The complete mitochondrial genome of the deep-sea amphipod Eurythenes magellanicus (Crustacea: Amphipoda: Lysianassidae).

ABSTRACT: The complete mitochondrial genome of the deep sea amphipod Eurythenes magellanicus was determined in this paper. This molecular was 14,988 bp in length, and contained the typical 13 protein coding genes (PCGs), 22 transfer RNAs (tRNAs), two ribosomal RNAs (rRNAs) and one control region (CR). The gene order of E. magellanicus was identical to that from E. maldoror, a deep sea amphipod inhabiting in a deeper habitat than E. magellanicus. A maximum-likelihood tree based on the 13 PCGs from 25 amphipods indicated that E. magellanicus and E. maldoror were closely related and the origin of deep sea amphipods was not monophyletic.

Project description:The complete mitochondrial genome sequence of an estuarine amphipod Grandidierella osakaensis was determined. The mitochondrial genome was 14,658 bp in length with 37 mitochondrial genes (13 protein-coding genes [PCGs], 2 ribosomal RNAs [rRNAs], and 22 transfer RNAs [tRNAs]). The order of PCGs of G. osakaensis was identical to those of other two Grandidierella species. A maximum likelihood-based phylogenetic analysis showed that G. osakaensis formed a monophyletic clade with the other two Grandidierella species within the infraorder Corophiida. The mitochondrial genome sequence obtained in this study provides useful information for further phylogenetic and ecological studies.

Complete mitochondrial genome of Pseudocrangonyx joolaei (Crustacea: Amphipoda: Pseudocrangonyctidae).

Project description:The complete mitochondrial genome of a subterranean pseudocrangonyctid amphipod, Pseudocrangonyx joolaei, was determined in this paper. The complete mitogenome of P. joolaei was 14,814 bp in length with the typical 13 protein-coding genes, 22 transfer RNAs, two ribosomal RNAs, and a control region (CR). The gene order of P. joolaei was unique in that the CR was an inversion, and the gene order of Pseudocrangonyx was not concordant when compared to that of P. daejeonensis, a subterranean amphipod found in Korea. A maximum-likelihood tree, constructed based on 26 eumalacostracan mitogenomes, confirmed that P. joolaei supported monophyly in the family Pseudocrangonyctidae and is most closely related to the superfamily Crangonyctoidea.

Project description:The complete mitogenome sequence of a subterranean pseudocrangonyctid amphipod, Pseudocrangonyx daejeonensis, was determined. The complete mitogenome of P. daejeonensis was 15,069 bp in length with the typical 13 protein-coding genes (PCGs), 22 transfer RNAs (tRNAs), 2 ribosomal RNAs (rRNAs), and a control region (CR). This is the first complete mitogenome sequence in the family Pseudocrangonyctidae. Interestingly, gene arrangements of most amphipod species were almost identical to the typical pan-crustacean ground pattern, whereas two PCGs, both of rRNAs and CR were translocated in P. daejeonensis. A maximum-likelihood tree, constructed based on 30 eumalacostracan mitogenomes, confirmed that P. daejeonensis is closely related to the crangonyctid Stygobromus indentatus and S. tenuis potomacus and supported the monophyly of the superfamily Crangonyctoidea.

The complete mitochondrial genome of Haustorioides koreanus Jo, 1988 (Crustacea: Amphipoda: Dogielinotidae).

Project description:The mitochondrial genome of a dogielinotid amphipod, Haustorioides koreanus, was completely sequenced for the first time. The total mitogenome length of H. koreanus was 14,839 bp with 13 protein-coding genes, two ribosomal RNA genes, and 22 transfer RNA genes. The phylogenetic tree confirmed that H. koreanus belongs to the families Hyalellidae in the same clade and to the suborder Senticaudata within Amphipoda. This is the first record of the complete mitochondrial genome sequence of the family Dogielinotidae.

The complete mitochondrial genome of freshwater gammarid Gammarus nipponensis (Crustacea: Amphipoda: Gammaridae).

Project description:This study presents the complete mitochondrial genome sequence of Gammarus nipponensis, a freshwater crustacean found in the western regions of Honshu, Shikoku and Kyushu in Japan. The entire genome is 16,429 bp in length, encoding a standard set of 13 protein-coding genes, two ribosomal RNA genes and 22 transfer RNA genes, as well as the putative control regions. The mitochondrial genome of G. nipponensis is characterized by a high concentration of A and T nucleotides (67.1%). Notably, the mitogenome contains long TATTTTA repeats in the control region 2 at 686 bp long. This newly available genome information will be useful for studying the evolutionary relationships within the genus Gammarus and for understanding diversification among G. nipponensis populations.

The complete mitogenome of J. (J.) hinumensis was 15,186 bp in length with the typical 13 protein-coding genes (PCGs), 22 transfer RNAs (tRNAs), two ribosomal RNAs (rRNAs), and a control region (CR). The gene order of J. (J.) hinumensis was in accordance with the typical pan-crustacean ground pattern. A maximum-likelihood tree constructed using 25 eumalacostracan mitogenomes confirmed that J. (J.) hinumensis is most closely related to the family Micruropodidae, and supported the monophyly of the superfamily Gammaroidea.

The complete mitochondrial genome of a yeti crab Kiwa tyleri Thatje, 2015 (Crustacea: Decapod: Anomura: Kiwaidae) from deep-sea hydrothermal vent.

Project description:The complete mitochondrial genome of Kiwa tyleri (Anomura, Chirostyloidea, Kiwaidae) was recovered by next generation sequencing. The mitogenome is 16,865 bp in length and contains 13 protein-coding genes (PCGs), 22 transfer RNAs (tRNAs), two ribosomal RNAs (rRNAs) and a 1525bp non-coding AT-rich region. This is the first mitogenome for the family Kiwaidae and the superfamily Chirostyloidea. The inversion of three consecutive genes (16S rRNA, tRNA-Val, 12S rRNA) was first reported for the Anomura. The phylogenetic tree indicated that Kiwaidae was close to Paguroidea and Lithodoidea rather than Galatheoidea.

Evidence for discrete solar and lunar orientation mechanisms in the beach amphipod, Talitrus saltator Montagu (Crustacea, Amphipoda).

Project description:Animals that use astronomical cues to orientate must make continuous adjustment to account for temporal changes in azimuth caused by Earth's rotation. For example, the Monarch butterfly possesses a time-compensated sun compass dependent upon a circadian clock in the antennae. The amphipod Talitrus saltator possesses both a sun compass and a moon compass. We reasoned that the time-compensated compass mechanism that enables solar orientation of T. saltator is located in the antennae, as is the case for Monarch butterflies. We examined activity rhythms and orientation of sandhoppers with antennae surgically removed, or unilaterally occluded with black paint. Removing or painting the antennae did not affect daily activity rhythms or competence to orientate using the sun. However, when tested at night these animals were unable to orientate correctly to the moon. We subsequently measured circadian gene expression in the antennae and brain of T. saltator and show the clock genes period and cryptochrome 2 are rhythmically expressed in both tissues, reminiscent of other arthropods known to possess antennal clocks. Together, our behavioural and molecular data suggest that, T. saltator has anatomically discrete lunar and solar orientation apparatus; a sun compass, likely located in the brain and a moon compass in the antennae.

A new cave amphipod, Pseudocrangonyx wonkimi sp. nov. (Crustacea, Amphipoda, Pseudocrangonyctidae), from the Korean Peninsula.

Project description:A new species of pseudocrangonyctid amphipod, Pseudocrangonyx wonkimi sp. nov., was found in the groundwater of a cave in the southwestern Korean Peninsula. Pseudocrangonyx wonkimi sp. nov. is morphologically most closely related to P. joolaeiLee et al., 2020. However, P. wonkimi is clearly distinguished from P. joolaei by lacking sternal gills, fewer setae on maxilla 1 inner plate, fewer serrate robust setae on the carpus of the gnathopods, lacking bifid setae on the inner ramus of pleopod 3, and fewer articles of rami on pleopod 3. We also determined sequences of mitochondrial cytochrome c oxidase subunit I (COI) of P. wonkimi sp. nov. for molecular diagnosis. From the molecular analysis based on COI sequences, P. wonkimi showed the closest relationship with P. joolaei with 15.1% genetic distance.

The mitochondrial genome of a deep-sea oplophoroid of the genus Acanthephyra (Crustacea: Caridea: Oplophoroidea).

Project description:The genus Acanthephyra mainly inhabits deep waters with the maximum depth exceeding 5000 m. It has a wide distribution, except in high latitude areas. Here, we report the mitochondrial genome of Acanthephyra sp. which was collected from the northeast of South China Sea. The genome is 16,205 bp in length with a 61.52% AT content. It contains 13 protein-coding genes (PCGs), 2 ribosomal RNA genes, and 22 transfer RNA genes. Phylogenetic analysis shows that the present species is closest to A. smithi and Oplophoroidea has a close relationship with Bresilioidea in Caridea.
