Complete chloroplast genome sequence of Stephania kwangsiensis (Menispermaceae), a rare and critically endangered species endemic to China.

ABSTRACT: Stephania kwangsiensis (Menispermaceae) is a rare and critically endangered species endemic to China. Here, we first report and characterize its complete chloroplast genome sequence based on Illumina paired-end sequencing data. The complete plastid genome was 156,624 bp, which contained inverted repeats (IR) of 24,348 bp separated by a large single-copy (LSC) and a small single copy (SSC) of 87,759 bp and 20,169 bp, respectively. The cpDNA contains 132 genes, comprising 85 protein-coding genes, 37 tRNA genes, eight rRNA genes, and two processed pseudogenes. The overall GC content of the plastome is 38.4%. The phylogenetic analysis of 18 selected chloroplast genomes demonstrated that S. kwangsiensis is related to the congeneric S. japonica.

Project description:The complete chloroplast genome of Stephania tetrandra was sequenced and assembled for the first time. The chloroplast genome is 159,974 bp in length, containing a large single-copy (LSC) region of 90,539 bp and a small single-copy region (SSC) of 20,735 bp, separated by a pair of inverted repeats (IRs) of 24,350 bp. The genome contains 113 unique genes, including 79 protein-coding genes (PCGs), 30 tRNA genes, and four rRNA genes. Among them, 15 genes have one intron each and three genes contain two introns. The overall GC content is 37.8%, while the corresponding values of LSC, SSC, and IR regions are 35.8, 32.4, and 43.7%, respectively. Phylogenetic analysis showed that S. tetrandra is more closely related to the clade of two species within Stephania, providing new insight into the evolution of Menispermaceae.

The complete plastid genome was 157,102 bp, which contained inverted repeats (IR) of 26,476 bp separated by a large single-copy (LSC) and a small single copy (SSC) of 85,559 bp and 18,591 bp, respectively. The cpDNA contains 130 genes, comprising 85 protein-coding genes, 37 tRNA genes and 8 rRNA genes. The overall GC content of the plastome is 37.3%. The phylogenetic analysis of 19 selected chloroplast genomes demonstrated that M. guangxiensis was close to the species Catha edulis.

The complete chloroplast genome of Acer pentaphyllum (Sapindaceae), a critically endangered maple endemic to China.

Project description:Acer pentaphyllum is a critically endangered maple confined to the valley of Yalong River in Southwest China. The whole chloroplast genome of A. pentaphyllum was 156,862 bp in length with a typical quadripartite structure, containing a large single-copy (LSC) region of 85,292 bp, a small single-copy (SSC) region of 18,146 bp, and a pair of inverted repeat (IR) regions of 26,712 bp separated among them. Totally 137 unique genes were predicted, comprising 89 protein-coding genes, 39 tRNA genes, and 8 rRNA genes (4 rRNA types). The phylogenetic analysis showed that A. pentaphyllum was resolved as sister to the clade containing A. griseum and A. sino-oblongum. This study reported the first complete chloroplast genome sequences of A. pentaphyllum and reconstructed a phylogeny tree based on 16 Sapindaceae species, which may provide new insight into phylogenetic studies of Sapindaceae and further conservation strategies for A. pentaphyllum.

Project description:Lonicera oblata, a critically endangered species endemic to North China with about 30 wild individuals, has long been ignored for conservation since its publication because of little attention on its living situation. In this study, we characterized the complete chloroplast (cp) genome of L. oblata. The cp genome was 155,481 bp in length, included a large single-copy (LSC) region of 89,139 bp, a small single-copy (SSC) region of 18,676 bp, and two inverted repeat (IR) regions of 23,833 bp each. The genome contains 130 genes, including 85 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. Phylogenetic position of L. oblata was also investigated based on cp genome phylogeny of Lonicera representatives. This study is valuable for molecular phylogenetic study and conservation of Lonicera and related taxa.

Project description:Magnolia coriacea, Chang et B. L. (Magnoliaceae) is a critically endangered tree, endemic to Yunnan province, China. In this study, the complete chloroplast genome of M. coriacea was sequenced and analyzed. The total chloroplast genome size of M. coriacea is 160,113 bp, including a pair of inverted repeat regions (IRs, 26,576 bp) separated by a large single-copy (LSC, 88,175 bp) region and a small single-copy region (SSC, 18,786 bp). The complete chloroplast genome contains 86 protein-coding (PCGs), 37 transfer RNA (tRNAs), and 8 ribosomal RNA (rRNAs) genes. The phylogenetic analysis showed that M. coriacea is closely related to M. cathcartii. This study contributes to the bioinformatics on the evolution, genetic, conservation, and molecular biology for future studies of Magnoliaceae.

Complete chloroplast genome of Erythropsis kwangsiensis (Sterculiaceae), an endemic wild tree from South China.

Project description:Erythropsis kwangsiensis (Sterculiaceae), a wild endangered tree that grows in South China, is an economically important species. There is scant information available on the chloroplast (cp) genome of this species. The present study is the first to analyze the cp genome of E. kwangsiensis using genome skimming. The whole cp genome is 160,836 bp long with 131 genes, including 84 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. The GC content is 37.0%. Phylogenetic analysis revealed a close relationship to Firmiana colorata. This data will be useful for future investigations of conservation genetics and potential applications in breeding new varieties of this endangered and economically important tree.

The complete cp was 157,738 bp in length, containing a large single-copy region (LSC) of 88,460 bp, a small single-copy region (SSC) of 19,778 bp, and a pair of inverted repeat regions (IRs) of 24,750 bp. It encoded 130 genes, including 85 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The GC content of the complete genome was 36.7%. Phylogenetic analysis of complete cp sequences revealed that S. epigaea was clustered with S. japonica from the Menispermaceae family.

The complete chloroplast genome of Cymbidium serratum (Orchidaceae): a rare and Endangered species endemic to Southwest China.

Project description:Cymbidium serratum is a dominant species in the large orchid family with beautiful flowers, thick petals, and long flowering periods, and has a long history of cultivation in Southwest China. However, its wild resources have been threatened with extinction due to environmental degradation and artificial exploitation. In this study, the complete chloroplast genome of C. serratum was obtained through Illumina sequencing. The size of chloroplast genome of C. serratum is 149,998 bp, including large single-copy (LSC) and small single-copy (SSC) regions over 84,854 bp and 13,926 bp, respectively, and two inverted repeats (IRs) of 25,609 bp. The total GC content was 37.11%. The chloroplast genome contains 129 genes, including 83 protein-coding genes, 8 rRNA genes, and 38 tRNA genes. The maximum-likelihood phylogenetic tree indicated that C. serratum is a sister species with the clade composed of C. faberi and C. goeringii. The complete chloroplast genome of C. serratum will contribute to protecting this highly endangered species, and provide genetic information about genetic diversity and sustainable use.
