The complete mitochondrial genome of pygmy red-toothed shrew (Chodsigoa parva).

ABSTRACT: The study of pygmy red-toothed shrew (Chodsigoa parva), which is the smallest species of geuns Chodsigoa, is extremely lacking. Also, it is classified as data deficient (DD) on The IUCN Red List. Here, we obtained a complete mitochondrial genome of Chodsigoa parva. The mitochondrial genome of C. parva is totally 17,216?bp in length and it is composed of 13 protein-coding genes, 22 transfer RNA genes (tRNA), 2 ribosomal RNA genes (rRNA), and 2 non-coding regions. We restructured Bayesian phylogenetic tree by using 19 species those belong to family Soricidae. The mitochondrial genome can provide basic data for further study about the phylogenetic relationship of family Soricidae.

Project description:The Arboreal Brown-toothed Shrew (Episoriculus macrurus) belongs to the family Soricidae, and distributes in China, Nepal, India, Myanma, and Vietnam. In this study, the complete mitochondrial genome sequence of E. macrurus was determined. The mitogenome is 16,943 bp in length. Phylogenetic trees were constructed by the methods of Bayesian inference and maximum likelihood. The results showed that in the family of Soricidae, Crocidurinae differentiated earlier than Soricinae. Episoriculus was more close to Nectogale or Neomys rather than Sorex, and Blarinella was close to Sorex. This study contributes to illuminating the taxonomic status of E. macrurus.

Sequencing and analysis of the complete mitochondrial genome of large-toothed Siberian shrew (Sorex daphaenodon).

Project description:The mitochondrial genome of Sorex daphaenodon was sequenced and analyzed for the first time using muscle tissue. This genome was 17351 bp in length and contained 13 protein-coding genes, 22 tRNA genes, and 2 rRNA genes, 1 control region and 1 rep_origin. The phylogenetic analysis basis of 12 protein-coding genes except for ND6 gene of 13 species shows that Sorex daphaenodon close with Sorex tundrensis, and was farthest related to Sorex cylindricauda in the genus of Sorex.

Characterization of the complete mitochondrial genome of Dongyangjiang White-toothed Shrew, Crocidura dongyangjiangensis (Eulipotyphla: Soricidae) and its phylogenetic analysis.

Project description:The complete mitochondrial genome of the Dongyangjiang White-toothed Shrew (Crocidura dongyangjiangensis), a newly discovered Crocidura species, is sequenced and characterized. The total length of the genome is 16,883 bp, and has similar base composition and gene arrangement to other vertebrates. It contains 13 protein-coding genes (PCGs), two ribosomal RNA (rRNA), 22 transfer RNA (tRNA), a replication origin (OL) and a control region. The phylogenetic tree shows that C. dongyangjiangensis was fully resolved in a clade with three other species of Crocidura and it has a sibling relationship with Crocidura tanakae. This analysis reveals the evolutionary relationship of 16 Crocidura species.

Colonization of Ireland: revisiting 'the pygmy shrew syndrome' using mitochondrial, Y chromosomal and microsatellite markers.

Project description:There is great uncertainty about how Ireland attained its current fauna and flora. Long-distance human-mediated colonization from southwestern Europe has been seen as a possible way that Ireland obtained many of its species; however, Britain has (surprisingly) been neglected as a source area for Ireland. The pygmy shrew has long been considered an illustrative model species, such that the uncertainty of the Irish colonization process has been dubbed 'the pygmy shrew syndrome'. Here, we used new genetic data consisting of 218 cytochrome (cyt) b sequences, 153 control region sequences, 17 Y-intron sequences and 335 microsatellite multilocus genotypes to distinguish between four possible hypotheses for the colonization of the British Isles, formulated in the context of previously published data. Cyt b sequences from western Europe were basal to those found in Ireland, but also to those found in the periphery of Britain and several offshore islands. Although the central cyt b haplotype in Ireland was found in northern Spain, we argue that it most likely occurred in Britain also, from where the pygmy shrew colonized Ireland as a human introduction during the Holocene. Y-intron and microsatellite data are consistent with this hypothesis, and the biological traits and distributional data of pygmy shrews argue against long-distance colonization from Spain. The compact starburst of the Irish cyt b expansion and the low genetic diversity across all markers strongly suggests a recent colonization. This detailed molecular study of the pygmy shrew provides a new perspective on an old colonization question.

Characterization of the complete mitochondrial genome of cape elephant shrew, Elephantulus edwardii.

Project description:In this study, the complete mitochondrial genome of cape elephant shrew, Elephantulus edwardii, was determined through sequencing of PCR fragments. The complete mitochondrial genome of E. edwardii was 16,552 bp in length and and encoded 13 protein-coding genes, 22 transfer RNA (tRNA) genes, and two ribosomal RNA genes. The overall nucleotide composition is: 32.7% A, 29.5% T, 25.0% C, and 12.9% G, with a total G+C content of 37.9%. By phylogenetic analysis using Bayesian method, E. edwardii showed the closest relationship with another Elephantulus speceis (Genbank accession: AB096867.1).

The nearly complete mitochondrial genome of Chinese pygmy dormouse Typhlomys cinereus (Rodentia: Platacanthomyidae).

Project description:In this study, we report the nearly complete mitochondrial genome of a Chinese pygmy dormouse Typhlomys cinereus (Rodentia: Platacanthomyidae). The 15,011 bp genome is consisted of 13 protein-coding genes, 16S rRNA, 21 tRNAs, partial 12S rRNA and control region. A phylogenetic tree was built using 12 protein-coding genes of 19 species from Dipodoidea and Muroidea. Our result shows that T. cinereus represents the earliest split within Muroidea. The genome would contribute to further study of phylogeny in Muroidea and Rodentia.

First near complete mitochondrial genome of large toothed toad, Oreolalax major (Anura: Megophryidae) from southwest China.

Project description:In this study, the near complete mitogenome sequence (15,469?bp) of Oreolalax major was determined using polymerase chain reaction (PCR). It includes 13 protein-coding genes (PCGs), 2 ribosomal RNA (rRNA) genes and 19 transfer RNA (tRNA) genes (GenBank accession number KU310894). The features of O. major have one more tRNA gene (tRNAMet ) behind the original one before ND2 which is similar to Leptobrachium boringii. Phylogenetic analyses were based on the concatenated sequences of the 13 protein-encoding genes of O. major and other related species.

Complete mitochondrial genome of larged-eye pygmy goby Trimma macrophthalmus (Teleostei, Gobiidae) and its phylogenetic implications.

Project description:Trimma macrophthalmus is a colorful pygmy goby that is widely associated with coral and distributed in the Indo-Pacific Ocean. Here, the complete mitochondrial genome of T. macrophthalmus was first sequenced and annotated. The entire mitogenome is a typical circular molecule (16,943 bp in total length) containing 13 protein-coding genes, 2 ribosomal RNA genes, 22 transfer RNA genes, and 1 control region (CR). The overall base composition is 29.6% for A, 15.6% for G, 27.9% for C and 26.9% for T. Phylogenetic tree was reconstructed using concatenated 13 protein coding genes sequences of the 38 related taxa. The phylogenetic analysis indicated that T. macrophthalmus was most closely related to T. okinawae. These findings will contribute for further genetic studies such as evolution, DNA barcoding and molecular phylogeny of genus Trimma and related gobiid fishes.

Complete mitochondrial genome and the phylogenetic position of the smalleye pygmy shark Squaliolus aliae (Squaliformes: Dalatiidae).

Project description:The complete mitogenome of the smalleye pygmy shark Squaliolus aliae (Squaliformes: Dalatiidae) is presented in this study firstly. It is 16,717 bp with a nucleotide base composition of 30.7% A, 26.2% C, 14.7% G and 28.5% T, containing 37 genes and a control region with typical order as vertebrate. There are 23bp short intergenic spaces and 28bp overlaps locating in gene junctions. 2 rRNA genes are located in heavy strand. Twenty-two tRNA genes range from 67bp (tRNA-Cys) to 75 bp (tRNA-Leu1). Two initial codons (ATG and GTG) and two terminal codons (TAA and T) are found in protein-coding genes. The phylogenetic result shows that S. aliae in this study is clustered to the (Somniosus pacificus + Squalidae).

Project description:The pygmy rabbit Brachylagus idahoensis (Merriam, 1891) is the smallest extant leporid, which naturally occurs in the Great Basin and adjacent areas in western parts of the United States of America. Its distribution is strongly associated with the sagebrush (Artemisia ssp.) vegetation. Here we present, for the first time, the complete mitochondrial genome of Brachylagus idahoensis, de novo assembled from Illumina short reads of fragmented probe-enriched DNA. The circular mitogenome is 17,021 bp in length and contains 13 protein-coding genes (PCGs), two ribosomal RNAs (16S rRNA and 12S rRNA), 22 transfer RNA genes, and a control region. The gene NAD6 and the tRNA(Gln), tRNA(Ala), tRNA(Asn), tRNA(Cys), tRNA(Tyr), tRNA(Ser), tRNA(Glu) and tRNA(Pro) are encoded on the light strand while the rest are encoded on the heavy strand. The overall nucleotide composition was 30.78% for A, 28.5% for T, 13.62% for G and 27.08% for C. The mitogenome data are available in the GenBank under the accession number OL436257.
