Characteristics of the complete chloroplast genome of Halophila beccarii.

ABSTRACT: Halophila beccarii has been listed as a vulnerable species in ICNU. In this study, the complete plastid genome sequence of H. beccarii was successfully sequenced by the technology of Illumina. The whole plastid genome length was 168,585 bp and contained a typical quadripartite structure including one large single-copy (LSC) region (80,881 bp), one small single-copy (SSC) region (4,730bp) and a pair of inverted repeats (IR) regions (41,487bp). The GC content of this genome was 38.5%. The whole genome contained 132 genes including 88 protein-coding genes, 36 tRNA genes, and 8 rRNA genes. The phylogenetic analysis indicated that H. beccarii and Thalassia hemprichii formed a distinct clade.

Project description:Musa becccarii N.W. Simmonds is one of the most important wild banana species native to Borneo. The chromosome number, 2n = 18, is new to the genus Musa. Wild populations of M. beccarii have been reduced enormously due to massive land clearing for oil palm plantations. In this study, we report the complete chloroplast genome of Musa beccarii by next-generation sequencing (NGS). The total length of the complete chloroplast genome was 168,457 bp, and the overall GC content of the whole genome is 36.8%. The cp genome of Musa beccarii contained a pair of inverted repeat regions of 34,819 bp, which were separated by the large single copy of 88,166bp and the small single copy of 11,059 bp. It encoded 114 genes, including 79 protein-coding genes, 31 tRNA genes, and 4 rRNA ribosomal genes. The most genes occur as a single copy, while 21 gene species occur in double copies. The phylogenetic analysis demonstrateds Musa becccarii formed a single branch among genus Musa. This complete chloroplast genome will provide important information for conservation and identification of species of Musa spp.

Complete genome sequence of Halorhodospira halophila SL1.

Project description:Halorhodospira halophila is among the most halophilic organisms known. It is an obligately photosynthetic and anaerobic purple sulfur bacterium that exhibits autotrophic growth up to saturated NaCl concentrations. The type strain H. halophila SL1 was isolated from a hypersaline lake in Oregon. Here we report the determination of its entire genome in a single contig. This is the first genome of a phototrophic extreme halophile. The genome consists of 2,678,452 bp, encoding 2,493 predicted genes as determined by automated genome annotation. Of the 2,407 predicted proteins, 1,905 were assigned to a putative function. Future detailed analysis of this genome promises to yield insights into the halophilic adaptations of this organism, its ability for photoautotrophic growth under extreme conditions, and its characteristic sulfur metabolism.

Complete chloroplast genome characteristics of Prunus triloba Lindl.

Project description:Prunus triloba Lindl. is a small shrub species, with many varieties and a long history of cultivation. It has been widely used for landscaping and is grown as a traditional flowering tree species in northern China. In this study, we sequenced the P. triloba Lindl. chloroplast genome, which forms a circular structure comprising 158,455 bp, including a pair of inverted repeat regions (52,634 bp), a large single-copy region (86,386 bp), and a small single-copy region (19,028 bp). We annotated 131 genes, including 86 coding sequences, 8 rRNA sequences, and 37 tRNA sequences. Furthermore, a phylogenetic analysis revealed P. triloba Lindl. is closely related to Prunus pedunculata.

Characteristics analysis of the complete Wurfbainia villosa chloroplast genome.

Project description:Wurfbainia villosa, which belongs to the huge family Zingiberaceae, is used in the clinic for the treatment of spleen and stomach diseases in southern China. The complete chloroplast genome of W. villosa was sequenced and analyzed using next-generation sequencing technology in the present work. The results showed that the W. villosa chloroplast genome is a circular molecule with 163,608 bp in length. It harbors a pair of inverted repeat regions (IRa and IRb) of 29,820 bp in length, which separate the large single copy (LSC, 88,680 bp) region and the small single copy (SSC, 15,288 bp) region. After annotation, 134 genes were identified in this plastome in total, comprising of 87 protein-coding genes, 38 transfer RNA genes, 8 ribosomal RNA genes and one pseudogene (ycf1). Codon usage, RNA editing sites and single/long sequence repeats were investigated to understand the structural characteristics of the W. villosa chloroplast genome. Furthermore, IR contraction and expansion were analyzed by comparison of complete chloroplast genomes of W. villosa and four other Zingiberaceae species. Finally, a phylogeny study based on the chloroplast genome of W. villosa, along with that of 15 different species, was conducted to further investigate the relationship among these lineages. Overally, our results represented the first insight into the chloroplast genome of W. villosa, and could serve as a significant reference for species identification, genetic diversity analysis and phylogenetic research between W. villosa and other species within Zingiberaceae.

Low Light Availability Reduces the Subsurface Sediment Carbon Content in Halophila beccarii From the South China Sea.

Project description:Eutrophication, dredging, agricultural and urban runoffs, and epiphyte overgrowth could reduce light availability for seagrass. This may affect "blue carbon" stocks in seagrass beds. However, little research is available on the effect of light intensities on carbon sequestration capacity in seagrass beds, especially small-bodied seagrasses. The dominant seagrass Halophila beccarii, a vulnerable species on the IUCN Red List, was cultured in different light intensities to examine the response of vegetation and sediment carbon in seagrass beds. The results showed that low light significantly reduced leaf length and above-ground biomass, while carbon content in both above-ground and below-ground tissues were not affected. Low light reduced both the above-ground biomass carbon and the total biomass carbon. Interestingly, while under saturating light conditions, the subsurface and surface carbon content was similar, under low light conditions, subsurface sediment carbon was significantly lower than the surface content. The reduction of subsurface sediment carbon might be caused by less release flux of dissolved organic carbon from roots in low light. Taken together, these results indicate that reduced light intensities, to which these meadows are exposed to, will reduce carbon sequestration capacity in seagrass beds. Measures should be taken to eliminate the input of nutrients on seagrass meadows and dredging activities to maintain the "blue carbon" storage service by enhancing light penetration into seagrass.

The characteristics of the complete chloroplast genome for Eucalyptus robusta (Myrtaceae).

Project description:Eucalyptus robusta is a great tree of Myrtaceae. It is mainly distributed in Southeast provinces of China and Southeast Asian countries. There is no study on the genome of E. robusta far. Here we report the complete chloroplast genome of E. robusta, assembled from whole-genome high-throughput sequencing data, as a resource for future studies on the taxonomy and evolution of E. robusta. The complete chloroplast genome of E. robusta is 160,201 bp in length with a typical quadripartite structure, consisting of a large single-copy region (LSC, 88,905 bp), a single-copy region (SSC, 18,498 bp) and a pair of inverted repeats (IRs, 26,399 bp). It was predicted to contain a total of 128 genes, with an overall GC content of 36.86%. Phylogenetic analysis placed E. robusta closest to Eucalyptus globulus.

Characteristics and phylogenetic analysis of the complete chloroplast genome of Primulina hedyotidea.

Project description:Primulina hedyotidea (Woon Young Chun) Yin Zheng Wang 2011 is an important medicinal plant that has a long history of medicinal use in China. In this experiment, the whole chloroplast genome of P. hedyotidea was determined by next-generation sequencing technology. The total base length of P. hedyotidea was 153,297 bp, the GC content was 37.62%, the inverted repeat (IR) region length was 25,494 bp, the large single copy (LSC) region was 84,158 bp and the small single copy (SSC) region was 18,151 bp. In addition, the genome consisted of 80 protein-coding genes, 4 rRNA genes, and 28 tRNA genes, for a total of 112 genes. A phylogenetic tree was constructed to explore the evolutionary relationship between P. hedyotidea and other species. The findings of phylogenetic tree analysis show that Primulina huaijiensis and P. hedyotidea have a close relationship, and this study can help with species identification and phylogenetic analysis within Primulina and Gesneriaceae species.

Efficient Heat Dissipation and Cyclic Electron Flow Confer Daily Air Exposure Tolerance in the Intertidal Seagrass Halophila beccarii Asch.

Project description:Seagrasses inhabiting the intertidal zone experience periodically repeated cycles of air exposure and rehydration. However, little is known about the photoprotective mechanisms in photosystem (PS)II and PSI, as well as changes in carbon utilization upon air exposure. The photoprotective processes upon air exposure in Halophila beccarii Asch., an endangered seagrass species, were examined using the Dual-PAM-100 and non-invasive micro-test technology. The results showed that air exposure enhanced non-photochemical quenching (NPQ) in both PSII and PSI, with a maximum increase in NPQ and Y(ND) (which represents the fraction of overall P700 that is oxidized in a given state) of 23 and 57%, respectively, resulting in intensive thermal energy dissipation of excess optical energy. Moreover, cyclic electron transport driven by PSI (CEF) was upregulated, reflected by a 50 and 22% increase in CEF and maximum electron transport rate in PSI to compensate for the abolished linear electron transport with significant decreases in pmfLEF (the proton motive force [pmf]) attributable solely to proton translocation by linear electron flow [LEF]). Additionally, H+ fluxes in mesophyll cells decreased steadily with increased air exposure time, exhibiting a maximum decrease of six-fold, indicating air exposure modified carbon utilization by decreasing the proton pump influxes. These findings indicate that efficient heat dissipation and CEF confer daily air exposure tolerance to the intertidal seagrass H. beccarii and provide new insights into the photoprotective mechanisms of intertidal seagrasses. This study also helps explain the extensive distribution of H. beccarii in intertidal zones.
