The complete plastid genome and phylogenetic analysis of Gracilaria edulis.

ABSTRACT: Gracilaria edulis, a marine red macroalgae, is a rich source of sulfated polysaccharides, carbohydrate, vitamins, and minerals, and showed multiple bioactivities such as antibacterial, antitumour, and cholinesterase inhibitory activity. The plastid genome sequence of G. edulis is 179,410?bp. A total of 235 genes were determined, including 201 protein-encoding genes, 30 tRNA genes, 3 rRNA genes, 1 ribonuclease gene, and 1 intron inserted into the trnM gene. Phylogenetic analysis showed that G. edulis clustered together with Gracilaria salicornia, Gracilaria tenuistipitata var. liui and Gracilaria chilensis. The plastid genome analysis will help in the understanding of Gracilaria evolution.

Project description:Gracilaria chilensis is an economically important species of macroalgae. The plastid genome sequence of G. chilensis is 185,640 bp with a GC content of 29.34%. A total of 236 genes were determined, containing 203 protein-encoding genes, three rRNA genes, 30 tRNA genes, and one intron (with intronic ORF) inserted into the trnM gene. The gene content and structure of Gracilariaceae species were relatively well conserved. The phylogenetic analysis, based on the red algal plastid genomes, suggested that G. chilensis had a closer relationship with Gracilaria tenuistipitata var. liui in Gracilaria.

Complete plastid genome of Gracilaria bailiniae (Rhodophyta) and phylogenetic analysis.

Project description:The complete Gracilaria bailiniae plastid genome was determined and analyzed in this work. It had a circular mapping molecular with the length of 185,129 bp and contained 231 genes including 193 protein-coding, 3 rRNA, 1 tmRNA, 29 tRNA genes, and 5 unidentified open reading frames. Phylogenetic analysis showed that G. bailiniae clustered together with Gracilaria chorda and Gracilariopsis lemaneiformis. The complete plastid genome provided in this work would be useful for elucidation of Gracilaria evolution.

Phylogenetic analysis of the complete chloroplast genome of Gracilaria vermiculophylla.

Project description:In this study, we sequenced and annotated the complete chloroplast genome of Gracilaria vermiculophylla (GenBank accession number: MN853882). The total length of the chloroplast genome of G. vermiculophylla is 180,262 bp, including 191 protein-encoding genes, 30 tRNA genes and 3 rRNA genes. The phylogenetic tree, which is based on core genes, shows that G. vermiculophylla clustered into the Gracilaria clade and has close genetic relationships with algae Gracilaria tenuistipitata and Gracilaria changii. These data will enable a better understanding of the phylogenetic status of G. vermiculophylla.

The plastid genome sequence of C. fragile is 83,422 bp. A total of 105 genes were determined, including 77 protein-encoding genes, 3 rRNA genes, and 25 tRNA genes. Phylogenetic analysis showed that C. fragile clustered together into a single branch with C. simulans and Codium sp. 'arenicola' as sister branches. The plastid genome analysis will help the understanding of Chlorophyta evolution.

The plastome was 146,897 bp in length with 83,366 bp of the large single-copy (LSC) region, 11,957 bp of the small single-copy (SSC) region, and 25,787 bp of the invert repeats (IR) regions. The genome contained 127 genes, 74 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. Phylogenetic analysis suggested H. tsii is sister to H. rupestre.

The complete plastid genome of Cotinus coggygria and phylogenetic analysis of the Anacardiaceae.

Project description:Cotinus coggygria Scop. (Anacardiaceae) is an important ornamental tree with beautiful characteristics that is grown in China. In this study, the complete plastid genome of C. coggygria was sequenced and assembled. This genome was 158,843 bp in size and presented a typical tetrad structure, consisting of a large single-copy region (87,121 bp), a pair of inverted repeat regions (26,829 bp), and a small single-copy region (18,064 bp). A total of 134 genes were annotated, including 88 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. We observed a deletion that caused the loss of the rpl32 gene, and a small expansion of IR regions resulted in the trnH gene accessing IR regions; two copies were obtained. Phylogenetic analysis showed that C. coggygria was most closely related to Pistacia, with 100% bootstrap support within Anacardiaceae. In this study, we report the plastid genome of Cotinus species for the first time, which provides insight into the evolution of the plastid genome in Anacardiaceae and promotes the understanding of Cotinus plants.

The complete plastid genome of Grateloupia filicina (Rhodophyta) and phylogenetic analysis.

Project description:In this study, we obtained the complete plastid genome of Grateloupia filicina (Lamouroux) C. Agardh using the high-throughput sequencing method. It had circular mapping organization with the length of 195,990 bp and contained 265 genes including 195 protein-coding genes, three rRNA genes, one tmRNA gene, 28 tRNA genes and 38 unidentified open reading frames (ORFs). Moreover, phylogenetic analysis revealed that G. filicina firstly clustered with Grateloupia taiwanensis. The complete plastid genome obtained in this work would be useful for further understanding the evolution of Grateloupia.

Complete plastid genome of Gentiana zollingeri Fawcett (Gentianaceae) and phylogenetic analysis.

Project description:Gentiana zollingeri Fawcett (Gentianaceae) belongs to the most species-rich section, Chondrophyllae, in the Gentianaceae, but its phylogenetic relationship with other members of this section is unclear. To confirm its phylogenetic position, the complete plastid genome of G. zollingeri was determined and analyzed. The plastome was sequenced using the Illumina HiSeq platform, assembled with GetOrganelle, and annotated with GeSeq. The genome is circular with a length of 130,762 bp. It contains a large single-copy (LSC) region of 74,236 bp, a small single-copy (SSC) region of 10,598 bp, and two inverted repeat (IR) regions of 22,964 bp each. The plastome of G. zollingeri shows considerable structural differences from those of other Gentiana plastomes, such as the absence of the ndh gene. In phylogenetic analyses, section Chondrophyllae, including G. zollingeri and its sisters, formed a long branch sistering with section Cruciata. The plastome sequence described here represents an important contribution to phylogenetic and evolutionary studies on Gentiana.
