The complete chloroplast genome of Soroseris umbrella (Asteraceae).

ABSTRACT: Soroseris umbrella is an alpine medical plant that is distributed in the alpine screes of China, Bhutan, and India. Here, we identified the complete chloroplast genome of S. umbrella. The complete genome size is 152,462 bp, which consists of a large single-copy (LSC) region of 84,125 bp, a small single-copy (SSC) region of 18,561 bp, a pair of inverted repeat (IR) regions of 24,888 bp each. The overall GC content of genome is 37.7%. A total of 114 unique genes were identified, including 80 protein-coding genes, 30 tRNA genes, and 4 rRNA genes. The phylogenetic analysis based on whole chloroplast genome result shows that S. umbrella is most closely related to Taraxacum.

Complete chloroplast genome comparisons for Pityopsis (Asteraceae).

Project description:Pityopsis includes several regionally and one federally endangered species of herbaceous perennials. Four species are highly localized, including the federally endangered P. ruthii. The genus includes several ploidy levels and interesting ecological traits such as drought tolerance and fire-dependent flowering. Results from previous cladistic analyses of morphology and from initial DNA sequence studies did not agree with one another or with the infrageneric taxonomic classification, with the result that infrageneric relationships remain unresolved. We sequenced, assembled, and compared the chloroplast (cp) genomes of 12 species or varieties of Pityopsis to better understand generic evolution. A reference cp genome 152,569 bp in length was assembled de novo from P. falcata. Reads from other sampled species were then aligned to the P. falcata reference and individual chloroplast genomes were assembled for each, with manual gapfilling and polishing. After removing the duplicated second inverted region, a multiple sequence alignment of the cp genomes was used to construct a maximum likelihood (ML) phylogeny for the twelve cp genomes. Additionally, we constructed a ML phylogeny from the nuclear ribosomal repeat region after mapping reads to the Helianthus annuus region. The chloroplast phylogeny supported two clades. Previously proposed clades and taxonomic sections within the genus were largely unsupported by both nuclear and chloroplast phylogenies. Our results provide tools for exploring hybridity and examining the physiological and genetic basis for drought tolerance and fire-dependent flowering. This study will inform breeding and conservation practices, and general knowledge of evolutionary history, hybridization, and speciation within Pityopsis.

Project description:Chrysanthemum boreale is a perennial plant in the Asteraceae family that is native to eastern Asia and has both ornamental and herbal uses. Here, we determined the complete chloroplast genome sequence for C. boreale using long-read sequencing. The chloroplast genome was 151,012 bp and consisted of a large single copy (LSC) region (82,817 bp), a small single copy (SSC) region (18,281 bp) and two inverted repeats (IRs) (24,957 bp). It was predicted to contain 131 genes, including 87 protein-coding genes, eight rRNAs and 46 tRNAs. Phylogenetic analysis of chloroplast genomes clustered C. boreale with other Chrysanthemum and Asteraceae species.

Project description:Ageratum conyzoides L. is an important Chinese medicinal plant. In this study, we reported the complete chloroplast genome of A. conyzoides. The chloroplast genome sequence is 151,309 bp in length and consisted of a large single copy (LSC) region (83,884 bp), a small single copy (SSC) region (17,771 bp), and two inverted repeats (IRs) (24,827 bp). It was composed of 126 genes and they were 81 protein-coding genes, 30 tRNA genes, 8 rRNA genes, and 7 pseudogene. Phylogenetic analysis with reported chloroplast genomes can not only show that A. conyzoides has a close genetic relationship with Centaurea diffusa and Carthamus tinctorius, but also provide new evidence for the identification of Praxelis clematidea and A. conyzoides.

The complete chloroplast genome sequence of Sphagneticola trilobata (Asteraceae).

Project description:Sphagneticola trilobata is one of the world's worst invasive alien species. The paucity of genetic information for this species has made it difficult for studies on the underlying genetic mechanism of its invasiveness. Herein, we report the de novo chloroplast genome assembly of S. trilobata using Illumina whole-genome sequencing data. The chloroplast genome was 151,939 bp in length, with a large single copy (LSC) region of 83,405 bp, a small single copy (SSC) region of 18,448 bp, separated by two inverted repeat (IR) regions of 25,044 bp each. A total of 134 genes were annotated for the chloroplast genome assembly, including 86 protein-encoding genes. Phylogenetic analysis suggested close relationship between S. trilobata and Eclipta prostrata.

In this study, the chloroplast genome of C. cyanus was sequenced to establish the phylogenetic relationship between its genomic characteristics and other related species. The chloroplast gene structure of C. cyanus is a circular molecule with a length of 152,433 bp, including a large single-copy (LSC) region of 83,464 bp, a small single-copy (SSC) region of 18,545 bp, and a pair of inverted repeats sequences (IRs) region of 25,212 bp. The whole genome contains 130 genes, including 86 protein-coding genes, 36 tRNA genes, and eight rRNA genes. Phylogenetic analysis showed that C. cyanus is close to Carthamus. tinctorius, C. tinctorius, C. diffusa, and C. maculosa, and all of them were in one clade. This study provides genetic resource information for the further study of Centaurea.

The complete chloroplast genome of Atractylodes macrocephala Koidz. (Asteraceae).

Here, we assembled and characterized the complete chloroplast (cp) genome of A. macrocephala using Illumina sequencing data. The plastome is 153,256 bp in length, consisting of a pair of inverted repeats (IRs) of 25,146 bp, separated by a large single-copy (LSC) region of 84,290 bp and small single-copy (SSC) region of 18,674 bp. A total of 125 genes were identified from the genome, including 88 protein-coding genes, 29 tRNA genes, and eight rRNA genes. The overall GC content of the genome is 37.7%. The phylogenetic analysis based on 42 complete cp sequences revealed that A. macrocephala is closely related to A. chinensis and A. lancea.

The complete chloroplast genome sequence of Neopallasia pectinata (Asteraceae).

It was 150,766 bp in length and has a typical circular structure, including a large single copy (LSC) with 82,605 bp, two inverted repeats (IRs) with 24,944 bp, and a small single copy (SSC) with 18,273 bp. The phylogenetic analysis of N. pectinata and its related taxa was conducted depended on the complete cp-genome sequences. The maximum likelihood tree indicates a close relationship between Chrysanthemum and Neopallasia. The cp-genome of N. pectinata is useful for future phylogenetic studies of Asteraceae.

Complete chloroplast genome of Ligularia biceps Kitam, 1941 (Asteraceae).

In this study, the chloroplast (cp) genome of L. biceps was sequenced for the first time. The L. biceps cp genome sequence length was 151,153 bp, with an large single-copy (LSC) region length of 83,259 bp, an small single-copy (SSC) region length of 18,234 bp, a pair of inverted repeat regions (IRs) length of 24,830 bp and GC content of 37.5%. In total, 131 genes were annotated, including 86 protein-coding genes, eight rRNA genes, and 37 tRNA genes. The phylogenetic tree was built based on 23 species, using the maximum-likelihood method. The results showed that the species clustered with other Ligularia Cass. species. This study provides a theoretical basis for establishing a classification system.
