Here, we report the complete mitochondrial genomes of the Sculpins species <i>Gymnocanthus intermedius</i> and <i>Gymnocanthus herzensteini</i>. The mitogenomes were determined to be 16,639 bp for <i>G. intermedius</i> and 16,691 bp for <i>G. herzensteini</i>. The mitogenomes comprised 13 protein-coding genes, 2 rRNA genes, 22 tRNA genes, and a non-coding region.
