made up of a total of 37 genes (13 protein-coding, 22 transfer RNAs, and 2 ribosomal RNAs), and a control region. The complete mitogenomes of P. hungerfordi will provide useful genetic information for future phylogenetic and taxonomic classification of Penaeidae.

Sequencing of complete mitochondrial genome of sword prawn Parapenaeopsis hardwickii (Miers) (Crustacea, Decapoda, Penaeidae).

Project description:The sword prawn Parapenaeopsis hardwickii (Miers) (Crustacea, Decapoda, Penaeidae) is an important commercial fishery species, distributed in the East China Sea. In this study, we described the complete mitochondrial genome of P. hardwickii. The genome is 15,922 bp in length, encoding the standard set of 13 protein-coding genes, 22 tRNA genes and two rRNA genes, with circular organization. The overall A + T content is 67.20%; nucleotide frequency of the gene is as follows: A, 35.01%; C, 20.83%; G, 11.98%; T, 32.19%. The gene order of P. hardwickii is the same as Penaeus monodon and Fenneropenaeus chinensis, and it mainly retains as the Penaeidae ground pattern. The complete mitogenome sequence information of P. hardwickii would play an important part for further studies on molecular systematics and population genetics.

This study was the first available complete mitogenomes of Melicertus and will provide useful genetic information for future phylogenetic and taxonomic classification of Penaeidae.

Ontogenetic and spatial variability in parasite communities of white shrimp Penaeus setiferus (Decapoda: Penaeidae).

Project description:Understanding the combined effects of multi-parasite infections on their hosts is necessary for documenting parasite impacts and is particularly important for developing effective management strategies for economically important organisms. The white shrimp Penaeus setiferus supports important recreational and commercial fisheries along the southeastern and Gulf coasts of the United States and occupies an important ecological niche in estuarine and offshore habitats throughout these regions. The goal of this study was to identify and assess ontogenetic and spatial variation in white shrimp parasite communities and their relation to shrimp health. We used a series of trawl surveys in tidal creek and open water habitats of an estuary in the southeastern USA to collect and identify parasites of white shrimp using morphological and DNA sequencing techniques. Parasite communities in white shrimp were composed of organisms belonging to 6 classes: Conoidasida (gregarines), Oligohymenophorea (apostome and sessilid ciliates), Microsporea (meiodihaplophasids), Chromadorea (rhabditids), Cestoda (cyclophyllideans, lecanocephalideans and trypanorhynchs) and Trematoda (plagiorchiids). Parasite communities differed significantly among white shrimp life stages and localities. Furthermore, the health condition known as black gill occurred in some shrimp and was significantly related to parasite community structure. Infection metrics for the apostome ciliate Hyalophysa lynni, the trypanorhynch larvae Prochristianella sp. and the rhabditid larvae Hysterothylacium sp. were significantly different between shrimp exhibiting and not exhibiting black gill. These results highlight the importance of understanding parasite communities and the potential interactive effects of multiple parasite infections on shrimp health.

The complete mitochondrial genome of the cryptic species (Form II) in kuruma shrimp Marsupenaeus japonicus (Decapoda: Penaeidae).

Project description:The Kuruma shrimp M. japonicus is economic important species in the shrimp fishery and aquaculture. However, it is a species complex consisting of two cryptic species (Form I and Form II), which can be difficult to identify based on morphology. Here, we report the complete mitochondrial genome sequence of M. japonicus (Form II) from Beibu Bay. The mitogenome has 15,966 base pairs and made up of total of 37 genes (13 protein-coding, 22 transfer RNAs and 2 ribosomal RNAs), and a putative control region. There were 1029 mutations sites between these two cryptic species, and the most variable sites were putative control region. This study adds a distinct mitogenome of M. japonicus (Form II) and will provide useful genetic information for future genetic variation identification and genetic diversity evaluation of this economic valuable shrimp.

Complete mitochondrial genome of Kishi velvet shrimp, Metapenaeopsis dalei (Rathbun, 1902) (Crustacea: Decapoda: Penaeidae) in the East China Sea.

Project description:We determined the complete mitochondrial genome of Metapenaeopsis dalei (Rathbun, 1902), which is collected from East China Sea (124°E and 33.5°N). Total mitochondrial genome length of M. dalei was 15 939 bp, in which 13 proteins, two ribosomal RNAs, 22 transfer RNAs and a putative control region were encoded. The gene arrangement of M. dalei was well conserved with nine known Penaeidae mitochondrial genomes from COX1 to tRNATyr . The protein-coding genes started with ATN except for COX1 in which ACG is used. Four genes (COX2, COX3, ND3 and ND5) exhibited an incomplete stop codon. Nucleotide sequence identity of M. dalei mitochondrial genome to those of nine Penaeidae species ranged from 78% to 80%. Based on the COI region, M. dalei is most closely related to Penaeus notialis.

Complete mitochondrial genome of Leptodius sanguineus (Decapoda, Xanthidae).

Project description:The complete mitochondrial genome sequenced from a xanthid crab, Leptodius sanguineus which was collected from a rocky intertidal area in Chuuk lagoon. The mitochondrial genome size of L. sanguineus evaluated as 15,480 bp with 33.6% A, 24% C, 11.2% G and 31.2% T and mitochondrial gene order of L. sanguineus is typical to brachyuran species. Phylogenetic analysis shows that the family Xanthidae has sister group relationship with a lineage including the families Portunidae and Menippidae in the subsection Heterotremata. This is the first report for the complete mitochondrial genome from the xanthid crabs.

The complete mitochondrial genome of Scylla paramamosain (Decapoda: Portunidae).

Project description:The mud crab Scylla paramamosain (Decapoda:Portunidae) is a commercially important crustacean species in China, which is broadly distributed along the southeastern coastal regions of China. In previous studies, the population from Beibu Bay showed distinct genetic lineage. Here, we report the complete mitochondrial genome sequence of S. paramamosain from Beibu Bay. The mitogenome has 15,816 base pairs and made up of total of 37 genes (13 protein-coding, 22 transfer RNAs and 2 ribosomal RNAs), and a putative control region. The complete mitogenome in the Beibu Bay population was shorter than that in the Shenzhen population, because the non-coding region between tRNA-Glu and tRNA-His was shorter in the former, and there were 59 mutations sites between these two populations. This study adds a distinct mitogenomes of S. paramamosain and will provide useful genetic information for future genetic variation identification and genetic diversity evaluation of this economic valuable crab.
