Characterization of the complete plastome of medicinal plant Saururus chinensis (Saururaceae).

ABSTRACT: Saururus chinensis is an important medicinal plant in Southeast Asia. Here, we determined the first complete plastome of S. chinensis using high throughput Illumina sequencing technology. The S. chinensis plastome is 161,494?bp in length and presents a typical quadripartite structure consisting of one large single-copy region (LSC, 88,863?bp), one small single-copy region (SSC, 18,679?bp), and a pair of inverted repeat regions (IRs, 26,976?bp each). The phylogenetic analysis robustly supports that S. chinensis is sister to the group including the Saruma henryi, Asarum sieboldii, Piper kadsura, Piper cenocladum.

The circular plastome is 160,217?bp in length and consists of a pair of inverted repeats (IRs 26,854?bp each), which is separated by a large single-copy region (LSC, 88,189?bp) and a small single-copy region (SSC, 18,320?bp). It encodes 132 genes, of which 114 are unique genes (80 protein-coding genes, 30 tRNAs, and 4 rRNAs). The phylogenetic analysis strongly reveals the sister group between H. cordata and the clade including Piper kadsura, Piper cenocladum, Saruma henryi, and Asarum sieboldii.

Project description:The complete plastome of Gymnotheca chinensis, an important medicinal herb, was firstly elucidated and analyzed in this study. The plastome is 161,621 bp in size, which comprises of one large single-copy (LSC) region and one small single-copy (SSC) region of 89,291 bp and 18,592 bp, respectively, separated by a pair of IR regions of 26,869 bp each. It encodes a total of 132 genes, including 87 protein-coding genes, 37 tRNA, and 8 rRNA. The phylogeny robustly supports that G. chinensis is sister to the clade including Piper kadsura, Piper cenocladum, Saruma henryi, Asarum sieboldii.

The complete plastome sequence of Rumex japonicus Houtt.: a medicinal plant.

Project description:Rumex japonicus is a medicinal plant distributed in East Asia. Here, we report and characterize the complete plastid genome sequence of R. japonicus and size is 159,292 bp in length and contains the typical structure and gene content of other angiosperm plastomes, including two inverted repeat regions of 30,629 bp, a large single-copy region of 85,028 bp and a small single-copy region of 13,006 bp. There are 112 unique genes, including 78 protein-coding, 30 tRNAs and 4 rRNAs. We constructed a phylogenetic tree with 14 species and the phylogenetic topologies showed that R. japonicus was closely related to Rheum wittrockii.

Complete plastome sequence of Callicarpa nudiflora Vahl (Verbenaceae): a medicinal plant.

Project description:Callicarpa nudiflora Vahl is a medicinal plant occurring in Guangdong, Guangxi, Hainan provinces of China. Here, we report and characterize the complete plastid genome sequence of C. nudiflora in an effort to provide genomic resources useful for promoting its conservation. The complete plastome is 154,080 bp in length and contains the typical structure and gene content of angiosperm plastome, including two inverted repeat (IR) regions of 25,657 bp, a large single-copy (LSC) region of 84,949 bp, and a small single-copy (SSC) region of 17,817 bp. There are 113 genes annotated, including 79 unique protein-coding genes, 4 unique ribosomal RNA genes, and 30 transfer RNA genes. To investigate the evolution status of C. nudiflora, as well as Verbenaceae, we constructed a phylogenetic tree with C. nudiflora and other 11 species based on their complete chloroplast genomes. According to the phylogenetic topologies, C. nudiflora was closely related to Lancea hirstua.

Its complete chloroplast genome sequence is 149,570 bp in length, containing 126 complete genes, including 84 protein-coding genes (84 PCGs), 8 ribosomal RNA genes (8 rRNAs), and 34 tRNA genes (34 tRNAs). The overall GC content of cp DNA is 34.1%, the corresponding values of the LSC, SSC, and IR regions are 34.0%, 29.8%, and 42.5%, respectively. Phylogenetic tree shows that D. chinensis is a sister to D. longicalyx.

In this study, we report and characterize the complete plastid genome sequence of T. candicans in order to provide genomic resources helpful for promoting its systematics research and conservation. The complete chloroplast (cp) genome is a circular structure and 147,335 bp in length, composing of one large single-copy (LSC) region of 92,996 bp, one small single-copy (SSC) region of 17,473 bp, and separated by a pair of inverted repeat (IR) regions of 18,433 bp each. It encodes 129 genes, including 85 protein-coding genes, 36 tRNA genes, and 8 rRNA genes. The GC content is 37.5%. Phylogenetic analysis of 31 representative plastomes indicated that the T. candicans was close to Semenovia gyirongensis.

Chloroplast genome features of an important medicinal and edible plant: Houttuynia cordata (Saururaceae).

Project description:Houttuynia cordata (Saururaceae), an ancient and relic species, has been used as an important medicinal and edible plant in most parts of Asia. However, because of the lack of genome information and reliable molecular markers, studies on its population structure, or phylogenetic relationships with other related species are still rare. Here, we de novo assembled the complete chloroplast (cp) genome of H. cordata using the integration of the long PacBio and short Illumina reads. The cp genome of H. cordata showed a typical quadripartite cycle of 160,226 bp. This included a pair of inverted repeats (IRa and IRb) of 26,853 bp, separated by a large single-copy (LSC) region of 88,180 bp and a small single-copy (SSC) region of 18,340 bp. A total of 112 unique genes, including 79 protein-coding genes, 29 tRNA genes, and four rRNA genes, were identified in this cp genome. Eighty-one genes were located on the LSC region, 13 genes were located on the SSC region, and 17 two-copy genes were located on the IR region. Additionally, 48 repeat sequences and 86 SSR loci, which can be used as genomic markers for population structure analysis, were also detected. Phylogenetic analysis using 21 cp genomes of the Piperales family demonstrated that H. cordata had a close relationship with the species within the Aristolochia genus. Moreover, the results of mVISTA analysis and comparisons of IR regions demonstrated that the cp genome of H. cordata was conserved with that of the Aristolochia species. Our results provide valuable information for analyzing the genetic diversity and population structure of H. cordata, which can contribute to further its genetic improvement and breeding.

The genome size is 152,547 bp, with 37.89% GC content, including a large single copy region (LSC) of 83,482 bp, a small single copy region (SSC) of 17,725 bp and a pair of inverted repeats region (IRs) of 25,670 bp. The complete chloroplast genome was predicted to encode 131 genes, consist of 86 protein-coding genes, 37 tRNA genes and 8 rRNA genes. Phylogenetic analysis showed that M. chinensis was closely related to other Labiatae species Ocimum tenuiflorum.

The complete chloroplast genome sequence of the medicinal plant Cercis chinensis and phylogenetic analysis

Project description:Abstract Cercis chinensis is a deciduous shrub or small landscape tree with exceptional ornamental characteristics. Here, we report the complete chloroplast genome of C. chinensis to provide a foundation for further phylogenetic studies of the Leguminosae. The chloroplast (cp) genome was 158,999 bp in size containing a large single-copy (LSC) region 88,176 bp in length, a small single-copy (SSC) region 19,583 bp in length, and two inverted repeat (IR) regions that were 25,620 bp each. The total GC content of the cp genome was 42.9% with the LSC, SSC, and IR regions 36.2, 33.8, and 29.4%, respectively. The cp genome contains 129 genes, including 85 protein-coding, 36 tRNA, and 8 rRNA genes. The phylogenetic analysis revealed that C. chinensis is closely related to Cercis glabra. These results provide valuable information about the evolutionary processes and conservation genetics of C. chinensis.

Through the assembly annotation of genome with high-throughput sequencing data, which help us to research the evolution. The length of chloroplast sequences was 163,590 bp with a large single-copy region (LSC) and a small single-copy region (SSC), also, two inverted repeat region A (IR), whose length was 88,951, 15,299, and 29,670 bp, respectively. A total of 138 genes were predicted in the complete chloroplast genome, with 36.4% GC content, including 93 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. From the phylogenetic analysis, we could conclude that A. chinensis (Retz.) Rosc. was close to Alpinia oxyphylla in Zingiberaceae.
