The complete plastome of Hyacinthoides non-scripta (L.) Chouard ex Rothm. (Asparagaceae).

ABSTRACT: The whole plastome sequence of Hyacinthoides non-scripta, was assembled and annotated in this study. This is the first complete plastid genome for the genus Hyacinthoides. The plastome is 155,035 bp long and consists of a large single-copy (LSC) region spanning 83,947 bp, a small single-copy (SSC) region spanning 18,496 bp, and two inverted repeat (IR) regions, each of which is 26,296 bp in length. There are 132 genes annotated in the plastome, of which the protein-coding gene infA has pseudogenized.

The complete plastome and phylogeny of Barnardia japonica (Asparagaceae).

Project description:Barnardia japonica is a perennial herb in Asparagaceae, which has important ornamental and medicinal value. Here, we sequenced and characterized the plastome of B. japonica from Sichuan, China. The plastome length of B. japonica was 156,111 bp, including an 84,333 bp LSC, a 18,272 bp SSC and two 26,753 bp IRs. A total of 132 genes were detected, including 20 duplicated genes and 112 unique genes. Phylogenetic analysis based on 32 taxa revealed the monophyly of B. japonica and its sister relationship to Albuca kirkii. In addition, our results will provide valuable information for the phylogeny of Asparagaceae.

Complete plastome sequence of Dracaena cambodiana (Asparagaceae): a species considered "Vulnerable" in Southeast Asia.

Project description:Dracaena cambodiana (Asparagaceae) is a treelike plant ranging from 3 to 10 m tall. It grows in low-elevation forests (0-300 m) having dry and sandy soils. It is distributed in Southern Hainan Island in China and other Southeast Asian countries (e.g. Cambodia, Laos, Thailand and Vietnam). The dried resin can be used medicinally as a substitute for that of Dracaena cochinchinensis. It has been ranked as a Vulnerable (VU) species in China. Here we report and characterize the complete plastid genome sequence of D. cambodiana. The complete plastome is 156,697?bp in length. It contains the typical structure and gene content of angiosperm plastomes, including two Inverted Repeat (IR) regions of 26,526?bp, a Large Single-Copy (LSC) region of 84,988?bp and a Small Single-Copy (SSC) region of 18,657?bp. The plastome contains 113 genes, consisting of 76 unique protein-coding genes, 30 unique tRNA genes, four unique rRNA genes and three pseudogenes (i.e. matK, infA, ndhF). The overall A/T content in the plastome of D. cambodiana is 62.4%. We performed phylogenetic analyses using the entire plastome, including spacers, introns, etc., and we determined that D. cambodiana and Maianthemum bicolor were closely related. The complete plastome sequence of D. cambodiana will provide a useful resource for the conservation genetics of this species as well as for phylogenetic studies in Asparagales.

Complete plastome sequence of Flueggea virosa (Roxburgh ex Willdenow) Voigt (Phyllanthaceae): a medicinal plant.

Project description:Flueggea virosa is a tropical plant of the Phyllanthaceae family, which has high medicinal value. Here, we report and characterize the complete plastome of F. virosa. The complete plastome is 154,961 bp in length and contains the typical structure and gene content of angiosperm plastome, including two inverted repeat (IR) regions of 27,575 bp, a large single-copy (LSC) region of 83,397 bp and a small single-copy (SSC) region of 16,414 bp. The plastome contains 130 genes, consisting of 80 unique protein-coding genes, 30 unique tRNA gene, 4 unique rRNA genes (5S rRNA, 4.5S rRNA, 23S rRNA and 16S rRNA). The overall A/T content in the plastome of F. virosa is 63.10%. The complete plastome sequence of F. virosa will provide a useful resource for the conservation genetics of this species as well as for phylogenetic studies in Phyllanthaceae.

Complete plastome sequence of Ilex asprella (Hooker and Arnott) Champion ex Bentham (Aquifoliaceae), a Chinese folk herbal medicine.

Project description:The complete chloroplast genome of Ilex asprella, a species of Aquifoliaceae is reported for the first time in this study. The complete chloroplast genome of I. asprella is 157,856?bp in length with a typical quadripartite structure, consisting of a large single-copy region (LSC, 87,258?bp), a single-copy region (SSC, 18,441?bp) and a pair of inverted repeats (IRs, 26,082?bp). There are 114 genes annotated, including 85 unique protein-coding genes, four unique ribosomal RNA genes, and 30 transfer RNA genes. To investigate the evolution status of T. concolor, as well as Scrophulariaceae, we build a phylogenetic tree with I. asprella and other eight species based on their complete chloroplast genomes. According to the phylogenetic topologies, I. asprella was closely related to I. wilsonii.

Characterization of the complete chloroplast genome of Rohdea wattii (Asparagaceae).

Project description:As a kind of rare plant with important medicinal value and breeding value, Rohdea wattii usually grow in dark and damp places. In this study, we reported the complete chloroplast genome of R. wattii. We used a variety of bioinformatics analysis methods to analyze and visualize the chloroplast genome and phylogenetic relationships. A typical quadripartite structure was observed in the chloroplast genome of R. wattii with a genome size of 156,487 bp. The length of the large single-copy region (LSC) was 84,969 bp, which was the longest region among the four regions; the second longest was the Inverted repeat region (IR) with 26,451 bp in length; and the smallest was the small single-copy region (SSC) with 18,616 bp in length. The overall GC content of R. wattii chloroplast genome is 37.61%. In addition, a total of 132 genes were identified in the whole genome of R. wattii, which include 86 protein-coding genes, 38 tRNA genes, and eight rRNA genes. Finally, by constructing a phylogenetic tree to analyze the phylogeny of R. wattii, and it indicated that R. wattii and Rohdea chinensis are a close evolutionary relationship.

Project description:Hosta capitata (Koidz.) Nakai is an herbaceous perennial plant belonging to the Asparagaceae family and has become a popular ornamental plant. In this study, the chloroplast genome sequence of H. capitata was completed by de novo assembly with whole genome sequence data. The chloroplast genome of H. capitata is 156,416 bp in length, which is composed of a large single-copy (LSC) of 84,788 bp, a small single-copy (SSC) of 18,206 bp, and a pair of inverted repeat regions (IRa and IRb) of 26,711 bp, as four distinct parts. In total, 114 genes were identified including 80 protein-coding genes, 30 tRNA genes, and four rRNA genes. The phylogenetic analysis revealed that H. capitata has a close relationship with other Hosta species, H. minor and H. ventricosa, but is farther than the distance between them.

The complete plastome sequences of nine diploid potato clones.

Project description:Potato (Solanum tuberosum L.) is the world's fourth most important food crop and essential for global food security. The potato chloroplast genomes, the plastomes, are highly conserved and are largely studied for their maternal lineages. In this study, we assembled the complete circular plastome sequences of nine diploid potato clones, with sizes ranging between 155,296 bp and 155,564 bp. Annotation of these plastomes reveals that they each have 141 genes in a similar order. The computational chloroplast DNA typing reveals three plastid DNA types among the nine plastomes and they are grouped according to these types in the phylogeny.

The complete plastome sequence of Illigera grandiflora.

Project description:Illigera grandiflora, a kind of traditional medicinal liana, belongs to the Illigera Blume of the Hernandiaceae. In this study, we reported the characteristics of complete plastome for I. grandiflora. Its total plastome was 156,138 bp in length, comprising a large single-copy region(LSC) of 84,931 bp, a small single-copy region (SSC) of 18,544 bp, and a pair of inverted repeat (IR) regions of 26,549 bp. The overall GC content was 39.16% (LSC, 37.77%; SSC, 33.89%; IR, 43.21%). The plastome encoded 134 genes, including 83 protein-coding genes, 42 transfer RNA genes, and 10 ribosomal RNA genes. The relationships in our phylogeny showed that the two Illigera species are located in the same clade, with Hernandia nymphaeifolia being the next sister group, followed by Wilkiea huegeliana.

The phylogenetic tree showed that L. platyphylla has a close relationship with other Nolinoideae plants, especially with Maianthemum dilatatum and Nolina atopocarpa.
